Although the linkage between germline mutations of BRCA1 and hereditary breast/ovarian cancers is well established, recent evidence suggests that altered expression of wild-type BRCA1 might contribute to the sporadic forms of breast cancer. The breast cancer gene trinucleotide-repeat-containing 9 (TNRC9; TOX3) has been associated with disease susceptibility but its function is undetermined. Here, we report that TNRC9 is often amplified and overexpressed in breast cancer, particularly in advanced breast cancer. Gene amplification was associated with reduced disease-free and metastasis-free surv

Two component regulatory systems are used widely by bacteria to coordinate changes in global gene expression profiles in response to environmental signals. The SenX3-RegX3 two component system of Mycobacterium tuberculosis has previously been shown to play a role in virulence and phosphate-responsive control of gene expression. We demonstrate that expression of SenX3-RegX3 is controlled in response to growth conditions, although the absolute changes are small. Global gene expression profiling of a RegX3 deletion strain and wild-type strain in different culture conditions (static, microaerobic,

Maternal diabetes causes placental and foetal abnormalities in both rat and humans; however, its effect is less well documented in the mouse. We used a standard approach to induce manifest diabetes in pregnant mice and assessed morphology, function and gene expression in the placentas isolated from these females. We found that diabetic placentas exhibit a consistent abnormal phenotype characterized by increased junctional zone cross sectional area. Lipid profiling of diabetic foetuses and placentas showed that the placental phenotypes do not compromise the lipid transport function of this orga

BACKGROUND AND OBJECTIVE: Thymic epithelial tumors (TETs) are a rare group of neoplasms situated in the prevascular mediastinum. Due to their rarity and histological diversity, understanding their development is quite challenging, and their molecular profile is not well defined. Although advances in molecular profiling have improved our understanding of many solid cancers, TET remains poorly characterized. The human epidermal growth factor receptor 2 (HER2/ERBB2) has gained interest as a molecular target due to its role in oncogenesis and its therapeutic significance in various malignancies; h

How genetic variation regulates long non-coding RNA (lncRNA) expression across brain cell types remains poorly understood. A major barrier is the resolution-power trade-off between bulk and single-nucleus expression quantitative trait locus (eQTL) studies. Here, we quantify gene expression from cortical RNA-seq of 2443 individuals using an expanded transcriptome annotation and perform transcriptome-wide interaction eQTL mapping with deconvolution-derived cell-type proportions. Among 17,541 analyzed lncRNAs, we identify 3763 lncRNAs with cellular-context-dependent effects, of which 2,783 (74%)

The histological growth pattern (HGP) at the interface of colorectal adenocarcinoma liver metastases (CRCLM) and liver parenchyma provides important prognostic information. This study aimed to identify transcriptomic signatures underlying the predominant HGPs in CRCLM. We retrospectively evaluated the HGP of 495 CRCLM of 232 patients with metastasectomy at the University Hospital Regensburg between 2003 and 2016. A representative subset of 106 metastases from 53 patients was analyzed for RNA expression at the metastasis-liver interface using the NanoString nCounter® PanCancer Progression Panel

Imaging-based spatial transcriptomic (ST) assays now profile targeted gene panels for hundreds of thousands of cells while preserving tissue context, yet most downstream analyses still need a compact, interpretable subset. We introduce CiCLoDS (Clustering in Critical & Low-Dimensional Subspace), an unsupervised framework adapted for spatial transcriptomics to jointly optimize clustering and feature selection under a strict, user-defined gene budget. The method returns an explicit feature subset aligned with the discovered partitions, accepts spatial side information via sine–cosine positional

BACKGROUND: Colorectal cancer (CRC) is a common malignant tumor with a steadily rising incidence rate, and it is often diagnosed at an advanced stage. Immunotherapy has emerged as a promising alternative to surgical resection. Cancer-associated fibroblasts (CAFs) play a critical role in the tumor microenvironment (TME) and are closely associated with tumor immune evasion. This study aims to identify genes associated with CAFs and immune evasion in CRC, and to explore their underlying mechanisms and potential clinical applications in CRC. METHODS: Based on CRC transcriptomic data from TCGA and

Leukemic stem cells (LSCs) play a critical role in relapse and chemoresistance in acute myeloid leukemia (AML). These LSCs originate from Hematopoietic stem cells (HSCs) after acquiring genetic and molecular aberrations. Both HSCs and LSCs predominantly reside in CD34 +CD38- fraction of the bone marrow and their phenotypic similarities poses a challenge in distinguishing between them. In addition, the phenotypic heterogeneity of LSCs limits the precise quantitation of this population in clinical studies. Delineation of LSCs from HSCs and quantification of LSC burden is crucial as it is correla

BACKGROUND: METTL3 is a pivotal N6-methyladenosine (m⁶A) regulator that is linked to a worse prognosis of colorectal cancer (CRC). However, METTL3's oncogenic molecular networks in CRC remain unclear. This study aims to establish a co-expression network of METTL3 and identify novel diagnostic and therapeutic targets for CRC.
METHODS: We integrated transcriptomic datasets with clinical cohorts and patient-derived organoids (PDOs) to evaluate the expression profiles of METTL3 and PRMT5. Mechanistic insights were gained through co-immunoprecipitation (Co-IP), m⁶A-methylated RNA immunoprecipitati

Vision is fundamental to the acquisition of motor, cognitive, and social skills, playing a crucial role in typical development. Early visual impairments are associated with various neurodevelopmental conditions, including Autism Spectrum Disorder (ASD). The (Brain-specific serine/threonine-protein kinase 2, BRSK2) gene has been identified as a high-risk gene for ASD. This study aims to investigate the role of brsk2 in retinal photoreceptor development and visual function in zebrafish. Using behavioral assays, histological analysis, and transcriptomic profiling, we assessed the impact of brsk2

BACKGROUND: Insulinoma is the most common functional pancreatic neuroendocrine tumors, typically originating from pancreatic β cells. However, the transcriptional heterogeneity and the regulatory role of transcription factor YY1 remain incompletely understood.
METHODS: High-throughput bulk-RNA sequencing was conducted on insulinoma tumor samples. Unsupervised clustering algorithms were employed to identify molecular subtypes of insulinomas. YY1 mutation status was analyzed by whole-exome sequencing. Functional roles of YY1 were analyzed by Yy1-overexpression and knockdown in INS-1 cell line.

Tauopathies, including Alzheimer's disease, involve progressive neurodegeneration and sustained neuroinflammation. We present a multi-compartment transcriptomic atlas of 9.6-month-old PS19 tauopathy mice compared with wild-type (WT) controls (n = 8/group), profiling cortical mRNA, cortical non-coding RNA (ncRNA), and plasma small extracellular vesicle (pEV) ncRNA. In the PS19 cortex, mRNA sequencing identified 917 differentially expressed genes (DEGs), with microglial deconvolution revealing an association toward disease-associated microglia (DAM) gene signature and downregulation of genes inv

PURPOSE: Retinal detachment (RD) remains an ophthalmologic emergency with high anatomical success rates after surgery but often suboptimal visual outcomes. This study aimed to identify transcriptomic signatures linked with clinical severity in human RD to uncover the molecular basis of variability in functional recovery.
METHODS: Full-length RNA sequencing (RNA-seq) was performed on freshly collected human retinas from patients with rhegmatogenous RD. Principal component analysis was used to derive a composite severity framework, which guided subsequent analysis (differential gene expression,

Atopic dermatitis (AD) is a common chronic inflammatory skin disease with heterogeneous and poorly understood mechanisms. We perform single-cell RNA sequencing of lesional (LAD) and non-lesional (NAD) skin from 42 AD patients and 23 healthy controls (HC). Keratinocytes (KCs) are the predominant disease-relevant cell type. In healthy skin, KC differentiation follows a linear trajectory from basal KCs through seven differentiated stages to terminal keratinized cells. In LAD, this process is disrupted, showing a reversed terminal transition mainly driven by DK7 cells. APOD, LYZ and SERPINB4 emerg

Single-cell RNA sequencing (scRNA-seq) is fundamentally reshaping the research paradigm of mosquito biology and host-pathogen interactions via its high-resolution transcriptomic profiling capability. This review first outlines the technical workflow and data analysis strategies of scRNA-seq, then highlights key applications of scRNA-seq in constructing mosquito cell atlases, deciphering post-blood-meal transcriptional remodeling, sexual dimorphism, and receptor coexpression patterns. Furthermore, the role of scRNA-seq in revealing the cellular tropism of mosquito-borne pathogens, host immune r

Long non-coding RNAs (lncRNAs) have emerged as important regulators of developmental processes. Recent studies have established roles for lncRNAs in human and murine erythroid regulation, yet additional regulators remain to be discovered. To identify lncRNA candidates involved in human erythroid regulation, we established a pooled genome-editing screen strategy using human embryonic stem cells (hESCs). Long Intergenic Non-Protein Coding RNA 1089 (LINC01089) was selected for functional investigation. We found that reduced LINC01089 expression impaired erythroid differentiation. Transcriptomic p

Regulation of gene expression is a highly coordinated process in both the healthy and pathological brain with unique patterns across a multitude of cell types. Here we present a multi-omic single nucleus study of ~175,000 nuclei from 50 donors with alcohol use disorder (AUD) and control donors without AUD, profiling cell type specific gene expression and chromatin accessibility in the human central amygdala. We identify all major CNS cell types and neuronal subtypes and find inhibitory neurons are particularly affected by AUD. We find high numbers of differentially expressed genes (DEGs) inclu
