Identification of end-stage renal disease-associated loci in X chromosome: an X chromosome-wide association study.

X-chromosomal genetic variants have been understudied in end-stage renal disease (ESRD), which holds the promise to provide valuable insights into sexually dimorphic traits and diseases. Here we performed an X chromosome-wide association study (XWAS) in a Chinese cohort (N = 2750), comprising 1489 cases with ESRD and 1261 controls, to identify locus associated with ESRD risk. One locus showing a consistent effect direction across sex but primarily supported by the male cohort was identified in COL4A5 (P = 2.43 × 10-6) in the metaanalysis combining summary statistics from the sex-stratified XWA

Genome-wide methylation profiling identifies signatures of pain, fatigue and health scores in women with systemic lupus erythematosus.

OBJECTIVES: People with systemic lupus erythematosus (SLE) experience high levels of pain and fatigue with poor overall health, which persist in those with low disease activity. By performing epigenome-wide DNA methylation analysis, this study aims to identify epigenetic alterations associated with self-reported scores for pain, fatigue and health in women with SLE. METHODS: Forty-eight women with SLE from the SLEGOT cohort were included. Study participants exhibited low disease activity (median SLEDAI-2K = 0) and minimal damage (median SLICC damage index = 0). An epigenome-wide DNA methylati

Identification of immune-mediated aging genes associated with cervical spondylosis through single-cell eQTL Mendelian randomization.

BACKGROUND: Cervical spondylosis (CS) is an age-related degenerative spinal disorder with increasing evidence linking its pathogenesis to immune aging. The genetic mechanisms connecting immune dysregulation to CS remain largely undefined. METHODS: We integrated GWAS data from 484,598 individuals with single-cell eQTL profiles across 14 immune cell types, using Mendelian randomization (MR) and Bayesian colocalization to identify genes whose cell-type-specific expression causally influences CS risk. Entropy analysis quantified lineage specificity of MR effects. Functional enrichment, drug-gene

Ten millennia of purifying selection on HLA-B27 reveals an ancient epidemic-scale burden of spondyloarthritis in West Eurasia.

HLA-B27 exemplifies an evolutionary trade-off between protection against infection and susceptibility to inflammatory disease. To investigate its long-term population history, this study examined three HLA-B27-tagging variants-rs116488202, rs4349859, and rs116666910-in present-day populations from UK biobank and 1000 Genomes Project, and in 15,836 ancient West Eurasian individuals. The estimated frequency of HLA-B27 reached 49.0% approximately 8500 years before present, then declined progressively to 3.9% in the present-day reference population. Comparison with genome-wide association study (G

Cross-trait mapping of shared susceptibility across inflammatory bowel disease and spondyloarthropathies.

BACKGROUND: Inflammatory bowel diseases (IBDs) and spondyloarthropathies (SpAs) frequently co-occur, yet the subtype-specific genetic architecture and effector tissues that implement this gut-joint coupling remain poorly defined. METHODS: We integrated European-ancestry GWAS summary statistics for IBD, Crohn's disease, ulcerative colitis, ankylosing spondylitis, psoriatic arthritis, reactive arthritis and enteropathic arthritis, covering 22.21 million variants across 1,263,767 individuals. We quantified genome-wide and local sharing (S-LDSC/LDSC, ρ-HESS), identified pleiotropic loci (MTAG, CP

Integrative Multi-omics Analysis for Prioritization of Candidate Genes in Polycystic Ovary Syndrome.

The genetic architecture of polycystic ovary syndrome (PCOS) has not been fully elucidated. Translating genome-wide association study (GWAS) loci into functional effector genes represents a key challenge for elucidating disease mechanisms and advancing targeted therapeutic strategies. In this study, the FinnGen R12 dataset was utilized in conjunction with the Genotype-Tissue Expression Project (GTEx) v8 eQTL dataset to conduct cross-tissue transcriptome-wide association studies (TWAS). External validation was performed in two independent datasets, comprising a PCOS meta-analysis of Rotterdam-

Insights into the genetic aetiology of diabetes in Africa.

Despite the high public health burden of diabetes in Africa, research into its genetic aetiology has been slow, limiting the continent's ability to benefit from an emerging era of diabetes precision medicine. Some progress is evident. In monogenic diabetes, where a molecular diagnosis enables tailored treatment, two cases from Africa successfully illustrate this approach despite the absence of routine affordable genetic testing, and control data from diverse African populations. Although limited, genome-wide association studies from African populations have discovered novel African-specific ty

Genetic links between female reproductive milestones and major depressive disorder: evidence from a common genetic factor model.

BACKGROUND: Major depressive disorder (MDD) is more prevalent in women and has been linked to female reproductive timing. However, the genetic mechanisms underlying these associations remain unclear. Reproductive milestones are temporally structured and biologically interrelated, suggesting a shared genetic architecture that may influence MDD susceptibility. METHODS: Using large-scale genome-wide association study (GWAS)data, we analyzed five key female reproductive milestones and their genetic relationships with MDD. We applied linkage disequilibrium score regression (LDSC), Genomic Structur

Genetic mechanisms of primary biliary cholangitis and its association with immune cells using mendelian randomization and biological annotation.

The incidence of primary biliary cholangitis (PBC) is on the rise, attributed to autoimmune-mediated bile duct damage in genetically susceptible individuals triggered by environmental factors. The close association between immune cell infiltration around the intrahepatic bile ducts and bile duct damage, and the causal and potential relationships of immune cells in the pathogenesis of PBC, remain unclear. Utilizing summary statistics from published genome-wide association studies, we evaluated the association between 731 immune cell traits and PBC through 2-sample Mendelian randomization (MR) a

Genomic approach to investigate air pollution's causal impact on neurodevelopment and mental health: An extensive-scale 2-sample Mendelian randomization study.

Air pollution is a major global public health threat associated with increased morbidity and premature mortality. Growing evidence suggests that air pollution may also adversely affect brain health, contributing to cognitive impairment and mental disorders. However, most existing studies are observational and therefore vulnerable to residual confounding and reverse causation. Mendelian randomization (MR), which uses genetic variants as instrumental variables, offers a framework to strengthen causal inference regarding the neurological effects of air pollution. We conducted a 2-sample MR study

Perfluorooctane Sulfonate Exposure and Peripheral Artery Disease: Mendelian Randomization and Integrative Multi-Omics Systems Toxicology With Machine Learning.

Epidemiological and experimental studies have linked legacy and emerging PFAS to adverse cardiovascular outcomes, yet most evidence remains observational and is susceptible to confounding, measurement error, and reverse causation. This study used European-ancestry GWAS data and two-sample Mendelian randomization to assess potential causal associations between PFOA or PFOS exposure and five cardiovascular diseases. For significant MR findings, network toxicology was integrated with transcriptomic data to identify candidate targets and pathways, followed by machine learning-based prioritization.

Revealing the Shared Genetic Architecture of Metabolic Dysfunction-Associated Steatotic Liver Disease-Related Traits Through Genomic Structural Equation Modeling.

Although individual traits related to metabolic dysfunction-associated steatotic liver disease (MASLD) have been investigated through large-scale genome-wide association studies (GWASs), the shared genetic susceptibility across these traits remains unclear. We therefore conducted a multivariate GWAS of key MASLD-related traits to elucidate their common genetic architecture. We applied genomic structural equation modeling to model a latent genetic factor (MASLD-F) underlying genetically correlated MASLD-related traits, leveraging their GWAS-derived genetic correlations. We then performed functi

Genome-wide investigation highlights global and local pleiotropy linking neurodevelopmental disorders to acquired hearing problems.

BACKGROUND: Neurodevelopmental disorders have been associated with hearing problems (HP) later in life, but there is limited information regarding their shared biology. METHODS: We leveraged large-scale genome-wide datasets to estimate genetic correlation (global and local), polygenic overlap, and locus-specific pleiotropy among HP, autism spectrum disorder (ASD), attention-deficit/hyperactivity disorder (ADHD), and Tourette syndrome (TS). Then, we investigated shared molecular functions, biological processes, and cellular components, and performed a drug-repurposing analysis to identify comp

Integrated Genome-wide Association and Single-cell Transcriptomic Analysis Identifies OAT as Therapeutic Targets for Periodontitis.

Periodontitis is a chronic inflammatory disease affecting tooth-supporting tissues. Beyond microbial dysbiosis, host metabolic regulation plays a critical role. This study identified ornithine aminotransferase (OAT), a mitochondrial enzyme in amino acid metabolism, as associated with altered fibroblast phenotypes and metabolic profiles in periodontitis. Integrative genetic analysis showed a putative causal relationship between increased OAT expression and disease risk. Single-cell RNA-Seq revealed OAT enrichment in fibroblasts, especially in subsets with inflammatory and matrix-remodeling char

Discovery of urinary metabolite biomarkers of psychiatric disorders using two-sample Mendelian randomization.

BACKGROUND: Mental health disorders cause substantial patient suffering, which could be alleviated through early diagnostic biomarkers. While biomarker discovery is costly, genetic methods utilizing data from large-scale studies, such as Mendelian randomization, may provide a cost-effective approach. METHODS: A two-sample Mendelian randomization analysis was conducted to identify potential urinary biomarkers of seven psychiatric disorders using summary statistics from GWAS data. RESULTS: The analysis revealed 67 analyte-disorder associations, of which 21 were exclusive to a single disorder.

Polygenic Risk Scores for Prediction of Immune Checkpoint Inhibitor Thyroid Toxicity in Diverse Populations.

PURPOSE: Immune checkpoint inhibitor (ICI)-induced thyroiditis is a common immune-related adverse event (irAE) linked to improved survival. Polygenic risk scores (PRS) for autoimmune hypothyroidism predict thyroid irAEs in European-ancestry patients; performance in non-European populations is unclear. EXPERIMENTAL DESIGN: In the Veterans Affairs Million Veteran Program (MVP; 2011-2023), we identified ICI-treated patients with germline genotyping and a chemotherapy-treated control cohort, excluding those with thyroid disease or prior thyroid-directed treatments.
