Genetic diversity and population structure of Coffea arabica in Saudi Arabia revealed by whole-genome resequencing.

Gene banks are essential for conserving plant genetic resources, yet limited genomic characterization constrains their effective use in breeding. Coffea arabica L., an economically important crop in Saudi Arabia, remains poorly characterized at the genome-wide level. We performed whole-genome resequencing of 78 Saudi C. arabica accessions conserved at the Ministry of Environment, Water and Agriculture (MEWA) Seed Center and PGR Bank, generating 86 sequencing libraries, including eight technical replicates. Reads were aligned to the Cara_r6 reference genome, yielding 468, 133 variants (412, 043

Human airspace macrophage signatures are conserved during sterile lung injury and repair.

RATIONALE: Airspace macrophages (AM) are implicated in both persistent inflammation and tissue repair following acute lung injury. Distinct subsets of AM are associated with lung pathology in humans but whether unique AM signatures are specific to disease states or represent a conserved response to lung inflammation is unknown. OBJECTIVES: We sought to test the hypothesis that conserved subsets of inflammatory and reparative AM could be identified by transcriptional programing in a human model of self-resolving acute lung injury. METHODS: Fifteen subjects underwent bronchoscopic lavage (BAL)

Intraosseous Varix of the Left Tibia Causing Severe Lower Extremity Pain: A Report of a Rare Case.

Varicose veins are venous anomalies of the peripheral venous system that commonly present with lower extremity pain and swelling. Intraosseous varices are a very rare subtype of varicose veins with an atypical presentation and thus pose a significant diagnostic challenge, leading to prolonged patient morbidity. Only a handful of cases have been reported of this rare entity. We report a case of a 73-year-old male with a history of hyperlipidemia who presented with a 4-week history of worsening left lower extremity pain. Initial workup, including labs, radiography, and ultrasound Doppler, ruled

Phosphorylation in the Plasmodium falciparum Proteome: A Meta-Analysis of Publicly Available Data Sets.

Malaria is a deadly disease caused by Apicomplexan parasites of the Plasmodium genus. Several species of the Plasmodium genus are known to be infectious to humans, of which P. falciparum is the most virulent. Post-translational modifications (PTMs) of proteins coordinate cell signaling and hence regulate many biological processes in P. falciparum homeostasis and host infection, of which the most highly studied is phosphorylation. Phosphosites on proteins can be identified by tandem mass spectrometry (MS) performed on enriched samples (phosphoproteomics), followed by downstream computational an

Genome-wide DNA methylation patterns harbour signatures of hatchling sex and past incubation temperature in a species with environmental sex determination.

Conservation of thermally sensitive species depends on monitoring organismal and population-level responses to environmental change in real time. Epigenetic processes are increasingly recognized as key integrators of environmental conditions into developmentally plastic responses, and attendant epigenomic data sets hold potential for revealing cryptic phenotypes relevant to conservation efforts. Here, we demonstrate the utility of genome-wide DNA methylation (DNAm) patterns in the face of climate change for a group of especially vulnerable species, those with temperature-dependent sex determin

Mucosal-Associated Invariant T Cells Expressing the TRAV1-TRAJ33 Chain Are Present in Pigs.

Mucosal-associated invariant T (MAIT) cells are a subpopulation of evolutionarily conserved innate-like T lymphocytes bearing invariant or semi-invariant TCRα chains paired with a biased usage of TCRβ chains and restricted by highly conserved monomorphic MHC class I-like molecule, MR1. Consistent with their phylogenetically conserved characteristics, MAIT cells have been implicated in host immune responses to microbial infections and non-infectious diseases, such as tuberculosis, typhoid fever, and multiple sclerosis. To date, MAIT cells have been identified in humans, mice, cows, sheep, and s

H2-E transgenic class II-negative mice can distinguish self from nonself in susceptibility to heterologous thyroglobulins in autoimmune thyroiditis.

Susceptibility to experimental autoimmune thyroiditis (EAT) is linked to H2-A class II genes; k and s haplotypes are susceptible, while b and f are resistant. EAT is inducible with thyroglobulins (Tgs) from several mammalian species which share portions of identical sequences. But cross-activation and cross-tolerance studies with mouse (m), human (h), and porcine (p) Tg have indicated mTg-unique T-cell epitope(s), in addition to conserved, in EAT induction. The recent introduction of the HLA-DRB1*0301 (DR3) transgene rendered major histocompatibility complex (MHC) class II-negative (Ab(0)) mic

Cln5 is secreted and functions as a glycoside hydrolase in Dictyostelium.

Ceroid lipofuscinosis neuronal 5 (CLN5) is a member of a family of proteins that are linked to neuronal ceroid lipofuscinosis (NCL). This devastating neurological disorder, known commonly as Batten disease, affects all ages and ethnicities and is currently incurable. The precise function of CLN5, like many of the NCL proteins, remains to be elucidated. In this study, we report the localization, molecular function, and interactome of Cln5, the CLN5 homolog in the social amoeba Dictyostelium discoideum. Residues that are glycosylated in human CLN5 are conserved in the Dictyostelium homolog as ar

Function and solution structure of Huwentoxin-X, a specific blocker of N-type calcium channels, from the Chinese bird spider Ornithoctonus huwena.

Huwentoxin-X (HWTX-X) is a novel peptide toxin, purified from the venom of the spider Ornithoctonus huwena. It comprises 28 amino acid residues including six cysteine residues as disulfide bridges linked in the pattern of I-IV, II-V, and III-VI. Its cDNA, determined by rapid amplification of 3' and 5' cDNA ends, encodes a 65-residue prepropeptide. HWTX-X shares low sequence homology with omega-conotoxins GVIA and MVIIA, two well known blockers of N-type Ca2+ channels. Nevertheless, whole cell studies indicate that it can block N-type Ca2+ channels in rat dorsal root ganglion cells (IC50 40 nm)

The adaptive response to dietary zinc in mice involves the differential cellular localization and zinc regulation of the zinc transporters ZIP4 and ZIP5.

The ZIP5 gene encodes a protein closely related to ZIP4, a zinc transporter mutated in the human genetic disorder acrodermatitis enteropathica. Herein, we demonstrate that mouse ZIP5 and ZIP4 genes are co-expressed in several tissues involved in zinc homeostasis (intestine, pancreas, embryonic yolk sac). However, unlike expression of the ZIP4 gene, which is induced during periods of zinc deficiency, ZIP5 gene expression is unaltered by dietary zinc. Immunohistochemistry localizes ZIP5 to the basolateral surfaces of enterocytes, acinar cells, and visceral endoderm cells in mice fed a zinc-adequ

Spatial regulation of a zebrafish patched homologue reflects the roles of sonic hedgehog and protein kinase A in neural tube and somite patterning.

Signalling by members of the Hedgehog family of secreted proteins plays a central role in the development of vertebrate and invertebrate embryos. In Drosophila, transduction of the Hedgehog signal is intimately associated with the activity of protein kinase A and the product of the segment polarity gene patched. We have cloned a homologue of patched from the zebrafish Danio rerio and analysed the spatiotemporal regulation of its transcription during embryonic development in both wild-type and mutant animals. We find a striking correlation between the accumulation of patched1 transcripts and ce

Uncovering pan-cancer signatures of chemoresistance.

BACKGROUND: Chemotherapy resistance remains a formidable challenge in cancer treatment, driving high mortality rates worldwide. Despite significant advancements, it remains unclear whether conserved molecular programs underpin therapy resistance across cancer types. METHODS: Here, we integrate single-cell RNA sequencing, spatial transcriptomics, regulatory network modeling, transcription factor binding data, and pharmacologic perturbation across multiple cancer types to define a conserved, proliferative chemoresistant tumor state. RESULTS: Contrary to the prevailing notion that resistance ar

Leveraging Next-Generation Tools for Genetic Assessment and Demographic Monitoring in Threatened and Elusive Humboldt Martens.

Conservation assessments of imperiled species require information on population structure, abundance, and connectivity which benefit from integrated demographic and genetic data. Humboldt martens (Martes caurina humboldtensis) are a federally threatened subspecies of Pacific marten (Martes caurina) whose conservation has been hindered by knowledge gaps and data deficiencies due to rarity and elusiveness. Here, we assessed population structure and genetic viability of Humboldt martens by exploring synergies between reduced representation sequencing and noninvasive genetic approaches. We used dd

Comprehensive genomic characterization of herpes B virus isolated from a wild long-tailed macaque reveals conserved entry mechanisms and zoonotic potential.

Herpes B virus (BV; Macacine alphaherpesvirus 1) is a zoonotic alphaherpesvirus endemic in macaques that can cause severe, often fatal encephalomyelitis in humans. However, genomic data from wild macaque populations remain limited. Here, we report the isolation and genomic characterization of a BV strain from a wild long-tailed macaque (Macaca fascicularis) in Thailand and assess its zoonotic potential. Among 138 macaques screened across six populations, BV shedding was detected in a single oral swab (0.72%). The virus (BV/Thailand/Ranong_TPK5/2024) was successfully isolated and propagated in

Gloeotrichia echinulata genomes from the United States are nontoxigenic and likely geosmin producers.

Six Gloeotrichia echinulata genomes derived from planktonic harmful algal blooms (HABs) with similar colonial morphology have been sequenced from lakes in the west and northeast regions of USA, four of them to completion. The c. 7 Mbp genomes exhibit a high level of conservation, with 98-99% pairwise genome-wide average nucleotide identity and high levels of synteny, representing a single species cluster. We observed strong conservation of gene clusters responsible for the synthesis of the secondary metabolites and bioactive peptides that are characteristic of HAB-forming cyanobacteria. All si

Targeting a genomic RNA G-quadruplex of dengue virus with small molecules as an alternative to protein-targeted therapeutics.

BACKGROUND: Given the increasing global incidence of dengue virus (DENV) infections and the lack of approved antiviral therapies, developing a new antiviral strategy against DENV is urgently required. However, despite considerable efforts to develop protein-targeted antivirals, clinical translation has largely failed, highlighting the need for alternative, non-protein targets. METHODS: Here, we investigated a novel therapeutic approach that targets RNA G-quadruplexes (G4s), highly conserved secondary structures across viral strains, including all serotypes. Population genetic structure of the fibrinogen-related protein 1 (FREP1) in Iranian isolates of Anopheles stephensi as a promising mosquito-based malaria vaccine candidate.

BACKGROUND: Transmission Blocking Vaccines (TBVs) are critical for malaria eradication as they aim to interrupt the transmission cycle of Plasmodium parasites. However, the development of effective TBVs is challenged by the antigenic diversity of potential vaccine targets. This study investigates the fibrinogen-related protein 1 (frep1) gene, a promising candidate for TBVs, focusing on the genetic diversity of the frep1 gene and immunogenic potential in Anopheles stephensi from southern Iran. METHODS: Analysis of 30 An. stephensi isolates collected from three malaria-endemic cities was carrie
