Spin Diffusion Editing for Structural Fingerprints of Therapeutic Antibodies.

The growing importance of biologics and biosimilars as therapeutic and diagnostic agents is giving rise to new demands for analytical methodology that can quickly and accurately assess the chemical and physical state of protein-based products. A particular challenge exists in physical characterization where the proper fold and extent of disorder of a protein is a major concern. The ability of NMR to reflect structural and dynamic properties of proteins is well recognized, but sensitivity limitations and high levels of interference from excipients in typical biologic formulations have prevented

A relationship between the transient structure in the monomeric state and the aggregation propensities of α-synuclein and β-synuclein.

α-Synuclein is an intrinsically disordered protein whose aggregation is implicated in Parkinson's disease. A second member of the synuclein family, β-synuclein, shares significant sequence similarity with α-synuclein but is much more resistant to aggregation. β-Synuclein is missing an 11-residue stretch in the central non-β-amyloid component region that forms the core of α-synuclein amyloid fibrils, yet insertion of these residues into β-synuclein to produce the βSHC construct does not markedly increase the aggregation propensity. To investigate the structural basis of these different behavior

Machine Learning Framework for Evaluating Microscale Interface Cohesive Zone Models of Polymer Composites.

Microscale interface cohesive zone models (CZM) calculated by molecular dynamics (MD) are a critical component of multiscale simulations in polymer composites. However, conventional MD methods remain constrained by prohibitive computational costs and inherent scalability limitations. This study proposes a machine learning (ML)- MD analysis framework to predict CZM parameters of a microscale interface in polymer composites. This framework proposed an innovative decoupling simulation method that decoupled the complex interfacial interactions (multiatom interactions) into fundamental interfacial

Novel variant of COL12A1 gene causing neonatal hypotonia and respiratory failure.

The COL12A1 gene encodes Collagen XII α 1 chain, forming a biologically functional Collagen XII through a trimeric structure. Collagen XII dysfunction can lead to hereditary neuromuscular diseases with phenotypic profiles ranging from rare Ullrich congenital muscular dystrophy 2 (biallelic variant) to Bethlem myopathy 2 (uniallelic variant). Currently, only 29 COL12A1 deficiency cases have been reported, mainly featuring hypotonia, progressive muscular dystrophy, and skeletal deformities. Newborns cases were relatively rare. Here, we describe a neonate with hypotonia, weak spontaneous movement

Synthesis, human carbonic anhydrase I and II inhibition, and in silico studies of 2-ethoxy-6-formylphenyl [1,1'-biphenyl]-4-sulfonate derived thiosemicarbazones.

This study describes the synthesis and biological evaluation of 2-ethoxy-6-formylphenyl [1,1'-biphenyl]-4-sulfonate-based thiosemicarbazones 5(a-s) as potential inhibitors of human carbonic anhydrase isoforms hCA I and hCA II. Among the synthesized compounds, 5 k exhibited potent inhibition, with IC50 values of 89.25 nM and 54.50 nM for hCA I and hCA II, respectively, surpassing that of acetazolamide as the standard inhibitor. Structure-activity relationship (SAR) analysis indicates that the presence of electron withdrawing groups, especially the fluoro substituent, contributed to the enhanced

Discovery of benzimidazole-based Mcl-1 inhibitors via AlphaShape-enabled virtual screening.

As an essential regulator of tumor cell survival mechanisms, myeloid cell leukemia 1 (Mcl-1) represents a promising anti-cancer target. This study describes the identification of novel benzimidazole scaffolds targeting Mcl-1 through AlphaShape, a deep neural network-empowered shape-based screening program. Through structure-based optimization of the initial hit compound, we developed a series of derivatives exhibiting enhanced binding specificity for Mcl-1 over Bcl-2/Bcl-xL. Notably, compounds 26c and 26d demonstrated submicromolar binding affinities (Ki = 0.59 and 0.74 μM, respectively) with

Serum CRP interacts with SPARC and regulate immune response in severe cases of COVID-19 infection.

Serum C-reactive protein (CRP) has been found elevated during COVID-19 infection, and associated with systematic inflammation as well as a poor clinical outcome. However, how did CRP participated in the COVID-19 pathogenesis remains poorly understood. Here, we report that serum C-reactive protein (CRP) levels are correlated with megakaryocyte marker genes and could regulate immune response through interaction with megakaryocytes. Molecular dynamics simulation through ColabFold showed a reliable interaction between monomeric form of CRP (mCRP) and the secreted protein acidic and rich in cystein

In vitro and in silico analysis of a E559K mutation on cartilage oligomeric matrix protein.

Pseudoachondroplasia (PSACH) is known as an autosomal dominant disorder associated with mutations in the gene of cartilage oligomeric matrix protein (COMP). The pathomolecular mechanisms of PSACH as a result of C-terminal globular region (CTD) mutations remain unclear. A heterozygous mutation (E559 K) in a Chinese family diagnosed with PSACH was reported in this study. To understand the pathogenesis of this mutation, we studied chondrogenic differentiation of patient menstrual blood-derived stem cells (MenSCs), and the impact of the mutation on structural changes of COMP was investigated using

Mechanism of lipid droplet formation by the yeast Sei1/Ldb16 Seipin complex.

Lipid droplets (LDs) are universal lipid storage organelles with a core of neutral lipids, such as triacylglycerols, surrounded by a phospholipid monolayer. This unique architecture is generated during LD biogenesis at endoplasmic reticulum (ER) sites marked by Seipin, a conserved membrane protein mutated in lipodystrophy. Here structural, biochemical and molecular dynamics simulation approaches reveal the mechanism of LD formation by the yeast Seipin Sei1 and its membrane partner Ldb16. We show that Sei1 luminal domain assembles a homooligomeric ring, which, in contrast to other Seipins, is u

Systemic lupus erythematosus overlapping dermatomyositis owing to a heterozygous TREX1 Asp130Asn missense mutation.

The 3' repair exonuclease 1 (TREX1) gene encodes a nuclear protein with 3' exonuclease activity, and the mutations have been associated with autoimmune diseases. Herein, we performed genetic analysis for the TREX1 gene in 55 patients with systemic lupus erythematosus (SLE). We identified one SLE patient with overlapping dermatomyositis having a heterozygous p.Asp130Asn mutation in the TREX1 gene. The patient had a high level of serum interferon (IFN)-α compared with that in healthy controls and other patients with SLE. In addition, the patient expressed elevated IFN signature genes compared wi

Self-Associated Engineering in P123 Micelles Rationalizing the Role of Other Pluronics with Varying Hydrophilicity as a Mixed System.

This study explores the atomic-level interactions of different poly(ethylene oxide) (EO)-poly(propylene oxide) (PO)-based block copolymers (BCPs), commercially known as Pluronics, with varying hydrophilicity that influences the solution behavior within Pluronic P123 micelles as a mixed system. The critical insights into the thermoresponsiveness of P123 in the presence of different Pluronics with increasing %EO content (L61, L62, L64, and F68) is hypothesized to modulate the hydrophobic interactions, leading to distinct solution textures such as clear solution (sol), blue point (BP), and cloud

Integrating machine learning and structure-based simulations to prioritise Z4P as a mutation-resilient IRE1α inhibitor for breast cancer.

Breast cancer is one of the most prevalent and lethal malignancies affecting women globally. The increasing resistance to current therapeutic strategies highlights the need for novel molecular targets. Inositol-requiring enzyme 1 alpha (IRE1α), a key sensor in the unfolded protein response (UPR), has emerged as a promising therapeutic target due to its role in tumour progression and survival. This study employed an integrative in silico approach combining machine learning, molecular docking, and molecular dynamics simulations to identify potent, non-toxic IRE1α inhibitors for breast cancer tre

Excavating chikungunya genome to design B and T cell multi-epitope subunit vaccine using comprehensive immunoinformatics approach to control chikungunya infection.

Chikungunya infection has been a cause of countless deaths worldwide. Due to lack of permanent treatment and prevention of this disease, the mortality rate remains very high. Therefore, we followed an immunoinformatics approach for the development of multi-epitope subunit vaccine which is able to elucidate humoral, cell-mediated and innate immune responses inside the host body. Both structural and non-structural proteins of chikungunya virus were utilized for prediction of B-cell and T-cell binding epitopes along with interferon-γ (IFN-γ) inducing epitopes. The vaccine construct is composed of

Enhanced thermostability and structural integrity of dextransucrase via oxidized dextran-mediated modification.

Dextransucrase DsrD5 synthesizes low-molecular-weight dextran (~5 kDa) but has limited industrial utility because of poor thermal and pH stability. Here, DsrD5 was modified with oxidized dextran (ODX) to improve enzyme robustness while retaining the principal low-molecular-weight product profile. Ammonium sulfate enrichment was assessed by specific activity and SDS-PAGE, and ODX modification conditions were optimized by varying dextran molecular weight, oxidation degree, reaction pH, ODX-solution-to-enzyme-solution ratio, temperature, reaction time, and post-coupling reagent. The optimized con

Solvation of N,C-Protected Valine: Interactions with DMSO and a Chiral Solvating Agent.

Small protected amino acids find applications in many fields of chemistry. Their solvation, however, is often only studied in aqueous solution. In this contribution, the solvent-dependent conformational preferences of N,C-protected Boc-Val-NH-C3H7 are investigated by a combined VCD spectroscopic and theoretical approach. Replica exchange molecular dynamics simulations at the PM6 level and DFT calculations are both found to predict the conformational preferences in chloroform very well, which is confirmed by comparison of experimental and calculated IR and VCD spectra. In the case of DMSO, we f

Charybdotoxin unbinding from the mKv1.3 potassium channel: a combined computational and experimental study.

Charybdotoxin, belonging to the group of so-called scorpion toxins, is a short peptide able to block many voltage-gated potassium channels, such as mKv1.3, with high affinity. We use a reliable homology model based on the high-resolution crystal structure of the 94% sequence identical homologue Kv1.2 for charybdotoxin docking followed by molecular dynamics simulations to investigate the mechanism and energetics of unbinding, tracing the behavior of the channel protein and charybdotoxin during umbrella-sampling simulations as charybdotoxin is moved away from the binding site. Mechanosensitive membrane channels in action.

The tension-driven gating process of MscL from Mycobacterium tuberculosis, Tb-MscL, has been addressed at near-atomic detail using coarse-grained molecular dynamics simulations. To perform the simulations, a novel coarse-grained peptide model based on a thermodynamic parameterization of the amino-acid side chains has been applied. Both the wild-type Tb-MscL and its gain-of-function mutant V21D embedded in a solvated lipid bilayer have been studied. To mimic hypoosmotic shock conditions, simulations were performed at increasing levels of membrane tension approaching the rupture threshold of the

Molecular mechanism of Arp2/3 complex activation by nucleation-promoting factors and an actin monomer.

Arp (actin-related protein) 2/3 complex nucleates actin filament branches on the sides of preexisting actin filaments during cell and organelle movements. We used computer simulations of mammalian Arp2/3 complex to address fundamental questions about the mechanism. Metadynamics and umbrella free energy sampling simulations of the pathway revealed that a clash between the D-loop of Arp2 and Arp3 produces an energy barrier of 20 ± 6 kcal/mol between the inactive splayed and active short-pitch conformations of Arp2/3 complex. Atomistic molecular dynamics simulations showed that binding the CA mot
