Bloodstream Infections in Critical Care Units in England, April 2017 to March 2023: Results from the First Six Years of a National Surveillance Programme.

BACKGROUND: Patients in critical care units (CCUs) are at an increased risk of bloodstream infections (BSIs), which can be associated with central vascular catheters (CVCs). This study describes BSIs, CVC-BSIs, organism distribution, percentage of antimicrobial resistant (AMR) organisms, and case fatality rates (CFRs) over the first six years of a voluntary national CCU surveillance programme in England. METHODS: Surveillance data on BSIs, CVCs, and bed-days between 04/2017 and 03/2023 for adult CCUs were linked to mortality and AMR data, and crude rates were calculated. RESULTS: The rates o

PhyloSuite v2: The development of an all-in-one, efficient and visualization-oriented suite for molecular dating analysis and other advanced features.

MCMCtree and r8s are among the most popular molecular dating tools in the current genomic era, but their utility is hampered by steep learning curves, particularly concerning input file formatting, the complexity of fossil calibration setup, tree visualization, and model selection. To enhance their usability and improve research efficiency, we developed three new tools: MDGUI (for molecular dating analysis), TimeTreeAnno (for timetree visualization), and MCMCTracer (for convergence assessment). We integrated these into the PhyloSuite v2 platform, along with MCMCtree and r8s plugins, to create

Combination immunotherapy in hepatocellular carcinoma: synergies among immune checkpoints, TKIs, and chemotherapy.

Combination therapy is rapidly becoming the cornerstone of hepatocellular carcinoma (HCC) treatment. Immune checkpoint inhibitors (ICIs) have emerged as a central strategy in systemic therapy, yet their efficacy as monotherapies remains limited. Consequently, combinatorial approaches, such as ICIs-Tyrosine kinase inhibitors (TKIs), ICIs-chemotherapy, and dual ICI regimens, are gaining momentum. While clinical trials have established efficacy benchmarks, mechanistic insights remain scarce, partly due to the limitations of current preclinical models in mimicking the complex tumor microenvironmen

JUNIPER: Reconstructing Transmission Events from Next-Generation Sequencing Data at Scale.

Transmission reconstruction--the inference of who infects whom in disease outbreaks--offers critical insights into how pathogens spread and provides opportunities for targeted control measures. We developed JUNIPER (Joint Underlying Network Inference for Phylogenetic and Epidemiological Reconstructions), a highly-scalable pathogen outbreak reconstruction tool that incorporates intrahost variation, incomplete sampling, and algorithmic parallelization. Central to JUNIPER is a statistical model for within-host variant frequencies observed by next generation sequencing, which we validated on a dat

High resolution multi-delay arterial spin labeling with self-supervised deep learning denoising for pediatric choroid plexus perfusion MRI.

Choroid plexus (CP) is an important brain structure that produces cerebrospinal fluid (CSF). CP perfusion has been studied using multi-delay arterial spin labeling (MD-ASL) in adults but not in pediatric populations due to the challenge of small CP size in children. Here we present a high resolution (iso2 mm) MDASL protocol with 10-minute scan time and performed test-retest scans on 21 typically developing children aged 8 to 17 years. We further proposed a Transformer-based deep learning (DL) model with k-space weighted image average (KWIA) denoised images as reference for training the model.

First-person spoken narratives elicit consistent event structures in the angular gyrus.

Event segmentation theory explains how we parse a stream of continuous information into meaningful event models. Narratives are useful stimuli for studying this phenomenon, as the flow of information and the way we make meaning of them mirrors how we comprehend and make sense of our daily lives. Many studies have investigated the segmentation of audiovisual stimuli, such as movies, but only a handful of studies focused on how the brain parses auditory-only narrative. Using two stories with rich narrative features, we asked participants to listen to the story-recordings while being scanned with

Advancements in imaging modalities for post-kidney transplant monitoring: A focus on contrast-enhanced ultrasound.

Early and accurate detection of posttransplant complications is critical for preserving graft function and optimizing long-term outcomes. Although conventional ultrasound (US) is widely used in transplant monitoring, its limitations in assessing microvascular perfusion and early complications have prompted growing interest in contrast-enhanced US (CEUS). CEUS provides real-time, nonnephrotoxic imaging of microvascular perfusion, making it well-suited for kidney transplant patients. We conducted a systematic review of 19 studies evaluating the use of CEUS in kidney transplant monitoring, focusi

ENcyclopedia of TRAnscription Factors in Bacteria and Archaea genomes (ENTRAF) version 2.0.

DNA-binding transcription factors (TFs) have a central role in regulation of gene expression at the transcription initiation level. These proteins have been experimentally described in multiple bacterial and archaeal genomes. These descriptions have allowed their prediction in complete genomes. In this work, we collected 1784 experimentally validated TFs across 25 bacterial and seven archaeal phyla, including Gammaproteobacteria, Bacillota, and Actinomycetota in bacteria and Thermoproteota and Thermococci in archaea. The collection of regulatory proteins was organized into a relational databas

Quantitative Approaches to Accelerate MASH Drug Discovery and Development.

Metabolic dysfunction-associated steatohepatitis (MASH) is a widespread liver condition that leads to cirrhosis, hepatic carcinoma, and increased mortality rates. In MASH, the diagnosis and accelerated approval of drugs are dependent on changes in histological endpoints; full approval requires lengthy outcomes trials. This requirement for biopsies complicates and constrains clinical development. While the use of noninvasive biomarkers to aid in diagnosis and prognosis is prevalent in MASH trials, interpretation of these data is not straightforward. Due to the complexity of the disease and hete

DSSA-PPI: enhancing binding affinity change prediction upon protein mutations using disentangled structure-sequence aware attention.

Accurate assessment of the effects of mutations on protein-protein interactions (PPIs) is crucial for understanding disease pathogenesis and the development of targeted therapies. Here, we present DSSA-PPI, a hybrid deep learning framework that enhances the prediction of mutation-induced binding affinity changes (ΔΔG) by leveraging structural and sequence information through a disentangled attention mechanism. Building upon the complementary strengths of a geometric equivariant graph neural network PPIFormer and a protein language model ESM-2, our framework employs a novel representation learn

Seamless integration for enhanced seizure prediction using HybridConvMobileNet on Typhoon HIL.

Real-time seizure prediction is essential for enabling timely interventions that significantly improve patient outcomes. Therefore, in this present work, we have introduced HybridConvMobileNet, a novel hybrid model that integrates 1D convolutional neural networks (CNN) with the MobileNet model to achieve efficient and accurate seizure prediction. The proposed model uses 1D Short-Time Fourier Transform (STFT) coefficients from pre-processed EEG data as input features. In the proposed algorithm, the developed 1D CNN framework captures the critical spatial features from frequency-domain EEG data,

Reliable and Adaptive Probabilistic Forecasting for Event-Driven Water-Quality Time Series Using a Gated Hybrid-Mixture Density Network.

Real-time, reliable forecasting of water quality (WQ) is a critical component of sustainable environmental management. A key challenge, however, is modeling time-varying uncertainty (heteroscedasticity), particularly during disruptive events like storms where predictability decreases dramatically. Standard probabilistic models often fail in these high-stakes scenarios, producing forecasts that are either too conservative during calm periods or dangerously overconfident during volatile events. This paper introduces the Gated Hybrid-Mixture Density Network (GH-MDN), an architecture explicitly de

LEOPARD: missing view completion for multi-timepoint omics data via representation disentanglement and temporal knowledge transfer.

Longitudinal multi-view omics data offer unique insights into the temporal dynamics of individual-level physiology, which provides opportunities to advance personalized healthcare. However, the common occurrence of incomplete views makes extrapolation tasks difficult, and there is a lack of tailored methods for this critical issue. Here, we introduce LEOPARD, an innovative approach specifically designed to complete missing views in multi-timepoint omics data. By disentangling longitudinal omics data into content and temporal representations, LEOPARD transfers the temporal knowledge to the omic
