In silico directed evolution of humanized peptide transporters via computational epistatic rescue.

The human intestinal peptide transporter 1 (SLC15A1, PepT1) is a critical determinant of oral drug bioavailability, yet its thermodynamic characterization and structural tractability remain challenging. While bacterial orthologues like the Escherichia coli DtpA transporter offer highly stable structural surrogates, significant cross-species variations in the binding microenvironment limit their pharmacological fidelity. Traditional structure-based engineering aimed at engrafting the human pharmacophore onto bacterial scaffolds is frequently hindered by combinatorial explosion and severe thermo

Can Non-Thermal Microwave Irradiation Inactivate Viruses? A Review with Some Computations.

The use of non-thermal, human-safe electromagnetic (e.m.) waves in the GHz range to inactivate viruses has been proposed by a few groups. It is allegedly based on a transformation of a microwave photon into a phonon, which would produce a so-called Structure Resonance Energy Transfer (SRET) strong enough to break the capsid due to Confined Acoustic Vibration (CAV) at virus-specific frequencies. However, it is well known that e.m. photons' absorption in water or in organic media does not generate single phonons at the same frequency. Rather, it generates many thermal phonons across a wide frequ

Computational Investigation of the Effect of Transition Metal Coordination in Bimetallic Uranylpyridine-Dicarboxylate Complexes.

Understanding how secondary metal coordination perturbs uranyl electronic structure is important for developing structure-property relationships in actinide-containing materials relevant to separations, waste management, and environmental chemistry. In this work, periodic and cluster density functional theory calculations were used to investigate the structural, electronic, and vibrational properties of monometallic U-2,6-pyridinedicarboxylic acid (PDC) and heterometallic U-PDC-TM complexes (TM = Fe, Co, Ni, Cu, and Zn). Incorporating transition metal (TM) changes the valence-band electronic s

Design and computational investigation of a polyaniline-pyrrole copolymer and its antimicrobial and cytotoxic properties.

The present study focused on the single-pot synthesis of polyaniline (PANI) and polyaniline-pyrrole (PANI-Py) copolymer via the chemical oxidative polymerization method (COPM). The structural features of synthesised PANI and PANI-Py were characterised using UV-visible and FTIR spectroscopy. The thermal stability of synthesised PANI and PANI-Py copolymer was examined by TGA and DSC over the temperature range of 33-1000 °C. BET and viscosity measurements analysed surface area and molecular weight. Conductivity of PANI and PANI-Py was measured by a two-probe method. DFT calculations confirmed the

Ultralow-Energy Analog Reservoir Computing via Reconfigurable 2-Transistor Memory.

Reservoir computing (RC) offers a promising route to real-time temporal information processing and is widely regarded as an energy-efficient alternative to conventional von Neumann architectures. Paradoxically, many hardware RC systems have yet to demonstrate clear advantages in both array-level energy efficiency and processing speed, despite these being among the field's central motivations. Furthermore, their practical viability is limited by structural complexity and insufficient robustness. Here, we report a reconfigurable, dynamic random-access memory (DRAM)-like physical RC platform base

Computational Tools and Lessons Learned from Annotating Transposable Elements in Insect Genomes.

Transposable elements (TEs) are mobile, repeated DNA sequences whose evolutionary relationships with host genomes span the full spectrum from parasitism to mutualism. Within Insecta, one of the most species-rich animal groups, TE content and family richness vary dramatically, yet annotation efforts have historically concentrated on Drosophila, leaving roughly half of non-drosophilid insect TEs classified as unknown. Insect genomes thus represent a vast, largely untapped reservoir of TE diversity. This review guides newcomers through the annotation of TEs in insect genomes, clarifying what can

A protocol for evaluating robustness to H&E staining variation in computational pathology models.

Sensitivity to staining variation remains a major barrier to deploying computational pathology (CPath) models as hematoxylin and eosin (H&E) staining varies across labs, requiring systematic assessment of how this variability affects model prediction. Yet, current evaluation practices rarely attribute performance changes to specific, measurable staining properties, limiting interpretable robustness assessment under controlled conditions. We introduce a three-step protocol that explicitly simulates H&E staining variation toward known, measurable targets, supporting controlled assessment of mode

Computer-aided Drug Design for Alzheimer's Disease: Recent Advancements and Future Perspectives.

Alzheimer's disease (AD) is a neurodegenerative disorder marked by a decline in cognitive function and memory loss, primarily resulting from cholinergic dysfunction, the accumulation of amyloid plaques, the formation of tau tangles, and the progressive degeneration of neurons. While existing treatments offer limited symptomatic relief, they do not effectively halt or reverse the underlying progression of the disease, presenting a major global challenge in Alzheimer's research. Developing therapeutic strategies for AD remains complex, largely due to the inability of current medications to signi

Modeling the functional impact of CPEB3 and CPEB4 dysregulation in autism: A theoretical-computational framework.

Autism spectrum disorder (ASD) involves impaired synaptic plasticity tightly coupled to local mRNA translation. Cytoplasmic polyadenylation element-binding proteins 3 and 4 (CPEB3 and CPEB4) are post-transcriptional regulators of neuronal mRNA translation that may contribute to ASD-related molecular alterations. In this theoretical-computational study, we develop a weighted functional impact model that integrates transcriptomic expression with intrinsic molecular constraints of CPEB3 and CPEB4 to estimate regional and cell type-specific vulnerability in ASD. Coarse-grained molecular dynamics (

Computational Discovery and Optimization of a Potent, Selective, and Drug-Like Scaffold for p38α Inhibition.

PURPOSE: The aim of this study was to discover and optimize a novel chemical scaffold capable of selectively inhibiting p38α, a kinase involved in inflammatory and neurodegenerative diseases. Despite decades of work, most p38α inhibitors have failed clinically due to limited selectivity, compensatory signaling, and safety issues. We sought to combine computational and experimental approaches to identify potent, drug-like, and selective inhibitors suitable for further development. METHODS: A consensus virtual screening workflow (ESSENCE-Dock), integrating DiffDock, LeadFinder, and GNINA, was a

Cholinesterases inhibition profiles with Ugi-derived peptidemimetics: A combined experimental and computational study.

BACKGROUND AND PURPOSE: Acetylcholinesterase (AChE) and butyrylcholinesterase (BChE) are crucial enzymes implicated in various neurological disorders, including Alzheimer's disease. Developing selective inhibitors for either enzyme is one of the key therapeutic strategies. This study aimed to synthesize and evaluate a novel series of peptidomimetics for their ability to inhibit both human AChE and BChE, with a focus on identifying compounds exhibiting joint inhibitory activity or selectivity for BChE. EXPERIMENTAL APPROACH: Eleven peptidomimetics were synthesized using the Ugi four-component

Oxygen Transport Impairment in the Failing Heart: A Histology-Image-Based Computational Analysis.

PURPOSE: Myocardial reactive interstitial fibrosis (RIF) is a common feature in heart failure (HF) and is associated with changes in the structure and function of the heart. The impact of interstitial space enlargement and accumulation of interstitial collagen on oxygen transport from capillaries to cardiomyocytes during RIF is not fully understood. METHODS: To address this issue, we developed a histology-image-based computer modeling approach to estimate the spatial profile of pO2 in tissue samples from the myocardium of healthy dogs and dogs with HF. RESULTS: The analysis shows that both i

Computational Characterization of Solute Permeability in Elastin-Like Polypeptide Membranes for Synthetic Cells.

Elastin-like polypeptides (ELPs) are versatile biopolymers for constructing synthetic cell membranes. Applications in biosynthesis, molecular secretion, and payload delivery require an understanding of the solute transport across ELP membranes. In this work, we integrate coarse-grained molecular dynamics simulations with the inhomogeneous solubility-diffusion (ISD) model to investigate the passive permeation of small solutes across ELP membranes of varying sequence composition and stability. We observe that mechanically robust ELP bilayers remain highly permeable to small solutes but exhibit a

When is Enough Enough? A Proposed Termination Point for the Number of Replicates in Computational Simulations.

Computational simulation provides a powerful toolkit for in silico experimentation. However, while the field has developed best practices for the design and implementation of such models, there remains ambiguity in discussions about how to understand and/or interpret their results due to their inherent ability to overwhelm traditional frequentist statistics by simply increasing the number of trials simulated. This fails the discipline in two ways: first, it leaves the community unsure of what constitutes a best practice for uniform understanding, and second, it potentially overburdens computat

Four-dimensional on-beam computed tomography reconstruction using projection-difference images.

Purpose.Accurate verification of delivered dose requires anatomical information during the treatment beam delivery. However, conventional cone-beam computed tomography (CBCT) is typically acquired prior to beam delivery and fails to account for intrafractional tumor shift/drift. This study aims to develop a 4D on-beam computed tomography (4D OBCT) framework to capture anatomical states during irradiation.Materials and methods.A thoracic phantom with rigid tumor motion was used to develop a conformal arc treatment plan. Photophysical properties of meso-functionalized chlorins: A multiscale computational study for photodynamic therapy.

In this work, we present a comprehensive computational investigation of a series of meso-aminated chlorin derivatives to evaluate their suitability as next-generation photodynamic therapy photosensitizers. Ground- and excited-state properties were analyzed using density functional theory (DFT) and time-dependent DFT calculations, indicating that all derivatives preserve the characteristic chlorin electronic structure, while meso-substitution modulates Q-band intensities. Their excited-state energy landscapes reveal favorable intersystem crossing pathways, supporting the favorable production of

Computational study on the substrate-controlled selectivity of Ru-catalyzed ring-closing metathesis.

Dienes are classic substrates for ring-closing metathesis and hold significant synthetic value in the construction of cyclic compound skeletons. In this study, density functional theory (DFT) is employed to calculate the reaction mechanisms of Ru-catalyzed ring-closing metathesis for aza-diene or oxa-diene substrates. The origin of the reaction selectivity is systematically elucidated through structural analysis, electronic effects, and EDA analysis. The computational results suggest that the rate-determining transition state ts4-N along the reaction pathway of aza-diene substrates exhibits a
