Single-cell RNA-sequencing of peripheral blood mononuclear cells reveals the transcriptome profile of Microtus fortis immune cells during the early phase of infection with Schistosoma japonicum.

INTRODUCTION: The reed vole, Microtus fortis, is the only known natural non-permissive mammalian host of Schistosoma japonicum. However, the molecular mechanisms underlying this resistance have not been fully understood. METHODS: We performed single-cell RNA-seq to investigate the peripheral blood mononuclear cells (PBMCs) responses to S. japonicum in M. fortis and the susceptible host, Kunming mice. The samples were collected from uninfected animals (control group) and infected animals at 10 dpi. RESULTS: The major cell types identified in the PBMCs of the two species were monocytes, dendri

Gene regulation in response to host sex and infection route in Brugia pahangi with new genome annotation.

Male rodents are almost exclusively used for experimental maintenance of filarial nematodes because they have higher susceptibility to parasitism than female rodents. This study investigates the effects that rodent host sex has on the worm transcriptome for subcutaneous (SQ) infections and intraperitoneal (IP) infections. Significantly more adult worms were recovered from IP-infected gerbils (median = 78 worms/infected animal) relative to SQ-infected gerbils (median = 2 worms/infected animal). Microfilaria production in male gerbils infected via the SQ route (mean = 6.62 microfilariae (mf)/20

Multiphasic blood transcriptomic signatures of radioprotection by BIO 300, a synthetic genistein nanosuspension, in a nonhuman primate model of acute radiation syndrome.

BACKGROUND: Prophylactic radioprotectors for pre-exposure administration are notably absent, creating a critical gap in radiation emergency preparedness and ARS management. BIO 300, a wet-nanomilled formulation of synthetic genistein, is in advanced development as a prophylactic radioprotector with demonstrated survival benefits in murine and nonhuman primate (NHP) models when administered prior to lethal radiation exposure. Longitudinal transcriptomic analysis enables characterization of the molecular mechanisms underlying radioprotective drug action and supports development of potential bloo

Cold stratification breaks seed dormancy in an endangered medicinal plant Ferula sinkiangensis: Integrative hormonal and transcriptional insights for conservation.

Ferula sinkiangensis K. M. Shen is an endangered medicinal plant endemic to Xinjiang, China, whose deep physiological seed dormancy severely restricts population regeneration and sustainable utilization. To elucidate the mechanisms by which cold stratification promotes dormancy release, we conducted an integrative analysis combining targeted hormone metabolomics (UHPLC-MS/MS), transcriptomics (RNA-seq), and germination phenotyping across three stratification stages (0, 10, and 20 d). Germination assays confirmed that cold stratification effectively broke seed dormancy in a time-dependent manne

Transcriptional Profiling of Hypo- and Hypervirulent Mycobacterium tuberculosis Isolates Characterised by Differential Expression of the Moa3 Operon.

Despite advances in tuberculosis treatment and prevention, tuberculosis remains a global health threat, responsible for an estimated 1.23 million deaths in 2024 [46], with continued concern over drug-resistant strains. In the Western Cape, South Africa, co-infection of tuberculosis and HIV is a significant public health concern contributing to a higher burden of disease. We compared the transcriptomes of two genetically similar Beijing family strains of Mycobacterium tuberculosis under four different growth conditions, including oxidative stress, using three biological replicates for each isol

Regulation of oestrogen signalling by the receptor tyrosine kinase cKIT stabilises Barrett's oesophagus pre-malignant state.

The pre-malignant precursor to oesophageal adenocarcinoma (OAC), Barrett's oesophagus (BO), is prevalent in 10-15% of patients with chronic gastroesophageal acid reflux. However, in most cases, the BO condition is stable to cancer promotion; i.e. less than 1% of patients develop OAC. Here, we investigate whether there are factors that can act to prevent BO patients from developing OAC. The receptor tyrosine kinase, cKIT, is expressed in Barrett's tissue, but sparingly so in either normal or OAC tissue. To investigate whether cKIT influences cellular function that might be consistent with susta

MicroRNA Signatures of Fulvestrant-Treated Luminal Breast Cancer Cells: Identification of Therapeutic Targets Regulated by miR-374b-5p.

Estrogen receptor (ER)-positive breast cancer (BrCa) accounts for two-thirds of all BrCa cases worldwide. Therefore, ER-targeted endocrine therapy is the standard treatment for this disease. There has been a recent trend towards developing combination therapies using molecularly targeted drugs to improve outcomes. This study aimed to identify therapeutic targets demonstrating efficacy when combined with fulvestrant (a selective ER downregulator/degrader). We generated microRNA (miRNA) signatures from fulvestrant-treated MCF-7 cells by RNA sequencing. From the signature, we evaluated miR-374b-5

Spheroid cultures reveal cancer stem cell enrichment and distinct chemotherapeutic response in triple-negative breast cancer.

BACKGROUND: Three-dimensional (3D) cancer spheroids mimic key morphological and biological features of solid tumors, providing a valuable model for evaluating drug responses. Here, we investigated whether intrinsic cancer stem cell composition and tumor subtype determine spheroid formation capacity, transcriptional profiling, and therapeutic response in breast cancer cell lines. METHODS: Using the liquid overlay technique, we optimized conditions for reproducible spheroid generation using 10 human cancer cell lines derived from breast cancer, glioblastoma, and malignant melanoma. Association Between Mutation Context-Associated RUNX1 Transcriptional States and Immune-Stromal Heterogeneity in Nonsmall Cell Lung Cancer.

Nonsmall cell lung cancer (NSCLC) is characterized by substantial heterogeneity in driver mutation backgrounds and tumor microenvironment (TME) phenotypes, yet the transcriptional regulatory states linking genotype context to immune-stromal variation remain incompletely defined. In this study, we integrated mutation, transcriptomic, and clinical data from TCGA-LUAD/LUSC to construct a mutation-expression-matched NSCLC cohort and evaluated RUNX1 as a mutation context-associated transcriptional/regulatory state rather than as a recurrently mutated driver. Driver contexts were assessed using a pr

Comprehensive In Silico Analysis Identifies MSTO1 and LIG1 as Candidate Biomarkers With Diagnostic and Prognostic Relevance in Hepatocellular Carcinoma.

BACKGROUND: Hepatocellular carcinoma (HCC) is the most common primary liver malignancy and remains a major cause of cancer-related mortality worldwide. Its poor clinical outcomes are largely attributed to late-stage diagnosis and the limited accuracy of currently available diagnostic and prognostic biomarkers. Therefore, identifying novel molecular markers with improved sensitivity, specificity, and therapeutic relevance is essential for enhancing early detection and guiding personalized treatment strategies. AIMS: To identify and prioritize novel candidate HCC biomarkers with diagnostic and

Transcriptomic Profiling of Laser Capture Microdissected FFPE Esophageal Tissues Identifies Candidate Genes and Pathways Associated with Esophageal Adenocarcinoma.

Esophageal adenocarcinoma (AC) incidence has increased markedly in the United States and other Western countries over recent decades. Gastro-esophageal reflux disease (GERD) can cause Barrett's esophagus, which is strongly associated with the development of AC. However, the mechanisms underlying the pathogenesis of AC remain poorly elucidated. In this exploratory pilot study, we performed transcriptomic profiling by RNA sequencing (RNA-seq) on six normal esophagus (WT), four Barrett's esophagus with low-grade dysplasia (BL), and six esophageal adenocarcinoma (AC) samples using RNA extracted vi

Transcriptomic characterisation of acute myeloid leukemia cell lines bearing the same t(9;11) driver mutation reveals different molecular signatures.

BACKGROUND: Acute myeloid leukemia (AML) is the most common type of acute leukemia, accounting for 20% of cases in children and adolescents. Genome-wide studies have identified genes that are commonly mutated in AML, including many epigenetic regulators involved in either DNA methylation (DNMT3A, TET2, IDH1/2) or histone post-translational modifications (ASXL1, EZH2, MLL1). Several cell lines derived from AML patients are widely used in cancer research. Whether important differences in these cell lines exist remains poorly characterised. RESULTS: Here, we used RNA sequencing (RNA-Seq) to cont

Disulfidptosis-related LncRNAs forecast the prognosis of acute myeloid leukemia.

Acute myeloid leukemia (AML) is a highly aggressive hematologic malignancy with a poor prognosis for patients. Disulfidptosis response-related long non-coding RNAs (DRLs) have been demonstrated to be closely associated with cancer development. Therefore, this study aims to construct a prognostic DRL signature and investigate the immune microenvironment for AML. RNA-seq and clinical data for AML patients were obtained from The Cancer Genome Atlas (TCGA) database. A total of 344 disulfidptosis-associated lncRNAs were identified, and a prognostic model consisting of seven lncRNAs was constructed

Identification of Prognostic-Related Genes in Acute Myeloid Leukemia: A Study Based on TCGA Data Analysis.

Acute myeloid leukemia (AML) is the most common type of leukemia in adults, primarily caused by multiple gene mutations and abnormal gene expression. Molecular heterogeneity among AML patients can lead to the variation of treatment outcomes, and the prognostic significance of genetic disruptions is crucial for treatment decisions. Therefore, in this study, we intended to identify novel potential prognosis-related genes in AML patients. This study comprehensively assessed transcriptomic data of primary AML patients from TARGET and BEAT-AML cohorts from the TCGA database. The common differential

Signature of leukemia stem cell death pattern predicts prognosis and therapeutic response of acute myeloid leukemia patients.

Acute Myeloid Leukemia (AML) is a highly heterogeneous malignant hematologic cancer with poor clinical outcome. The presence of leukemia stem cells (LSC) is a significant factor contributing to the failure of AML treatments and frequent relapses. The quiescent and plastic nature of LSC decreases cell death under conventional chemotherapy. Programmed cell death (PCD) plays a critical role in the development and progression of various cancers including AML. We hypothesized that the expression of PCD gene in LSCs may predict the therapeutic outcome of AML patients in the clinic. In this study, we

Transcriptome-based molecular subgroup identification and prognosis stratification in pediatric AML.

Current risk subgroups for acute myeloid leukemia (AML) rely primarily on molecular and cytogenetic markers. These subgroups have distinct clinicopathological and molecular characteristics and are the basis for classifying disease subgroups currently undergoing clinical trials and initial subgroup-oriented therapies. However, substantial biological heterogeneity and differences in survival are apparent within each subgroup, so transcriptome-based molecular subgroup identification and prognostic stratification in pediatric acute myeloid leukemia remain to be resolved. In this study, we conducte

Identification and validation of prognostic genes associated with m6A-regulated programmed cell death in acute lymphoblastic leukemia.

This study investigated the prognostic significance of m6A-related programmed cell death (PCD) genes in acute lymphoblastic leukemia (ALL). Transcriptomic data from the TCGA-ALL and GSE48558 datasets were analyzed to identify m6A-related PCD genes (corgenes), which were then intersected with 3,063 differentially expressed genes (DEGs), resulting in 23 candidate genes. Univariate Cox regression and LASSO regression analyses identified CFLAR and CDK4 as key prognostic genes, facilitating the construction of a high-accuracy risk prediction model.
