Quantifying the fidelity of in vitro human cell culture systems using a biomedical foundation model.

Primary cell culture is fast becoming a dominant method for discovery work regarding human disease. Currently, there are no methods to quantitatively benchmark these systems. Here, we apply a uniform in vitro culture system of human intestinal epithelial cells (IECs) to achieve this goal. We previously established methods for long-term two-dimensional (2D) cultivation of mouse IECs using an air-liquid interface (ALI) technique. Here, we further refined these methods for long-term 2D cultivation of human IECs, with histological and molecular features of differentiated intestinal epithelia. Leve

Detection of emergent multiple predator effects in a warming world.

Predicting the influence of predators on food webs remains challenging, particularly when multiple predator species share a common prey species. In these cases, interactive effects (termed 'emergent' multiple predator effects; MPEs) can cause predators to have stronger or weaker effects on their prey than would be expected independently. Many studies highlight the ubiquity of MPEs, however, recent work has shown that failure to account for nonlinear but fundamentally predictable drivers of predation rate (e.g. prey depletion, prey body size, temperature, etc.) can bias predictions used to dete

The Colonic-PVPA: a new application of the Phospholipid Vesicle-based Permeation Assay (PVPA) as a mucus-comprising cell-free in vitro model for mucosal colonic drug delivery.

Colonic drug delivery has gained increasing attention as a treatment approach for both local and systemic therapy. However, the colonic mucus layer can greatly influence a drug's fate by acting as a selective barrier, facilitating the filtration or trapping of drug molecules and carriers based on size and molecular interactions. Therefore, a simple in vitro permeability model that mimics the colonic mucus layer is essential for predicting how a drug behaves in the colon in drug development. Building on the well-established, easy-to-use, cost-effective, and cell-free in vitro model Phospholipid

Applicability of next-generation risk assessment generic PBK models and their performance within the chemical domain.

Physiologically based kinetic (PBK) models are a cornerstone of in vitro to in vivo extrapolation and are therefore central to next-generation risk assessment (NGRA). This study assesses the performance of a generic, high-throughput PBK model for 26 organic chemicals spanning a wide range of physicochemical properties. Model predictions based on standard in silico and in vitro input parameters were benchmarked against published, chemical-specific PBK models and in vivo kinetic data. Predicted plasma maximum concentrations (Cmax) were within tenfold of in vivo values for 50% of the chemicals an

Stochastic modelling of prostate progenitor architecture.

Prostate cancer is a significant global health concern. In the past decade, advances in mathematical models of the disease have led to clinical trials for new therapeutic protocols. However, much of the structure of the prostate and its constituent cell types remains unclear: observations of phenotypic switching between basal and luminal cells, as well as intermediate cell types between them, make classifying the components of the prostate an ongoing challenge. Importantly, a tumour's cell of origin seems to play a role in the aggressiveness and genetic heterogeneity of the cancer. Here we rep

Poroelasticity influences the compression stiffening of model soft tissues.

The material properties of connective tissues are often considered to be dominated by the extracellular matrix. However, cells within tissues contribute significantly to the mechanics, particularly when considering volume-changing deformations such as axial compression. Recent studies have considered the compression response of model tissues at long times, where the role of the interstitial fluid is negligible. Here, we experimentally study the interplay of matrix, cell and fluid mechanics in the short time response of model tissues based on fibrous networks with embedded microgel inclusions a

Modeling epithelial deformation and cell rearrangement in response to external forces during Zebrafish epiboly.

Morphogenesis in early development involves complex and extreme deformations in response to intra- and intercellular forces. Zebrafish epiboly, the spreading of the blastoderm to cover and engulf the large yolk cell, is a key early event that sets the stage for the establishment of the body plan, but the way the forces driving expansion are generated and mediated is poorly understood. The enveloping layer (EVL), the thin squamous outer epithelium of the blastoderm, plays a central role. Forces generated in the yolk cell are transmitted through tight junctions to the marginal EVL cells, and the

Stochastic Chiral Pharmacokinetics: Dynamics with Dual Randomized Dosing Regimens.

Medication non-adherence is recognized as a critical determinant of therapeutic efficacy and safety. However, its specific impact on the concentration fluctuations of chiral drugs remains poorly understood. By incorporating dual stochasticity in dosing intervals and dosages, we developed a stochastic pharmacokinetic model for chiral drugs comprising bio-active and bio-inactive enantiomers under multiple intravenous bolus administrations. Utilizing characteristic functions and second-type Volterra integral equations, we derived explicit expressions for the expectation and variance of both the a

Reconciling molecular persistence and functional recovery: A hybrid four-layer computational model of botulinum neurotoxin A.

Botulinum neurotoxin type A (BoNT/A) produces chemodenervation through receptor-associated uptake, light-chain translocation, and SNAP-25 cleavage, yet molecular persistence and clinical recovery may occur on different time scales. We built a literature-informed four-layer model linking ganglioside/SV2-associated binding, endocytosis with pH-dependent translocation, persistent light-chain activity with SNAP-25 cleavage, and calibrated reinnervation/remodeling. The model was verified numerically, evaluated against predefined time-scale targets, and tested with one-at-a-time and Morris global se

Mixed-Effects Physiologically Based Pharmacokinetic Modeling of Methylmercury across the Maternal-Infant Continuum: Multi-Matrix Evaluation in Two Korean Birth Cohorts.

Prenatal methylmercury (MeHg) exposure drives neurodevelopmental impairment in East Asia, but existing physiologically based pharmacokinetic (PBPK) models rely on population-average parameters and single-matrix validation. We developed a three-submodel mixed-effects PBPK (MEM-PBPK) framework validated against maternal blood, cord blood, urinary, and breast milk mercury in two Korean birth cohorts (Ko-CHENS, n = 3,625; NOEMOC, n = 242). Clinical chemistry-individualized Michaelis-Menten placental kinetics reproduced second-trimester blood mercury (mean fold error, MFE = 0.946); empirical Bayes

Integrating Multiscale FE2M Simulations and Experiments to Predict Microcrack Damage in Cartilage.

Articular cartilage, despite its resilience, is vulnerable to low-energy impacts that initiate microcracks within its collagen network, potentially leading to osteoarthritis (OA). This study integrates experimental evidence and a multiscale computational framework to predict the initiation and propagation of such microdamage. Building on prior experimental characterizations of type II collagen fibril orientation, stress-stretch behavior, and failure properties, we employed the finite elements of multiscale mixtures (FE2M) framework within febio (University of Utah) to couple macroscale cartila

A predictive simulation framework for personalised in silico gait retraining in knee osteoarthritis.

Gait retraining is typically performed with either a single, or small set of generic instructions which target a specific angle such as trunk lean or foot progression angle. These generic instructions may limit the ability of these interventions to effectively reduce knee joint loading magnitude, the ultimate goal of gait retraining. This aim of this study was to introduce and demonstrate a proof-of-concept predictive simulation framework for personalised gait retraining with an explicit implementation of reducing knee joint loading. An existing open-source framework was adapted by first updat

A Novel Decomposition-Based Growth Model for Simulating Stress-Modulated Spinal Growth.

Understanding the mechanobiological mechanisms of spinal growth is essential for modeling progressive deformities, particularly adolescent idiopathic scoliosis (AIS). In this study, we present a novel finite element methodology for simulating mechanobiological growth governed by the Hueter-Volkmann law. The approach is developed in the large deformation framework and uses the Hueter-Volkmann law for the first time in a decomposition-based framework in which the growth is incorporated into the constitutive model via multiplicative decomposition of the deformation gradient. For comparison purpos

Expanded Stoichiometric Model of Chondrocyte Metabolism: Response to Cyclical Shear and Compressive Loading.

Cartilage deterioration is a hallmark of osteoarthritis, and there is substantial interest in developing strategies for cartilage repair. Cyclical mechanical stimulation has been known for decades to drive synthesis of cartilage matrix proteins. Matrix synthesis requires activation of central metabolism for producing precursors to nonessential amino acids required for protein translation. However, there are gaps in knowledge regarding how mechanical stimuli affect chondrocyte central metabolism. Here, we find that cyclical shear and compression drive differences in chondrocyte central metaboli

Why inverse simulations overestimate optimal ankle exoskeleton assistance: the role of bi-articular coordination and joint stiffness.

BACKGROUND: Ankle-foot exoskeletons can reduce muscle activity and metabolic energy consumption during walking. Experimental studies consistently show that submaximal assistance, typically providing 40-60% of the biological plantarflexion moment, achieves the largest reductions in metabolic power. Inverse musculoskeletal simulations, which neglect factors such as comfort and balance, also predict that submaximal assistance is optimal, yet at higher levels than those observed experimentally. The biomechanical mechanisms underlying this submaximal assistance and its disagreement with experimenta

A biokinetic model to assess radon uptake by the fetus during pregnancy.

Epidemiological studies have shown a statistically significant increase in lung cancer risk from prolonged exposure to indoor radon. While current radiation protection efforts address the general population, including workers in radon-prone areas, pregnant individuals represent a vulnerable subgroup that requires specific consideration. Prenatal exposure to ionizing radiation, including radon and its progeny, raises concerns not only for maternal health but also for potential in-utero tissue reactions and/or cancer development in other life stages in the offspring. This study aimed to develop

Critical regions in the human mandible during mastication and trauma: a finite element study.

Faulty mandible implant designs with stress concentration regions result in failure in cyclic loading during daily activities. Difficulties in biomechanical evaluation of the mandible arise from multi-bellied muscle groups. This study aimed to identify and characterise critical stress concentration regions in an intact mandible, and to study the effects of combining masticatory muscle sub-groups on these critical regions. A finite element analysis was conducted on an intact mandible subjected to various mastication and punching tasks. Jaw-closing muscles were simulated in four configurations,

A Microgel Platform Enables Site-Specific Intestinal Delivery of Lactoferrin, Improving its Bioavailability for Targeted Alleviating Liver Injury and Colitis.

Oral delivery of bioactive proteins remains a challenging area, as it demands effective gastric protection and intestinal site-specific release. We design two intestinal site-specific microgels via Fe3 +-COO- coordination or STMP-conjugated cross-linking of eco-friendly and biocompatible Artemisia sphaerocephala Krasch. polysaccharides (ASKP) extracted from desert sand-fixing plant; these microgels release lactoferrin (Lf) precisely in the small intestine or colon on-demand. Both microgels protect Lf from gastric digestion, preserve the Lf receptor (LfR)-binding domain, and facilitate efficien

Genome-scale metabolic modelling identifies vaginal microbiome members as potential probiotics.

Probiotic supplements are marketed for diverse health benefits, yet species inclusion often lacks functional rationale. Our survey of 352 over-the-counter probiotic products available in the USA revealed 36 unique microbial species. However, there is no clear link between species inclusion and the intended health benefit. Here, to address this gap, we developed HaPaPro, a collection of 1,012 genome-scale metabolic models spanning pathogenic, probiotic and host-associated bacteria, constructed from publicly available genome sequences. Flux balance analysis revealed that probiotic species fail t

Development of a Gut Model for Analyzing Impact of Surgical Intervention in Short Bowel Syndrome.

INTRODUCTION: Studying surgical intervention on nutrient absorption in short bowel syndrome (SBS) is challenging due to disease rarity. Animal models are expensive, time consuming, and fail to accurately mimic human SBS physiology. We hypothesized that a parameterized gut model could accurately quantify glucose absorption as intestinal length and diameter are altered using a neonatal, 2-year-old, and adolescent subject. METHODS: To analyze total bolus movement and nutrient uptake, we created an analytic expression using the Darcy-Weisbach equation. Glucose absorption was calculated for an ave
