CMS4 epithelial-intrinsic glycosyltransferase GALNT5 promotes tumor aggressiveness and correlates with poor survival in colorectal cancer.

The "mesenchymal" consensus molecular subtype 4 (CMS4) of colorectal cancer (CRC) has the poorest prognosis and shows stromal activation and bulk epithelial-mesenchymal transition (EMT) signatures that largely reflect cancer-associated fibroblast-derived signals, obscuring tumor cell-intrinsic programs. Aberrant glycosylation drives EMT and metastasis, yet the glycosyltransferase landscape intrinsic to CMS4 tumor epithelium remains poorly defined because stromal signals dominate bulk transcriptomes. To overcome this confounding, we analyzed single-cell RNA-sequencing datasets to distinguish CM

MPXV H3L elicits broadly directed CD4 T cell responses in mpox patients and MVA vaccinees.

Data on MPXV-specific T-cell responses at the single-peptide level remain limited in patients with mpox and in MVA-BN vaccinees. Here, we characterized the breadth and specificity of MPXV-specific T-cell responses at the single-peptide level after in vitro expansion with overlapping 20-mer peptides spanning the MPXV proteins H3L, A35R, and B6R. The study included 28 adult males: 15 with a history of mpox (including 6 with additional MVA-BN vaccination), 7 MVA-BN-only vaccinees, and 6 unexposed participants. All mpox and MVA-BN participants responded to at least one H3L peptide, indicating broa

Metabolic reprogramming of glutamine is associated with M2 macrophage polarization in allergic rhinitis.

INTRODUCTION: Allergic rhinitis (AR) is classically regarded as a type 2 immune-driven disease, yet its chronicity and heterogeneity suggest that additional regulatory layers shape the local immune microenvironment. Although immune cell function is closely linked to metabolic state, how specific metabolic cues are integrated into immune signaling in AR remains unclear. METHODS: We combined human nasal mucosal metabolomic analysis, murine models, single-cell transcriptomics, bulk RNA sequencing, and protein assays to investigate the role of glutamine in AR pathophysiology. RESULTS: We identif

Spatial Transcriptional Heterogeneity in the Infarct Core and Its Surrounding Regions Targeting Piezo1 Signals in Rats With Myocardial Ischemia-Reperfusion Injury.

Myocardial ischemia-reperfusion (MIR) injury is a major cause of cardiac dysfunction, but the spatial heterogeneity of its underlying molecular programs remains unclear. In this study, we applied Visium spatial transcriptomics to generate gene expression maps of rat left ventricles after MIR and identified distinct regional features. The border zones were enriched with phagosome-related genes, incomplete infarct areas showed activation of MAPK, IL-17, and osteoclast differentiation pathways, while the infarct cores were characterized by ferroptosis and mitophagy-related genes. To further resol

Integrated transcriptomic analysis identifies liver aging-driven fibrosis signatures and reveals therapeutic strategies based on medicine-food homology.

Despite its strong regenerative capacity, liver aging paradoxically increases susceptibility to fibrosis and metabolic dysfunction-associated steatotic liver disease through dysregulated inflammation, senescence-associated secretory phenotypes, and immune-metabolic crosstalk. To systematically characterize these processes, we integrated longitudinal transcriptomics, single-cell RNA sequencing, and machine-learning approaches. We identified 252 aging-associated genes and developed an Aging Gene Score (AGS) to quantify senescence burden across hepatic cell populations. Single-cell analysis revea

Behaviour of iPSC-Derived and Donor-Derived Hepatic Stellate Cells in Organoid Cultures Is Highly Variable and Contributes to Fibrotic Outcome.

Hepatic stellate cells (HSCs) are central drivers of liver fibrosis, yet their heterogeneity is often overlooked in human liver organoid models. Here, we investigated how HSC-intrinsic variability influences fibrotic phenotypes in multicellular liver organoids using induced pluripotent stem cell-derived HSCs (iHSCs) and primary HSCs (pHSCs). iHSCs derived from two different iPSC lines exhibited distinct differentiation phenotypes towards iHSCs. Consistently, co-culture of the hepatocyte-like cell line HepaRG with these two iHSC populations generated organoids with distinct fibrotic and hepatic

ITPRIPL1: A tumor immune-associated biomarker with prognostic and therapeutic implications in gastrointestinal cancer.

Inositol 1,4,5-trisphosphate receptor-interacting protein-like 1(ITPRIPL1) has recently been implicated in tumor-immune regulation, yet its tumor-type specificity and clinical relevance in gastrointestinal malignancies remain unclear. Here, we performed an integrative analysis of ITPRIPL1 across stomach adenocarcinoma (STAD), colon adenocarcinoma (COAD), rectal adenocarcinoma (READ), and esophageal carcinoma (ESCA) using bulk transcriptomics, immune pathway analyses, survival modeling, single-cell RNA sequencing, immunofluorescence validation, and therapeutic correlation analyses. Unraveling dynamic immunological landscapes in intracerebral hemorrhage: insights from single-cell and spatial transcriptomic profiling.

Intracerebral hemorrhage (ICH) poses a formidable challenge in stroke management, with limited therapeutic options, particularly in the realm of immune-targeted interventions. Clinical trials targeting immune responses post-ICH have encountered setbacks, potentially attributable to the substantial cellular heterogeneity and intricate intercellular networks within the brain. Here, we present a pioneering investigation utilizing single-cell RNA sequencing and spatial transcriptome profiling at hyperacute (1 h), acute (24 h), and subacute (7 days) intervals post-ICH, aimed at unraveling the dynam

Mapping epidermal and dermal cellular senescence in human skin aging.

Single-cell RNA sequencing and spatial transcriptomics enable unprecedented insight into cellular and molecular pathways implicated in human skin aging and regeneration. Senescent cells are individual cells that are irreversibly cell cycle arrested and can accumulate across the human lifespan due to cell-intrinsic and -extrinsic stressors. With an atlas of single-cell RNA-sequencing and spatial transcriptomics, epidermal and dermal senescence and its effects were investigated, with a focus on melanocytes and fibroblasts. Photoaging due to ultraviolet light exposure was associated with higher b

Network-based modelling reveals cell-type enriched patterns of non-coding RNA regulation during human skeletal muscle remodelling.

A majority of human genes produce non-protein-coding RNA (ncRNA), and some have roles in development and disease. Neither ncRNA nor human skeletal muscle is ideally studied using short-read sequencing, so we used a customized RNA pipeline and network modelling to study cell-type specific ncRNA responses during muscle growth at scale. We completed five human resistance-training studies (n = 144 subjects), identifying 61% who successfully accrued muscle-mass. We produced 288 transcriptome-wide profiles and found 110 ncRNAs linked to muscle growth in vivo, while a transcriptome-driven network mod

Single-cell Transcriptomics Reveals Activation of Macrophages in All-trans Retinoic Acid (atRA)-induced Cleft Palate.

Cleft palate is among the most common birth defects with an impact on swallowing and speaking and is difficult to diagnose with ultrasound during pregnancy. In this study, we systematically capture the cellular composition of all-trans retinoic acid (atRA)-exposed and normal embryonic gestation 16.5 days mouse palate by the single-cell RNA sequencing technique. The authors identified 14 major cell types with the largest proportion of fibroblasts. The proportion of myeloid cells in atRA-exposed palate was markedly higher than those in the normal palate tissue, especially M1-like macrophages and

Single-cell sequencing demonstrates complex resistance landscape in CLL and MCL treated with BTK and BCL2 inhibitors.

The genomic landscape of resistance to targeted agents (TAs) used as monotherapy in chronic lymphocytic leukemia (CLL) is complex and often heterogeneous at the patient level. To gain insight into the clonal architecture of acquired genomic resistance to Bruton tyrosine kinase (BTK) inhibitors and B-cell lymphoma 2 (BCL2) inhibitors in CLL, particularly in patients carrying multiple resistance mutations, we performed targeted single-cell DNA sequencing of 8 patients who developed progressive disease (PD) on TAs (either class). In all cases, analysis of single-cell architecture revealed mutual

MYBL2 accelerates epithelial-mesenchymal transition and hepatoblastoma metastasis via the Smad/SNAI1 pathway.

Hepatoblastoma (HB) accounts for the majority of hepatic malignancies in children. Although the prognosis of patients with HB has improved in past decades, metastasis is an indicator of poor overall survival. Herein, we applied single-cell RNA sequencing to explore the transcriptomic profiling of 25,264 metastatic cells isolated from the lungs of two patients with HB. The transcriptomes uncovered the heterogeneity of malignant cells after metastatic lung colonization, and these cells had varied expression signatures associated with the cell cycle, epithelial-mesenchymal plasticity, and hepatic

Cellular function reinstitution of offspring red blood cells cloned from the sickle cell disease patient blood post CRISPR genome editing.

BACKGROUND: Sickle cell disease (SCD) is a disorder of red blood cells (RBCs) expressing abnormal hemoglobin-S (HbS) due to genetic inheritance of homologous HbS gene. However, people with the sickle cell trait (SCT) carry a single allele of HbS and do not usually suffer from SCD symptoms, thus providing a rationale to treat SCD. METHODS: To validate gene therapy potential, hematopoietic stem cells were isolated from the SCD patient blood and treated with CRISPR/Cas9 approach. To precisely dissect genome-editing effects, erythroid progenitor cells were cloned from single colonies of CRISPR-tr

Single-cell RNA sequencing: revealing human pre-implantation development, pluripotency and germline development.

Early human development is a dynamic, heterogeneous, complex and multidimensional process. During the first week, the single-cell zygote undergoes eight to nine rounds of cell division generating the multicellular blastocyst, which consists of hundreds of cells forming spatially organized embryonic and extra-embryonic tissues. At the level of transcription, degradation of maternal RNA commences at around the two-cell stage, coinciding with embryonic genome activation. Although numerous efforts have recently focused on delineating this process in humans, many questions still remain as thorough

[Preliminary analysis of chromosome mosaicism in preimplantation embryos].

OBJECTIVE: Using fluorescence in situ hybridization to analyze chromosome mosaicism in human preimplantation embryos and access the influence of mosaicism on in vitro fertilization-embryo transfer (IVF-ET) and preimplantation genetic diagnosis. METHODS: Normal fertilized embryos, which were not suitable for embryo transfer and cryopreservation, and male embryos in preimplantation gender diagnosis were analyzed by fluorescence in situ hybridization. RESULTS: Two hundred and ninety three nucleuses were found among 38 embryos. The hybridization rate was 96.2%. Twelve embryos (31.6%) were normal

A transgenic mouse model of sickle cell disorder.

A single base-pair mutation (beta s) in codon 6 of the human beta-globin gene, causing a single amino-acid substitution, is the cause of sickle cell anaemia. The mutant haemoglobin molecule, HbS, polymerizes when deoxygenated and causes deformation of the erythrocytes to a characteristic 'sickled' shape. Sickling of cells in small vessels causes painful crises and other life-threatening complications. Although the molecular basis for sickle cell anaemia has been known for 30 years, no definitive treatment is available. An animal model of sickle cell anaemia would not only allow a detailed anal

PI3Kδ inhibition alters CD8 T cell differentiation and reprograms the tumor microenvironment following adoptive immunotherapy.

T cell exhaustion remains a significant barrier to effective adoptive cell therapy in solid tumors. Here, we demonstrate that in vitro treatment with the PI3Kδ inhibitor CAL-101 generates T cells with enhanced stemness and metabolic fitness. These cells show increased mitochondrial dependence and spare respiratory capacity while maintaining normal basal metabolism. Under chronic antigen stimulation, CAL-101-treated T cells, including human T cells, resist terminal exhaustion and maintain stem-like properties. Using single-cell RNA sequencing and spatial transcriptomics of B16 melanoma tumors,

Single-cell low-pass whole genome sequencing accurately detects circulating tumor cells for liquid biopsy-based multi-cancer diagnosis.

Accurate detection of circulating tumor cells (CTCs) in blood and non-blood body fluids enables generation of deterministic cancer diagnosis and represent a less invasive and safer liquid biopsy approach. Although genomic alternations have been widely used in circulating tumor DNA (ctDNA) analysis, studies on cell-based genomic alternations profiling for CTC detection are rare due to major technical limitations in single-cell whole genome sequencing (WGS) including low throughput, low accuracy and high cost. We report a single-cell low-pass WGS-based protocol (scMet-Seq) for sensitive and accu

Evolution of a SHOOTMERISTEMLESS transcription factor binding site promotes fruit shape determination.

In animals and plants, organ shape is primarily determined during primordium development by carefully coordinated growth and cell division1-3. Rare examples of post-primordial change in morphology (reshaping) exist that offer tractable systems for the study of mechanisms required for organ shape determination and diversification. One such example is morphogenesis in Capsella fruits whose heart-shaped appearance emerges by reshaping of the ovate spheroid gynoecium upon fertilization4. Here we use whole-organ live-cell imaging and single-cell RNA sequencing (scRNA-seq) analysis to show that Caps
