PMScanR: An R Package for the Large-Scale Identification, Analysis, and Visualization of Protein Motifs.

Proteins play a crucial role in biological processes, with their functions closely related to structure. Protein functions are often associated with specific motifs, which are short amino acid sequences exhibiting particular patterns. Most bioinformatics tools focus on identifying known motifs and they lack the ability to analyze the impact of single substitutions on entire domains or motifs. To address these limitations, we developed PMScanR (Protein Motif Scanner in R), an R package that automates the prediction and evaluation of the impact of single amino acid substitutions on protein motif

COI Barcoding Unveils Hidden Fish Diversity and Potential Cryptic Lineages in Inner Mongolia, China.

The freshwater fish fauna of the Inner Mongolia Plateau remains poorly characterized at the molecular level despite its unique biogeographic setting, which combines the Yellow River (Huang He) drainage with multiple isolated endorheic basins. To address this knowledge gap, we conducted systematic sampling at 99 sites across major river systems in Inner Mongolia from 2021 to 2025 and generated 984 cytochrome c oxidase, subunit 1 gene (COI) barcode sequences, which were combined with 96 publicly available sequences to assemble a dataset of 1080 sequences. Using morphological identification toget

Coronavirus in European hedgehogs (Erinaceus europaeus) from Denmark before and during the COVID-19 pandemic.

The COVID-19 pandemic heightened public awareness and concern about the risks of zoonotic diseases potentially affecting the conservation of declining species such as the European hedgehog (Erinaceus europaeus). To investigate coronavirus prevalence, genetic diversity, and molecular characteristics relevant to the assessment of potential zoonotic risk in European hedgehogs, 430 hedgehog faecal samples were collected in Denmark and analysed using a pan-coronavirus RT-PCR assay followed by sequence analysis. Samples derived from two cohorts: 199 individuals sampled before the COVID-19 pandemic a

Putative Effector Genes Reveal Hidden Genetic Diversity Beyond Conventional Typing Markers in Flavescence Dorée Phytoplasmas.

Flavescence dorée (FD) is a severe grapevine disease associated with FD phytoplasmas (FDp), mainly transmitted by the insect vector Scaphoideus titanus and occurring also in symptomless reservoir plants. This study assessed the genetic variability of putative effector-coding genes (hp) in FDp and FDp-related strains from Northern Italy, assigned to epidemic (M54, M38, M50, M51) and non-epidemic (M39, M43, M78) map genotypes. Based on the reference genome of FDp strain CH, 20 hp loci were selected and analyzed through a multi-locus sequence typing approach. Sixteen loci were amplified in at lea

Molecular detection and phylogenetic analysis of KI polyomavirus and WU polyomavirus in respiratory tract samples from children under five.

BACKGROUND AND AIM: We aimed to investigate the frequency of KI and WU polyomavirus in respiratory tract samples, the affected groups by these viruses and their clinical characteristics. Although the viruses had been discovered in 2007, their pathogenicity and virulence have not been fully elucidated yet. METHODS: We examined 182 nasopharyngeal aspirate/swab samples obtained pediatric patients younger than five years and sent to our laboratory between 2016 and 2019. The viruses were investigated by nested-polymerase chain reaction using primers targeting partial VP1 gene regions. The positive

A cloaked glutamate decarboxylase sustains the GABA shunt in Mycobacterium tuberculosis.

Despite the exponential growth in genome sequencing, the functional annotation of genes, particularly the discovery of novel enzymatic activities, remains a formidable challenge. This gap is exacerbated by annotation biases that propagate assumptions about enzyme function across homologous sequences. Here, we report the identification of an unannotated enzymatic activity within a presumed well-characterized enzyme family. The gene rv2531c, under strong purifying selection across Mycobacterium tuberculosis strains, has been annotated as a member of the lysine-ornithine-arginine (KOR) decarboxyl

Adenovirus, herpesvirus, and parvovirus survey in Iberian wolves (Canis lupus signatus) of Cantabria, Spain.

The study of infectious diseases in wild carnivores is essential to their conservation. Adenovirus, herpesvirus and parvovirus are DNA viruses able to cause severe disease in carnivores; however, data on their occurrence in Iberian wolves (Canis lupus signatus) are limited. Herein, 130 spleen samples from Iberian wolves in Cantabria, northern Spain, were tested for these viruses using broad-range nested PCRs and real time PCR. All positive amplicons were confirmed by direct Sanger sequencing in both directions. Additionally, exposure to adenovirus and Carnivore protoparvovirus 1 (CCPV1) was ev

The crystal structure of the Borrelia burgdorferi nicotinamidase BBE22 resolves a long-standing annotation error.

Nicotinamidases (PncA) catalyze the hydrolysis of nicotinamide to nicotinic acid, a key step in NAD+ salvage pathways. In the Lyme disease spirochete Borrelia burgdorferi, the plasmid-encoded gene bbe22 encodes a PncA enzyme that is essential for survival in both mammalian and tick hosts. Previous genetic and biochemical studies demonstrated that translation of B. burgdorferi PncA initiates from a rare non-canonical AUU start codon, resulting in a protein that is 24 residues longer than the sequence currently annotated in major databases. Despite these findings, public resources such as UniPro

Design, characterization, and application of novel antimicrobial peptides against Bacillus cereus.

Foodborne pathogens such as Bacillus cereus threaten food safety, necessitating novel antimicrobial solutions. Antimicrobial peptides (AMPs) offer broad-spectrum activity and potential applications in food preservation. In this study, we designed a library of candidate AMPs by leveraging the sequence and structural conservation of the host defense peptides (HDPs). Specifically, we designed a virtual library of potential AMP sequences based on the amino acid consensus pattern of the γ-core sequence isoform, represented by the formula [KR]GG[KR]XC[FWY]C[KR]X[KR][FWY]C[LIAV]CXG[KR][KR]. Bacteriophage genome-wide transposon mutagenesis.

Bacteriophages have genomes that span a wide size range, are densely packed with coding sequences, and frequently encode genes of unknown function. Classical forward genetics has defined essential genes for phage replication in a few model systems but remains laborious and non-scalable. Unbiased functional genomics approaches are therefore needed for phages, particularly for large lytic phages. Here, we develop a phage transposon sequencing (TnSeq) platform that uses the mariner transposase to insert an anti-CRISPR selectable marker into phage genomes. CRISPR-Cas13a-based enrichment of transpo

Single-cell multi-omics analysis reveals cancer regulatory elements of transcriptional programs and clinical implications.

The regulatory mechanisms governing transcriptional programs in the cancer genome remain elusive, particularly those concerning cell-type specificity. We carefully curated single-cell assay for transposase-accessible chromatin sequencing (scATAC-seq) and single-cell RNA sequencing (scRNA-seq) data from eight distinct carcinoma tissues, including breast, skin, colon, endometrium, lung, ovary, liver, and kidney. Using single-cell multi-omics analysis, we identified extensive open chromatin regions and constructed peak-gene link networks, which can reveal distinct cancer gene regulation and genet

A molecular map of the human spinal dorsal and ventral horn defines arrangement of neuronal types and glial sex differences.

The spinal cord is the gateway for sensory information from the body as it ascends to the brain, as well as a major motor output center of the nervous system. It is also a key location for sensory-motor integration, and a processing site for nociceptive information that eventually drives pain perception in the brain. Tremendous progress has been made in understanding spinal cord circuits using genetic and single cell sequencing approaches in mice. Recently, several groups have conducted single-nucleus and spatial sequencing studies in postmortem human spinal cord tissue. However, the spatial p

KIF5A variant in familial dystonia: A clinicogenetic study of a large Roma kindred.

BACKGROUND: Mutations in the KIF5A gene were associated with several neurological diseases, including hereditary spastic paraplegia type 10, Charcot-Marie-Tooth type 2, amyotrophic lateral sclerosis, and neonatal intractable myoclonus. To date, none of the KIF5A variants was linked with dystonia. This study presents the first family with autosomal-dominant dystonia exhibiting incomplete penetrance, potentially linked to a KIF5A variant. METHODS: Seven family members were recruited between 2017 and 2024. Detailed medical history and neurological examination were conducted for all. Genetic scre

Identification of i-motifs in Alphaherpesvirus immediate early promoters and their dynamic folding with G4s during infection.

I-motifs (iMs) and G-quadruplexes (G4s) are non-canonical DNA secondary structures formed by C-rich and G-rich sequences, respectively. While G4s have been identified as regulatory elements in both human and viral genomes, iMs remain largely unexplored. This study investigates the presence of iMs in the immediate-early (IE) promoters of human Alphaherpesviruses (αHHVs), namely herpes simplex virus 1 (HSV-1), herpes simplex virus 2 and varicella-zoster virus. αHHVs IE promoters, crucial for initiating an efficient viral cycle, embed G4s, but the potential presence of iMs in these regions is unk

Identification of a new Sarcocystis sp. in marsh deer (Blastocerus dichotomus) from wetlands of Argentina.

The marsh deer (Blastocerus dichotomus) is the largest South American native deer species and is listed as "Vulnerable" by IUCN due to the population reduction. As part of a conservation and disease surveillance program, muscle samples from 14 marsh deer found dead in 2016 and 2017 in northeast Argentina were obtained at necropsy. Samples from each animal were processed as pooled muscles (heart, diaphragm, tongue and hindlimb) by homogenization and direct microscopical observation to detect intracellular Sarcocystis spp. cysts. Sarcocysts were observed in six samples, and several cysts recover

A critical spotlight on the paradigms of FFPE-DNA sequencing.

In the late 19th century, formalin fixation with paraffin-embedding (FFPE) of tissues was developed as a fixation and conservation method and is still used to this day in routine clinical and pathological practice. The implementation of state-of-the-art nucleic acid sequencing technologies has sparked much interest for using historical FFPE samples stored in biobanks as they hold promise in extracting new information from these valuable samples. However, formalin fixation chemically modifies DNA, which potentially leads to incorrect sequences or misinterpretations in downstream processing and

Antibody signatures in hospitalized hand, foot and mouth disease patients with acute enterovirus A71 infection.

Enterovirus A71 (EV-A71) infection is a major cause of severe hand, foot and mouth disease (HFMD) in young children. The characteristics of EV-A71 neutralizing antibodies in HFMD patients are not well understood. In this study, we identified and cloned EV-A71-neutralizing antibodies by single cell RNA and B cell receptor sequencing of peripheral blood mononuclear cells. From 145 plasmablasts, we identified two IgG1 monoclonal antibodies (mAbs) and six IgM mAbs that neutralized EV-A71. Four of the IgM mAbs harbor germline variable sequences and neutralize EV-A71 potently. Two genetically simila

Genetic diversity of the dengue virus population in dengue fever and dengue hemorrhagic fever patients.

BACKGROUND: The error-prone replication of dengue virus (DENV) in host results in the highly diverse viral population. Together with the host factor, intra-host diversity may influence the disease severity. Therefore, it is worth investigating whether there is a correlation between intra-host genetic diversity and disease severity. OBJECTIVE: To investigate the genetic diversity in DENV for four serotypes of the dengue population from patients with dengue fever (DF) and dengue hemorrhagic fever (DHF) using next-generation sequencing (NGS) technology. METHODS: Forty RNA samples categorized in
