Differential global gene transcription of Saccharomyces cerevisiae by zinc sulfate addition under acetic acid stress and identification of novel zinc and stress-responsive genes related to cell wall function.

Zinc sulfate is an important micronutrient for cell metabolism and stress protection. Acetic acid is a common inhibitor present in lignocellulosic hydrolysate, and the addition of zinc sulfate allows yeast cells to better cope with acetic acid stress. In-depth understanding of how zinc sulfate leads to changes in global gene transcription benefits efficient cellulosic ethanol production using robust yeast strains. Here, comparative transcriptomic analyses were performed using budding yeast Saccharomyces cerevisiae grown with and without zinc sulfate supplementation under acetic acid stress. An

AI-derived five-gene signature predicts risk in multiple myeloma under bortezomib-based therapy.

Multiple myeloma (MM) is a plasma cell malignancy characterized by clonal expansion within the bone marrow (BM) and remains largely incurable despite recent therapeutic advances. While prognostic indicators have predominantly focused on tumor-intrinsic features, the BM tumor microenvironment (TME) plays a critical role in disease progression and therapeutic resistance. Here, we present a robust prognostic model derived from transcriptomic profiling of the CD138-negative BM fraction, enabling precise risk stratification of patients undergoing bortezomib-based induction therapy. Integrating multi-omics and machine learning to decipher the role of GSTP1 in endocrine-disrupting chemical-induced prostate cancer pathogenesis.

Prostate cancer (PCa) pathogenesis involves complex interactions between genetic susceptibility and exposure to endocrine-disrupting chemicals (EDCs). This study aimed to systematically identify key genes linking EDC exposure to PCa using an integrated bioinformatics and machine learning (ML) approach. We analyzed four transcriptomic datasets (GSE32571, GSE71016, GSE46602, GSE200879) and identified 437 differentially expressed genes (DEGs). By integrating these with high-confidence EDC-interacting genes from the Comparative Toxicogenomics Database (CTD), we pinpointed 169 core candidates. An e

Transcriptomic Analysis of Campylobacter jejuni Following Exposure to Gaseous Chlorine Dioxide Reveals an Oxidative Stress Response.

Gaseous chlorine dioxide (ClO2) is a potent antimicrobial agent used to control microbial contamination in food and water. This study evaluates the bactericidal activity of gaseous ClO2 released from a sodium chlorite (NaClO2) pad against Campylobacter jejuni. Exposure to a low concentration (0.4 mg/L) of dissolved ClO2 for 2 h resulted in a >93% reduction of C. jejuni, highlighting the bacterium's extreme sensitivity to gaseous ClO2. To elucidate the molecular mechanism of ClO2-induced bactericidal action, transcriptomic analysis was conducted using RNA sequencing (RNA-seq). The results indic

THRESHOLD: a comprehensive transcriptomic analysis tool for evaluating gene saturation and impact in disease progression.

Gene expression studies are fundamental in molecular biology, offering insights into development, disease progression, and therapeutic targets. To address the need for precise analysis of large datasets, we developed THRESHOLD, a novel tool that introduces the concept of gene saturation. Unlike traditional methods focused on absolute or binary expression levels, THRESHOLD quantifies the consistency of gene expression across patients, revealing co-regulation patterns critical for understanding disease mechanisms and stratifying patients by molecular signatures. The tool offers several features,

Genome-Wide Identification and Expression Assessment for the Phosphate Transporter 2 Gene Family Within Sweet Potato Under Phosphorus Deficiency Stress.

Hainan's unique climate significantly contributes to soil acidification, causing phosphorus fixation into insoluble compounds, leading to phosphorus deficiency and reduced yield in sweet potatoes. The Phosphate Transporter 2 (PHT2) family, a group of trans-membrane phosphate transporters, is crucial for phosphate transport, distribution, and homeostasis regulation. Two PHT2 genes, IbPHT2-1 and IbPHT2-2, were first identified in sweet potato, and a phylogenetic analysis of 46 species showed high conservation of the IbPHT2 gene family throughout plant evolution. Tissue-specific expression patter

Single-cell transcriptomic analysis reveals dynamic changes in the liver microenvironment during colorectal cancer metastatic progression.

BACKGROUND: Metastasis is a leading cause of cancer-related deaths, with the liver being the most frequent site of metastasis in colorectal cancer. Previous studies have predominantly focused on the influence of the primary tumor itself on metastasis, with relatively limited research examining the changes within target organs. METHODS: Using an orthotopic mouse model of colorectal cancer, single-cell sequencing was employed to profile the transcriptomic landscape of pre-metastatic and metastatic livers. The analysis focused on identifying cellular and molecular changes within the hepatic micr

Application of transcriptome sequencing to identify and explore biomarkers in a rat model of optic nerve crush.

Traumatic optic neuropathy (TON) has a profound impact on affected individuals, yet the treatment of TON continues to present significant challenges. In this context, we aimed to explore diagnostic biomarkers and potential mechanisms underlying TON in a rat optic nerve crush (ONC) model via a transcriptomics approach. We extracted total RNA from 32 rat retina samples. First, candidate genes and hub genes were identified. The biomarkers were subsequently identified by random forest (RF) and receiver operating characteristic (ROC) analyses. A nomogram was constructed to assess the diagnostic val

Genome-wide profiling and functional characterization of circular RNAs in neural development and injury: insights from a rat model research.

Circular RNAs (circRNAs) have re-emerged as promising gene regulators in various physiological and pathological conditions. However, the expression patterns of circRNAs in the developing spinal cord of mammals and the comprehensive distribution of circRNAs across different tissues remain poorly understood. In this study, rats were used as the model organism. We conducted a comprehensive analysis of 15 RNA-Seq datasets comprising 217 rat samples and developed a web-based resource, CiRNat, to facilitate access to these data. We identified 15,251 credible circRNAs and validated them through exper

Deciphering the rules of disulfidptosis: a genome-wide signature for identifying disulfidptosis-related genes and analyzing hepatocellular carcinoma chemotherapy sensitivities.

Disulfidptosis, a novel form of regulated cell death (RCD), represents a promising strategy for cancer therapy. However, identifying its regulators remains a key challenge. In this study, we constructed a genome-wide disulfidptosis signature (DS) model using known regulators and large-scale human gene expression data comprising 1454 studies and 272,445 samples. This model predicted disulfidptosis propensity across 33 cancer types and highlighted DS differences across tissues and organs. Functional analysis focused on the top 1 % of high-DS and low-DS genes, revealing their sensitivity to pertu

Bioinformatics identification of key microRNA-correlated genes associated with hepatocellular carcinoma heterogeneity and prognosis.

Hepatocellular carcinoma (HCC) represents the most prevalent histological subtype of primary liver cancer. This study aimed to establish a miRNA-related prognostic genes signature, providing a theoretical framework for prognosis and therapy in patients with HCC. The miRNA-correlated (MIRcor) genes were identified through correlation analysis of miRNA-mRNA relationships from three databases. Consensus clustering was then applied to HCC samples based on these MIRcor genes. Differentially expressed genes (DEGs) between HCC and normal samples, as well as between subtypes with the most significant

Identification of Immune-Related Gene Pair Signature to Predict Prognosis of Diffuse Large B-Cell Lymphoma Based on Bioinformatics Analyses.

Since over one-third of DLBCL patients experience relapse or refractory after standard therapy, high-risk patients must be predicted. We developed a prognostic immune-related gene pairs (IRGPs) signature for DLBCL patients using bioinformatics analyses. This signature can predict the prognosis of these patients adequately, either alone or in combination with other clinical parameters. It hopes to improve the stratification and management of these patients for broad clinical applications.
