Identification of novel genomic variants in diabetic nephropathy patients using whole-exome sequencing: a pilot investigation.

BACKGROUND: Type 2 diabetes (T2D) is a challenge for the healthcare system. It is a metabolic disease with increased blood sugar with severe complications when it becomes uncontrolled. These complications include diabetic nephropathy (DN), neuropathy, retinopathy neuropathy, and cardiovascular diseases (CVDs). T2D is induced by genetic, environmental, and lifestyle risk factors. Therefore, it is vital to distinguish between genetic risk loci for T2D and those that specifically predispose patients to DN, which may eventually facilitate personalized risk assessment and informed genetic counselin

Genetic liability for morning chronotype interacts with childhood trauma to predict depressive symptoms in women.

INTRODUCTION: Depression is a highly heterogeneous disorder with a similarly heterogeneous neurobiological background. Understanding separate depressive phenotypes, driven by distinct aetiological pathways like early trauma and neurobiological contributors, can improve treatment. Furthermore, sex differences must be considered, as both the development and treatment of depression may be sex-specific. We aimed to investigate the sex-dependent association between polygenic risk for chronotypes, childhood traumas, and depression. METHODS: In a discovery sample of 273,033 participants GWASs were r

Genomic analyses implicate hormonal and metabolic dysregulation in polycystic ovary syndrome.

Polycystic ovary syndrome (PCOS) and its underlying features remain poorly understood. In this genetic study (n = 544,513), we expand the number of genetic loci from 16 to 29, and additionally identify 31 associated plasma proteins. Many risk-increasing loci were associated with later age at menopause, underscoring the reproductive longevity related to an increased oocyte number and/or availability across the lifespan. Hormonal regulation in the etiology of this condition, through metabolic and reproductive features, was emphasized. The proteomic analysis highlighted metabolic biology known to

DNA methylation-regulated ZDHHC5 and PPT1 in the pathogenesis of osteoporosis.

While osteoporosis (OP) affects over 200 million people globally, the causal roles of protein palmitoylation and its upstream epigenetic regulation in the pathogenesis of the disease remain undefined. We aimed to investigate whether DNA methylation causally influences OP risk by modulating the expression of palmitoylation-related genes. We employed an integrated multi-omics causal inference framework, combining 2-sample Mendelian randomization (MR), summary-data-based MR, Bayesian colocalization, and 2-step mediation MR analyses. Data were sourced from large-scale consortia: the FinnGen study

Long-Chain Fatty Acid Oxidation Disorder Genes: A Comprehensive Genetic Database of LC-FAOD Variants, Genotypes, and Phenotypes.

Long-chain fatty acid oxidation disorders (LC-FAODs) are characterized by the inability to metabolize long-chain fatty acids. Serious clinical manifestations occur, including cardiomyopathy, hypoglycemia, rhabdomyolysis, and liver failure. Confirming a diagnosis with genetic testing is complicated by the rarity of the disorders, genetic and phenotypic heterogeneity, and the high frequency of variants of uncertain significance. A new locus-specific database for variants in the six genes associated with LC-FAOD was established to collect and disseminate information about disease-associated varia

Genomic Biomarkers and Mutational Landscape of Nonsyndromic Hearing Loss (NSHL) in the Singaporean Population: Clinical Translational Implications.

Nonsyndromic hearing loss (NSHL) is a highly prevalent, genetically heterogeneous condition, yet its molecular basis in the Singaporean population remains underexplored. We performed whole-exome sequencing and integrative bioinformatics analysis in 115 patients with NSHL to define population-specific genetic biomarkers. A molecular diagnosis was achieved in 57% of cases, with 76% of identified variants classified as pathogenic or likely pathogenic and 24% exhibiting high pathogenic potential. Common East Asian NSHL genes, including GJB2, SLC26A4, and OTOF, were frequently detected alongside le

The TREM2 R47H variant is associated with liver-plasma-brain axis dyshomeostasis in the 5xFAD mouse model of Alzheimer's disease.

The human Triggering Receptor Expressed on Myeloid cells 2 (TREM2) gene is expressed predominantly by microglia in the brain and the R47H coding variant of TREM2 is associated with increased risk for late-onset Alzheimer's disease (LOAD). We performed lipidomic and metabolomic analysis of liver, plasma, and brain in 4- and 12-month-old Trem2R47H homozygous (n = 27), 5xFAD hemizygous (n = 63), 5xFAD hemizygous, Trem2R47H homozygous (n = 25), and wild type (n = 65) mice. Lipid and metabolite abundances differed significantly across tissue types with the most differences seen in the liver and pla

Do Alopecia Areata and Hair Colour Have a Shared Genetic Component?

Alopecia areata (AA) is a common T-cell mediated autoimmune disorder, which leads to sudden, non-scarring hair loss. An association between hair pigmentation and AA pathogenesis has long been postulated. Recent epidemiological evidence supports this link, indicating that individuals with darker hair colours have a higher risk of AA, while those with lighter hair colours exhibit a lower risk. This study aimed to investigate whether a shared genetic basis between hair colour determination and AA risk underlies this observation. To explore this, we analysed data from our AA genome-wide associatio

Exome sequencing enables molecular diagnosis in 10% of early-onset or familial systemic lupus erythematosus cases.

BACKGROUND: Systemic lupus erythematosus (SLE) is a chronic, multi-organ autoimmune disease characterised by a highly heterogeneous presentation. Specific genetic variations predispose patients to the disease, and rare monogenic forms caused by single-gene variations have been identified in a small percentage of patients, often with early disease onset. In this study, we used exome sequencing in a large cohort of patient with juvenile-onset SLE to gain insight into the genetic basis of juvenile SLE (jSLE). METHODS: Patients were selected if disease onset occurred before the age of 18. We perf

Genetic architecture of a Circadian Imbalance Index: genome-wide association, phenome-wide association, and Mendelian randomisation analyses.

BACKGROUND: Circadian disruption affects multiple aspects of human health, but the genetic architecture of individual susceptibility remains unclear. We examined the genetics of the Circadian Imbalance Index (CII), an additive 0-5 score combining evening chronotype, short/long sleep, high neuroticism, atypical caffeinated coffee intake, and low vitamin D. METHODS: We ran a genome-wide association study (GWAS) of CII in 312,935 European-ancestry UK Biobank participants, compared signals with component-specific and leave-one-component-out (LOCO) GWASs, and tested sex and shift work interactions

Genetic Associations of Parkinson's Disease Clinical, Pathological, and Data-Driven Subtypes.

Background: Parkinson's disease (PD) is clinically heterogeneous, yet the genetic architecture underlying this heterogeneity remains incompletely understood. We examined the genetic correlates of four complementary PD subtyping frameworks: the clinical motor subtype (tremor-dominant [TD] vs. postural instability/gait difficulty [PIGD]), alpha-synuclein seed amplification assay status (SAA+ vs. SAA-), the pathological subtype (brain-first vs. body-first, based on the presence of REM sleep behavior disorder), and the data-driven subtype (diffuse malignant [DM] vs. mild-motor predominant [MMP] vs

SuperAging is not the inverse of common-variant Alzheimer's risk: evidence across genetic ancestries.

BACKGROUND: As longevity increases and the population over age 65 expands, advancing age remains the most reliable predictor of cognitive decline, highlighting the need to identify biological mechanisms that support exceptional cognitive aging. We tested whether lower inherited risk of Alzheimer's disease (AD) dementia predicts SuperAger status (adults ≥ 80 years with episodic memory at least as good as middle-age adults) using prospectively enrolled SuperAgers and Cognitively Average Controls (Controls) from the multisite SuperAging Research Initiative. METHODS: We studied 231 participants (

Genome-wide analysis reveals porcine LIFR regulated by DNA methylation promotes the implantation process via the STAT3 signaling.

Embryo-uterine interaction during embryo implantation depends on the coordinated expression of numerous genes in the receptive endometrium. While DNA methylation is known to play a significant role in controlling gene expression, specific molecular mechanisms underlying this regulatory event remain elusive in early porcine pregnancy. Here, we investigated the genome-wide DNA methylation landscape in the Yorkshire and Meishan pig's endometrium. The results revealed a higher degree of DNA methylation modifications on gene promoter regions on day 32 of pregnancy compared to that on day 18 of preg

Novel Variants in MDC1 are Associated With Severe Oligoasthenoteratozoospermia.

Mediator of DNA damage checkpoint 1 (MDC1) is a protein closely associated with the repair of DNA damage. Recently, we identified three novel variants (NM_014641.3:c.C5977T; p.R1993X) (NM_014641.3:c.C5644T; p.R1882X; c.A1T; p.M1L) in MDC1 in two patients with severe oligoasthenoteratozoospermia (OAT). In vitro validation showed that the p.R1882X variant resulted in the truncation of the MDC1 protein, and the p.R1993X variant resulted in the degradation of the MDC1 protein after truncation. Immunofluorescence demonstrated that the truncated protein caused by the variants affected the colocaliza

Genome-wide identification of loci associated with plasma coagulation factor IX activity.

BACKGROUND: Elevated coagulation factor (F) IX activity is associated with an increased risk of cardiovascular diseases, including venous thromboembolism. However, a genome-wide association study for FIX activity remains to be performed. OBJECTIVES: We aimed to identify genetic loci associated with FIX activity. METHODS: We conducted a meta-analysis of genome-wide association studies across 2 population-based cohorts (N = 9628), followed by conditional and joint analyses and replication analyses (N = 1894). Using the identified variants, we explored genetic associations between FIX activity

Spectrum of Inherited Childhood-Onset Dystonia: Case Series of 19 Families With Genotype and Phenotype Characterization Highlighting the Treatable Causes.

Childhood-onset dystonia, a clinically and genetically diverse group of disorders, can be challenging to diagnose. Information on the genotype and phenotype spectrum in the Indian population is limited. This study reports the clinical and molecular findings of monogenic childhood-onset dystonia in 22 individuals from 19 Indian families. Complex dystonia was the most frequent type, followed by combined and isolated forms. A total of 23 variants across 17 genes were identified, including nine novel ones. These disorders include four autosomal dominant, one X-linked recessive, one mitochondrial,

Shared Genetic Architecture Between Atopic Dermatitis and Autoimmune Diseases.

Atopic dermatitis (AD) and autoimmune diseases exhibit epidemiological comorbidity, yet the shared genetic architecture remains incompletely understood. We investigated the genetic overlap between AD and three autoimmune disorders including inflammatory bowel disease (IBD), rheumatoid arthritis (RA), and vitiligo, leveraging genome-wide association data. Despite modest evidence for global genetic correlations, we found 113 independent pleiotropic loci shared among AD and autoimmune diseases, with 11 displaying a concordant effect across all 3 pairwise comparisons. Gene-set and tissue enrichmen

The effect of epigenetic aging on neurodegenerative diseases: a Mendelian randomization study.

BACKGROUND: Aging has always been considered as a risk factor for neurodegenerative diseases, but there are individual differences and its mechanism is not yet clear. Epigenetics may unveil the relationship between aging and neurodegenerative diseases. METHODS: Our study employed a bidirectional two-sample Mendelian randomization (MR) design to assess the potential causal association between epigenetic aging and neurodegenerative diseases. We utilized publicly available summary datasets from several genome-wide association studies (GWAS). Our investigation focused on multiple measures of epig

Causal relationship, shared genes between rheumatoid arthritis and pulp and periapical disease: evidence from GWAS and transcriptome data.

OBJECTIVE: Patients with rheumatoid arthritis (RA) have an increased risk of developing pulp and periapical disease (PAP), but the causal relationship and shared genetic factors between these conditions have not been explored. This study aimed to investigate the bidirectional causal relationship between RA and PAP and to analyze shared genes and pathogenic pathways. METHODS: We utilized GWAS data from the IEU Open GWAS Project and employed five Mendelian randomization methods (MR Egger, weighted median, inverse variance weighted, simple mode, and weighted mode) to investigate the bidirectiona

Polygenic risk scores for nicotine use and family history of smoking are associated with smoking behaviour.

INTRODUCTION: Formal genetics studies show that smoking is influenced by genetic factors; exploring this on the molecular level can offer deeper insight into the etiology of smoking behaviours. METHODS: Summary statistics from the latest wave of the GWAS and Sequencing Consortium of Alcohol and Nicotine (GSCAN) were used to calculate polygenic risk scores (PRS) in a sample of ~2200 individuals who smoke/individuals who never smoked. The associations of smoking status with PRS for Smoking Initiation (i.e., Lifetime Smoking; SI-PRS), and Fagerström Test for Nicotine Dependence (FTND) score with
