Genome-wide CRISPR screens in primary human natural killer cells identify countermeasures against immunosuppressive environment.

Natural killer (NK) cells are promising effectors for cancer immunotherapy, but their efficacy is limited by immunosuppressive tumor microenvironments. To uncover strategies for enhancing NK cell function, we establish a CRISPR loss-of-function screening platform for primary human NK cells by combining BaEVRless-pseudotyped lentiviral transduction of sgRNA libraries with Cas9 protein electroporation. This platform enables genome-scale interrogation of gene function in non-transformed NK cells. Kinome-focused and genome-wide screens identify key regulators of NK cell proliferation, cytotoxicity

Complete genome sequence and description of Escherichia coli isolated from fresh vegetables in Baghdad, Iraq.

Raw vegetables and fresh vegetables, canned tomato salads, and cooked sauces are common and good ways to help make up a healthy plate of food. However, the number of foodborne disease outbreaks associated with fresh fruits and vegetables has increased, with E. coli being the most commonly identified pathogen. Some forms of E. coli are pathogens that can cause serious health problems in humans, such as hemolytic uremic syndrome, hemorrhagic colitis, and diarrhea. The complete genome sequence of E. coli isolated from vegetables in Baghdad, Iraq, is described. Fifty vegetable samples (collected f

Genome-wide investigations of the lipid accumulation product index pinpoints polygenic determinants underlying pancreatitis susceptibility.

The lipid accumulation product index (LAP) is a robust marker of lipid burden. However, its genetic architecture and causal relevance to pancreatitis remain poorly characterized. We performed a genome-wide association study (GWAS) of LAP in 388,213 European from UK Biobank, followed by colocalization, transcriptome-wide association studies (TWAS), LD score regression and Mendelian randomization for causal relationships. Polygenic risk scores (PRS) were constructed and tested against chronic pancreatitis (CP), hypertriglyceridemic acute pancreatitis (HTG-AP), and acute pancreatitis (AP) using r

Genome-based characterization of AHPND and non-AHPND Vibrio campbellii isolates from Republic of Korea.

With mounting evidence that Vibrio campbellii can act as a causative agent, acute hepatopancreatic necrosis disease (AHPND) represents a serious threat to global shrimp aquaculture. In this study, we present a comparative genomic analysis of 101 V. campbellii strains, including the recently isolated pathogenic and non-pathogenic strains, V. campbellii HJ-2023 and V. campbellii HJ-2023n, from the Republic of Korea. Whole-genome sequencing revealed that the pathogenic strain harbors three plasmids and carries the canonical AHPND toxin genes pirA and pirB, along with an expanded repertoire of vir

Global resistome architecture of Escherichia coli across human and animal hosts: analysis of 9,696 genome.

Escherichia coli is a ubiquitous bacterium that acts both as a commensal and a pathogen, serving as a major reservoir of antimicrobial resistance genes (ARGs). The global spread of ARGs, particularly those conferring resistance to last-resort antibiotics such as carbapenems and colistin, poses a serious threat to human and animal health. In this study, we analyzed 9,696 publicly available E. coli genomes from human, animal, and unknown-origin metadata, identifying 42,813 acquired ARG occurrences across ten antibiotic classes. Multidrug resistance (ARGs from ≥ 3 classes) was observed in 44.7% o

Genome-wide association study reveals two novel genetic loci associated with chronic lung allograft dysfunction.

BACKGROUND: Chronic lung allograft dysfunction (CLAD) leads to declining respiratory function and high mortality, representing the main barrier to long-term survival in lung transplantation (LT). We performed the first genome-wide association study (GWAS) investigating donor's and recipient's genetic factors associated with CLAD. METHOD: We genotyped 392 donor-recipient pairs from the multicentric Cohort in Lung Transplantation. We tested 4.5 million SNPs for association with CLAD using multivariable logistic regression models corrected for age, sex, initial disease and genetic ancestry. Thre

CRISPR-based genome editing of smooth muscle cells: Disease models, therapeutic applications, and future perspectives.

Smooth muscle cells (SMCs) are essential for the normal function of the cardiovascular, respiratory, gastrointestinal, and urogenital systems, and SMC dysfunction contributes to a wide range of genetic and acquired diseases. CRISPR-based genome editing provides new approaches for studying SMC biology and developing therapies for smooth muscle disorders. In particular, base editing and prime editing enable precise nucleotide changes without introducing DNA double-strand breaks. In this review, we summarize recent applications of CRISPR technologies in smooth muscle biology, with a primary focus

The G-force in the genome: Unknowns on the functional flairs of DNA G-quadruplexes.

Alternative DNA secondary structures known as G-quadruplexes (G4s) form across all kingdoms of life, regulating transcription, telomere stability, and genome maintenance. Although many putative G4-forming sequences are predicted to exist, it remains unclear which ones fold in cells at any given time and what mechanisms drive their formation. Moreover, while G4s have been primarily linked to transcriptional regulation, how this function is achieved remains to be investigated, and the roles of G4s at other genomic regions remain unclear. This Unsolved Mystery discusses key gaps in our understand

Replicon engineering-driven modular synthetic biology toolkit for efficiently iterative genome editing in Fusarium venenatum.

Fusarium venenatum is the most widely used filamentous fungus for biomass-based microbial protein production mainly used as meat analogs. However, insufficient iterative genome editing and lack of synthetic biology tools for fine-tuning gene expression limited engineering of F. venenatum for improved traits. Here, replicon engineering-based modular synthetic biology toolkit in F. venenatum was established. Specifically, stable and curable mitochondrial DNA-derived replicons were firstly identified and characterized. The curable replicon MT07 enabled CRISPR/Cas9 genome editing system with effic

In vivo genome editing of central nervous system SIV reservoirs in ART-suppressed rhesus macaques.

Latent human immunodeficiency virus type 1 (HIV-1) reservoirs in the central nervous system (CNS) may sustain viral persistence and neuroinflammation contributing to HIV-associated neurocognitive disorders (HAND) despite suppressive ART. AAV9-delivered CRISPR has successfully edited SIV proviral DNA in peripheral tissues with acceptable safety profiles, but the extent of in vivo genome editing in the brain remains unclear. Using SIV-infected rhesus macaques, we mapped intact proviral DNA across CNS regions and tested systemic AAV9-CRISPR-Cas9 targeting conserved sites within Ψ packaging signal

Diverse mediators of cancer predisposition uncovered by germline whole genome sequencing of unexplained familial cancers.

Cancer frequently clusters in families due to shared environment and genetics. However, many familial cancer cases lack a clinically recognized pathogenic germline variant (PGV). We analyzed germline genomes and family history from 2,726 individuals without a PGV in the All of Us Research Program, including 1,496 cases across 18 cancer types with extensive family history and 1,230 family history-negative, cancer-free controls. We identified allelic series of rare structural variants inactivating MSH2 in individuals with phenotypes consistent with Lynch syndrome and BRCA1 in breast cancer. Canc

Haplotype-resolved genome assembly of female Vernicia montana elucidates its W-specific sex-determination region.

Vernicia montana is a dioecious woody tree with a ZW sex determination system, yet the molecular basis of sex determination remains poorly understood. Here, we constructed a chromosome-level, haplotype-resolved female genome assembly using PacBio HiFi sequencing and Hi-C scaffolding, and integrated population-scale coverage-based genome-wide association analysis of 178 natural individuals to identify sex-associated loci. A highly localized sex-associated signal was detected on ChrB02, defining a ~61.4-kb W-specific sex-determining region (SDR) that is sharply bounded by conserved syntenic bloc

Plastid genome evolution and phylogenomics with broad taxon sampling: insights into intrafamilial classification of Hamamelidaceae.

Hamamelidaceae, within the order Saxifragales, comprises 27 genera and approximately 120 species. The family has a pantropical and temperate distribution across the Americas, Asia, Africa, and Australia. Previous molecular investigations, constrained by limited taxon sampling and inadequate genetic markers, supported a five-subfamily classification system. However, these studies predominantly focused on Asian taxa, resulting in poor resolution of the evolutionary relationships among American, African, and Australian genera. To address these sampling gaps, we employed near-complete generic samp

Genome-wide subgenome-resolved analysis validates chromosome 4 differentiation and prioritizes introgressed Coffea arabica accessions.

Chromosome 4 introgression in Timor hybrid-derived Coffea arabica is established, but the robustness of accession prioritization and the relative strength of cultivated-introgressed differentiation across the canephora-derived (sgC) and eugenioides-derived (sgE) subgenomes remained unclear under explicit subgenome filtering. We reanalyzed public genomic resources from 44 coffee accessions using strict contig-level subgenome filtering, Arabica-only population-structure analysis, SNP-panel sensitivity testing, genome-wide differentiation scans, permutation testing, and direct sequence alignment.
