The combined use of high performance liquid chromatography and immuno-biochemical techniques for protein isolation: a new approach for identification of an individual protein from a pool of proteins.

HPLC was used in combination with immuno-bead separation technique for identification of an individual protein from a pool of proteins. This was carried out using an in-house monoclonal antibody (ATC2) specific for placental alkaline phosphatase (PLAP) as a primary antibody for conjugation to CNBr beads. The phosphatase activity (ALP) of PLAP was measured by colorimetric assay (MEDC). The data from this study has so far indicated that: 1. HPLC analysis of molecules following isolation with ATC2-conjugated beads showed high degree of purity. This could be achieved using protein mixtures prepare

A Rapid Method to Rank Proteins of Widely Varying Stability: Application to Paramyxovirus Foot Domains.

The foot domains of polymerases from the Paramyxoviridae family mediate attachment of the viral polymerases to their nucleocapsid templates during viral RNA synthesis. Detailed structural and biophysical characterization of these foot domains reveals that they share a common structure, but when not bound to the nucleocapsid they may exist as intrinsically unstructured chains, molten globules, or highly stable folded domains. With hundreds of paramyxovirus sequences now known, the diverse family of foot domains provides a valuable system to investigate the physical and evolutionary processes th

TNFAIP8 polarity proteins mediate T cell development by propagating lipid second messenger signaling in thymocytes.

T lymphocytes are primarily generated in the thymus through a complex process of positive and negative selections. The molecular mechanisms underlying this process are not fully understood. Here, we report that TNFAIP8 (TNF-α-induced protein 8-like) family of polarity proteins mediates T cell development by propagating phosphoinositide signaling in the thymus. Genetic deletion of hematopoietic members of the TNFAIP8 family resulted in dramatic reductions in thymus size, cellularity, and corticomedullary differentiation. Total thymocyte counts in Tnfaip8-deficient mice were reduced by more than

Antifreeze proteins from pine needles protect rooster sperm cryopreservation via ultrastructural stabilization and thermodynamic modulation.

Rooster sperm is highly vulnerable to cryodamage, which severely compromises fertility preservation and necessitates the development of efficient cryoprotective agents. In this study, a novel antifreeze protein (AFP) exhibiting thermal hysteresis activity, similar to that of the AFP extracted from pine needles (PN), was chemically synthesized. However, the feasibility and protective mechanisms of PN-AFP as a cryoprotectant for Piao rooster sperm remain incompletely understood. Therefore, this study aimed to systematically investigate its application potential, protective effects, and underlyin

Toward Optimized Proteomics Analysis to Detect Bacterial and Host Proteins in Calcified Coronary Artery Plaques.

Coronary calcification is the final stage in coronary heart disease, associated with significantly increased morbidity and mortality. The molecular pathology of calcification and especially events triggering calcification are poorly understood. Metagenomic and molecular microbial techniques have identified the presence of oral biofilm-producing and dental calculus-forming bacteria in atherosclerotic plaques, suggesting that they may be involved in calcification. To enable studying this at the proteome level, we compared four different protein extraction methods to find a robust and reliable me

A pseudo-labeling approach for automated assignment of unlabeled proteins exceeding 100 amino acid residues.

In the era of AI-driven protein structure prediction, there is an urgent demand for rapid, accessible experimental approaches to validate computationally predicted structural models or to improve the accuracy of AI-based structure determination. As a key experimental technique for determining protein structures in solution, conventional biomolecular NMR spectroscopy relies heavily on proteins labeled with 13C and 15N isotopes, a requirement that entails high experimental costs, lengthy sample preparation times, and steep technical barriers, thereby limiting its broader application. Building on

The role and mechanism of heat shock proteins in the development of pulmonary arterial hypertension.

Pulmonary arterial hypertension (PAH) is a progressive pulmonary vascular disease characterized by increased pulmonary vascular resistance, right ventricular overload and premature death. Current therapies improve symptoms and hemodynamics but do not adequately reverse pulmonary vascular remodeling. Heat shock proteins (HSPs), key regulators of proteostasis and stress adaptation, are increasingly implicated in PAH pathogenesis. Among them, Hsp70, Hsp90 and Hsp110 have attracted particular interest because of their distinct roles in chaperone networks and vascular remodeling. This review summar

Integrated computational investigation of Glycosmis pentaphylla-derived compounds against major venom proteins of Daboia russelii.

Snakebite envenomation remains a significant neglected tropical disease, particularly in South Asia, where Daboia russelii (Russell's viper) causes substantial morbidity and mortality. Current antivenom therapy is limited by poor efficacy against local tissue damage, high production costs, restricted toxin specificity, and adverse immune reactions, highlighting the need for alternative or adjunct therapeutic strategies. Using an integrated computational and experimental approach, phytocompounds identified from Glycosmis pentaphylla leaf extracts were evaluated as potential inhibitors of major

Lipid droplet-associated proteins integrate lipid metabolism, cell cycle, and cytoskeletal remodeling in colon cancer.

Lipid remodeling is a hallmark of colonic tumorigenesis, with lipid droplets emerging as key driver of cellular metabolism and tumor growth. This study investigates how dysregulation of lipid droplet-associated proteins facilitates human colon cancer growth. Using a publicly available, highly selective lipid droplet proteomics dataset, we generated a transcriptomic signature representing 151 lipid droplet-associated proteins (LDs151). This signature was significantly enriched in publicly available human colon cancer transcriptomes, effectively distinguishing tumor from adjacent normal samples.

Synthetic community producing bacterial inhibitory proteins to control postharvest black spot disease of winter jujube.

Postharvest fungal decay, particularly black spot disease caused by Alternaria alternata, poses a significant challenge to the storage and economic value of winter jujube (Ziziphus jujuba Mill. cv. Dongzao). While synthetic communities have emerged as a promising sustainable alternative to chemical fungicides, the specific metabolites driving their biocontrol efficacy remain poorly understood. This study aimed to identify and characterize the primary antifungal components produced by a specialized synthetic community. After systematically excluding the interference of organic acids and hydroge

Clofibrate downregulates DNA damage response proteins via the MELK-AKT-mTOR axis in breast cancer.

A high-cholesterol diet is a risk factor for breast cancer (BC) progression. Clofibrate, a PPARα agonist, is implicated in lipid metabolism and tumor prevention, yet its precise mechanism in BC remains unclear. To investigate the mechanism of action of Clofibrate, we utilized the Therapeutic Target Database. We constructed models of MELK silencing and overexpression, and assessed the effects of Clofibrate, MELK silencing, and MELK overexpression on BC using clone formation assays, wound healing assays, apoptosis assays, and tumor-bearing mouse experiments. Western blot (WB) analysis was perfor

Altered expression of S100 fused-type proteins in human skin due to ultraviolet B irradiation.

Ultraviolet B (UVB) radiation profoundly affects epidermal homeostasis by inducing DNA damage, reactive oxygen species generation, and stress signalling. This review summarizes recent findings on the dynamic regulation of S100 fused-type proteins, including filaggrin (FLG), filaggrin 2 (FLG2), cornulin (CRNN), repetin (RPTN), hornerin (HRNR), trichohyalin (TCHH), and trichohyalin like protein 1 (TCHHL1) in human skin after UVB irradiation. In experiments using human skin xenografts, UVB (500 mJ/cm²) irradiation transiently upregulates proliferation-related proteins (TCHHL1, RPTN, and HRNR) and

The Golgi-resident protein ACBD3 facilitates the interaction between enteroviral 3A proteins and Exportin-1.

Enteroviruses are among the most common viral pathogens in humans, causing illnesses ranging from the common cold to severe and sometimes life-threatening diseases such as acute haemorrhagic conjunctivitis or poliomyelitis. To replicate efficiently within host cells, enteroviruses hijack several host factors, including the lipid kinase PI4KB and the adaptor protein ACBD3. During infection, ACBD3 is recruited to viral replication sites through a direct interaction between its C-terminal GOLD domain and viral non-structural 3A proteins. Here, we identify exportin 1 (XPO1) as a host factor involv

Blood Plasma Proteome-Wide Association Study Implicates New Proteins in Type 2 Diabetes Mellitus Pathogenesis.

The pathophysiological mechanisms underlying type 2 diabetes mellitus (T2DM) remain incompletely understood, and the disease continues to impose a substantial burden on global health. In this study, we integrated the data from the largest genome-wide association study (GWAS; N = 898 130) of T2DM with human plasma protein quantitative trait locus (pQTL; N = 53 022) data to conduct the first proteome-wide association study (PWAS) of T2DM. Following Mendelian randomization and colocalization analyses, we identified 9 independent putatively causal proteins. Among these, 3 were successfully replica

Cross-species R-DeeP profiling reveals a conserved core of RNA-dependent proteins in yeast.

Delineating the constituents and structural composition of RNA-associated protein complexes is essential to mapping the molecular machinery driving RNA metabolism and its impact on cellular function. Here, we present a comprehensive dataset of RNA-dependent proteins and complexes in the phylogenetically distant yeasts Saccharomyces cerevisiae and Schizosaccharomyces pombe. Using R-DeeP-a density gradient-based method that uses quantitative mass spectrometry to profile protein sedimentation in the presence and absence of RNA-we introduce an RNA dependence index (RDI) as a descriptive framework

An Extracellular Matrix Aging Clock Based on Circulating Matrisome Proteins Predicts Biological Aging and Disease.

Plasma proteomic aging clocks estimate biological age and are linked to age-related diseases, but thus far, there has been little focus on circulating extracellular matrix (ECM) proteins, which play a central role in tissue structure and age-related decline. Here, we use publicly available proteomic datasets to profile plasma ECM protein abundances across the human lifespan and reveal a distinct U-shaped trajectory with age. Our ECM-based aging clock, constructed from 14 plasma proteins, accurately predicts chronological age and remains robust across independent validations and different biofl

Thermal modulation of intrinsically disordered and globular proteins: A multi-modal spectroscopic and microscopic study.

Understanding the thermal responsiveness of milk proteins is crucial for predicting their functional behavior during processing. In the current study, the temperature-dependent behavior of β-casein (β-CN) and β-lactoglobulin (β-Lg) was systematically examined at 50, 60, and 70 °C using complementary spectroscopic and microscopic techniques. Intrinsic fluorescence, ultraviolet-visible absorbance, 8-anilino-1-naphthalenesulfonic acid (ANS), Thioflavin T (ThT), and Congo red assays revealed distinct thermal response patterns. β-CN exhibited a biphasic response, with increased fluorescence intensi

CELF family of RNA-binding proteins: roles in disease biology and potential for therapeutic intervention.

The CUG-BP and Elav-like (CELF) family of RNA-binding proteins are key regulators of post-transcriptional gene expression, coordinating alternative splicing, mRNA stability, and translation. Although individual members, particularly CELF1 and CELF2, have been extensively characterized, a systematic, paralog-resolved integration of structural determinants, regulatory mechanisms, and disease relevance across all six CELF proteins remains limited. Here, we establish an integrative framework linking conserved RNA recognition motifs and divergent linker domains to context-dependent regulatory outpu

Transcriptome and plasma proteome analyses identify susceptibility genes and proteins for alcohol-related hepatocellular carcinoma.

BACKGROUND: Genome-wide association studies (GWAS) have identified loci associated with alcohol-related hepatocellular carcinoma (ALD-HCC); however, most risk variants lie in noncoding regions and the downstream regulatory architecture remains incompletely characterized. Integrating genetically predicted transcriptomic and circulating proteomic signals may facilitate target prioritization and biomarker discovery. METHODS: An integrative analytic framework combining transcriptome-wide association study (TWAS), cross-tissue sparse canonical correlation analysis with the aggregate Cauchy associa
