Transcriptomic landscape of human circular RNAs: unveiling molecular mechanisms in high-altitude adaptation.

High altitude (HA) is associated with environmental stress and low oxygen levels, and HA adaptation varies among populations. This study aimed to explore HA adaptation-related circular RNAs (circRNAs) and their transcriptomic profiles. We performed high-throughput analysis on male individuals from three populations at different altitudes and identified gene copy number variations (CNVs) and numerous differentially expressed circRNAs (DEcircRNAs) via pairwise comparisons. Gene Ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG) analyses showed that the parent genes of DEcircRNAs we

Non-Coding RNAs in Vascular Calcification: Regulatory Networks, Functional Diversity, and Therapeutic Insights.

Vascular calcification is an ectopic calcium salt deposition process that lacks effective treatment under pathological conditions such as chronic kidney disease, diabetes, and aging. This review, for the first time, systematically categorizes miRNAs involved in the regulation of vascular calcification according to signaling pathways, clearly revealing the regulatory nodes and crosstalk among different pathways (Wnt/β catenin, BMP/Smad, NF κB, etc.), thereby providing a pathway-level theoretical basis for precision targeting. It also dissects the functional duality and microenvironment dependen

Molecular and functional characterization of telomeric repeat-containing RNAs in Chinese hamster ovary cells.

Mammalian telomeric DNA comprises long tracts of tandem TTAGGG repeats. The same repeats are also found at internal chromosomal regions called interstitial telomeric sequences (ITSs). Telomeres are transcribed into UUAGGG-containing transcripts, named TERRA, which serve multiple functions in maintaining telomere integrity. Complementary RNAs containing C-rich telomeric repeats, named ARIA, have also been identified in yeast mutants and mammalian cells with dysfunctional telomeres. The molecular features and functions of ARIA remain understudied, mainly due to its low abundance and the lack of

Unraveling the role of non-coding RNAs in Parkinson's disease: Molecular mechanisms and therapeutic insights.

Parkinson disease (PD) is a progressive neurodegenerative disorder characterized by the selective loss of dopaminergic neurons in the substantia nigra pars compacta and pathological accumulation of α-synuclein in Lewy bodies. In this process, a set of non-coding RNAs including miRNAs, lncRNAs, and circRNAs form key regulatory layers in the pathogenesis of the disease and directly affect α-synuclein homeostasis, mitochondrial function, oxidative stress, neuroinflammation, autophagy, and proteostasis. Dysregulation of miRNAs targets neurosensitive pathways; miR-7 and miR-153 inhibit SNCA transla

Rewriting the Cardiovascular Transcriptome: Emerging Roles of PIWIInteracting RNAs as Epigenetic Modulators and Precision Biomarkers.

PIWI-interacting RNAs (piRNAs), a class of small non-coding RNAs originally identified in germ cells, are now increasingly recognized as pivotal regulators of gene expression in somatic tissues, including the cardiovascular system. Cardiovascular diseases (CVDs) remain the leading global cause of morbidity and mortality, yet sensitive and specific molecular biomarkers and effective RNA-based therapeutic targets are still lacking. However, compared to microRNAs and lncRNAs, the roles of piRNAs in CVD are only beginning to be elucidated, highlighting an important knowledge gap. The objective of

The effect of submaximal doses of semaglutide on the expression of micro-RNA in patients with obesity: a pilot study.

INTRODUCTION: Glucagon-like peptide 1 receptor agonists (GLP-1RA) including semaglutide have emerged as some of the most potent drugs in the treatment of obesity. This effect can be mediated by changes in the regulation of micro ribonucleic acid (miRNA) expression. However, currently, there are no data regarding the effect of GLP-1RA on the expression of miRNA in patients with obesity. OBJECTIVE: The aim of this study was to investigate the effect of semaglutide therapy administered at submaximal doses on changes of miRNA in obese patients. METHODS: A pilot, prospective, observational, post-

Differential A-to-I editing of SINE B2 RNAs unveils an epitranscriptome response to Aβ neurotoxicity.

Adenosine-to-inosine (A-to-I) RNA editing is a major epitranscriptomic mechanism, yet its contribution to non-coding RNA regulation during neurodegeneration is largely unknown. SINE B2 RNAs represent the dominant editing substrates in mice and have been shown to regulate gene expression. Here, we introduce and validate a repeat-aware bioinformatics framework that enables position-specific quantification of A-to-I editing within SINE RNAs, which has been challenging using standard genome-based pipelines. Applying this approach, we identify discrete editing hotspots in mouse SINE B2 RNAs that ar

Long non-coding RNAs in glial cells: key drivers of neuroinflammation in cognitive disorders.

Neurodegenerative diseases (NDs) are characterized by the progressive deterioration of cognitive and motor functions. In this context, glial cell-mediated neuroinflammation is recognized as a key driver of disease progression. Long non-coding RNAs (lncRNAs) have emerged as key epigenetic regulators that modulate gene expression and inflammatory signaling pathways in this context. Due to their high cell-type specificity and dynamic regulation, lncRNAs are promising diagnostic biomarkers and therapeutic targets for NDs. The balance between the neuroprotective and proinflammatory functions of gli

Decoding the role of non-coding RNAs in HNSCC radioresistance: molecular mechanisms and clinical implications.

Head and neck squamous cell carcinomas (HNSCC) are the sixth most commonly diagnosed cancer globally, with a stagnant five-year survival rate of approximately 50%. Risk factors include human papillomavirus (HPV) infection, smoking, alcohol consumption, and betel nut chewing, contributing to its genetic and molecular heterogeneity. Although radiotherapy is a primary treatment modality for locally advanced or inoperable HNSCC, the inherent radioresistance of tumor tissues limits its effectiveness, emphasizing the need for strategies to enhance radiosensitivity. Emerging evidence highlights the c

Fungal MicroRNA-Like RNAs Facilitate Convergent Attack on a Host Immune Signalling Network.

Cross-kingdom RNA interference has emerged as an important mechanism in plant-pathogen interactions, yet how fungal small RNAs coordinate host immune suppression remains unclear. Here, we demonstrate that Alternaria alternata f. sp. mali, the causal agent of apple leaf spot, suggests microRNA-like RNAs (milRNAs) into host tissues in association with extracellular vesicles (EVs). Small RNA sequencing of fungal EVs identified multiple milRNAs, among which AamilR251, AamilR292 and AamilR004 were the three most abundant species. These AamilRNAs target three apple (Malus domestica) immune-related k

Identification of Freezing-Responsive microRNAs and Their Targets in Chinese Jujube by Small RNA and Degradome Sequencing.

The jujube tree fruit remains a primary fruit in northern China, yet its geographical distribution and yield are significantly constrained by freezing stress during winter. Numerous studies have highlighted the pivotal regulatory function of microRNAs (miRNAs) in plant responses to low-temperature stress. Nevertheless, the specific miRNAs involved in the response to low temperatures and their associated gene networks in Ziziphus jujuba Mill are not well understood. In this investigation, we utilized high-throughput sequencing to analyze small RNA libraries from branches subjected to temperatur

PUS1 Drives Renal Cancer Progression by Preventing Formation of Endogenous Double-stranded RNAs.

Pseudouridine (Ψ) modification is a prevalent epitranscriptomic mark with critical roles in carcinogenesis; however, the function of its catalytic "writer" enzyme, pseudouridine synthase 1 (PUS1), in renal cell carcinoma (RCC) remains elusive. Our analysis revealed that PUS1 mRNA is upregulated in RCC and is associated with an unfavorable prognosis. Strikingly, this transcriptional upregulation results in a concomitant and exclusive increase in the protein abundance of PUS1 isoform 2. Mechanistically, although PUS1 markedly enhances global mRNA translation, this effect is not directly mediated

Prediction of non-coding RNAs in Fusobacterium nucleatum-infected mice using machine learning.

BACKGROUND: The anaerobic commensal Fusobacterium nucleatum is scarce in healthy subgingival dental biofilms but is highly prevalent in periodontal pockets. Numerous genome-wide association studies and gene expression studies using microarrays or RNA sequencing (RNA-Seq) have been performed to better understand the genetic architecture of periodontal disease. However, these investigations have limited predictive capacity for identifying RNAs, particularly non-coding RNAs (ncRNAs). The mechanism of regulation of ncRNAs by F. nucleatum to alter disease progression in mice has not been thoroughly

A dual role of EZH2 in regulating A-to-I RNA editing and mRNA stability through ADAR.

Adenosine-to-inosine (A-to-I) RNA editing, catalyzed by adenosine deaminases acting on RNA (ADARs), is a widespread modification in metazoans. Cumulative evidence has revealed the altered A-to-I editing profiles in cancers, but the underlying mechanism remains unclear. Here, we discover the well-known histone lysine methyltransferase enhancer of zeste homologue 2 (EZH2) as an unexplored ADAR interactor and editing regulator in prostate cancer (PCa). Through competing with interleukin enhancer binding factor 2 (ILF2) for ADAR1 binding, EZH2 reshapes the substrate selectivity of ADAR1 and thus e

The Emerging Role of tRNA-Derived Small RNAs (tsRNAs) in Radiation-Induced Cardiovascular Pathology.

INTRODUCTION: Ionizing radiation exposure during thoracic radiotherapy is a risk factor for long-term cardiovascular morbidity, including radiation-induced heart disease (RIHD). Emerging evidence implicates transfer RNA-derived small RNAs (tsRNAs) as stress-responsive regulatory molecules, yet their roles in RIHD remain unexplored. METHODS: A comprehensive literature review was conducted to explore tsRNA biology, radiation- induced cardiovascular injury, and non-coding RNA function. We systematically searched databases including PubMed, Web of Science, and Scopus using keywords such as "tsRNA

The unphosphorylated, closed form of ezrin binds to RNA to maintain a metastatic phenotype in osteosarcoma cells.

Ezrin is a cytoplasmic protein that can exist in multiple conformations that are regulated by phosphorylation at Thr567. The phosphorylated, open form of ezrin generally has been considered the active form because it translocates to the plasma membrane. In contrast, the unphosphorylated, closed form of ezrin is sequestered in the cytoplasm and is considered inactive, although it directly interacts with cytoplasmic RNA binding proteins. Here, we found that the closed form of ezrin is itself an RNA binding protein with biological activity. The abundance of ezrin correlated with that of RBPs in h

Effect of two double-stranded RNA viruses on the virulence of the phytopathogenic fungus Fusarium oxysporum.

Fusarium root rot, a persistent soil-borne disease, poses a serious threat to crop production, quality, and ultimately to food security. We identified two double-stranded RNA viruses co-infecting the phytopathogenic fungus Fusarium oxysporum strain 3 S-18: Fusarium oxysporum partitivirus 1 isolate 3 S-18 (FoPV1/3S18) and Fusarium oxysporum virus 1 (FoV1). The genome of FoPV1/3S18 consists of two segments. dsRNA1 is 1,761 nt in length with a large open reading frame (ORF) encoding an RNA-dependent RNA polymerase (RdRp) of 539 amino acids (aa). dsRNA2 is 1,556 nt in length with an ORF encoding a

The immune dysregulation landscape and dynamic regulation of competing endogenous RNAs in spinal cord injury.

BACKGROUND: Spinal cord injury (SCI) triggers a complex secondary injury cascade that critically limits neural repair. Although microRNAs have been implicated in post-SCI inflammation and neural regeneration, the key competing endogenous RNA (ceRNA) network regulating immune dysregulation remains unclear. METHODS: Peripheral blood miRNA data from six SCI patients and six healthy controls were combined with peripheral blood mRNA expression profiles from the GEO dataset (GSE151371) to identify differentially expressed miRNAs and mRNAs. Characteristic miRNAs were screened using LASSO and SVM-RFE
