A transcriptome-based tool for assessing skin aging reveals the ameliorative effect of stem cell-derived extracellular vesicles on UVB-induced aging.

Quantifying biological aging is essential for understanding functional decline and evaluating anti-aging interventions. We present SkinAGE, a fast and resource-efficient transcriptome-based aging clock built using a deep neural network (DNN) trained on gene expression profiles of human dermal fibroblasts. SkinAGE accurately predicts cellular aging status across independent cohorts and a UVB-induced photoaging model. In 23rd-passage HFF-1 cells, the model assigned an average age score of 44, which increased by 24 units after UVB exposure, indicating enhanced transcriptomic senescence. Treatment

Mining of key O-methyltransferase genes and UDP-glucosyltransferase genes for ginkgotoxin and ginkgotoxin-5'-glucoside synthesis based on transcriptome sequencing analysis.

Ginkgo biloba seeds contain toxic 4'-O-methylpyridoxine (MPN) and 4'-O-methylpyridoxine-5'-glucoside (MPNG), but their biosynthetic genes are poorly understood. To identify these genes, we performed multistage transcriptome sequencing, differentially expressed gene screening, weighted gene co-expression network analysis (WGCNA), and enrichment analysis during seed development. MPNG accumulation predominated in mature seeds, correlating with gene expression dynamics. We identified 25 O-methyltransferase (OMT) and 40 uridine diphosphate (UDP)-glucosyltransferase (UGT) candidates. Among these, 7

De-novo transcriptome sequencing and annotation of midgut gland tissue from edible crab (Cancer pagurus) and clawed lobsters (Homarus americanus, H. gammarus).

Decapod crustaceans synthesize a variety of digestive enzymes. These include various hydrolases and highly active and stable endopeptidases, which have high potential for biotechnological applications. Besides biochemical investigations, knowledge about the amino acid sequence can provide crucial information about the molecular structure and catalytic properties of these enzymes. Therefore, transcripts of the midgut glands of three large decapod species (crab and lobster) were created and will serve as a molecular library for future comparative and applied studies on the gastric enzymes.

Integrative analysis of transcriptome and single-cell sequencing combined with experimental validation identifies biomarkers associated with T cell and senescence in sepsis.

Sepsis is an infection-induced systemic inflammatory response syndrome. T cell remodeling and senescence are linked to sepsis, so identifying T cell-related genes (TCRGs) and senescence-related genes (SRGs) as biomarkers is crucial for elucidating mechanisms, diagnosis, and targeted therapy. TCRGs were derived from single-cell sequencing data. Biomarkers were screened via differential expression analysis, machine learning, and expression analysis of public transcriptome data. Molecular mechanisms were explored through artificial neural network (ANN), GSEA, immune infiltration analysis, and dru

Identification of bHLHs based on transcriptome and molecular mechanism of transcription factor CabHLH118 regulating anthocyanin biosynthesis in chili (Capsicum annuum L.)fruit.

The bHLH family is considered as the second largest class of transcription factors in plants, playing important roles in various biological processes, particularly in color regulation. Previous research indicated that bHLH family genes were significantly involved in screening for genes associated with color variation in chili fruits. Further analysis of the predicted bHLH family genes revealed a high correlation between CabHLH118 and delphinidin, and subsequent assays showed that CabHLH118 was localized in the nucleus, possessed transcriptional activation activity, but lacked self-activation a

Effect of antibody-dependent enhancement on the development of the offspring of mice infected by Zika virus: Analysis of the brain transcriptome.

Zika virus (ZIKV) is an arbovirus associated with neurological complications such as neonatal microcephaly and fetal anomalies, collectively referred to as congenital Zika syndrome. In the context of co-circulation with other arboviruses, it remains unclear whether pre-infection with a virus could be a risk factor for increased severity of ZIKV-induced disease. Here, we aimed to investigate whether there is differential gene expression in offspring of ZIKV-infected mothers pretreated with panflavivirus (4G2) at subneutralizing concentrations. Twelve weeks after birth, the offspring of these mo

Single-cell transcriptome sequencing reveals immunological mechanisms by which recombinant Echinococcus granulosus P29 protein alleviates airway inflammation in mice with allergic asthma.

BACKGROUND: Allergic asthma is a major health burden. The "hygiene hypothesis" links parasitic infections to the prevention and treatment of allergic asthma. Recombinant Echinococcus granulosus P29 protein (rEg.P29) has been shown to induce the conversion of CD4+ T cells to Th1 in mice, and is widely sourced for translational applications given its composition and biological safety compared with using fine-grained Echinococcus granulosus or antigenic extracts of cystic fluid. However, its effects on allergic asthma remain unclear. Therefore, in this study, we used experiments to investigate ho

Transcriptome analysis of ageing in a long-lived seabird reveals sex-specific differences across age classes in immune and DNA repair pathways.

INTRODUCTION: Sex differences in ageing rate and longevity are widespread across animals, but their molecular bases remain poorly understood. Ageing involves multiple hallmarks of functional decline, and experimental studies suggest sex-specific differences in gene expression, particularly in immune, metabolic, and mitochondrial pathways. Yet, transcriptional variation associated with sex and age in natural populations remains largely unexplored. METHODS: Here, we present the first RNA-seq study of a free-living bird, the Scopoli's shearwater (Calonectris diomedea), aimed at investigating sex

Whole-transcriptome RNA sequencing and ceRNA network analyses provide novel insights into the antibacterial immune response of Hippocampus abdominalis against Vibrio harveyi.

Long non-coding RNAs (lncRNAs) stand as newly-arisen molecular types that exert regulatory effects, able to operate as competitive endogenous RNAs (ceRNAs) to engage microRNAs (miRNAs) in interaction, resulting in the recovery of target mRNA expression and activity. Increasing evidences indicate that the ceRNA network affects various biological processes in mammals, including development, cellular differentiation, metabolism, immune response, and disease pathogenesis. In teleost fish, the lncRNA-miRNA-mRNA regulatory networks have been reported occasionally. However, up to now, the roles of ln

Primordial follicle activation related genes screening and differential expressed analysis by transcriptome sequencing in buffalo ovary after PI3K and mTOR stimulators activated.

Buffaloes are mono-ovulating animals, with only about 5% of primordial follicles being fully capable of maturation into primary oocytes throughout their reproductive years. In vitro primordial follicle activation technology provides a new way to manipulate and utilize oocyte resources. However, in vitro activation of buffalo primordial follicles has not been reported. In this study, buffalo cortical strips were cultured in vitro and activated with PI3K and mTOR stimulators, and the proportion of activated and developed follicles was evaluated and compared between groups . Furthermore, the key

Transcriptome and proteome of ovarian tissues revealed the differences in the ovaries of dairy goats during the breeding and non-breeding seasons.

Dairy goats represent a crucial species within global dairy livestock. In temperate regions with distinct seasons, dairy goats exhibit reduced reproductive activity under long photoperiod conditions-a phase termed the non-breeding season. This poses a significant challenge to sustaining year-round goat milk production. As the pivotal organ for reproduction, the molecular regulatory mechanisms of the ovary in seasonal breeding remain incompletely characterized. This study investigated the variations in gonadotropin levels in dairy goats across breeding and non-breeding seasons, alongside an eva

Comparative genomic and transcriptome analyses of transposable elements in buffalo identify key short interspersed element-derived genes for testicular and muscle development.

Transposable elements (TE) are widespread genetic components that affect the structure and function of eukaryotic genomes. However, the comprehensive genomic and transcriptome characterization of buffalo TE remains unclear. Here, we first constructed a pan-TE library from 7 buffalo genomes representing both river and swamp buffalo breeds. We identified 46,389 unique TE comprising 15,975 cores and 30,414 variable elements. These TE span approximately 1.04 Gb and its length account for 33.53% of the buffalo reference genome. The core TE exhibited distinct chromosomal patterns, with the long-inte

Integrated transcriptome profiling of plasma exosomes reveals molecular stratification of exocrine and endocrine disorders and S100A8-mediated cell interactions in chronic pancreatitis.

Exocrine and endocrine disorders and insufficiency are two major harmful pathological processes in chronic pancreatitis (CP) and can lead to steatorrhea and diabetes. However, there is a lack of reliable clinical classification schemes for evaluating the severity of exocrine and endocrine disorders in CP, and the underlying mechanisms are also unclear. In particular, exosome-based liquid biopsy and classification in CP are lacking. Here, we performed transcriptome sequencing on plasma exosomes from CP patients with different degrees of CP severity. Additionally, we analyzed single-cell sequenc
