Identification of hub biomarkers and immune cell infiltrations participating in the pathogenesis of endometriosis.

Endometriosis (EM) is a chronic disease that can cause pain and infertility in patients. As is well known, immune cell infiltrations (ICIs) play important roles in the pathogenesis of EM. However, the pathogenesis and biomarkers of EM that can be used in clinical practice and their relationship with ICIs still need to be elucidated. The gene expression datasets of EM and the healthy control were obtained from the Gene Expression Omnibus (GEO). To identify the central modules and explore the correlation between the gene network and EM, weighted gene co-expression network analysis (WGCNA) was ex

A systematic CRISPR screen reveals redundant and specific roles for Dscam1 isoform diversity in neuronal wiring.

Drosophila melanogaster Down syndrome cell adhesion molecule 1 (Dscam1) encodes 19,008 diverse ectodomain isoforms via the alternative splicing of exon 4, 6, and 9 clusters. However, whether individual isoforms or exon clusters have specific significance is unclear. Here, using phenotype-diversity correlation analysis, we reveal the redundant and specific roles of Dscam1 diversity in neuronal wiring. A series of deletion mutations were performed from the endogenous locus harboring exon 4, 6, or 9 clusters, reducing to 396 to 18,612 potential ectodomain isoforms. Of the 3 types of neurons asses

Identification of Key Genes and Pathways Associated with Preeclampsia by a WGCNA and an Evolutionary Approach.

Preeclampsia (PE) is the serious obstetric-related disease characterized by newly onset hypertension and causes damage to the kidneys, brain, liver, and more. To investigate genes with key roles in PE's pathogenesis and their contributions, we used a microarray dataset of normotensive and PE patients and conducted a weighted gene co-expression network analysis (WGCNA). Cyan and magenta modules that are highly enriched with differentially expressed genes (DEGs) were revealed. By using the molecular complex detection (MCODE) algorithm, we identified five significant clusters in the cyan module p

Variation in trauma-related behavioral effects using a preclinical rat model of three predator exposure stress.

The underlying mechanisms of trauma-related disorders are challenging to discover and the disorders are difficult to treat, in part due to the complex and varied expressions of response to traumatic stress. These challenges will be easier to overcome as more is understood about the variability in response to trauma. Incorporating assessment of variability into animal models of traumatic stress may allow better translation to clinical research and treatment development. In this study, we characterized variability in behavioral responses following traumatic stress exposure using a predator expos

Comprehensive Analysis of Programmed Cell Death-Related Genes in Diagnosis and Synovitis During Osteoarthritis Development: Based on Bulk and Single-Cell RNA Sequencing Data.

BACKGROUND: Synovitis is one of the key pathological feature driving osteoarthritis (OA) development. Diverse programmed cell death (PCD) pathways are closely linked to the pathogenesis of OA, but few studies have explored the relationship between PCD-related genes and synovitis. METHODS: The transcriptome expression profiles of OA synovial samples were obtained from the Gene Expression Omnibus (GEO) database. Using machine learning algorithms, Hub PCD-related differentially expressed genes (Hub PCD-DEGs) were identified. The expression of Hub PCD-DEGs was validated in human OA samples by qRT

Abnormal Small Intestinal Epithelial Microvilli in Patients With Crohn's Disease.

BACKGROUND & AIMS: Crohn disease (CD) presents as chronic and often progressive intestinal inflammation, but the contributing pathogenic mechanisms are unclear. We aimed to identify alterations in intestinal cells that could contribute to the chronic and progressive course of CD. METHODS: We took an unbiased system-wide approach by performing sequence analysis of RNA extracted from formalin-fixed paraffin-embedded ileal tissue sections from patients with CD (n = 36) and without CD (controls; n = 32). We selected relatively uninflamed samples, based on histology, before gene expression profili

Identification and Immune Assessment of T Cell Epitopes in Five Plasmodium falciparum Blood Stage Antigens to Facilitate Vaccine Candidate Selection and Optimization.

The hurdles to effective blood stage malaria vaccine design include immune evasion tactics used by the parasite such as redundant invasion pathways and antigen variation among circulating parasite strains. While blood stage malaria vaccine development primarily focuses on eliciting optimal humoral responses capable of blocking erythrocyte invasion, clinically-tested Plasmodium falciparum (Pf) vaccines have not elicited sterile protection, in part due to the dramatically high levels of antibody needed. Recent development efforts with non-redundant, conserved blood stage antigens suggest both hi

Schisandrin B targets CD44 to inhibit glioblastoma multiforme.

Glioblastoma multiforme (GBM), the most common malignant primary brain tumor, responds poorly to surgery, radiotherapy, chemotherapy, and immunotherapy, with dismal prognosis and short median survival. There is an urgent need for improved therapies, with supportive and palliative care integral to the multimodal treatment strategy. Traditional Chinese medicine (TCM) exerts antitumor effects via multi-target and multi-pathway mechanisms. Thus, screening and validation of candidate natural small molecules for the therapy and adjuvant therapy of glioblastoma multiforme (GBM) are of great significa

The topology of adversities: Mapping the space of adverse childhood experiences, social positions, and risk behaviors/health outcomes among US adolescents.

Research on adverse childhood experiences (ACEs) is dominated by a cumulative risk model demonstrating a "dose-response" relationship between the quantity of adversities and negative outcomes. This paradigm, resting on a "homogeneity assumption," obscures the heterogeneity, internal structure, and social stratification of ACEs, failing to explore which adversities and what combinations matter most. This paper introduces a relational, Bourdieusian perspective, conceptualizing ACEs as a multidimensional "space of adversity." Using multiple correspondence analysis (MCA) on data from the 2023 Nati

Production of Volatile Compounds Using Wild Yeasts in a Cocoa Leachate-Based Culture Medium.

Volatile organic compounds (VOCs) play a crucial role in cocoa fermentation, shaping its final aromatic profile. The aim of this research was to identify the volatile compounds produced by wild yeasts grown in a culture medium derived from cocoa leachate. VOCs were analyzed by headspace solid-phase microextraction coupled with gas chromatography-mass spectrometry and odor activity value screening. A total of twenty-six VOCs produced by yeast strains were identified and classified into six families: alcohols, esters, aldehydes, acids, ketones, and pyrazines. Ethanol was the most abundant (355.2

Radiomics for Growth Prediction of Vestibular Schwannomas in Neurofibromatosis Type 2.

BACKGROUND/AIM: NF2-related schwannomatosis, formerly known as Neurofibromatosis type 2 (NF2) is characterized by bilateral vestibular schwannomas (VS). Managing NF2 requires balancing watchful waiting with surgical intervention, each carrying inherent risks. While these risks are acknowledged, they have not yet been subjected to systematic investigation. Accurate prognosis of tumor growth is crucial for clinical decision-making. This study investigated radiomics features from longitudinal magnetic resonance imaging (MRI) data to predict VS growth. PATIENTS AND METHODS: Radiomics features wer

Effects of dietary curcumin on gene expression: An analysis of transcriptomic data in mice.

BACKGROUND: Curcumin, a ubiquitous polyphenol in turmeric, possesses many anti-cancer and anti-inflammatory properties. These therapeutic effects are largely resultant of curcumin's ability to modulate global gene expression. Bioinformatics-based approaches for analyzing differential gene expression are effective tools in gaining a more profound understanding of the underlying mechanisms of action. AIM: In this study, we aimed to identify key genes that were differentially regulated by curcumin treatment of mice. METHODS: We downloaded GSE10684 and GSE13705 microarray profiles from the GEO d

Heat shock protein-related diagnostic signature and molecular subtypes in ankylosing spondylitis: new pathogenesis insights.

Heat shock proteins (HSP) have been associated with a range of persistent inflammatory disorders; however, little research has been conducted on the involvement of HSP in the development of ankylosing spondylitis (AS). The research aims to identify a diagnostic signature based on HSP-related genes and determine the molecular subtypes of AS. We gathered the transcriptional data of patients with AS from the GSE73754 dataset and conducted a literature search for HSP-related genes (HRGs). The logistic regression model was utilized for the identification of hub HRGs associated with AS. Subsequently

Genomic potential and physiological characteristics of C1 metabolism in novel acetogenic bacteria.

Acetogenic bacteria can utilize C1 compounds, such as carbon monoxide (CO), formate, and methanol, via the Wood-Ljungdahl pathway (WLP) to produce biofuels and biochemicals. Two novel acetogenic bacteria of the family Eubacteriaceae ES2 and ES3 were isolated from Eulsukdo, a delta island in South Korea. We conducted whole genome sequencing of the ES strains and comparative genome analysis on the core clusters of WLP with Acetobacterium woodii DSM1030T and Eubacterium limosum ATCC8486T. The methyl-branch cluster included a formate transporter and duplicates or triplicates copies of the fhs gene

Distinct pathoclinical clusters among patients with uncontrolled type 2 diabetes: results from a prospective study in rural India.

INTRODUCTION: Inadequate glycemic control among patients with type 2 diabetes mellitus (T2DM) poses an enormous challenge. Whether this uncontrolled T2DM population is a heterogenous mix of disease subtypes remains unknown. Identification of these subtypes would result in a customized T2DM management protocol thereby paving the way toward personalized therapy. RESEARCH DESIGN AND METHODS: Electronic health records of 339 patients with uncontrolled T2DM patients followed up for a median period of 14 months were analyzed using Uniform Manifold Approximation and Projection followed by density-ba

Exploring sexuality profiles of adolescents who have engaged in sexual abuse and their link to delinquency and offense characteristics.

Very few studies have taken a specific interest in the various sexual dimensions, beyond delinquent sexual behavior, of adolescents who have engaged in sexual abuse (AESA). Those that went beyond delinquent sexual behavior have report mixed results, suggesting they are a heterogeneous group. The current study used cluster analysis to examine the sexuality profiles of AESA, which included information on several sexual dimensions (atypical and normative fantasies and experiences, drive, body image, pornography, first masturbation, onset of sexual interest and first exposure to sex). Participants
