Predict SARS-CoV-2 genome interactions based on RNA language models.

As a single-stranded ribonucleic acid (RNA) virus, the replication, transcription, and interactions with host cells of the severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) rely on a complex network of RNA-RNA interactions. Investigating local RNA-RNA interactions is crucial for elucidating how viruses regulate their own functions and respond to host immune responses. This study aims to explore the application of machine learning techniques in analyzing and predicting RNA-RNA interactions within the coronavirus genome. Using virion RNA in situ conformation sequencing technology(vRIC

ALIGaToR: a tool for the automated annotation of immunoglobulin and T cell receptor genomic loci.

Advances in sequencing technology have made it possible to capture complex immunogenetic loci at a scale that exceeds the capacity for manual annotation. Here we present the Annotator of Loci for ImmunoGlobulins and T cell Receptors (ALIGaToR), an automated pipeline to transfer genetic annotations from a known reference to a novel genomic assembly. We show that ALIGaToR accurately reproduces manually curated annotations and is capable of transferring labels even between distantly related species. Code and documentation for ALIGaToR, including a script reproducing all analyses in this paper, ar

A study of genomic complexity underlying multidrug resistance in Candida auris strains in Thailand.

Candida auris, one of the emerging multidrug-resistant Candida species, was first discovered in 2009 from the ear canal of a patient in Tokyo, Japan. Since then, several studies exhibit the possible threats of C. auris due to its versatile resistance to frontline antifungal agents. The number of studies focusing on genetic variants associated with multidrug resistance has risen over a decade. In this study, we retrieved eight C. auris strains, originated from clinical isolates in Bangkok, Thailand, and sequenced all genomes using long-read oxford nanopore technology. We have identified genome-

Multi-ancestry genome-wide association meta-analysis of buprenorphine treatment response.

Although the mu-opioid partial agonist buprenorphine is increasingly being prescribed to treat opioid use disorder, patients' responses to the drug vary and few clinical and no genetic predictors of treatment response have been identified. We conducted a genome-wide association study (GWAS) meta-analysis of buprenorphine treatment response (defined using urine drug screen results) in 4394 Veterans with opioid use disorder from the VA Million Veteran Program (751 of African-like ancestry [AFR] and 3643 of European-like ancestry [EUR]) and 296 participants from a clinical trial of extended-relea

Heritable human genome editing and the politics of law: the South African case study.

Heritable human genome editing (HHGE) has emerged as one of the most contested frontiers of bioscience, where law is mobilized as a political instrument. This article uses South Africa as a case study in the politics of law in HHGE governance, showing how even a substantively strong regulatory framework can collapse when procedurally fragile and politically contested. The National Health Research Ethics Council's 2024 guidelines established a regulated pathway for HHGE research and anticipated the eventual possibility of clinical application. The guidelines were aligned with constitutional rig

Genome synthesis, assembly, and rebooting of therapeutically useful high G+C% mycobacteriophages.

Bacteriophages show therapeutic promise for treating bacterial pathogens including nontuberculous mycobacteria (NTM). A major impediment is the paucity of therapeutically useful phages and the great variation in the phage infection profiles, especially among Mycobacterium abscessus clinical isolates. These limitations-together with the abundance of mycobacteriophage genes of unknown function-could be addressed by synthetic genetic construction of viruses in which undesirable genes can be eliminated and genetic payloads can be readily added. However, the relatively high G+C% content of mycobact

Mapping transposon insertion sites within bacterial genomes by direct Sanger sequencing.

Microbial biomedical research frequently involves mutagenesis by insertion of transposons into the genome. Currently, transposon insertion locations are typically elucidated by Next Generation Sequencing or by Sanger sequencing of PCR products. Here, transposons were located by direct Sanger sequencing of bacterial genomic DNA from both Salmonella enterica (Gram-negative) and Staphylococcus aureus (Gram-positive) cultures. DNA was prepared by shearing to a modal size of ∼2 kb followed by purification by paramagnetic beads. Sequencing reactions involved relatively minor modifications of standar

Genomic and GEO data integration identifies PDGFB as a potential therapeutic target for sepsis.

Sepsis is a major contributor to global health loss, yet effective therapeutic options remain scarce. This study aims to identify potential therapeutic targets for sepsis. We integrated data from the druggable genome, expression quantitative trait loci (eQTLs) from human blood, and genome-wide association studies on sepsis. Mendelian randomization (MR) was employed to investigate causal relationships between drug target genes and sepsis. The eQTLGen Consortium data served as the discovery set and was validated using genotype-tissue expression (GTEx) eQTLs. Sensitivity and colocalization analys

Comparative Genomic Assessment of the Cupriavidus necator Species for One-Carbon Based Biomanufacturing.

The transition from a petroleum-based manufacturing to biomanufacturing is an important step towards a sustainable bio-economy. In particular, biotechnological processes which use one carbon (C1) compounds as feedstock represent an interesting avenue. Many bacterial species evolved naturally to thrive on such compounds, among them Cupriavidus necator, which has been studied in the past due to its range of metabolic capabilities in utilisation and production of compounds of interest. Cupriavidus necator strain H16 is the reference laboratory strain for this species and by far the most extensive

Genome-wide insights into the nomenclature, evolution and expression of tobacco TIFY/JAZ genes.

A systematic nomenclature for tobacco TIFY/JAZ proteins was established via genome-wide analysis, and the gene transcription patterns and potential functions of these proteins were analyzed as well. Intensive studies focused on the plant-specific JAZ regulators of jasmonate (JA) signaling in tobacco due to their critical roles in regulating JA-mediated development, secondary metabolism, and stress responses. JAZs comprise a subfamily of the TIFY proteins, yet the reported TIFY/JAZ regulators of tobacco spp. are tangled in naming confusion, which resulted in nomenclature chaos. Here, we identif

Draft genome and alcohol dehydrogenase dataset of thermoanaerobacter uzonensis bacterium strain AK85.

Thermoanaerobacter uzonensis strain AK85 belongs to the Thermoanaerobacter genus, which comprises rod-shaped, Gram-positive, thermophilic, obligate anaerobic bacteria. Members of this genus exhibit unique fermentation qualities, such as prolific ethanol production, and can generate longer-chain alcohols from carbohydrate and amino acid sources. Here we present the draft genome sequence of Thermoanaerobacter uzonensis strain AK85, which was previously isolated from a hot spring in Graensdalur in Southwestern Iceland. The genome was sequenced with a 150 bp paired-end library on a MGISEQ-2000. Th

Comprehensive genomic landscape of metastatic hormone-sensitive prostate cancer in the Chinese population.

BACKGROUND: Prostate cancer is the most common cancer in urology. While the genomic profiles and prognostic biomarkers of metastatic castration-resistant prostate cancer (mCRPC) have been well studied, the genomic characteristics of Chinese metastatic hormone-sensitive prostate cancer (mHSPC) and their association with clinical features remain incompletely characterized. This study aimed to characterize the genomic landscape of mHSPC in a Chinese cohort and explore correlations with clinical characteristics, with comparisons to data from the Stand Up to Cancer-Prostate Cancer Foundation (SU2C-

A long-amplicon nanopore sequencing and analysis method for human whole mitochondrial genome.

Human mitochondrial DNA (mtDNA) has long been a pivotal niche in medical genetics, human forensics, and anthropology. However, common methods for mtDNA analysis are usually based on short-read sequencing and rely on read slicing of multiple PCR amplicons, which may be influenced by nuclear mitochondrial sequences (NUMTs) and cause confusion in identifying heteroplasmy. Nanopore sequencing, by contrast, theoretically enables direct, real-time analysis of nucleic acid fragments of any length, offering new insights into full-length sequencing and heterogeneity authentication of the entire mitocho

Genome-wide analyses identify 30 loci associated with obsessive-compulsive disorder.

Obsessive-compulsive disorder (OCD) affects ~1% of children and adults and is partly caused by genetic factors. We conducted a genome-wide association study (GWAS) meta-analysis combining 53,660 OCD cases and 2,044,417 controls and identified 30 independent genome-wide significant loci. Gene-based approaches identified 249 potential effector genes for OCD, with 25 of these classified as the most likely causal candidates, including WDR6, DALRD3, CTNND1 and multiple genes in the MHC region. We estimated that ~11,500 genetic variants explained 90% of OCD genetic heritability. OCD genetic risk was

CRISPR/Cas9-mediated genomic insertion of functional genes into Lactiplantibacillus plantarum WCFS1.

UNLABELLED: Lactiplantibacillus plantarum, a natural inhabitant of the human body, is a promising candidate vehicle for vaccine delivery. An obstacle in developing bacterial delivery vehicles is generating a production strain that lacks antibiotic resistance genes and contains minimal foreign DNA. To deal with this obstacle, we have constructed a finetuned, inducible two-plasmid CRISPR/Cas9-system for chromosomal gene insertion in L. plantarum. The knock-in plasmid was designed with a cassette-like structure to simplify the insertion of target DNA and streamline the CRISPR/Cas9 genome editing,

The genome of Hippophae salicifolia provides new insights into the sexual differentiation of sea buckthorn.

BACKGROUND: Dioecy, a common reproductive strategy in angiosperms, has evolved independently in various plant lineages, and this has resulted in the evolution of diverse sex chromosome systems and sex determination mechanisms. Hippophae is a genus of dioecious plants with an XY sex determination system, but the molecular underpinnings of this process have not yet been clarified. Most previously published sea buckthorn genome data have been derived from females, yet genomic data on males are critically important for clarifying our understanding of sex determination in this genus. Integrating comprehensive genomic profiling in the management of oncology patients: Applications and challenges in Taiwan.

Comprehensive genomic profiling (CGP) refers to the detailed genomic analysis of cancers for oncology patients. With the rapid development of next-generation sequencing (NGS) technologies, CGP has been widely applied to clinical practice and managing oncology patients. CGP can be performed on the tumor DNA and RNA, as well as non-tumor tissues (e.g., blood, pleural effusion, and ascites). In this article, we review the current evidence supporting the use of CGP in the management of oncology patients, both in real-world practice and the bridging to clinical trials. We also discuss the role of t
