Aging concomitantly reduces skeletal muscle proteome plasticity and hypertrophic responses to resistance training in male adults.

Resistance training (RT)-induced hypertrophy is attenuated with aging, albeit the proteomic basis of this attenuation remains unclear. We thus determined whether reduced skeletal muscle proteome plasticity accompanies age-related blunted hypertrophic responses. Seventeen younger (21.9 ± 2.5 years) and 15 older (57.5 ± 6.9 years) untrained males completed 10-12 weeks of RT, and the vastus lateralis (VL) soluble proteome was profiled pre- and post-training using data-independent acquisition mass spectrometry (2106 proteins). Despite similar training volume (p = 0.771), younger adults gained more

The Proteome of Plasma Extracellular Vesicles in Latent and Active Tuberculosis Reveals Phase-Specific Composition and Immunometabolic Insights.

Tuberculosis (TB) is an infectious disease that affects millions of people worldwide. Extracellular vesicles (EVs) are mediators of intercellular communication that participate in the immunopathogenesis of TB. Here, we characterized plasma EVs from healthy individuals and from individuals with latent (LTB) or active TB (ATB). We found increased total protein concentrations in EVs from LTB and ATB individuals compared to healthy controls, without significant differences in EV concentrations, but reduced exosome abundance in LTB. Proteomic and bioinformatic analysis showed that LTB EVs were enri

Plasma Proteomic Landscape of Multidimensional Sleep Health and Its Association With Depression Risk Under Genetic Susceptibility.

BACKGROUND: Multidimensional sleep health, encompassing duration, snoring, chronotype, insomnia symptoms, and daytime sleepiness, is associated with various chronic diseases. However, its relationship with depression risk, especially the underlying molecular mechanisms across different levels of genetic susceptibility, remains unclear. METHODS: In this prospective cohort study, we analyzed data from 36,852 UK Biobank participants, integrating multidimensional sleep scores, plasma proteomic data covering 2,911 proteins, and polygenic risk scores (PRS) for depression. Sleep-related proteins wer

scProfiterole: Clustering of Single-Cell Proteomic Data Using Graph Contrastive Learning via Spectral Filters.

Novel technologies for the acquisition of protein expression data at the single cell level are emerging rapidly. Although there exists a substantial body of computational algorithms and tools for the analysis of single cell gene expression (scRNAseq) data, tools for even basic tasks such as clustering or cell type identification for single cell proteomic (scProteomics) data are relatively scarce. Adoption of algorithms that have been developed for scRNAseq into scProteomics is challenged by the larger number of drop-outs, missing data, and noise in single cell proteomic data. Graph contrastive

Exploratory multi-biofluid proteomic profiling of acute exercise responses in plasma, tear fluid, and nasal secretions.

BACKGROUND: Exercise induces broad physiological adaptations through complex molecular regulation across multiple biological systems. While plasma-based proteomics has substantially advanced our understanding of exercise-associated molecular changes, the proteomic responses of mucosal biofluids, including tear fluid and nasal secretions, remain poorly characterized. A multi-biofluid proteomic approach may provide a more comprehensive characterization of molecular alterations associated with acute exercise. METHODS: Paired samples of plasma, tear fluid, and nasal secretions were collected from

Serum proteomic profiling identifies pathways and protein signatures associated with early versus late recurrence in cholangiocarcinoma.

Cholangiocarcinoma (CCA) is characterized by frequent postoperative recurrence, yet reliable biomarkers for distinguishing early from late recurrence remain limited. This study aimed to identify serum protein biomarkers associated with early versus late recurrence and develop a proteomic recurrence score (PRS) to distinguish these recurrence groups after curative resection. Serum proteomic profiling was performed using LC-MS/MS in patients with resected CCA. Candidate proteins were identified through integrated univariate and multivariate analyses, followed by pathway enrichment and protein-pr

The spatial proteome of Eimeria tenella provides a high-resolution view of proteins localised to key invasion organelles.

Eimeria tenella is one of the most prevalent species of Eimeria that infects chickens causing coccidiosis, an enteric disease estimated to cost the poultry industry over £10.4 billion globally per year. The E. tenella genome contains ∼7268 protein-coding genes, almost half of which are annotated as hypothetical with no known function. In this study we investigated the localisation of E. tenella sporozite proteins using Hyperplexed Localisation of Organelle Proteins by Isotope Tagging (hyperLOPIT) combined with Bayesian machine learning. We assigned 722 identified proteins with previously unkno

Proteomic analysis of migrasomes derived from IL-6 amplifier-induced human breast cancer cells.

Migrasomes are extracellular vesicles secreted by migrating cells that mediate intercellular communication and contribute to inflammation and cancer progression. We have previously demonstrated that IL-6 expression is induced in cells that have taken up migrasomes derived from IL-6 amplifier activated cells, suggesting that migrasomes are involved in the propagation of inflammation. However, the molecular changes occurring within migrasomes upon IL-6 amplifier remain unknown. In this study, migrasome-enriched samples were extracted from IL-6 amplification-induced human breast cancer MDA-MB-231

Quantitative proteomic analysis was performed to evaluate the protein expression levels in the ovaries of goats with different litter sizes.

BACKGROUND: The litter size of goats is a key factor affecting their reproductive performance. The ovary plays a central role in the reproductive process of goats. However, the relationship between the dynamic changes in the ovarian proteome and the prolific traits of goats remains unclear. The Jining Grey Goat, an excellent dual-purpose meat and skin breed in China, is famous for its distinctive coat color characteristics and high reproductive performance. METHODS: It is an ideal animal model for studying goat reproductive performance. We selected 8 Jining Grey Goats and divided them into a

Optimization of trap column properties and loading conditions for proteome profiling of single-cell-level sample inputs.

Nanoflow liquid chromatography-mass spectrometry has become indispensable for profiling limited and heterogeneous biological samples, yet overall analytical sensitivity, robustness, and throughput often remain constrained by the mechanisms used to transfer samples onto the analytical column. Although trap-and-elute workflows are widely deployed to improve loading efficiency, sample cleanup, and column longevity, a systematic evaluation of how trap column properties and loading parameters influence proteome coverage, particularly under low-input and high-throughput conditions, is needed. Here,

Plasma proteomic signatures of long-term PM2.5 exposure and risk of incident chronic obstructive pulmonary disease.

BACKGROUND: Chronic obstructive pulmonary disease (COPD) is a leading global cause of mortality, with ambient fine particulate matter (PM2.5) recognized as a key environmental risk factor. However, the circulating proteomic alterations that may underlie the association between long-term PM2.5 exposure and incident COPD remain incompletely characterized. METHODS: We included 48,219 participants from the UK Biobank. Baseline plasma proteins were measured using the Olink Explore 3072 platform, and PM2.5 concentrations were assigned using the ESCAPE land-use regression model. The PM2.5-protein as

BACKGROUND: Acute pancreatitis involves the self-digestion of pancreatic tissue caused by the abnormal activation of pancreatic enzymes. The disease progresses rapidly, and severe acute pancreatitis (SAP) has a high mortality rate. Currently, there are no satisfactory treatments for SAP. The Tongfu Huayu Formula (TFHYF) is a modified version of the Dachengqi decoction, which has proven to be effective against SAP in clinical research. However, the mechanism of action is unclear. PURPOSE: The aim of this study was to investigate the mechanism and pathways that mediate the protective effect of

Molecular Effects of Parkia speciosa Hassk. Empty Pod Extract in Colon Cancer: A Transcriptomic and Proteomic Perspective.

This study elucidates the multi-targeted antineoplastic mechanisms of Parkia speciosa empty pod extract (PSET) against HCT-116 and HT-29 colorectal cancer (CRC) cells through integrated transcriptomic and proteomic analyses. Phytochemical profiling indicates that PSET is rich in bioactive metabolites, notably quercetin, rutin, and pyrogallol, which orchestrate its profound ability to inhibit tumor proliferation, migration, and invasion. Transcriptomic data revealed that PSET profoundly suppresses the oncogenic Wnt/β-catenin signaling axis while simultaneously activating p53-mediated cell cycle

Integrated transcriptomic and proteomic validation identifies SLC35D3 as a tumor-selective surface antigen for colorectal and neuroendocrine carcinomas.

Antibody-drug conjugates (ADCs), bispecific T-cell engagers (TCEs), and chimeric antigen receptor (CAR)-T cells require truly tumor-restricted surface antigens to minimize on-target/off-tumor toxicity. To identify such antigens, we interrogated two complementary RNA-seq resources: (i) the Genotype-Tissue Expression (GTEx) atlas spanning diverse normal tissues and (ii) the Cancer Genome Atlas colon adenocarcinoma cohort (TCGA-COAD). Candidate membrane-protein transcripts were defined by low median GTEx expression (<1 RPKM across all normal tissues) and marked upregulation (≥10-fold) in TCGA col

Quantitative Proteomic Profiling of Plasma Alterations Associated with Thrombotic Risk and Insulin Resistance in Type 1 Diabetes.

Type 1 diabetes (T1D) is associated with prothrombotic changes that contribute to an elevated risk of cardiovascular disease. We hypothesised that insulin resistance (IR), increasingly prevalent among individuals with T1D, exacerbates haemostatic abnormalities through distinct proteomic alterations in plasma. In a cross-sectional observational study, citrated plasma was collected from individuals with T1D (with and without IR) and healthy controls. Fibrin clot formation and lysis were assessed using turbidimetric assays. Plasma proteomes were analysed using data-independent acquisition mass sp

Targeted proteomic profiling of serum and CSF reveals CASP-8 as a candidate biomarker in anti-NMDAR encephalitis.

Anti-NMDA receptor (NMDAR) encephalitis is an autoimmune disorder of the central nervous system involving both B- and T-cell activation. In this exploratory study, targeted proteomics was used to characterize protein expression profiles in serum and cerebrospinal fluid (CSF) from patients with anti-NMDAR encephalitis. Samples from eight patients and 16 age- and sex-matched symptomatic controls were analyzed in a retrospective case-control design. Protein concentrations in serum and CSF were quantified using Proximity Extension Assay (PEA) technology targeting 182 proteins related to immunity,

Sex- and fiber type-specific remodeling of the muscle proteome implicates CSRP3 in resistance training-induced hypertrophy.

Skeletal muscle hypertrophy is a hallmark of resistance training that improves health and longevity. However, despite physiological differences between sexes and fiber types, the underlying proteome changes with resistance training have not been studied in a sex- and fiber type-specific manner. Herein, we show sex- and fiber type-specific remodeling of the human skeletal muscle proteome following 8 weeks of resistance training. Type II fibers exhibited much greater adaptations across both sexes, whereas the main sex difference was a greater remodeling of intermediate filaments in females. Of p
