The FunAqua dataset of global fungal biodiversity in aquatic ecosystems.

Advances in high-throughput DNA sequencing technologies have accelerated research on aquatic microorganisms, their diversity, and ecological functions. This has also significantly advanced research on fungi that shape aquatic ecosystems and food webs. Here, we present the FunAqua dataset, which describes global fungal biodiversity in aquatic ecosystems based on eukaryotic long-read metabarcoding data from 1,076 sediment and 1,299 filtered water samples collected across 1,452 sampling sites in 87 countries. We targeted the internal transcribed spacer (ITS) region. In total, 50,152 fungal OTUs w

Temporal Decoupling of Biodiversity Effects on Grassland Productivity and Stability.

One key unresolved question in ecology is what drives temporal trends in biodiversity-stability relationships and how these trends link to ecosystem functioning. This knowledge gap reflects a limited understanding of interspecific interactions in biodiversity-stability relationships. Using plant productivity data from a 20-year grassland biodiversity experiment, complemented by a paired 5-year experiment that controlled for legacy effects, we disentangled the contributions of species-specific dynamics and interaction-dependent processes to plant community stability. Over 20 years, the stabilis

Towards a 'people and nature' paradigm for biodiversity and infectious disease.

Zoonotic and vector-borne infectious diseases are among the most direct human health consequences of biodiversity change. The COVID-19 pandemic increased health policymakers' attention on the links between ecological degradation and disease, and sparked discussions around nature-based interventions to mitigate zoonotic emergence and epidemics. Yet, although disease ecology provides an increasingly granular knowledge of wildlife disease in changing ecosystems, we still have a poor understanding of the net consequences for human disease. Here, we argue that a renewed focus on wildlife-borne dise

Direct and indirect impacts of synthetic biology on biodiversity conservation.

The world's biodiversity is in crisis. Synthetic biology has the potential to transform biodiversity conservation, both directly and indirectly, in ways that are negative and positive. However, applying these biotechnology tools to environmental questions is fraught with uncertainty and could harm cultures, rights, livelihoods, and nature. Decisions about whether or not to use synthetic biology for conservation should be understood alongside the reality of ongoing biodiversity loss. In 2022, the 196 Parties to the United Nations Convention on Biological Diversity are negotiating the post-2020

ABSENCE OF BATRACHOCHYTRIUM SALAMANDRIVORANS IN A GLOBAL HOTSPOT FOR SALAMANDER BIODIVERSITY.

Batrachochytrium salamandrivorans (Bsal) is an emerging fungal pathogen that affects salamander and newt populations in Asia and Europe. In the Western Hemisphere, Bsal represents a major threat to endemic amphibian populations, which have not evolved resistance to infection, and which could experience local extinction events such as those observed in European fire salamanders (Salamandra salamandra). We report findings of a survey focusing specifically on wild lungless salamanders in the southeastern US, the most biodiverse location for salamander species globally. Between May 2016 and July 2

From Bottleneck to Breakthrough: Urbanization and the Future of Biodiversity Conservation.

For the first time in the Anthropocene, the global demographic and economic trends that have resulted in unprecedented destruction of the environment are now creating the necessary conditions for a possible renaissance of nature. Drawing reasonable inferences from current patterns, we can predict that 100 years from now, the Earth could be inhabited by between 6 and 8 billion people, with very few remaining in extreme poverty, most living in towns and cities, and nearly all participating in a technologically driven, interconnected market economy. Building on the scholarship of others in demogr

Biodiversity of Environmental Leptospira: Improving Identification and Revisiting the Diagnosis.

Leptospirosis is an important environmental disease and a major threat to human health causing at least 1 million clinical infections annually. There has recently been a growing interest in understanding the environmental lifestyle of Leptospira. However, Leptospira isolation from complex environmental samples is difficult and time-consuming and few tools are available to identify Leptospira isolates at the species level. Here, we propose a polyphasic isolation and identification scheme, which might prove useful to recover and identify environmental isolates and select those to be submitted to

Biodiversity and human-pathogenicity of Phialophora verrucosa and relatives in Chaetothyriales.

Phialophora as defined by its type species P. verrucosa is a genus of Chaetothyriales, and a member of the group known as 'black yeasts and relatives'. Phialophora verrucosa has been reported from mutilating human infections such as chromoblastomycosis, disseminated phaeohyphomycosis and mycetoma, while morphologically similar fungi are rather commonly isolated from the environment. Phenotypes are insufficient for correct species identification, and molecular data have revealed significant genetic variation within the complex of species currently identified as P. verrucosa or P. americana. Socioeconomics and biodiversity in cities: moving beyond patterns to mechanisms.

Socioeconomic status-biodiversity associations are widely reported in cities. However, most studies remain correlational and cannot distinguish whether socioeconomic status drives biodiversity change, biodiversity shapes socioeconomic outcomes, or whether observed patterns reflect biodiversity gains versus losses. We propose a unifying framework organizing established mechanisms from diverse urban research into four hypothesized causal pathways: (A) investment-driven biodiversity enhancement, (B) disinvestment-driven biodiversity degradation, (C) biodiversity-driven socioeconomic improvement,

A comprehensive resource for Bordetella genomic epidemiology and biodiversity studies.

The genus Bordetella includes bacteria that are found in the environment and/or associated with humans and other animals. A few closely related species, including Bordetella pertussis, are human pathogens that cause diseases such as whooping cough. Here, we present a large database of Bordetella isolates and genomes and develop genotyping systems for the genus and for the B. pertussis clade. To generate the database, we merge previously existing databases from Oxford University and Institut Pasteur, import genomes from public repositories, and add 83 newly sequenced B. bronchiseptica genomes.

Biodiversity of protists and nematodes in the wild nonhuman primate gut.

Documenting the natural diversity of eukaryotic organisms in the nonhuman primate (NHP) gut is important for understanding the evolution of the mammalian gut microbiome, its role in digestion, health and disease, and the consequences of anthropogenic change on primate biology and conservation. Despite the ecological significance of gut-associated eukaryotes, little is known about the factors that influence their assembly and diversity in mammals. In this study, we used an 18S rRNA gene fragment metabarcoding approach to assess the eukaryotic assemblage of 62 individuals representing 16 NHP spe

Liming impacts on soils, crops and biodiversity in the UK: A review.

Fertile soil is fundamental to our ability to achieve food security, but problems with soil degradation (such as acidification) are exacerbated by poor management. Consequently, there is a need to better understand management approaches that deliver multiple ecosystem services from agricultural land. There is global interest in sustainable soil management including the re-evaluation of existing management practices. Liming is a long established practice to ameliorate acidic soils and many liming-induced changes are well understood. For instance, short-term liming impacts are detected on soil b

Rethinking Artificial Reefs to Accelerate and Upscale Marine Biodiversity Recovery.

Artificial reefs (ARs), a form of anthropogenic intervention in marine habitats, have a long history of deployment and continue to proliferate worldwide. Based on a comprehensive literature review and meta-analysis, we show that (i) ARs have evolved from socioeconomic-oriented tools into often-used components of active marine restoration, yet this transition conflicts with the continued use of eco-unfriendly materials, hindering upscaling; (ii) ARs positively impact marine organisms at community, population, and individual levels, but their contributions to organismal fitness remain limited co

Hidden patterns in fauna compensation values in European biodiversity legislation.

Biodiversity laws in several European countries rely on official species-level price lists for fauna to enable compensation for biodiversity damage. However, the methods underlying these values are often opaque and poorly justified, raising concerns about consistency, fairness and ecological relevance. To gain insights into the revealed public regulatory patterns embedded in these mechanisms, we investigate how monetary compensation values are assigned to fauna in European biodiversity legislation and what factors influence these values. Here we show that species-level values are implicitly gu

Robust estimates of biodiversity change require high-resolution time series.

Robust estimates of biodiversity change are essential to inform management and conservation, and to address global biodiversity loss. However, common temporal data limitations may compromise trend accuracy. Here, we test how temporal resolution influences biodiversity trends using 1,353 river invertebrate time series collected annually for ≥ 10 years across 18 European countries. We simulate reduced sampling frequencies and durations and compare these trends to the complete time series. Reducing frequency from annual to every 2-6 years resulted in 87-73% of sites matching in trend directions,

Soil Biodiversity Supports Agroecosystem Services Under Multiple Global Change Factors.

Cereals are the key staple foods supporting a growing population under global change. Soil biodiversity sustains ecosystem multifunctionality (EMF) that underpins food production and soil agroecosystem services. Yet, the capacity of soil biodiversity to support EMF in cereal fields under multiple global change factors (GCFs) remains virtually unknown. Here, we conducted a field mesocosm experiment involving wheat, four levels of soil biodiversity, and up to eight distinct GCFs (warming, drought, salinity, heavy metals, nitrogen addition, microplastics, pesticides, and alkalinization) to invest

Contrasting patterns of alpine biodiversity across mountains and taxa worldwide.

The alpine biome, located at higher elevations of mountains worldwide, supports unique biodiversity and provides important ecosystem contributions to people. Despite the growing recognition of mountain biodiversity in international policy frameworks, substantial gaps remain in our understanding of how alpine biodiversity varies across mountain systems, undermining estimates of its conservation value and consequently effective conservation strategies. Here, we curate a dataset on alpine biodiversity, incorporating expert-validated data on species' elevational ranges for vascular plants, mammals

Assessment of leaf-litter invertebrate biodiversity using high throughput sequencing.

Leaf litter ecosystems and their fauna are largely understudied, despite their critical ecological roles. Here, we investigate challenges associated with estimating biodiversity in terrestrial leaf litter. Current methodologies for biodiversity assessment are fraught with limitations; amongst the most significant is a decline in taxonomic expertise, complicating the process of species identification and the significant costs associated with species-level morphological identifications. DNA barcoding employs molecular markers to identify animal species, and the mitochondrial gene cytochrome c ox

Cradles, museums, and disequilibria: reconciling biodiversity dynamics using equilibrium theory.

Historical nonequilibrium processes are often considered the main drivers of global biodiversity patterns. We argue that while biodiversity is often out of equilibrium, the concept of equilibrium is still crucial for interpreting macroecological diversity patterns, and current confusion in the literature stems from misunderstandings concerning equilibrium dynamics. We demonstrate how an equilibrium-based framework, such as the 'Equilibrium Theory of Biodiversity Dynamics' (ETBD), illuminates diversity patterns in space and time, including the latitudinal diversity gradient, even in the out-of-
