cAMP receptor protein (CRP) positively regulates the yihU-yshA operon in Salmonella enterica serovar Typhi.

Salmonella enterica serovar Typhi (S. Typhi) is the aetiological agent of typhoid fever in humans. This bacterium is also able to persist in its host, causing a chronic disease by colonizing the spleen, liver and gallbladder, in the last of which the pathogen forms biofilms in order to survive the bile. Several genetic components, including the yihU-yshA genes, have been suggested to be involved in the survival of Salmonella in the gallbladder. In this work we describe how the yihU-yshA gene cluster forms a transcriptional unit regulated positively by the cAMP receptor global regulator CRP (cA

Regulation of Early Lymphocyte Development via mRNA Decay Catalyzed by the CCR4-NOT Complex.

Development of lymphocytes is precisely regulated by various mechanisms. In addition to transcriptional rates, post-transcriptional regulation of mRNA abundance contributes to differentiation of lymphocytes. mRNA decay is a post-transcriptional mechanism controlling mRNA abundance. The carbon catabolite repression 4 (CCR4)-negative on TATA-less (NOT) complex controls mRNA longevity by catalyzing mRNA deadenylation, which is the rate-limiting step in the mRNA decay pathway. mRNA decay, regulated by the CCR4-NOT complex, is required for differentiation of pro-B to pre-B cells and V(D)J recombina

CitAB Two-Component System-Regulated Citrate Utilization Contributes to Vibrio cholerae Competitiveness with the Gut Microbiota.

Citrate is a ubiquitous compound and can be utilized by many bacterial species, including enteric pathogens, as a carbon and energy source. Genes involved in citrate utilization have been extensively studied in some enteric bacteria, such as Klebsiella pneumoniae; however, their role in pathogenesis is still not clear. In this study, we investigated citrate utilization and regulation in Vibrio cholerae, the causative agent of cholera. The putative anaerobic citrate fermentation genes in V. cholerae, consisting of citCDEFXG, citS-oadGAB, and the two-component system (TCS) genes citAB, are highl

Low temperature and glucose enhanced T7 RNA polymerase-based plasmid stability for increasing expression of glucagon-like peptide-2 in Escherichia coli.

The high activity of T7 RNA polymerase has made the T7 RNA polymerase-based expression system very powerful for high-level expression of recombinant protein. However, the overactivity of T7 RNA polymerase would also bring about negative effects on plasmid stability and protein production, especially when expressing a toxic protein. If the latter role is dominant, it is necessary to adopt some measures to attenuate the activity or the amount of T7 RNA polymerase in the cells. Apart from the stringent regulation by inserting some genes reducing the amount or the activity of T7 RNA polymerase int

Protein synthesis during transition and stationary phases under glucose limitation in Saccharomyces cerevisiae.

Metabolic changes have been investigated during continuous growth of yeast cells inoculated in glucose-containing medium until the cells entered the stationary phase in response to glucose exhaustion. Well in advance of glucose exhaustion, a transition phase was observed, characterized by a decrease in the growth rate and a progressive reduction of protein and RNA accumulation. Two-dimensional gel analysis of the proteins synthesized during this stage showed that the pattern of proteins remained similar to that of log-phase cells. When the cells entered the stationary phase, protein accumulati

Genome-wide characterization of histidine kinase genes in Aciculosporium take and their potential roles in cytokinin sensing.

Histidine kinases (HKs) are critical receptors within two-component regulatory systems, helping fungi perceive environmental stimuli. However, the functions of the HKs gene family in Aciculosporium take, which mediates cytokinin (CKs) imbalance during bamboo witches' broom disease, and the mechanisms by which HKs respond to CKs and environmental stimuli remain unelucidated. This study identified 10 AtaHKs genes, categorizing them into 8 groups. Phylogenetic analysis across multiple species suggested that Group I AtaHKs were closely linked to plant pathogenicity. The promoter regions of AtaHKs

Advances in fungal sugar transporters: unlocking the potential of second-generation bioethanol production.

Second-generation (2G) bioethanol production, derived from lignocellulosic biomass, has emerged as a sustainable alternative to fossil fuels by addressing growing energy demands and environmental concerns. Fungal sugar transporters (STs) play a critical role in this process, enabling the uptake of monosaccharides such as glucose and xylose, which are released during the enzymatic hydrolysis of biomass. This mini-review explores recent advances in the structural and functional characterization of STs in filamentous fungi and yeasts, highlighting their roles in processes such as cellulase induct

Anti-Prion Systems in Saccharomyces cerevisiae.

[PSI+] is a prion (infectious protein) of Sup35p, a subunit of the translation termination factor, and [URE3] is a prion of Ure2p, a mediator of nitrogen catabolite repression. Here, we trace the history of these prions and describe the array of anti-prion systems in S. cerevisiae. These systems work together to block prion infection, prion generation, prion propagation, prion segregation, and the lethal (and near-lethal) effects of most variants of these prions. Each system lowers the appearance of prions 2- to 15-fold, but together, ribosome-associated chaperones, the Hsp104 disaggregase, an

Engineering Escherichia coli to metabolize sorbitol as the sole carbon source for synthesis of recombinant L-Asparaginase-II.

Sorbitol, known as D-Glucitol, is a hexose sugar alcohol that occurs naturally in various fruits, including berries, cherries, plums, pears, and apples. It is noteworthy that sorbitol can be metabolized by microbes, plants, and humans through distinct pathways. Nevertheless, in bacteria like Escherichia coli (E. coli), sorbitol is not the primary carbon source and its utilization is generally suppressed due to carbon catabolite repression. In this context, Escherichia coli has been engineered to enable the use of sorbitol as the sole carbon source for producing recombinant proteins. This modif

Carbon source-driven downregulation of the sRNA AmiL enhances Pseudomonas aeruginosa virulence during acute lung infection.

Pseudomonas aeruginosa is a major opportunistic pathogen that causes severe acute lung infection. The ability of P. aeruginosa to precisely self-regulate its virulence factors is crucial for enhancing pathogenicity and establishing infection. However, how the bacterium dynamically adjusts virulence gene expression in response to host interaction remains to be elucidated. Here, transcriptome profiling revealed that infection of A549 alveolar epithelial cells significantly upregulated virulence genes associated with the type III secretion system (T3SS) and quorum sensing (QS) in P. aeruginosa PA

Euglena gracilis-derived β-1,3-glucan as a growth substrate for Lactococcus lactis-a snapshot of accompanying changes in transcriptomic and metabolomic profiles.

β-1,3-glucan from Euglena gracilis is an emerging microalgal prebiotic. However, its potential to reprogram the metabolic profile of lactic acid bacteria has not been reported previously. In the present study, the effects of insoluble β-1,3-glucan on growth dynamics, gene expression, and the extracellular metabolite profile of Lactococcus lactis DSM20175 were investigated using transcriptomic and untargeted metabolomic approaches. Real-time growth monitoring combined with flow cytometric cell enumeration showed that β-1,3-glucan supplementation significantly increased both growth rate and fina

Function and transcription of the lon gene in Xanthomonas campestris pv. campestris.

The Gram-negative bacterium Xanthomonas campestris pv. campestris is the etiological agent of black rot, a widespread and destructive disease affecting cruciferous plants. In this study, a lon mutant was obtained by EZ-Tn5 transposon mutagenesis of the X. campestris pv. campestris. The lon gene encodes an ATP-dependent protease implicated in protein quality control and stress adaptation across various bacterial species. Functional analysis revealed that lon disruption in X. campestris pv. campestris resulted in diminished extracellular protease activity, reduced virulence, and heightened sensi

Using Euf1 transcription factor as a titrator of erythritol-inducible promoters in Yarrowia lipolytica; insight into the structure, splicing, and regulation mechanism.

Controllable regulatory elements, like inducible, titratable promoters, are highly desired in synthetic biology toolboxes. A set of previously developed erythritol-inducible promoters along with an engineered Yarrowia lipolytica host strain were shown to be a very potent expression platform. In this study, we push the previously encountered limits of the synthetic promoters' titratability (by the number of upstream motifs) by using a compatible transcription factor, Euf1, as the promoter titrator. Overexpression of spliced EUF1 turned out to be very efficient in promoting expression from the c

Crystal structure of HPr kinase/phosphatase from Mycoplasma pneumoniae.

HPr kinase/phosphatase (HPrK/P) modifies serine 46 of histidine-containing protein (HPr), the phosphorylation state of which is the control point of carbon catabolite repression in low G+C Gram-positive bacteria. To understand the structural mechanism by which HPrK/P carries out its dual, competing activities we determined the structure of full length HPrK/P from Mycoplasma pneumoniae (PD8 ID, 1KNX) to 2.5A resolution. The enzyme forms a homo-hexamer with each subunit containing two domains connected by a short loop. The C-terminal domain contains the well-described P-loop (Walker A box) ATP b

Nucleotide sequence analysis and overexpression of the gene encoding a type III chloramphenicol acetyltransferase.

The gene catIII, encoding a type III enterobacterial chloramphenicol acetyltransferase, was cloned from the transmissible plasmid R387 into pBR322 and bacteriophage M13 mp8. Nucleotide sequence analysis of 1160 bp of DNA identified an open reading frame encoding a protein of 213 amino acid residues and a calculated molecular mass of 24965 Da. The predicted N-terminal sequence is identical with that determined by Edman degradation of chloramphenicol acetyltransferase purified from Escherichia coli harbouring R387. Sequences equivalent to the consensus motifs for initiation and rho-factor-indepe

Regulation of Escherichia coli fermentation processes: from molecular mechanisms to smart industrial practice.

Escherichia coli remains the premier microbial chassis in industrial biotechnology; yet, translating laboratory-scale metabolic successes into robust, hundred-ton-scale manufacturing presents persistent multidimensional bottlenecks. This review systematically elucidates a contemporary paradigm shift in E. coli fermentation regulation, transitioning from isolated, empirical process adjustments to cross-scale, deeply coupled intelligent cybernetic frameworks. We first deconstruct the precise cross-scale links between macroscopic physicochemical parameters and intracellular biological regulatory

Evolutionary diversification of invertase paralogs couples carbon metabolism and sexual reproduction in fission yeasts.

Dynamic patterns of gene gain and loss play a major role in the diversification of eukaryotes, reflecting adaptation to a broad range of ecological contexts. Reconstructing the evolutionary history of genes provides a powerful framework for understanding how functional innovation shapes life-history traits. Here, we report a comprehensive analysis of gene gain and loss across the fission yeast clade, whose evolutionary trajectory remains elusive. Reductive evolution of metabolic genes is a major contributor to species diversification, as observed in other fungal taxa. Notably, we uncovered an

Dietary fibre directs microbial tryptophan metabolism via metabolic interactions in the gut microbiota.

Tryptophan is catabolized by gut microorganisms resulting in a wide range of metabolites implicated in both beneficial and adverse host effects. How gut microbial tryptophan metabolism is directed towards indole, associated with chronic kidney disease, or towards protective indolelactic acid (ILA) and indolepropionic acid (IPA) is unclear. Here we used in vitro culturing and animal experiments to assess gut microbial competition for tryptophan and the resulting metabolites in a controlled three-species defined community and in complex undefined human faecal communities. Effects of a Pirin-like protein on strain growth and spinosad biosynthesis in Saccharopolyspora spinosa.

Pirin family proteins perform a variety of biological functions and widely exist in all living organisms. A few studies have shown that Pirin family proteins may be involved in the biosynthesis of antibiotics in actinomycetes. However, the function of Pirin-like proteins in S. spinosa is still unclear. In this study, the inactivation of the sspirin gene led to serious growth defects and the accumulation of H2O2. Surprisingly, the overexpression and knockout of sspirin slightly accelerated the consumption and utilization of glucose, weakened the TCA cycle, delayed sporulation, and enhanced spor
