Deep Learning Foundation Models for Low-Data Regimes from Classical Molecular Descriptors.

Fast and accurate data-driven prediction of molecular properties is pivotal to scientific advancements across myriad chemical domains. Deep learning methods have recently garnered much attention, despite their inability to outperform classical machine learning methods when tested on practical, real-world benchmarks with limited training data. This study seeks to bridge this gap by introducing a new avenue for foundation model pretraining. We propose pretraining on low-noise, calculable molecular descriptors via supervised learning to obtain rich, highly transferable molecular representations.

Data-Driven Critical Evaluation of the General Solubility Equation.

Solubility is a widely measured physicochemical property and a highly sought-after descriptor in the evaluation of molecules for drug design and development, medicinal chemistry, and agrochemical sciences. Consequently, a wide range of in silico models based on deductive and inductive reasoning have been developed. However, the General Solubility Equation (GSE) stands out as a simple, thermodynamically derived equation to predict intrinsic solubility (log S0, in mol/L) of molecules from their melting point and n-octanol/water partition coefficient (log PN). Despite its widespread use, the appl

Phytochemical characterization and bioinformatics guided evaluation of antioxidant and cytotoxic effects of Psoralea bituminosa.

Psoralea bituminosa L. (Fabaceae) is a medicinal plant traditionally used for its antimicrobial, antihyperglycemic, and antioxidant effects. This study investigated its anticancer and antioxidant potential using aqueous and methanol extracts. The methanol extract exhibited higher total phenol (81.57 mg/g) and total flavonoid (39.06 mg/g) contents compared to the aqueous extract. Antioxidant activity, assessed via the DPPH assay, showed moderate potency (IC₅₀: 330.77 µg/mL for aqueous- and 348.27 µg/mL for methanol extracts). Notably, the methanol extract demonstrated significant cytotoxicity a

TransIA: A transformer-based few-shot learning framework for detecting PDE5 inhibitor derivatives.

The proliferation of phosphodiesterase-5 inhibitor (PDE5I) derivatives in food products and environmental samples poses a growing health concern, as these illicit additives (IAs) are often designed to evade conventional targeted detection methods. A cheminformatics tool capable of rapid and accurate screening of PDE5Is is therefore urgently needed for both food safety and environmental monitoring. To address this need, we developed TransIA (Transformer-based Illicit Additives Detection Network), which identifies PDE5Is from raw mass spectra. The model achieved 98% accuracy on the testing set w

Automated Classification and Representation of sp2-sp2 Atropisomers in the MolBar Identifier.

Atropisomerism, a form of chirality arising from restricted rotation around single bonds, holds significant pharmacological importance. Yet, the automated identification and representation of atropisomerism in molecular databases and cheminformatics tools remain limited. Identifying bonds that lead to stable atropisomers typically involves labor-intensive experiments or costly quantum chemical scans. In this work, we present an extension of the molecule identifier MolBar that automatically classifies each sp2-sp2 bond in a three-dimensional molecular structure as either rapidly convertible or

Creation of Polymer Datasets with Targeted Backbones for Screening of High-Performance Membranes for Gas Separation.

A simple approach was developed to computationally construct a polymer dataset by combining simplified molecular-input line-entry system (SMILES) strings of a targeted polymer backbone and a variety of molecular fragments. This method was used to create 14 polymer datasets by combining seven polymer backbones and molecules from two large molecular datasets (MOSES and QM9). Polymer backbones that were studied include four polydimethylsiloxane (PDMS) based backbones, poly(ethylene oxide) (PEO), poly(allyl glycidyl ether) (PAGE), and polyphosphazene (PPZ). The generated polymer datasets can be us

Isocyanide Multicomponent Reactions on Solid-Phase-Coupled DNA Oligonucleotides for Encoded Library Synthesis.

Isocyanide multicomponent reactions play a prominent role in drug discovery. This chemistry has hardly been investigated for compatibility with DNA-encoded combinatorial synthesis. The Ugi, Ugi-azide, and Groebke-Blackburn-Bienaymé reactions are well-tolerated by DNA on the solid phase and show a broad scope. However, an oxadiazole-forming variant of the Ugi reaction caused DNA depurination, requiring a more stable hexathymidine DNA for encoded library synthesis. Cheminformatic analysis revealed that isocyanide multicomponent-reaction-based encoded libraries cover a diverse chemical space.

Of Drugs and Trypanosomatids: New Tools and Knowledge to Reduce Bottlenecks in Drug Discovery.

Leishmaniasis (Leishmania species), sleeping sickness (Trypanosoma brucei), and Chagas disease (Trypanosoma cruzi) are devastating and globally spread diseases caused by trypanosomatid parasites. At present, drugs for treating trypanosomatid diseases are far from ideal due to host toxicity, elevated cost, limited access, and increasing rates of drug resistance. Technological advances in parasitology, chemistry, and genomics have unlocked new possibilities for novel drug concepts and compound screening technologies that were previously inaccessible. In this perspective, we discuss current model

MMPCS: multi-view molecular pretraining based on consistency information and specific information.

MOTIVATION: The goal of molecular representation learning is to automate the extraction of molecular features, a critical task in cheminformatics and drug discovery. While pretraining models using multiple views like SMILES, 2D graphs, and 3D conformations have advanced the field, integrating them effectively to produce superior representations remains a challenge. RESULTS: To bridge this gap, we propose a novel multi-view molecular pretraining method termed MMPCS, which explicitly factorizes representations into consistency and specific information. Our approach utilizes the Graph Isomorphis

Predictive power of parametric temperature based topological indices with applications in structure property modeling of anti tuberculosis drugs.

Tuberculosis remains a serious global health issue, with increasing resistance to existing drugs creating an urgent need for new treatment strategies. This study applies cheminformatics and quantitative structure-property relationship (QSPR) modeling to support anti-tuberculosis drug discovery. Specifically, it focuses on two parametric temperature-based topological indices, which are graph-theoretic molecular descriptors derived from chemical structure. These indices are evaluated through discrete optimization, statistical and computational analysis to determine their predictive accuracy for

Detection of counterfeit and substandard tablets using non-invasive NIR and chemometrics - A conceptual framework for a big screening system.

A detailed step-by-step procedure for revealing counterfeit and substandard tablets is presented. Non-invasive NIR measurements are used for data collection. The entire complex multi-layer object as the "packaging -coating-core" system requires special treatment at all stages of model development and validation. The influence of each layer is studied. A procedure that covers data collection, construction of the model, as well as special internal and external validation is advocated here. From implicit prioritization to auditable decisions in natural product drug discovery.

Natural-product discovery increasingly benefits from metabolomics, high-resolution mass spectrometry, molecular networking, cheminformatics and artificial intelligence; but analytical capacity does not ensure explicit, reproducible decisions. We propose a framework for prospectively formalizing how evidence is translated into auditable experimental actions. Three recurring gaps are addressed: incomplete integration of sample metadata, conflation of analytical detection with molecular novelty and lack of explicit decision thresholds. A four-tier architecture links source authentication, reprodu

Benzimidazole inhibitors of the major cysteine protease of Trypanosoma brucei.

Aim: Limitations in available therapies for trypanosomiases indicate the need for improved medicines. Cysteine proteases cruzain and rhodesain are validated targets for treatment of Chagas disease and human African trypanosomiasis. Previous studies reported a benzimidazole series as potent cruzain inhibitors. Results & methodology: Considering the high similarity between these proteases, we evaluated 40 benzimidazoles against rhodesain. We describe their structure-activity relationships (SAR), revealing trends similar to those observed for cruzain and features that lead to enzyme selectivity.
