Single-cell multi-omics analysis decodes molecular characteristics of sheep oocyte fate in vivo maturation.

A competent oocyte in mammals undergoes a remarkably elaborate process during follicle growth. Oocytes in antral follicles of varying sizes are subject to the potential outcomes of maturation. However, the comprehensive multi-molecular mechanisms underlying oocyte development fate during antral folliculogenesis remain largely elusive. Here, we employed sheep, a large non-primate species of economic importance, as the study model. Oocytes and granulosa cells from antral follicles of varying sizes were collected and then analyzed with our modified single-cell multi-omics sequencing technology to

Proteomic Signatures of Regeneration: Uncovering Extracellular Matrix-Associated Cues in Goldfish Spinal Cord Repair.

Spinal cord injury (SCI) in mammals leads to inflammation, glial scarring, and extracellular matrix (ECM) remodeling that hinder regeneration. In contrast, certain teleosts, such as zebrafish and goldfish (Carassius auratus), exhibit remarkable spinal cord regenerative capabilities and substantial functional recovery following injury. To uncover the molecular basis of this regenerative ability, we performed a proteomic analysis of goldfish spinal cord ECM-enriched post-injury and compared it to literature on mammalian models. We identified a distinct regenerative signature in goldfish, marked

HSF1 mediated TNF-α production during proteotoxic stress response pioneers proinflammatory signal in human cells.

The proteotoxic stress response that safeguards the cellular proteome from various stressors was shown to activate NF-κB signaling pathways (NκBS) with an underlying mechanism that is poorly understood. We show here that the TNF-α gene, a pleiotropic NκBS inducer, is a direct target of heat shock factor 1 (HSF1). Human HSF1 drives this process by assembling a multiprotein activation complex at a heat shock element (HSE) located at the 3'-UTR of the TNF-α gene (HSE5). HSF1 associated with the HSE5 at the TNF-α 3'-UTR communicates with the promoter through chromatin looping by recruiting lymphoi

SMARCA4 Loss Increases RNA Polymerase II Pausing and Elevates R-Loops to Inhibit BRCA1-Mediated Repair in Ovarian Cancer.

UNLABELLED: Small cell carcinoma of the ovary, hypercalcemic type (SCCOHT) is a rare, aggressive cancer affecting young women driven by inactivating mutations in SMARCA4, a key SWI/SNF chromatin remodeling gene. To uncover its druggable vulnerabilities, we performed a compound screen and found that SCCOHT cells and tumors were sensitive to PARP inhibitors. Paradoxically, SCCOHT displayed BRCA-deficient traits despite retaining wild-type BRCA1 expression. Elevated R-loop in SCCOHT sequestered BRCA1, limiting its availability for DNA damage repair. Proximity-dependent biotin identification revea

Targeting Exportin-1 in Cancer: From Nuclear Export to Oncogenic Transcriptional Hubs.

Maintaining cellular homeostasis requires precise coordination of molecular trafficking between the nucleus and the cytoplasm. Central to this process is the nucleocytoplasmic transport system, which governs the spatial distribution of proteins and RNA. Exportin-1 (XPO1), also known as chromosome region maintenance 1 (CRM1), is the principal nuclear export receptor responsible for the transport of hundreds of cargo proteins bearing leucine-rich nuclear export signals. In a wide range of malignancies, XPO1 is frequently dysregulated through overexpression or recurrent somatic mutations. This dy

CHAF1A Promotes Preadipocyte Differentiation and Contributes to Macrosomia in Gestational Diabetes Mellitus.

Gestational diabetes mellitus (GDM) leads to macrosomia primarily due to fat accumulation caused by adipocyte differentiation. This study aims to investigate the role and underlying mechanisms of Chromatin assembly factor 1 subunit A (CHAF1A) in GDM-induced macrosomia. CHAF1A expression was compared between the GDM with macrosomia group (n = 25) and the normal glucose with normal weight group (n = 15), and the correlation between CHAF1A and neonatal body composition was examined. CHAF1A was overexpressed and knocked down in human visceral preadipocytes (HPA-v), and the effects on cell prolifer

Implication of long non-coding RNA NEAT1 in the pathogenesis of bacterial meningitis-induced blood-brain barrier damage.

PURPOSE: Blood-brain barrier (BBB) damage is closely related to various neurological disorders, including bacterial meningitis (BM). Determining a reliable strategy to prevent BBB damage in the context of infection would be highly desirable. In the present study, we investigated the implications of the long non-coding RNA (lncRNA) nuclear paraspeckle assembly transcript 1 (NEAT1) in moderating BBB damage. METHODS: In vitro BBB models were developed by co-culturing hCMEC/D3 cells with glioma cells, whereupon the glioma-exposed endothelial cells (GECs) were treated with a series of mimics, inhi

Update on endogenous retroviruses in cattle placenta.

Endogenous retroviruses (ERVs) are abundant in the bovine genome and have been repeatedly co-opted for placental function, yet their organization and roles in epitheliochorial species remain less well defined than in primates and mice. Here, genomic, transcriptomic, and functional data are combined to provide an updated view of ERVs in the cattle placenta and to frame their contributions in terms of three interacting roles (Roles 1-3). Role 1 comprises structural fusogens, including syncytin-Rum1, BERV-K1/Fematrin-1, and additional trophoblast-biased loci, that support binucleate trophoblast c

Plasmodium falciparum contains functional SCF and CRL4 ubiquitin E3 ligases, and CRL4 is critical for cell division and membrane integrity.

Protein ubiquitination is essential for cellular homeostasis and regulation of several processes, including cell division and genome integrity. Ubiquitin E3 ligases determine substrate specificity for ubiquitination, and Cullin-RING E3 ubiquitin ligases (CRLs) make the largest group among the ubiquitin E3 ligases. Although conserved and most studied in model eukaryotes, CRLs remain underappreciated in Plasmodium and related parasites. To investigate the CRLs of human malaria parasite Plasmodium falciparum, we generated parasites expressing tagged P. falciparum cullin-1 (PfCullin-1), cullin-2 (

circRNAome profiling reveals circFgfr2 regulates myogenesis and muscle regeneration via a feedback loop.

BACKGROUND: Circular RNAs (circRNAs) represent a novel class of non-coding RNAs formed by a covalently closed loop and play crucial roles in many biological processes. Several circRNAs associated with myogenesis have been reported. However, the dynamic expression, function, and mechanism of circRNAs during myogenesis and skeletal muscle development are largely unknown. METHODS: Strand-specific RNA-sequencing (RNA-seq) and microarray datasets were used to profile the dynamic circRNAome landscape during skeletal muscle development and myogenic differentiation. Bioinformatics analyses were used

Histone chaperone CHAF1A impacts the outcome of fluoropyrimidines-based adjuvant therapy in gastric cancer by regulating the expression of thymidylate synthetase.

BACKGROUND: Outcome in adjuvant chemotherapy of gastric cancer (GC) has considerable stage-independent variability, which underscores the need for prognostic or predictive molecular markers. CHAF1A promotes tumor growth while its impact on chemotherapy outcome remains unknown. METHODS: CHAF1A protein expression was measured in independent discovery and validation sets that included 86 and 325 patients respectively who received fluoropyrimidines-based adjuvant chemotherapy after radical gastrectomy. The chemosensitizing effect of CHAF1A knockdown was investigated in vitro. Bioinformatics analy

A crosstalk between chromatin remodeling and histone H3K4 methyltransferase complexes in endothelial cells regulates angiotensin II-induced cardiac hypertrophy.

Angiotensin II (Ang II) induces cardiac hypertrophy and fibrosis in part by stimulating endothelin (ET-1) transcription. The involvement of the epigenetic machinery in this process is largely undefined. In the present study, we examined the epigenetic maneuvering underlying cardiac hypertrophy and fibrosis following ET-1 transactivation by Ang II. In response to Ang II stimulation, core components of the mammalian chromatin remodeling complex (Brahma-related gene 1, or Brg1, and Brahma or Brm) and histone H3K4 methylation complex (Ash2, absent, small, or homeotic discs 2, or Ash2 and WD domain

Integrated bioinformatics and machine learning for constructing a diagnostic model of major depressive disorder leveraging shared signatures from hemodialysis: A cross-sectional study.

Major depressive disorder (MDD) is a highly prevalent and debilitating condition in patients undergoing long-term hemodialysis (HD), severely impairing quality of life and imposing a substantial economic burden. Despite the clinical significance of this frequent co-occurrence, the shared molecular mechanisms linking HD and MDD remain poorly understood. Multiple gene expression omnibus transcriptomic datasets were integrated and preprocessed through standardized workflows to ensure comparability. Differentially expressed genes (DEGs) were identified separately for HD and MDD cohorts. Shared DEG

The Modular Circuitry of Apicomplexan Cell Division Plasticity.

The close-knit group of apicomplexan parasites displays a wide variety of cell division modes, which differ between parasites as well as between different life stages within a single parasite species. The beginning and endpoint of the asexual replication cycles is a 'zoite' harboring the defining apical organelles required for host cell invasion. However, the number of zoites produced per division round varies dramatically and can unfold in several different ways. This plasticity of the cell division cycle originates from a combination of hard-wired developmental programs modulated by environm

Proviral functions of HMGB1 in HAdV-C5 replication compartments.

UNLABELLED: Human adenoviruses (HAdVs) induce significant reorganization of the nuclear environment, leading to the formation of virus-induced subnuclear structures known as replication compartments (RCs). Within these RCs, viral genome replication, gene expression, and modulation of cellular antiviral responses are tightly coordinated, making them valuable models for studying virus-host interactions. In a recent study, we analyzed the protein composition of HAdV type 5 (HAdV-C5) RCs isolated from infected primary cells at different time points during infection using quantitative proteomics. W

Origins, genomic structure and copy number variation of snake venom myotoxins.

Crotamine, myotoxin a and homologs are short peptides that often comprise major fractions of rattlesnake venoms and have been extensively studied for their bioactive properties. These toxins are thought to be important for rapidly immobilizing mammalian prey and are implicated in serious, and sometimes fatal, responses to envenomation in humans. While high quality reference genomes for multiple venomous snakes are available, the loci that encode myotoxins have not been successfully assembled in any existing genome assembly. Here, we integrate new and existing genomic and transcriptomic data fr

The role of LncRNA-MANCR induced by HIF-1α drive the malignant progression of pancreatic cancer by targeting miRNA-494/SIRT1 signaling axis under hypoxic conditions.

This study revealed the prospective biological role and fundamental mechanisms of hypoxia-induced lncRNA-MANCR (MANCR), which is notably upregulated in pancreatic cancer (PC). This work uncovered the potential biological function and underlying mechanisms of hypoxia-induced MANCR, which is significantly elevated in PC. Microarray assays confirmed MANCR expression in the tissues of patients with PC and patients with chronic pancreatitis (CP), which positively correlated with sirtuin-1 (SIRT1) mRNA levels. Chromatin immunoprecipitation and luciferase assays were employed to gauge binding within

Targeting CX3CR1 Suppresses the Fanconi Anemia DNA Repair Pathway and Synergizes with Platinum.

The C-X3-C motif chemokine receptor 1 (CX3CR1, fractalkine receptor) is associated with neoplastic transformation, inflammation, neurodegenerative diseases and aging, and the small molecule inhibitor KAND567 targeting CX3CR1 (CX3CR1i) is evaluated in clinical trials for acute systemic inflammation upon SARS-CoV-2 infections. Here we identify a hitherto unknown role of CX3CR1 in Fanconi anemia (FA) pathway mediated repair of DNA interstrand crosslinks (ICLs) in replicating cells. FA pathway activation triggers CX3CR1 nuclear localization which facilitates assembly of the key FA protein FANCD2 i

What makes Candida auris pan-drug resistant? Integrative insights from genomic, transcriptomic, and phenomic analysis of clinical strains resistant to all four major classes of antifungal drugs.

The global epidemic of drug-resistant Candida auris continues unabated. The initial report on pan-drug resistant (PDR) C. auris strains in a hospitalized patient in New York was unprecedented. PDR C. auris showed both known and unique mutations in the prominent gene targets of azoles, amphotericin B, echinocandins, and flucytosine. However, the factors that allow C. auris to acquire pan-drug resistance are not known. Therefore, we conducted a genomic, transcriptomic, and phenomic analysis to better understand PDR C. auris. Among 1,570 genetic variants in drug-resistant C. auris, 299 were uniqu
