In the cell nucleus, chromatin is anchored to the nuclear lamina, a network of lamin filaments and binding proteins that underly the inner nuclear membrane. The nuclear lamina is involved in chromatin organization through the interaction of lamina-associated domains within the densely packed heterochromatin regions. Using cryo-focused ion beam milling in conjunction with cryo-electron tomography, we analyzed the distribution of nucleosomes at the lamin-chromatin interface at the nanometer scale. Depletion of lamins A and C reduced nucleosome concentration at the nuclear periphery, while B-type

Diabetes is a complex multifactorial disorder characterized by chronic hyperglycemia due to impaired insulin secretion. Recent observations suggest that the complexity of the disease cannot be entirely accounted for genetic predisposition and a compelling argument for an epigenetic component is rapidly emerging. The use of histone deacetylase inhibitor (HDACi) in clinical setting is an emerging area of investigation. In this study, we have aimed to understand and compare the response of hepatocyte chromatin to valproic acid (VPA) and trichostatin A (TSA) treatments under normoglycemic or hyper

Toxoplasma gondii is an extremely successful parasite infecting one third of the human population and numerous animals. It has a complex life cycle with multiple developmental stages that are key for its transmission and pathogenesis. But how the developmental programs are regulated is largely unknown. Here, we screen putative chromatin remodeling proteins in T. gondii and find that a novel complex containing an evolutionarily conserved ATPase SNF2L is critical for programming the parasite's development. This complex contains four core proteins and conditional depletion of three of them leads

Nucleotide excision repair (NER) is the main pathway used by mammals to remove bulky DNA lesions such as those formed by UV light, environmental mutagens, and some cancer chemotherapeutic adducts from DNA. Deficiencies in NER are associated with the extremely skin cancer-prone inherited disorder xeroderma pigmentosum. Although the core NER reaction and the factors that execute it have been known for some years, recent studies have led to a much more detailed understanding of the NER mechanism, how NER operates in the context of chromatin, and how it is connected to other cellular processes suc

BACKGROUND: Proximity ligation based techniques, like Hi-C, involve restriction digestion followed by ligation of formaldehyde cross-linked chromatin. Distinct chromatin states can impact the restriction digestion, and hence the visibility in the contact maps, of engaged loci. Yet, the extent and the potential impact of digestion bias remain obscure and under-appreciated in the literature.
RESULTS: Through analysis of 45 Hi-C datasets, lamina-associated domains (LADs), inactive X-chromosome in mammals, and polytene bands in fly, we first established that the DNA in condensed chromatin had les

Meiosis is a specialized cell division producing haploid gametes from diploid germ cells and is vital to sexual reproduction in mammals. This process entails carefully regulated molecular events including double-strand break repair, remodeling of the chromatin and the segregation of the chromosomes. There have been significant advances in understanding the core mechanisms through genetics and imaging techniques. Nevertheless, studying human meiosis is still difficult owing to limited access to tissue and interspecies differences in models using animals. Pluripotent stem cells (PSCs), namely em

Male infertility affects about 15% of couples worldwide, out of which 50% of the affected are males. Male infertility is a multifactorial condition that can alter sperm motility, morphology, and function, and also cause other complications that can result in a sterile male individual. In recent years, research has been focused on the significance of reproductive health and how lifestyle and other environmental factors contribute to this issue. Studies have also reported that epigenetic factors can contribute to the alterations observed in several male infertility conditions. Epigenetic modific

Toxoplasma gondii, a widespread apicomplexan parasite, navigates a complex life cycle in which it switches back and forth between tachyzoites and bradyzoites to balance acute infection and persistence while also undergoing an often-overlooked one-way commitment to the sexual stage. Emerging evidence suggests that Toxoplasma's developmental trajectories are orchestrated by an interconnected network of transcriptional switches and chromatin remodeling mechanisms, acting in concert to ensure robust stage transitions. This review outlines an updated epigenetic framework for stage transitions and h

Accidents involving snakebites constitute a serious public health problem in many regions around the world. However, there are no study about a possible action of snake venom on the reproductive system. Herein we show that Crotalus durissus sp. (Linnaeus) rattlesnake venom (25 μg/kg of body weight) affected chromatin condensation, and increased the number of sperm with abnormal morphology and the sperm count. In conclusion, besides the known hazards of the C. durissus sp. venom to animal health, this study was the first to show its effect also on male germ cells.

Optic nerve hypoplasia (ONH) is the most common congenital optic nerve anomaly and a leading cause of blindness in the USA. Although most cases of ONH occur as isolated cases within their respective families, the advancement in molecular diagnostic technology has made us realise that a substantial fraction of cases has identifiable genetic causes, typically de novo mutations. An increasing number of genes has been reported, mutations of which can cause ONH. Many of the genes involved serve as transcription factors, participating in an intricate multistep process critical to eye development and

Neurodegenerative diseases (NDDs) are a class of diseases in which the progressive loss of subtype-specific neurons leads to dysfunction. NDDs include Alzheimer's disease (AD), Parkinson's disease (PD), Huntington's disease (HD), and amyotrophic lateral sclerosis (ALS), among others. Previous studies have demonstrated that the pathogenesis of NDDs involves various mechanisms, including genetic factors, oxidative stress, apoptosis, and the immune response. Recent studies have shown that epigenetic regulation mediates the interactions between DNA methylation, chromatin remodeling, histone modifi

Vitiligo, characterized by epidermal melanocytes loss causing skin depigmentation, affects millions globally. This review explores its pathogenesis, emphasizing the role of epigenetic mechanisms such as DNA methylation, histone modification, noncoding RNAs, chromatin remodeling, and 3D genome regulation. These mechanisms interact with genetic and environmental factors, contributing to melanocyte destruction. DNA methylation dysregulation, particularly in genes such as TYR and POMC, disrupts melanocyte homeostasis. Histone modification imbalances, including excessive histone deacetylase (HDAC)

Hematopoietic multipotent progenitors seed the thymus and then follow consecutive developmental stages until the formation of mature T cells. During this process, phenotypic changes of T cells entail stage-specific transcriptional programs that underlie the dynamic progression towards mature lymphocytes. Lineage-specific transcription factors are key drivers of T cell specification and act in conjunction with epigenetic regulators that have also been elucidated as crucial players in the establishment of regulatory networks necessary for proper T cell development. In this review, we summarize t

Cutaneous malignant melanoma (CMM) is the most life-threatening neoplasm of the skin and is considered a major health problem as both incidence and mortality rates continue to rise. Once CMM has metastasized it becomes therapy-resistant and is an inevitably deadly disease. Understanding the molecular mechanisms that are involved in the initiation and progression of CMM is crucial for overcoming the commonly observed drug resistance as well as developing novel targeted treatment strategies. This molecular knowledge may further lead to the identification of clinically relevant biomarkers for ear

The sexual stage gametocytes of the malaria parasite, Plasmodium falciparum, adopt a falciform (crescent) shape driven by the assembly of a network of microtubules anchored to a cisternal inner membrane complex (IMC). Using 3D electron microscopy, we show that a non-mitotic microtubule organizing center (MTOC), embedded in the parasite's nuclear membrane, orients the endoplasmic reticulum and the nascent IMC and seeds cytoplasmic microtubules. A bundle of microtubules extends into the nuclear lumen, elongating the nuclear envelope and capturing the chromatin. Classical mitotic machinery compon

BACKGROUND: Cardiovascular disease is associated with epigenomic changes in the heart; however, the endogenous structure of cardiac myocyte chromatin has never been determined.
METHODS: To investigate the mechanisms of epigenomic function in the heart, genome-wide chromatin conformation capture (Hi-C) and DNA sequencing were performed in adult cardiac myocytes following development of pressure overload-induced hypertrophy. Mice with cardiac-specific deletion of CTCF (a ubiquitous chromatin structural protein) were generated to explore the role of this protein in chromatin structure and cardia

DEK is a chromatin-associated, DNA-binding protein with unique properties that place it in its own protein class. First discovered in 1992 as a fusion protein in acute myeloid leukemia, DEK gained further attention in the mid-2000s as a growing number of studies identified its connections to chromatin architecture and subsequent impact on pathologies such as cancer and autoimmune diseases. Current evidence indicates that DEK can alter the topology of nucleic acids in a variety of biological processes, including DNA replication, DNA repair, chromatin organization, epigenetic modification, trans

Recent studies have demonstrated that mammalian sex determination is governed not only by trans-acting transcription factors but also by cis-acting chromatin modifications. This review summarizes recent advances in understanding how histone and DNA modifications contribute to sex determination, including the precise temporal regulation of the Y-linked testis-determining gene Sry. Key chromatin regulators-such as KDM3A, EHMT1/2, TET2, CBP/p300, KDM6B, CBX2, and CDYL-shape the chromatin landscape to promote male fate. We also highlight the emerging role of iron metabolism in modulating the activ

Human cytomegalovirus extensively alters nuclear organization and the cellular transcriptome, yet understanding of these genome-wide events remains relatively limited. Here, chromatin conformation capture (Hi-C) revealed how cytomegalovirus alters chromosome organization at both large- and small-scales. Nascent transcriptomics further revealed how transcriptional changes correlate with genomic reorganization, while also uncovering infection-induced transcriptional dysregulation that contributes to the induction of neuronal gene signatures in infected fibroblasts. Combining Hi-C and Cleavage Un

BACKGROUND: The protozoan malaria parasite Plasmodium falciparum has a complex life cycle during which it needs to differentiate into multiple morphologically distinct life forms. A key process for transmission of the disease is the development of male and female gametocytes in the human blood, yet the mechanisms determining sexual dimorphism in these haploid, genetically identical sexual precursor cells remain largely unknown. To understand the epigenetic program underlying the differentiation of male and female gametocytes, we separated the two sexual forms by flow cytometry and performed RN
