Postmitotic transcription and 3D regulation show locus-specific and differentiation-specific sensitivity to cohesin depletion.

Acute cohesin loss causes widespread reorganization of three-dimensional (3D) chromatin architecture but has relatively minor effects on steady-state transcription. It remains unclear whether its role in gene regulation becomes more critical during mitotic exit, when 3D chromatin architecture and transcription are globally re-established. To address this, we acutely depleted RAD21 in mouse embryonic stem cells during mitotic exit under self-renewal or differentiation conditions. Here we show that, although most loops failed to reform without cohesin, the few cohesin-independent loops were link

Causes and consequences of chromosomal cohesin loss: Novel insights for mechanisms of aging-related oocyte aneuploidy.

Female fertility sharply declines from the mid-thirties of their life, mainly due to age-related decreases in oocyte quality and quantity. Among numerous interconnected maternal factors, an increase in the incidence of aneuploidy caused by meiotic errors is a leading cause of oocyte competence decrease. Why advanced maternal age increases the likelihood of chromosome segregation errors in oocytes remains one of the outstanding questions in reproductive and developmental biology, and it is becoming more important as the age at which women have children continues to rise. A better understanding

Complex Interactions between Cohesin and CTCF in Regulation of Kaposi's Sarcoma-Associated Herpesvirus Lytic Transcription.

CTCF and the cohesin complex modify chromatin by binding to DNA and interacting with each other and with other cellular proteins. Both proteins regulate transcription by a variety of local effects on transcription and by long-range topological effects. CTCF and cohesin also bind to herpesvirus genomes at specific sites and regulate viral transcription during latent and lytic cycles of replication. Kaposi's sarcoma-associated herpesvirus (KSHV) transcription is regulated by CTCF and cohesin, with both proteins previously reported to act as restrictive factors for lytic cycle transcription and v

TMEM132: an ancient architecture of cohesin and immunoglobulin domains define a new family of neural adhesion molecules.

SUMMARY: The molecular functions of TMEM132 genes remain poorly understood and under-investigated despite their mutations associated with non-syndromic hearing loss, panic disorder and cancer. Here we show the full domain architecture of human TMEM132 family proteins solved using in-depth sequence and structural analysis. We reveal them to be five previously unappreciated cell adhesion molecules whose domain architecture has an early holozoan origin prior to the emergence of choanoflagellates and metazoa. The extra-cellular portions of TMEM132 proteins contain five conserved domains including

Accurate prediction of cohesin and RNA Polymerase II-associated chromatin interactions using convolutional neural networks.

The three-dimensional (3D) genome organization specifies how the distal regulatory elements in the linear genome interact with target genes to regulate transcription. Several experimental methods have been developed to study the 3D genome organization. However, these methods are, in general, expensive, technically challenging, and time-consuming. We present Convolutional Neural Networks-Chromatin Interaction Predictor (CNN-ChIPr), a machine learning method for predicting the relative strength of cohesin- and RNA Polymerase II (RNA Pol II)-associated chromatin interactions/loops using experimen

Pioneer transcription factors direct tissue-specific cohesin chromatin entry and three-dimensional genome organization.

Cohesin organizes three-dimensional genome architecture by extruding DNA loops, but the mechanisms specifying its chromatin entry sites remain unclear. Here we show that the cohesin loader NIPBL is prepositioned at highly tissue-specific sites, largely distinct from the broadly conserved binding profiles of CTCF and cohesin. Motif and chromatin immunoprecipitation-sequencing analyses identify pioneer transcription factors, particularly FOXA1, as key mediators of the tissue-specific NIPBL recruitment. FOXA1 directs NIPBL to intratopologically associating domain (TAD) regions, enabling symmetric

Cohesin release-factor Wapl modulates axis and chromatin structure to promote conjunction and separation of meiotic chromosomes.

Analysis of meiotic prophase in Sordaria macrospora shows that the cohesin-release factor Wapl is a multi-stage modulator of whole-chromosomal dynamics. Absence of Wapl affects chromosome lengths, but without direct effects on basic recombination events or synaptonemal complex (SC) formation and removal, implying that the fundamental axis structure remains intact. Instead, Wapl is (1) required for regular juxtaposition of homolog/partner axes in space, raising the possibility that cohesin might directly mediate this process; (2) important for telomere dynamics during the bouquet stage and for

REC8-Cohesin Preferentially Localizes to Promoters of Genes that are Regulated by Transcription Suppressor BEND2 During Early Meiosis.

Cohesin plays critical roles in chromatin organization and transcription regulation. REC8 is a meiosis-specific cohesin subunit and is essential for homologous chromosome synapsis, recombination, and segregation. However, little is known about the relationship between the dynamic genome-wide distribution of cohesin and transcription regulation during meiotic initiation. In this study, we report that REC8-cohesin is preferentially localized to open promoter regions of genes involved in spermatogonial differentiation and meiosis at early meiosis from preleptonema to zygonema. Genomic localizatio

Pathogenic variants in the cohesin loader subunit MAU2 lead to a new Cornelia de Lange Syndrome subtype.

The role of the cohesin complex depends on the cohesin loader proteins NIPBL and MAU2. While NIPBL variants are a major cause of Cornelia de Lange Syndrome (CdLS), the role of MAU2 in disease is unclear. We describe 18 individuals carrying 15 heterozygous MAU2 variants and demonstrate pathogenicity through functional analyses. MAU2 in-frame variants predominantly impair NIPBL-MAU2 interaction, whereas truncating variants cause MAU2 haploinsufficiency and lead to NIPBL reduction. Most patients exhibit a DNA methylation profile compatible with the CdLS episignature. We also identified two MAU2-s

β-Catenin-Cohesin Ring-CEGRs/ALCDs Axis Activation Contributes to the Development of Hepatoblastoma and Fibrolamellar HCC.

UNLABELLED: The pediatric and adolescent liver cancers, hepatoblastoma (HBL) and fibrolamellar hepatocellular carcinoma (FLC), respectively, are dangerous diseases requiring aggressive surgery, when feasible, and nontargeted toxic chemotherapy for a chance of cure due to insufficient knowledge of underlying molecular mechanisms. We have previously reported the essential role of ph-S675-β-catenin in the reorganization of genomic structure in HBL and FLC by oncogenic activation via chromosomal regions called cancer-enhancing genomic regions or aggressive liver cancer domains (CEGR/ALCD). In FLC,

Loss of Cohesin Subunit Rec8 Switches Rad51 Mediator Dependence in Resistance to Formaldehyde Toxicity in Ustilago maydis.

DNA-protein cross-links (DPCs) are frequently occurring lesions that provoke continual threats to the integrity of the genome by interference with replication and transcription. Reactive aldehydes generated from endogenous metabolic processes or produced in the environment are sources that trigger cross-linking of DNA with associated proteins. DNA repair pathways in place for removing DPCs, or for bypassing them to enable completion of replication, include homologous recombination (HR) and replication fork remodeling (FR) systems. Here, we surveyed a set of mutants defective in known HR and FR

A noncanonical meiotic cohesin complex associates with specific MCM complexes to promote cohesion establishment and homolog bias.

A meiosis-specific cohesin complex is essential for the segregation of homologous chromosomes and sister chromatids during meiosis, yet its composition and mechanism in Drosophila remain elusive. Here, we demonstrate that SOLO directly interacts with SUNN, SSEP, and SMC1 and that these interactions are conserved between Drosophila melanogaster and Zeugodacus cucurbitae, a Tephritidae species within Diptera. SOLO associates with SMC1 via specific conserved residues within its highly conserved carboxyl-terminal domain. Furthermore, SOLO directly interacts with the MCM4 and MCM6 subunits of the M

Cornelia de Lange syndrome mutations in NIPBL can impair cohesin-mediated DNA loop extrusion.

Cornelia de Lange syndrome (CdLS) is a developmental multisystem disorder frequently associated with mutations in NIPBL. CdLS is thought to arise from developmental gene regulation defects, but how NIPBL mutations cause these is unknown. Here we show that several NIPBL mutations impair the DNA loop extrusion activity of cohesin. Because this activity is required for the formation of chromatin loops and topologically associating domains, which have important roles in gene regulation, our results suggest that defects in cohesin-mediated loop extrusion contribute to the etiology of CdLS by alteri

Aire regulates chromatin looping by evicting CTCF from domain boundaries and favoring accumulation of cohesin on superenhancers.

Aire controls immunological tolerance by driving promiscuous expression of a large swath of the genome in medullary thymic epithelial cells (mTECs). Its molecular mechanism remains enigmatic. High-resolution chromosome-conformation capture (Hi-C) experiments on ex vivo mTECs revealed Aire to have a widespread impact on higher-order chromatin structure, disfavoring architectural loops while favoring transcriptional loops. In the presence of Aire, cohesin complexes concentrated on superenhancers together with mediator complexes, while the CCCTC-binding factor (CTCF) was relatively depleted from

DNA topoisomerase IIα and RAD21 cohesin complex component are predicted as potential therapeutic targets in bladder cancer.

Cancer is essentially a genetic disease. Accumulated gene mutations accelerate genome instability, which eventually leads to uncontrollable growth of the tumor. Bladder cancer is the most common form of urinary tract cancer. This form of cancer has a poor prognosis due to its clinical heterogeneity and molecular diversity. Despite recent scientific advances, the knowledge and treatment of bladder cancer still lags behind that of other types of solid tumor. In the present study, available large data portals and other studies were used to obtain clinically relevant information, and the data were

A regulatory role for the cohesin loader NIPBL in nonhomologous end joining during immunoglobulin class switch recombination.

DNA double strand breaks (DSBs) are mainly repaired via homologous recombination (HR) or nonhomologous end joining (NHEJ). These breaks pose severe threats to genome integrity but can also be necessary intermediates of normal cellular processes such as immunoglobulin class switch recombination (CSR). During CSR, DSBs are produced in the G1 phase of the cell cycle and are repaired by the classical NHEJ machinery. By studying B lymphocytes derived from patients with Cornelia de Lange Syndrome, we observed a strong correlation between heterozygous loss-of-function mutations in the gene encoding t

Wiz regulates clustered protocadherin genes by restricting CTCF/cohesin loop extrusion in a genomic-distance biased manner.

Zinc finger proteins (ZFPs or ZNFs) constitute the largest family of transcription factors in mammals; however, their regulatory mechanism remains largely elusive. Here we propose COP (C2H2-ZFP occupancy predictor), a deep learning-based heuristic screening tool that integrates DNA sequence with protein primary and secondary features to assess ZFP genomic enrichments. Applying COP to the mouse clustered protocadherin (cPcdh) gene locus, we identified dozens of C2H2-ZFPs potentially involved in CTCF-mediated gene regulation with Wiz (widely interspaced zinc finger-containing protein) having the

Alterations of cohesin complex genes in acute myeloid leukemia: differential co-mutations, clinical presentation and impact on outcome.

Functional perturbations of the cohesin complex with subsequent changes in chromatin structure and replication are reported in a multitude of cancers including acute myeloid leukemia (AML). Mutations of its STAG2 subunit may predict unfavorable risk as recognized by the 2022 European Leukemia Net recommendations, but the underlying evidence is limited by small sample sizes and conflicting observations regarding clinical outcomes, as well as scarce information on other cohesion complex subunits. We retrospectively analyzed data from a multi-center cohort of 1615 intensively treated AML patients
