Strands in a Web: Free Energies of Select Prebiotic Reactions with Sugars, Nitriles and Azoles.

Using computational chemistry, we determined the free energy changes for the reactions of C2 and C3 sugars with HCN and NH2CN to form amino acids and azoles respectively. Amino acids and azoles may further react with the initial sugars to produce more complex molecules, adding to the complex web of prebiotic chemistry with its myriad species. For the reactions we have selected, our calculations provide a guide, albeit incomplete, of which pathways are thermodynamically and/or kinetically favorable and which species might be observed starting from just a handful of simple reactants. The reactio

defermi: A tool for computing and visualizing point-defect equilibria, bridging computational and experimental users.

Computational methods provide a rigorous alternative to assumption-based defect chemistry for studying defect thermodynamics. However, existing tools for calculating and visualizing point-defect equilibria are predominantly designed around high-throughput density functional theory workflows, which can limit their accessibility to experimentally focused researchers. Here, we present defermi, a Python package with an integrated graphical user interface for analyzing point-defect equilibria. The interface enables efficient and reproducible workflows for plotting defect formation energies and char

Modeling Molecules under Pressure with Gaussian Potentials.

The computational modeling of molecules under high pressure is a growing research area that augments experimental high-pressure chemistry. Here, a new electronic structure method for modeling atoms and molecules under pressure, Gaussians On Surface Tesserae Simulate HYdrostatic Pressure (GOSTSHYP) approach, is introduced. In this method, a set of Gaussian potentials is distributed evenly on the van der Waals surface of the investigated chemical system, leading to a compression of the electron density and the atomic scaffold. Since no parameters other than pressure need to be specified, GOSTSHY

How Does Adenine Form from Hydrogen Cyanide?

The abiotic formation of adenine from hydrogen cyanide (HCN) has long been suspected to be a key step in the origin of life. However, the inherent complexity of HCN's self-reaction chemistry has challenged researchers for decades, obscuring the detailed mechanistic pathway to adenine. In this study, we employ quantum chemistry and microkinetic modeling to predict and compare four interwoven base-catalyzed pathways to adenine in liquid HCN. Our analysis incorporates both previously proposed aminomalononitrile (AMN) and diaminomaleonitrile (DAMN) intermediates and reveals previously unknown reac

Dichloro-Cycloazatriphosphane: The Missing Link between N2 P2 and P4 Ring Systems in the Systematic Development of NP Chemistry.

A dichloro-cycloazatriphosphane that incorporates a cyclic NP3 backbone could be synthesized using knowledge gained from the chemistry of N2 P2 and P4 ring systems. It fills the gap between the congeneric compounds [ClP(μ-NR)]2 and [ClP(μ-PR)]2 (R=sterically demanding substituent), and thus contributes to the systematic development of nitrogen-phosphorus chemistry in general. The title compound was studied with respect to its formation via a labile aminodiphosphene, which readily underwent different rearrangement reactions depending on the solvent. All compounds were fully characterized by exp

Insights and opportunities from materials chemistry research at primarily undergraduate institutions in the U.S.

Materials chemistry research at primarily undergraduate institutions (PUIs) in the United States is often characterized by the constraints faculty face: limited instrumentation, smaller research groups, heavier teaching loads, and rapid student turnover. This Perspective argues that PUI materials chemistry research is better understood not as a diminished form of research university science, but as a distinct and productive research mode with its own logic and strengths. Drawing on over 130 studies from more than 40 institutions, we survey contributions across energy conversion and storage, so

MolMod: a molecular modification platform for molecular property optimization via fragment-based generation.

Lead optimization is a crucial step in drug design. Generative AI-driven molecular modification has emerged as a powerful strategy to accelerate lead optimization by efficiently exploring chemical space and enhancing key drug-like properties. However, current AI tools primarily focus on de novo scaffold design rather than targeted modifications of validated lead compounds, limiting their practical utility in medicinal chemistry. Herein, we developed MolMod ( http://software.tdd-lab.com/molmod ), a web-based platform that enables site-specific molecular modifications through fragment-based opti

Computational Analysis Reveals a Critical Point Mutation in the N-Terminal Region of the Signaling Lymphocytic Activation Molecule Responsible for the Cross-Species Infection with Canine Distemper Virus.

Infection of hosts by morbilliviruses is facilitated by the interaction between viral hemagglutinin (H-protein) and the signaling lymphocytic activation molecule (SLAM). Recently, the functional importance of the n-terminal region of human SLAM as a measles virus receptor was demonstrated. However, the functional roles of this region in the infection process by other morbilliviruses and host range determination remain unknown, partly because this region is highly flexible, which has hampered accurate structure determination of this region by X-ray crystallography. In this study, we analyzed th

Deubiquitinase inhibitors: from evolving concepts to preclinical evaluation.

Deubiquitinases (DUBs) regulate substrate ubiquitination, thereby modulating signal transduction, trafficking, and proteasomal degradation. They have emerged as promising therapeutic targets owing to their involvement in a variety of pathological conditions. However, the limited availability of DUB inhibitors with adequate specificity, safety, and efficacy remains a major barrier to successful clinical translation. Recent studies indicate that exploring both allosteric and covalent inhibition strategies together with integrated computational workflows could address this gap. In this review, we

The BOS-Lig Data Set: Accurate Ligand Charges from a Consensus Approach for 66,810 Experimentally Synthesized Ligands.

Understanding ligand properties is essential for computational high-throughput screening of transition metal complexes. However, ligand properties such as net charge and other information such as their application area are often absent or inconsistently recorded in crystallographic data sets. Here, we construct a ligand data set from 126,985 mononuclear transition metal complexes curated from the Cambridge Structural Database. Using an iterative charge-balancing workflow that combines complex charges, metal oxidation states, and consensus across crystallographic observations, we confidently as

Structural characterization of anion-calcium-humate complexes in phosphate-based fertilizers.

Fertilizers based on phosphate-metal-humate complexes are a new family of compounds that represents a more sustainable and bioavailable phosphorus source. The characterization of this type of complex by using solid (31)P NMR in several fertilizers, based on single superphosphate (SSP) and triple superphosphate (TSP) matrices, yielded surprising and unexpected trends in the intensity and fine structure of the (31)P NMR peaks. Computational chemistry methods allowed the characterization of phosphate-calcium-humate complexes in both SSP and TSP matrices, but also predicted the formation of a stab

Broad-spectrum coronavirus inhibitors discovered by modeling viral fusion dynamics.

Development of oral, broad-spectrum therapeutics targeting SARS-CoV-2, its variants, and related coronaviruses could curb the spread of COVID-19 and avert future pandemics. We created a novel computational discovery pipeline that employed molecular dynamics simulation (MDS), artificial intelligence (AI)-based docking predictions, and medicinal chemistry to design viral entry inhibitors that target a conserved region in the SARS-CoV-2 spike (S) protein that mediates membrane fusion. DrugBank library screening identified the orally available, FDA-approved AXL kinase inhibitor bemcentinib as bind

Neural Network with Optimal Neuron Activation Functions Based on Additive Gaussian Process Regression.

Feed-forward neural networks (NNs) are a staple machine learning method widely used in many areas of science and technology, including physical chemistry, computational chemistry, and materials informatics. While even a single-hidden-layer NN is a universal approximator, its expressive power is limited by the use of simple neuron activation functions (such as sigmoid functions) that are typically the same for all neurons. More flexible neuron activation functions would allow the use of fewer neurons and layers and thereby save computational cost and improve expressive power. We show that addit

TridentSynth: a webtool for the retrosynthesis of molecules using chimeric type I polyketide synthases and chemoenzymatic pathways.

The design of pathways to synthesize valuable molecules remains a central challenge in chemistry and biotechnology. Several computational retrosynthesis tools have been developed to address this problem, but their scope is often confined only to reactions in either synthetic organic chemistry or monofunctional enzymatic chemistry. We present TridentSynth, a web-based retrosynthesis tool (https://tridentsynth.lbl.gov) to scale synthesis planning up to three different routes by also incorporating multifunctional Type I polyketide synthase (PKS) enzymes into our reaction toolkit along with organi

Machine Learning-Based Models to Predict Drug-Induced Liver Injury (DILI) to Assist Medicinal Chemistry.

Drug-induced liver injury (DILI) is a leading cause of drug failure and post-market withdrawals. Traditional preclinical methods fail to detect up to 40-45% of clinical hepatotoxicity cases. Computational approaches, particularly those based on machine learning and deep learning (DL), are emerging as promising tools to support medicinal chemistry and early drug discovery, though their predictive capabilities remain under active investigation. In this perspective, we review the development of DILI annotation data sets, tracing their growth from small collections to large, comprehensive resource
