Phylogenetic analysis of the Critically Endangered Aquilaria khasiana (Thymelaeaceae) using barcode markers and chloroplast genome, with updated conservation status.

The species of Aquilaria and Gyrinops are renowned for being the primary sources of Agarwood, a valued resin, produced by these trees in response to fungal infections or physical damage. The major derivatives of Agarwood are wood chips and oil which are used in perfumes, incenses, cosmetics, and medicines. Due to high international trade and exploitation in the wild, the members of both genera are listed under Appendix II of the Convention on International Trade in Endangered Species of Wild Fauna and Flora (CITES). Aquilaria khasiana, endemic to the Indian state of Meghalaya, is a less-studie

Genetic diversities in wild and cultivated populations of the two closely-related medical plants species, Tripterygium Wilfordii and T. Hypoglaucum (Celastraceae).

BACKGROUND: The sustainable supply of medicinal plants is important, and cultivating and domesticating them has been suggested as an optimal strategy. However, this can lead to a loss of genetic diversity. Tripterygium wilfordii Hook. f. is a medicinal plant commonly used in traditional Chinese medicine, but its wild populations are dwindling due to excessive harvesting. To protect the species and meet the increasing demand, it is urgent to cultivate it on a large scale. However, distinguishing between T. wilfordii and T. hypoglaucum, two similar species with different medicinal properties, is

Assembly and analysis of the complete mitochondrial genome of an endemic Camellia species of China, Camellia tachangensis.

BACKGROUND: Camellia tachangensis F. C. Zhang is an endemic Camellia species of the junction of Yunnan, Guizhou and Guangxi Provinces in China. It is characterized by a primitive five-chambered ovary morphology and serves as the botanical source of the renowned "Pu'an Red Tea". Unfortunately, the populations of the species have declined due to the destruction of their habitats by human activities. The lack of mitochondrial genomic resources has hindered research into molecular breeding and phylogenetic evolution of C. tachangensis. RESULT: In this study, we had sequenced, assembled, and annot

Replication and partitioning of the apicoplast genome of Toxoplasma gondii is linked to the cell cycle and requires DNA polymerase and gyrase.

Apicomplexans are the causative agents of numerous important infectious diseases including malaria and toxoplasmosis. Most of them harbour a chloroplast-like organelle called the apicoplast that is essential for the parasites' metabolism and survival. While most apicoplast proteins are nuclear encoded, the organelle also maintains its own genome, a 35 kb circle. In this study we used Toxoplasma gondii to identify and characterise essential proteins involved in apicoplast genome replication and to understand how apicoplast genome segregation unfolds over time. We demonstrated that the DNA repli

WSL214 negatively regulates ROS accumulation and pathogen defense response in rice.

WSL214 plays an important role in promoting cellular ROS homeostasis by enhancing catalase activity and reducing photosynthetic ROS production. ROS are the important regulator of cellular homeostasis, and balancing ROS production and clearance contributes to cellular activity. Although many genes associated with ROS have been cloned, the mechanism of this balance is not fully understood. In this study, we obtained the rice mutant wsl214 that arose from a natural mutation. Compared to WT, wsl214 exhibited white-striped leaves, defective chloroplast development, reduced net photosynthetic rate,

Implication of reactive oxygen species and mitochondrial dysfunction in the early stages of plant programmed cell death induced by ultraviolet-C overexposure.

Recent studies have suggested that ultraviolet-C (UV-C) overexposure induces programmed cell death (PCD) in Arabidopsis thaliana (L.) Heynh, and this process includes participation of caspase-like proteases, DNA laddering as well as fragmentation of the nucleus. To investigate possible early signal events, we used microscopic observations to monitor in vivo the behaviour of mitochondria, as well as the production and localization of reactive oxygen species (ROS) during protoplast PCD induced by UV-C. A quick burst of ROS was detected when the protoplasts were kept in continuous light after UV-

Analysis of chloroplast differences in leaves of rice isonuclear alloplasmic lines.

The chloroplast being an important organelle of plant cells could possibly be associated with plant cytoplasmic male sterility (CMS). To better understand the correlation between (CMS) and chloroplast, we presented a comprehensive analysis based on the changes of photosynthetic parameters, chloroplasts ultrastructure, soluble sugar and starch content, the relative expression of sugar and starch metabolism genes, and chloroplast genome in rice isonuclear alloplasmic CMS lines at the flowering stage. Leaf gas exchange parameters did not affect by CMS lines (M2BS and M2A), although intercellular

Genomic evidence for genetic erosion and strong population subdivision in Amomum hainanense (Zingiberaceae), an endangered island endemic plant from Hainan, China.

Amomum hainanense is an endangered understorey herb narrowly distributed in tropical montane forests of Hainan Island, China, but its evolutionary history and conservation status remain poorly understood because genomic information is scarce. Here, we used double-digest restriction site-associated DNA sequencing to assess genetic diversity, population structure and demographic history in Amomum hainanense, and assembled complete chloroplast genomes from low-coverage whole-genome sequencing reads to clarify its phylogenetic placement. Genome-wide single nucleotide polymorphisms revealed excepti

Phylogenetic patterns of gene rearrangements in four mitochondrial genomes from the green algal family Hydrodictyaceae (Sphaeropleales, Chlorophyceae).

BACKGROUND: The variability in gene organization and architecture of green algal mitochondrial genomes is only recently being studied on a finer taxonomic scale. Sequenced mt genomes from the chlorophycean orders Volvocales and Sphaeropleales exhibit considerable variation in size, content, and structure, even among closely related genera. However, sampling of mt genomes on a within-family scale is still poor and the sparsity of information precludes a thorough understanding of genome evolution in the green algae. METHODS: Genomic DNA of representative taxa were sequenced on an Illumina HiSeq

Mazus unguiculatus (Mazaceae), a distinct new species from Anhui Province, eastern China.

Mazus unguiculatus Bo Li, a new species of Mazaceae from Anhui Province in eastern China, is described and illustrated. Phylogenetic analyses based on combined chloroplast DNA regions (matK, rbcL, rps16, and trnL-F) and the nuclear ribosomal internal transcribed spacer (nrITS), together with morphological evidence, confirm that the new species is sister to M. spicatus Vaniot. It is distinguished from the latter and all other congeners by its unique corolla morphology, viz., the upper lip is bilobed, each lobe has an emarginate to bilobed apex, whereas the lower lip is deeply trilobed with sube

Molecular phylogeny and morphology reveal a new epiphytic species of Habenaria (Orchidaceae; Orchideae; Orchidinae) from Nepal.

Habenaria is almost cosmopolitan in distribution having predominantly terrestrial orchids, however; a remarkable epiphytic species with some unique morphological characters was collected from Nepal. We conducted a molecular phylogeny of this unusual Habenaria species using nuclear (ITS) and chloroplast (matK, rbcl) DNA sequence regions to infer its systematic position. Our molecular analyses and morphological treatment recognized this newly collected plant as an undescribed species. This species is described here which is closely related to Habenaria plurifoliata but can be distinguished by ha

OsMYBR17 enhances thermotolerance in rice by activating OsLEA4 and reinforcing antioxidant defense.

Heat stress (HS) severely threatens rice (Oryza sativa) growth, development and yield formation; elucidating regulatory mechanisms underlying rice thermotolerance is essential. Here, we dissected the role of OsMYBR17, a previously uncharacterized R2R3-MYB transcription factor, in the heat-stress responses of rice using gain- and loss-of-function approaches combined with DNA affinity purification sequencing (DAP-seq) and RNA sequencing (RNA-seq). The results indicated that OsMYBR17 was induced by HS. Overexpression of OsMYBR17 markedly enhanced seedling thermotolerance, whereas CRISPR/Cas9-medi

Genetic consequences of being a dwarf: do evolutionary changes in life-history traits influence gene flow patterns in populations of the world's smallest goldenrod?

BACKGROUND AND AIMS: Contrasting life-history traits can evolve through generations of dwarf plant ecotypes, yet such phenotypic changes often involve decreased plant size and reproductive allocation, which can configure seed dispersal patterns and, subsequently, population demography. Therefore, evolutionary transitions to dwarfism can represent good study systems to test the roles of life-history traits in population demography by comparing genetic structure between related but phenotypically divergent ecotypes. METHODS: In this study, we examined an ecotypic taxon pair of the world's small

New role for thioredoxins in plants: Implication of TRXo1 in protein depersulfidation.

Persulfidation, a posttranslational modification of cysteines to persulfides, is the best characterized molecular mechanism of H2S signaling. This study is focused on new functions for thioredoxins (TRXs) in plants beyond those of thiol disulfide (S-S) exchange, including the regulation of protein persulfidation as it has been described in animal systems. To elucidate the impact of TRXo1 deficiency on the protein persulfidation pattern in plants of Arabidopsis thaliana L. wild type (WT) and two Attrxo1 T-DNA insertion mutants grown under non stress conditions, a quantitative proteomic approach

'Missing link' species Capsella orientalis and Capsella thracica elucidate evolution of model plant genus Capsella (Brassicaceae).

To elucidate the evolutionary history of the genus Capsella, we included the hitherto poorly known species C. orientalis and C. thracica into our studies together with C. grandiflora, C. rubella and C. bursa-pastoris. We sequenced the ITS and four loci of noncoding cpDNA regions (trnL - F, rps16, trnH -psbA and trnQ -rps16). Sequence data were evaluated with parsimony and Bayesian analyses. Divergence time estimates were carried out with the software package BEAST. We also performed isozyme, cytological, morphological and biogeographic studies. Pervasive hybridization and introgression in Diervilleae (Caprifoliaceae).

Diervilleae (Caprifoliaceae) is a horticulturally important lineage with striking floral diversity and a long history of interspecific crossing, suggesting reticulate evolution. We integrated nuclear SNPs and whole plastome data to reconstruct a phylogenomic backbone for the tribe and to identify hybrids, cultivated accessions, and introgression among lineages. Nuclear and plastid phylogenies consistently recover Weigela and Diervilla as reciprocally monophyletic and resolve four major lineages within Weigela, providing a reproducible framework for revising sectional limits and species boundar

Cryptosporidium parvum appears to lack a plastid genome.

Surprisingly, unlike most Apicomplexa, Cryptosporidium parvum appears to lack a plastid genome. Primers based upon the highly conserved plastid small- or large-subunit rRNA (SSU/LSU rRNA) and the tufA-tRNAPhe genes of other members of the phylum Apicomplexa failed to amplify products from intracellular stages of C. parvum, whereas products were obtained from the plastid-containing apicomplexans Eimeria bovis and Toxoplasma gondii, as well as the plants Allium stellatum and Spinacia oleracea. Dot-blot hybridization of sporozoite genomic DNA (gDNA) supported these PCR results. A T. gondii plasti

Characterization and evaluation of nine Cannabis sativa chloroplast SNP markers for crop type determination and biogeographical origin on European samples.

Cannabis sativa can be classified in two main types, according to psychotropic cannabinoid ∆9-tetrahydrocannabinol (∆9-THC) content: the drug-type and the fiber-type. According to the European Monitoring Center for Drugs and Drug Addiction, most of the European Union countries consider the possession of cannabis, for personal use, a minor offense with possibility of incarceration. Despite of the model of legal supply (i.e., Spanish cannabis clubs, Netherlands coffee shops) or medical use (i.e., Italy), cannabis remains the most used and trafficked illicit plant in the European Union. Different

Spatial genetic structure reflects extensive clonality, low genotypic diversity and habitat fragmentation in Grevillea renwickiana (Proteaceae), a rare, sterile shrub from south-eastern Australia.

BACKGROUND AND AIMS: The association of clonality, polyploidy and reduced fecundity has been identified as an extinction risk for clonal plants. Compromised sexual reproduction limits both their ability to adapt to new conditions and their capacity to disperse to more favourable environments. Grevillea renwickiana is a prostrate, putatively sterile shrub reliant on asexual reproduction. Dispersal is most likely limited by the rate of clonal expansion via rhizomes. The nine localized populations constituting this species provide an opportunity to examine the extent of clonality and spatial geno
