Spatial Diversity of Marine Protists Along the Northern Norway Fjords During the Sub-Arctic Summer.

Polar coastal waters are highly complex and productive ecosystems that experience increasingly higher average water temperatures, shallower and stronger stratification, and higher glacier-melting rates. Yet, the environmental complexity and high microbial diversity within fjords pose challenges to understanding the impacts of these changes and the ecological processes driving them. Here, we studied protists and prokaryote communities, their distribution, and functional ecology along the northern Norwegian coast in summer 2019 using SSU rRNA gene metabarcoding. Physicochemical data provided ins

Integrative systematics of the Neotropical doryctine wasp genus Panama (Hymenoptera: Braconidae) and related genera with the description of a new genus.

CONTEXT: Panama Marsh (Hymenoptera: Braconidae) is a Neotropical doryctine wasp genus erected to contain a single species, P. canalia Marsh, primarily based on its distinctly extended pronotum forming a pronotal collar. Although several morphologically similar genera also possess this feature, it has historically been used only to diagnose Panama. The genus was subsequently synonymised with the widespread genus Leluthia Cameron based on shared morphological features, although recent molecular evidence supported its resurrection. Despite these studies, the taxonomic limits of Panama and the rel

Pan-chloroplast genome of Coptis species reveals genetic divergence and medicinal materials identification.

BACKGROUND: Accurate identification of medicinal plants is fundamental to ensuring the efficacy, safety, and quality control of Traditional Chinese Medicine. Coptis species are the primary botanical sources of the important herbal medicine "Huanglian", which is officially derived from Coptis chinensis, Coptis deltoidea, and Coptis teeta. However, their high morphological similarity and the loss of distinguishing features in processed materials have led to long-standing species confusion in the medicinal materials market. Traditional identification methods have limitations, and commonly used un

Evolving strategies for lineage tracing: Genetic markers, synthetic barcodes, and natural variants.

Elucidating cell fate decision-making requires linking lineage history to dynamic phenotypic states. Driven by single-cell sequencing and genome engineering, lineage tracing has evolved from observational studies into a multidimensional, high-throughput discipline. Here, we synthesize its three methodological pillars: prospective tracking via genetic markers, high-throughput mapping using synthetic barcodes, and retrospective tracing leveraging endogenous natural variants. We survey their integration with multi-omics and spatial profiling, alongside computational approaches to decode cell fate

Integrative taxonomy reveals a new species of black fly (Diptera: Simuliidae) in the Simulium varicorne species-group from Thailand.

Black flies are a group of hematophagous insects with high species diversity, driven by a combination of ecological, evolutionary, and life-history factors. By integrating DNA barcoding with traditional morphological method, a new black fly species was discovered. Simulium (Gomphostilbia) wiangpingense sp. nov. is described based on females, males, pupae, and mature larvae collected from Chiang Mai province, Thailand. This new species is assigned to the S. burtoni subgroup of the S. varicorne species-group within the subgenus Gomphostilbia Enderlein, 1921. It is characterized in the female and

Biodiversity and spatial distribution of potentially ciguatera-causing dinoflagellates using DNA metabarcoding.

Ciguatera poisoning (CP) is a foodborne disease caused by eating seafood containing ciguatoxins from benthic dinoflagellates of the genus Gambierdiscus. Moreover, the related Fukuyoa, which often coexists with Gambierdiscus, also produces potent marine toxins. Though CP is endemic to tropical regions, it is increasingly being reported elsewhere, including the Canary Islands (NE Atlantic). In the Balearic Islands (W Mediterranean), potentially ciguatoxin-producing species have been found frequently in recent years, but so far without documented CP. Since toxin production varies greatly among Ga

Exploring the water mite fauna (Acari, Hydrachnidia) of the Madeira archipelago: DNA Barcoding reveals a remarkable species endemicity.

Water mites represent the group with the highest degree of endemism among all macroinvertebrates living in freshwater habitats of Madeira. The water mite fauna of this archipelago has been well known for a long time, but until now they have not been molecularly investigated. So far, 25 species of water mites have been recorded, most of them endemic to Madeira. The library presented here covers 584 COI DNA barcodes grouped into 23 Barcode Index Numbers (BINs), which represent the genetic barcodes of 23 species (more than 80% of the known Madeira water mite fauna). Our study shows that COI barco

DNA metabarcoding analysis of stomach flushing contents reveals the exceptionally diverse diet of the golden alpine salamander.

Amphibians, particularly salamanders, are facing dramatic population declines worldwide; therefore, investigating their role as predators through diet analysis could inform targeted conservation programs. DNA metabarcoding significantly outperforms morphology-based identification of prey taxa in other vertebrates, but has rarely been applied to amphibians, and then only for faecal samples. Here, we chose the golden Alpine salamander Salamandra atra aurorae, an endangered endemism of the Italian Alps, to (i) develop a new metabarcoding protocol for amphibian stomach flushing samples; (ii) inves

An analysis of the gaps in the South African DNA barcoding library of ticks of veterinary and public health importance.

Ticks transmit pathogens of veterinary and public health importance. Understanding their diversity is critical as infestations lead to significant economic losses globally. To date, over 90 species across three families have been identified in South Africa. However, the taxonomy of most species has not been resolved due to morphological identification challenges. DNA barcoding through the Barcode of Life Data Systems (BOLD) is therefore a valuable tool for species verifications for biodiversity assessments. This study conducted an analysis of South African tick COI barcodes on BOLD by verifyin

Taxonomic reassessment of Scabies (Bivalvia: Unionidae) species in China based on multilocus and mitogenomic phylogenetic analyses.

Effective species conservation necessitates the ability to accurately differentiate among species, a challenge compounded by taxonomic uncertainties in freshwater mussels due to substantial intraspecific variation and pronounced phenotypic plasticity in shell morphology. The taxonomic status and species validity of Scabies longata and S. chinensis, two species endemic in China, have been under continuous debate since establishment. The lack of essential molecular data required for a comprehensive systematic study has resulted in the unresolved taxonomic status of these two species. This study

DNA Barcoding Analysis of Trinidad Haemagogus Mosquitoes Reveals Evidence for Putative New Species.

Background: Haemagogus janthinomys is a primary sylvan vector of yellow fever virus and the emerging Mayaro virus. However, despite its medical importance, there is a dearth of data on the molecular taxonomy of this mosquito species. Methods: In this study, DNA barcoding analysis was performed on 64 adult female mosquitoes from Trinidad morphologically identified as Hg. janthinomys. The mitochondrial cytochrome c oxidase I (COI) gene and ribosomal DNA internal transcribed spacer 2 (ITS2) region of the mosquitoes were PCR amplified and sequenced, and molecular phylogenies inferred. Results: The

DNA barcoding of metacestodes found in the Guerlinguetus ingrami (Rodentia: Sciuridae) reveals the occurrence of Hydatigera taeniaeformis sensu stricto (Cyclophyllidea: Taeniidae) in the Americas.

The existence of cryptic species in the genus Hydatigera, cyclophillid cestodes, mainly of felids, was recently described based on molecular studies of parasites from Asia, Europe and Africa. However, the occurrence of H. taeniaeformis sensu stricto (s.s.), the species more widely distributed and with a presumed specificity for murid rodents as intermediate hosts, has not been formally described in Americas. In the present study, during necropsy of an Ingram's squirrel specimen, Guerlinguetus ingrami, found dead in the municipality of Belo Horizonte, Minas Gerais state, Brazil, strobilocerci w

Fungal Community Composition Varies Across Floral and Extrafloral Nectaries.

Floral (FNs) and extrafloral nectaries (EFNs) are key plant microhabitats that mediate interactions among plants, insects, and microorganisms, yet their associated fungal communities remain poorly characterized, especially in tropical ecosystems. Here, we investigated the diversity, taxonomic composition, and functional structure of fungal communities across distinct plant microhabitats of two woody Cerrado species, Maprounea brasiliensis and Hymenaea stigonocarpa, using an environmental DNA metabarcoding approach. In M. brasiliensis, fungal communities from floral and extrafloral nectaries we

Multimodal DNA Nanostructure Barcodes for Single-Cell Protein Profiling and Tumor Subtyping.

Molecular classification of diseases that accurately reflects clinical behavior is fundamental to the realization of precision medicine. Single-cell protein analysis combined with coding technology offers a promising approach for constructing robust molecular classifiers. However, the low abundance of disease-related cells and the technical challenges in parallel profiling of multiple proteins remain major obstacles. Herein, we present a DNA nanostructure-based multicomponent coding strategy that enables multiprotein analysis at the single-cell level by precisely controlling the stoichiometry,

Taxonomy-free approach overcomes the gaps in ecological knowledge: The case of foraminiferal metabarcoding applied to environmental impact assessment.

Environmental DNA (eDNA) metabarcoding has emerged as a cost- and time-efficient alternative to traditional morpho-taxonomic methods for benthic foraminiferal inventories. However, the prevalence of soft-walled monothalamous taxa of unknown ecology, which are largely underrepresented in the barcode reference database, limits the accuracy of eDNA studies. Taxonomy-free approaches, which bypass species-level assignment, may overcome these constraints. Here, we use the case study of the Armida gas platform to confirm the potential of the taxonomy-free framework for ecological quality assessment.

Evaluating the Molecular Potential and Interpretability of DNA in Historical Spirit Collection Media.

Advancements in historical genomics increasingly leverage museum collections to study past ecosystems, species interactions and biodiversity. Formalin-fixed, ethanol-preserved specimens, once thought inaccessible to molecular analyses due to DNA degradation, are emerging as valuable genomic resources. If recoverable and reliably attributable, DNA within preservation media could provide a non-destructive alternative to conventional tissue sampling, with the potential to expand molecular access to valuable or irreplaceable specimens. We tested whether preservation media contains recoverable DNA

Community-based eDNA metabarcoding for monitoring fish biodiversity and food webs in the Peace-Athabasca Delta.

The Peace-Athabasca Delta (PAD) is the largest freshwater inland delta in North America. It holds Outstanding Universal Value (OUV) as part of the Wood Buffalo National Park (WBNP) World Heritage Site (UNESCO). The health of the PAD and its OUV was questioned by the Mikisew Cree First Nation in a petition to UNESCO in 2014. In response, UNESCO directed Canada to take a series of actions to determine if WBNP should be listed as a World Heritage in danger. Canada created the WBNP Action Plan (2018), which included a key action to assess the condition of WBNP's OUV with local First Nations. The w

Use of passive sampling in environmental DNA metabarcoding technology: Monitoring of fish diversity in the Jiangmen coastal waters.

Environmental DNA (eDNA) metabarcoding technology is proving to be the most up-to-date and promising method for monitoring marine fish diversity. Fish eDNA is usually collected on a filter membrane after the filtration of water. Not only does this require the use of specialized equipment, but the amount of filtered water needed is also difficult to meet. The recently proposed passive eDNA collection method can expand the sampling scale, providing new perspectives for monitoring marine biodiversity. The role of collection methods in eDNA surveys, however, remains unclear. In this study, a low-c

Surveying Biodiverse Coral Reef Ecosystems Across the Tree of Life With Environmental DNA.

A central challenge in evaluating biodiversity using environmental DNA (eDNA) metabarcoding is that each primer set has biases resulting in selective amplification of taxonomic diversity. Here we test 11 primer pairs to assess Central Pacific coral reef diversity in the five kingdoms of marine eukaryotes: Chromista, Fungi, Metazoa, Plantae and Protozoa. Zero-width OTUs (ZOTUs) were compared to public sequence databases and resolved to the finest taxonomic rank possible. Across all primers, we recovered 421 distinct taxa from five kingdoms in 35 phyla, comprising 62 classes. The number of taxa
