The Half-Life of a Mark: Dwell Time and the Missing Time Axis of the Epitranscriptome.

The epitranscriptome has been mapped in extraordinary detail, and metabolic-labeling assays have begun to measure how fast modifications turn over at the population level - yet the per-molecule residence time of a mark, how long it remains on an individual RNA once written, is rarely recovered. I argue that this variable deserves a name and a place beside the ones we already quantify. I propose to treat the persistence of a mark as an independent clock - mark dwell time, the average time a modification remains on an RNA molecule - running in parallel to the clock of RNA decay. The two clocks a

Phosphate backbone epitranscriptomics: Discovery of natural RNA phosphorothioates and their writer machinery.

Over 150 modifications expand the RNA alphabet, yet all known natural modifications occur on nucleobases or ribose sugars, with none identified on the phosphate backbone. In contrast, phosphorothioates (PSs), in which a non-bridging phosphate oxygen is replaced with sulfur, are central to RNA therapeutics but have never been reliably detected in natural RNAs. Here, we develop sequencing- and mass spectrometry-based approaches to quantitatively map RNA PSs at single-nucleotide resolution. Across diverse archaeal species, we identify stereospecific PS modifications at rRNA and tRNA hotspots, whi

Epigenetic-epitranscriptomic crosstalk through TaHAG1-TaNSUN2 coordinates thermotolerance in wheat.

High temperature is a primary abiotic stress that severely constrains crop productivity. Deciphering the regulatory pathways underlying heat responses is essential for breeding heat-tolerant crops with stable yields. Although both epigenetic and epitranscriptomic regulations are involved in plant heat adaptation, their mechanistic interplay remains unclear. Here, integrated epigenomic (H3K9Ac/H3K14Ac) and transcriptomic profiling under heat stress identifies the mRNA m⁵C methyltransferase TaNSUN2 as a key regulator of thermotolerance in wheat. We demonstrate that TaNSUN2 is transcriptionally a

Epigenetic and epitranscriptomic landscape of phthalate toxicity: Implications for human health and disease.

Phthalates (PAEs) are endocrine-disrupting chemicals widely used in industrial applications, with significant implications for human health. Growing evidence highlights epigenetic and epitranscriptomic mechanisms, specifically DNA methylation, histone modification, RNA modification and non-coding RNAs, as pivotal mediators of PAE toxicity. This review synthesizes current knowledge on how PAEs disrupt these regulatory layers, linking their dysregulation to diseases such as psoriasis, diabetes, atherosclerosis, reproductive disorders, and cancer. We recapitulate PAE-induced alterations in global

RNA modifications in plant pathogenic fungi: from epitranscriptomics to antifungal strategies.

Traditional antifungal agents such as polyene, azole, and echinocandin antifungals are restricted because of antifungal resistance and off-target effects. Given these limitations, there is an urgent need to explore novel antifungal strategies by identifying alternative targets. RNA modifications, such as m6A, m5C, m1A, m7G, s2U, ac4C, and A-to-I editing, hold promise as such targets on the basis of their roles in post-transcriptional regulation in plant pathogenic fungi, affecting RNA processing, stability, translation, and localization. This review summarizes the current understanding of RNA

Epitranscriptomic Role of m6A in Obesity-Associated Disorders and Cancer Metabolic Reprogramming.

The global rise in obesity and its associated metabolic disorders underscores the need for a deeper investigation into their underlying molecular mechanisms. While genetic factors are well-established contributors, recent research has increasingly focused on epigenetic regulators, particularly N6-methyladenosine (m6A)-the most prevalent internal RNA modification in eukaryotes. This post-transcriptional modification plays a crucial role in RNA metabolism by regulating mRNA stability, splicing, nuclear export, and translation efficiency. Notably, emerging evidence implicates m6A in both adipogen

Epitranscriptomic m6A Regulation of Axon Regeneration in the Adult Mammalian Nervous System.

N6-methyladenosine (m6A) affects multiple aspects of mRNA metabolism and regulates developmental transitions by promoting mRNA decay. Little is known about the role of m6A in the adult mammalian nervous system. Here we report that sciatic nerve lesion elevates levels of m6A-tagged transcripts encoding many regeneration-associated genes and protein translation machinery components in the adult mouse dorsal root ganglion (DRG). Single-base resolution m6A-CLIP mapping further reveals a dynamic m6A landscape in the adult DRG upon injury. Loss of either m6A methyltransferase complex component Mettl

Differential A-to-I editing of SINE B2 RNAs unveils an epitranscriptome response to Aβ neurotoxicity.

Adenosine-to-inosine (A-to-I) RNA editing is a major epitranscriptomic mechanism, yet its contribution to non-coding RNA regulation during neurodegeneration is largely unknown. SINE B2 RNAs represent the dominant editing substrates in mice and have been shown to regulate gene expression. Here, we introduce and validate a repeat-aware bioinformatics framework that enables position-specific quantification of A-to-I editing within SINE RNAs, which has been challenging using standard genome-based pipelines. Applying this approach, we identify discrete editing hotspots in mouse SINE B2 RNAs that ar

Pseudorabies virus infection reshapes the host epitranscriptome by globally suppressing but selectively elevating specific RNA modifications.

RNA modifications are ubiquitous in host cells and hold crucial roles in regulating diverse biological processes. Although the m6A modification during viral infections has garnered significant attention, the involvement of other modifications in such infections remains underexplored. This study was aimed to map out the comprehensive RNA modification profiles in porcine kidney PK-15 cells infected with pseudorabies virus (PRV) at various time points. Throughout the PRV infection, we identified a total of 31 distinct RNA modifications, among which 25 were detected in significantly higher abundan

The epigenetic and epitranscriptomic regulation of Brd4-Mettl3 axis on STING mediated vascular calcification.

AIMS: Vascular calcification (VC) predicts cardiovascular risk in diabetes, chronic kidney disease (CKD) and atherosclerosis patients and is closely linked to the osteogenic transdifferentiation of vascular smooth muscle cells (VSMCs). Our previous work revealed that cGAS-STING signalling pathway in VSMCs increases CKD-associated atherosclerotic plaque vulnerability and recent studies elucidated the involvement of STING in vascular calcification, but its upstream modulation mechanism remains to be elucidated. METHODS AND RESULTS: DNA damage and robust upregulation of STING occurred in high ph

Epitranscriptomic regulation by m6A in immunity and autoimmune disorders: emerging mechanisms and clinical perspectives.

Immune-mediated diseases arise from intricate interactions among genetic, environmental, and epigenetic factors that disrupt immune homeostasis. In recent years, epigenetic mechanisms have been widely explored as critical factors in autoreactivity. Among these modifications, N6-methyladenosine (m6A) RNA methylation stands out as a pivotal post-transcriptional regulator of immune cell function and autoimmune diseases (ADs) progression. This review outlines m6A regulation in immune microenvironments and its dual role in maintaining tolerance and promoting inflammation. This study highlights how

Pathological α-synuclein dysregulates epitranscriptomic writer METTL3 to drive neuroinflammation in microglia.

Recent reports suggest dysregulation of the N6-methyladenosine (m6A) RNA modification may contribute to the pathology of neurodegenerative diseases. Herein, we show the m6A methyltransferase complex including METTL3-the catalytic component of the nuclear-localized complex-is robustly upregulated in human microglia and astrocytes exposed to αSynf and Mn. Subcellular localization studies reveal METTL3 was predominantly cytoplasmic following Mn insult but remained nuclear following αSynf stimulation in activated microglia. Epitranscriptomics in parasitic protists: Role of RNA chemical modifications in posttranscriptional gene regulation.

"Epitranscriptomics" is the new RNA code that represents an ensemble of posttranscriptional RNA chemical modifications, which can precisely coordinate gene expression and biological processes. There are several RNA base modifications, such as N6-methyladenosine (m6A), 5-methylcytosine (m5C), and pseudouridine (Ψ), etc. that play pivotal roles in fine-tuning gene expression in almost all eukaryotes and emerging evidences suggest that parasitic protists are no exception. In this review, we primarily focus on m6A, which is the most abundant epitranscriptomic mark and regulates numerous cellular p

The collaborative epitranscriptome: bidirectional crosstalk between m6A methylation and noncoding RNAs in cancer pathogenesis and precision therapy.

Altered post-transcriptional regulation contributes to cancer development and treatment resistance. N6-methyladenosine (m6A) modification and noncoding RNAs are closely connected within this process and can regulate one another in both directions. This review summarizes the m6A regulatory system, the biological characteristics of major ncRNA classes, and the mechanisms through which m6A and ncRNAs interact in cancer. m6A can affect ncRNA biogenesis, stability, localization, protein binding, and translation, whereas ncRNAs can alter the expression or activity of m6A writers, erasers, and reader

l-2-Hydroxyglutarate remodeling of the epigenome and epitranscriptome creates a metabolic vulnerability in kidney cancer models.

Tumor cells are known to undergo considerable metabolic reprogramming to meet their unique demands and drive tumor growth. At the same time, this reprogramming may come at a cost with resultant metabolic vulnerabilities. The small molecule l-2-hydroxyglutarate (l-2HG) is elevated in the most common histology of renal cancer. Similarly to other oncometabolites, l-2HG has the potential to profoundly impact gene expression. Here, we demonstrate that l-2HG remodels amino acid metabolism in renal cancer cells through combined effects on histone methylation and RNA N6-methyladenosine. The combined e

m6ATM: a deep learning framework for demystifying the m6A epitranscriptome with Nanopore long-read RNA-seq data.

N6-methyladenosine (m6A) is one of the most abundant and well-known modifications in messenger RNAs since its discovery in the 1970s. Recent studies have demonstrated that m6A is involved in various biological processes, such as alternative splicing and RNA degradation, playing an important role in a variety of diseases. To better understand the role of m6A, transcriptome-wide m6A profiling data are indispensable. Epitranscriptome Mapping of N6-Methyladenosine Using m6A Immunoprecipitation with High Throughput Sequencing in Skeletal Muscle Stem Cells.

N6-Methyladenosine (m6A), one of the most abundant chemical modifications in mRNA (epitranscriptome), contributes to the regulation of biological processes by iterating gene expression post-transcriptionally. A number of publications on m6A modification have escalated in the recent past, due to the advancements in profiling m6A along the transcriptome using different approaches. The vast majority of studies primarily focused on m6A modification on cell lines but not primary cells. We present in this chapter a protocol for m6A immunoprecipitation with high throughput sequencing (MeRIP-Seq) that
