Bioleaching of heavy metals and removal of antibiotic resistance genes from sludge by diverse functional microbial consortia.

Sewage sludge often contains heavy metals and antibiotic resistance genes (ARGs), posing challenges for its safe disposal. Bioleaching is a promising technique for heavy metal removal, but its impact on antibiotic resistance genes (ARGs), particularly when mediated by diverse consortia, remains unclear. This study systematically compared the efficiency of different functional microbial consortia, including Acidithiobacillus ferrooxidans (A. ferrooxidans), Acidithiobacillus thiooxidans (A. thiooxidans), and their combinations with the acid-tolerant yeast Rhodotorula mucilaginosa (R. mucilaginos

Impact of typhoon on nutrient contaminants, antibiotic resistance genes and microbial communities in mariculture tailwater treatment system.

Intensive marine aquaculture generates complex pollutants, including nutrients and, threatening marine ecosystems. Biological treatments are effective but vulnerable to disruptions, especially during typhoons, which alter water quality and microbial communities. This study examined a mariculture tailwater (MTW) treatment system in Hainan over a year, focusing on seasonal performance in nutrient and ARGs removal, microbial community dynamics, impacts of environmental changes on functional microorganisms, and interactions of hosts of antibiotic resistance genes. The system effectively removed NH

Unveiling in situ methylmercury production and degradation in aquaculture sediments: Transformation rates, functional genes and microbial methylators.

Methylmercury (MeHg) is recognized as a deleterious neurotoxin with the traits of biomagnification through the food chain and accumulation in edible aquatic products. However, the in situ production of MeHg in aquaculture environments has not been well understood. Herein, the sediments were collected from aquaculture ponds with different rearing operations. Isotope-based tracer analysis showed that Hg methylation and MeHg demethylation rate constants in the aquaculture sediments were 0.001-0.022 d-1 and 0.11-0.40 d-1, respectively. Most of bacterial Hg methylators (> 97.0 %) in aquaculture sed

Biodegradation of Carbon Tetrachloride in Groundwater: Microbial Community Shifts and Functional Genes Involvement in Enhanced Reductive Dechlorination.

Carbon tetrachloride (CT) is a toxic volatile chlorinated hydrocarbon, posing a serious hazard to ecosystem and human health. This study discussed the bioremediation possibility of groundwater contaminated by CT. Enhanced reductive dechlorination bioremediation (ERD) was used to promote the reductive dechlorination process of CT by adding yeast extract as a supplementary electron donor. The microcosm samples of the Control and Experi group were setup in the experiment, and the CT degradation efficiency and microbial community structure changes over 150 days were monitored. The results showed t

Computational analysis of human gut microbial prolyl oligopeptidases (POPs) reveal candidate genes as therapeutics for celiac disease.

Celiac disease (CD) is a common autoimmune disorder in which the patients are unable to digest gluten, which is present in foods made up of wheat, barley and rye. Whilst diagnosis happens late in 80% of the cases, avoidance of such foods appears to be the common solution. Alternative management strategies are required for the patients and their families since CD is also genetically carried over. Probiotic therapeutics and the consumption of appropriate enzymes, such as prolyloligopeptidases (POPs), from gut-friendly bacteria could reduce the disease burden and provide a better lifestyle for CD

Effect of cattle farm exposure on oropharyngeal and gut microbial communities and antibiotic resistance genes in workers.

Livestock farms are recognized as the main sources of antibiotic resistance genes (ARGs) and antibiotic-resistant bacteria (ARB) with potential implications for human health. In this study, we systematically analyzed microbiome composition, distribution of ARGs and mobile genetic elements (MGEs) in the oropharynx and gut of workers in cattle farms and surrounding villagers, cattle feces and farm air, and the relationship of microbial communities among farm air, cattle feces and farmworkers (oropharynx and gut). Exposure to the farm environment may have remodeled farmworkers' oropharynx and gut

Distribution of microbial arsenic reduction, oxidation and extrusion genes along a wide range of environmental arsenic concentrations.

The presence of the arsenic oxidation, reduction, and extrusion genes arsC, arrA, aioA, and acr3 was explored in a range of natural environments in northern Chile, with arsenic concentrations spanning six orders of magnitude. A combination of primers from the literature and newly designed primers were used to explore the presence of the arsC gene, coding for the reduction of As (V) to As (III) in one of the most common detoxification mechanisms. Enterobacterial related arsC genes appeared only in the environments with the lowest As concentration, while Firmicutes-like genes were present throug

Mutations in pattern recognition receptor genes modulate seroreactivity to microbial antigens in patients with inflammatory bowel disease.

BACKGROUND AND AIMS: A number of antibodies against microbial epitopes or self-antigens have been associated with Crohn's disease. The development of antibodies reflects a loss of tolerance to intestinal bacteria that underlies Crohn's disease, resulting in an exaggerated adaptive immune response to these bacteria. It was hypothesised that the development of antimicrobial antibodies is influenced by the presence of genetic variants in pattern recognition receptor genes. The aim of this study was therefore to investigate the influence of mutations in these innate immune receptor genes (nucleoti

High diversity but limited expression of biosynthetic gene clusters in a peatland microbial community.

The in situ relevance of biosynthetic gene clusters (BGCs) remains poorly understood. We apply meta-omics to characterize BGC diversity and activity along a peatland redox gradient. From seven metagenomes, we recover 9,694 BGCs, spanning diverse taxa, most lacking close relatives in reference databases, indicating extensive novelty. Only 9-27% of this potential is expressed in situ, with Acidobacteriota, despite moderate repertoires, accounting for over half of all BGC transcription. Talented producers with up to 24 clusters are largely silent, and expression is inversely related to BGCs per g

Phylogenetic analyses reveal insights into interdomain horizontal gene transfer of microbial lipases.

Microbial lipases play a pivotal role in a wide range of biotechnological processes and in the human skin microbiome. However, their evolution remains poorly understood. Accessing the evolutionary process of lipases could contribute to future applications in health and biotechnology. We investigated genetic events associated with the evolutionary trajectory of the microbial family LIP lipases. Using phylogenetic analysis, we identified two distinct horizontal gene transfer (HGT) events from Bacteria to Fungi. Further analysis of human cutaneous mycobiome members such as the lipophilic Malassez

Inference of disease-associated microbial gene modules based on metagenomic and metatranscriptomic data.

The identification of microbial characteristics associated with diseases is crucial for disease diagnosis and therapy. However, the presence of heterogeneity, high dimensionality, and large amounts of microbial data presents tremendous challenges in discovering key microbial features. In this paper, we present IDAM, a novel computational method for inferring disease-associated gene modules from metagenomic and metatranscriptomic data. This method integrates gene context conservation (uber-operons) and regulatory mechanisms (gene co-expression patterns) within a mathematical graph model to expl

Phylogeny-corrected identification of microbial gene families relevant to human gut colonization.

The mechanisms by which different microbes colonize the healthy human gut versus other body sites, the gut in disease states, or other environments remain largely unknown. Identifying microbial genes influencing fitness in the gut could lead to new ways to engineer probiotics or disrupt pathogenesis. We approach this problem by measuring the statistical association between a species having a gene and the probability that the species is present in the gut microbiome. The challenge is that closely related species tend to be jointly present or absent in the microbiome and also share many genes, o

The antiSMASH database, a comprehensive database of microbial secondary metabolite biosynthetic gene clusters.

Secondary metabolites produced by microorganisms are the main source of bioactive compounds that are in use as antimicrobial and anticancer drugs, fungicides, herbicides and pesticides. In the last decade, the increasing availability of microbial genomes has established genome mining as a very important method for the identification of their biosynthetic gene clusters (BGCs). One of the most popular tools for this task is antiSMASH. However, so far, antiSMASH is limited to de novo computing results for user-submitted genomes and only partially connects these with BGCs from other organisms. The

A microbial TRP-like polycystic-kidney-disease-related ion channel gene.

Ion channel genes have been discovered in many microbial organisms. We have investigated a microbial TRP (transient receptor potential) ion channel gene which has most similarity to polycystic-kidney-disease-related ion channel genes. We have shown that this gene (pkd2) is essential for cellular viability, and is involved in cell growth and cell wall synthesis. Expression of this gene increases following damage to the cell wall. This fission yeast pkd2 gene, orthologues of which are found in all eukaryotic cells, appears to be a key signalling component in the regulation of cell shape and cell

Host genotypes interact with microbial communities to modulate gene expression in the human intestine.

BACKGROUND: Inflammatory Bowel Disease (IBD) is characterized by chronic intestinal inflammation and is associated with both altered gut microbiome composition and host genetic risk. Both host genetic variants and the gut microbiome can affect host gene expression in the colon; however, it remains unclear whether interactions between the two (genotype × microbiome, GxM) shape intestinal gene regulation in humans and their contribution to IBD risk. METHODS: We analyzed publicly available data for 86 individuals (64 patients with IBD and 22 controls) in the Inflammatory Bowel Disease Multi'omic

Targeted curation of the gut microbial gene content modulating human cardiovascular disease.

One of the most-cited examples of the gut microbiome modulating human disease is the microbial metabolism of quaternary amines from protein-rich foods. By-products of this microbial processing promote atherosclerotic heart disease, a leading cause of human mortality globally. Our research addresses current knowledge gaps in our understanding of this microbial metabolism by holistically inventorying the microorganisms and expressed genes catalyzing critical atherosclerosis-promoting and -ameliorating reactions in the human gut. This led to the creation of an open-access resource, the Methylated

Advance in study on 16S rRNA gene sequencing technology in oral microbial diversity.

The 16S rRNA gene is the most commonly used molecular marker for identifying microorganisms. It is used in sequencing technology, including the first-generation, the second-generation, and the third-generation sequencing technology. A large number of studies on the 16S rRNA gene have contributed to a deeper understanding of oral microbial diversity. In the healthy oral cavity, there is microbial diversity in time and space. With the occurrence or development of oral diseases such as caries, periodontal disease, or halitosis, the microbial diversity will be changed.

Integrated Adaptive Responses of Rhizosphere Microbial Communities and Functional Genes to Cadmium Stress in Ryegrass (Lolium perenne L.).

Heavy metal pollution impacts on soil microorganisms are of growing concern. This study employed high-throughput sequencing and qPCR to investigate rhizosphere microbial communities and functional genes responses in ryegrass (Lolium perenne L.) under cadmium (Cd) stress. Results showed dose-dependent shifts in microbial diversity, metabolic pathways and functional gene abundance. The relative abundances of bacterial classes Alphaproteobacteria and Bacteroidia and genera Cellvibrio and Algoriphagus increased with Cd levels, suggesting roles in Cd adaptation. The classes Actinobacteria, Sacchari

Interaction Mechanisms Among Soil Environmental Factors, Microbial Communities, and Nitrogen-Cycling Functional Genes in Cool-Climate Maize Fields.

Cool-climate maize fields are characterized by low soil temperatures, strong seasonal hydrothermal fluctuations, and peat-influenced soil profiles, which may lead to patterns of nitrogen (N) cycling distinct from those in conventional agricultural soils. During maize growth, soils from three depths were characterized using physicochemical measurements, N-transformation and enzyme-activity assays, metagenomic sequencing, Mantel tests, variation partitioning analysis, and partial least squares path modeling (PLS-PM). Soil environmental factors varied significantly over time and with depth; soil
