A Bayesian approach to Mendelian randomization with multiple pleiotropic variants.

We propose a Bayesian approach to Mendelian randomization (MR), where instruments are allowed to exert pleiotropic (i.e. not mediated by the exposure) effects on the outcome. By having these effects represented in the model by unknown parameters, and by imposing a shrinkage prior distribution that assumes an unspecified subset of the effects to be zero, we obtain a proper posterior distribution for the causal effect of interest. This posterior can be sampled via Markov chain Monte Carlo methods of inference to obtain point and interval estimates. The model priors require a minimal input from t

Shared Genetic Architecture Between Rheumatoid Arthritis and Varying Osteoporotic Phenotypes.

Rheumatoid arthritis (RA) and low bone mineral density (BMD), an indicator of osteoporosis (OP), appear epidemiologically associated. Shared genetic factors may explain this association. This study aimed to investigate the presence of pleiotropy to clarify the potential genetic association between RA and OP. We examined BMDs at varying skeletal sites reported in UK Biobank as well as OP fracture acquired from the Genetic Factors for Osteoporosis (GEFOS) Consortium and the TwinsUK study. PRSice-2 was used to assess the potential shared genetic overlap between RA and OP. The presence of pleiotro

A systems perspective on monoallelic inborn errors of immunity.

The genetic architecture of inborn errors of immunity continues to grow in complexity, exposing the limitations of variant-centric concepts that have long shaped the field. While complete loss-of-function genotypes have been instrumental in defining essential gene functions in human immunity and inflammation, they have also entrenched binary interpretations of causality that fail to account for pleiotropy, variable expressivity and incomplete penetrance-especially in monoallelic disease. Monoallelic variants often perturb signaling rather than abolishing it. The integration of these perturbati

Genetic variability in the serotoninergic system and age of onset in anorexia nervosa and obsessive-compulsive disorder.

The age of onset of some psychiatric disorders may have etiopathogenic and clinical effects and may influence outcome. Following on from previous work by our group where we showed that early onset anorexia nervosa (AN) and obsessive-compulsive disorder (OCD) shared a common genetic background, the aim of the present study is to assess genetic pleiotropy related to the serotonergic system (SLC6A4, 5HTR2A, 5HTR2C, TPH2, SLC18A1), in a common phenotype such as very-early age of onset. One hundred and sixteen adolescents diagnosed with AN and 74 adolescents diagnosed with OCD participated in the p

Causal effect of urinary sodium-to-creatinine ratio on gastrointestinal diseases: A two-sample Mendelian randomization study.

Given the epidemiological evidence suggesting an association between sodium intake and various gastrointestinal (GI) disorders, this study aimed to investigate the causal effect of genetically predicted urinary sodium-to-creatinine ratio (UNaUCr), a proxy for sodium intake, on GI diseases. Employing a Mendelian Randomization (MR) approach, genetic variants closely associated with UNaUCr were identified by extracting data from genome-wide association studies (GWAS). To validate the results, a comprehensive set of statistical methodologies, encompassing inverse-variance weighted (IVW), weighted

Measurement Error and Power in Family-Based Extensions to Mendelian Randomization.

Mendelian Randomization (MR) has become an important tool for causal inference in the health sciences. It takes advantage of the random segregation and independent assortment of alleles to control for background confounding factors. In brief, the method works by using genetic variants as instrumental variables, but it depends on the assumption of exclusion restriction, i.e., that the variants affect the outcome exclusively via the exposure variable. Equivalently, the assumption states that there is no horizontal pleiotropy from the variant to the outcome, i.e., no association with the outcome

Exploring the potential causal association between genetic factors for multiple sclerosis and genetic factors for kidney disease: A multivariate Mendelian randomization study.

The potential causal relationship between genetic susceptibility to multiple sclerosis (MS) and the risk of kidney diseases remains unclear. Understanding this association may provide new insights into comorbidity mechanisms and improve clinical risk assessment. A two-sample Mendelian randomization (MR) analysis was conducted using single nucleotide polymorphisms significantly associated with MS as instrumental variables. Genetic data were derived from genome-wide association studies comprising 115,803 individuals for MS and up to 218,792 individuals for renal diseases. Outcomes included nephr

Bidirectional causal relationship between rheumatoid arthritis and systemic lupus erythematosus: a Mendelian randomization study.

BACKGROUND: Rheumatoid arthritis (RA) and systemic lupus erythematosus (SLE) are systemic, autoimmune inflammatory diseases. Although overlapping clinical and genetic features have been reported, the presence of a direct causal relationship between them remains uncertain. METHODS: A bidirectional two-sample Mendelian randomization (MR) analysis was performed using genetic variants as instrumental variables to evaluate potential causal associations between RA and SLE. Sensitivity analyses were performed to assess heterogeneity, horizontal pleiotropy and the robustness of the findings. RESULTS

Pervasive pleiotropy between psychiatric disorders and immune disorders revealed by integrative analysis of multiple GWAS.

Although some existing epidemiological observations and molecular experiments suggested that brain disorders in the realm of psychiatry may be influenced by immune dysregulation, the degree of genetic overlap between psychiatric disorders and immune disorders has not been well established. We investigated this issue by integrative analysis of genome-wide association studies of 18 complex human traits/diseases (five psychiatric disorders, seven immune disorders, and others) and multiple genome-wide annotation resources (central nervous system genes, immune-related expression-quantitative trait

Autosomal recessive polycystic kidney disease: a hepatorenal fibrocystic disorder with pleiotropic effects.

Autosomal recessive polycystic kidney disease (ARPKD) is an important cause of chronic kidney disease in children. The care of ARPKD patients has traditionally been the realm of pediatric nephrologists; however, the disease has multisystem effects, and a comprehensive care strategy often requires a multidisciplinary team. Most notably, ARPKD patients have congenital hepatic fibrosis, which can lead to portal hypertension, requiring close follow-up by pediatric gastroenterologists. In severely affected infants, the diagnosis is often first suspected by obstetricians detecting enlarged, echogeni

Meta-analysis models with group structure for pleiotropy detection at gene and variant level using summary statistics from multiple datasets.

Genome-wide association studies (GWASs) have highlighted the importance of pleiotropy in human diseases, where one gene can impact 2 or more unrelated traits. Examining shared genetic risk factors across multiple diseases can enhance our understanding of these conditions by pinpointing new genes and biological pathways involved. Furthermore, with an increasing wealth of GWAS summary statistics available to the scientific community, leveraging these findings across multiple phenotypes could unveil novel pleiotropic associations. Existing selection methods examine pleiotropic associations one by

Early life functional advantage coupled with accelerated aging: The case for antagonistic pleiotropy in Huntington's disease.

Recent findings suggest that neurodevelopment plays a critical role in Huntington's Disease (HD) pathogenesis. This review integrates data from human studies of children and young adults at risk for HD (the Kids-HD study) with the theory of antagonistic pleiotropy (AP), which posits that genes promoting early-life advantages may confer late-life risks. Longitudinal imaging of gene-expanded (GE) children and adolescents shows that mHTT is associated with larger cortical volumes, enhanced surface morphology, and superior cognitive performance-decades before clinical onset. However, this early be

Cross-ancestry genetic investigation of schizophrenia, cannabis use disorder, and tobacco smoking.

Individuals with schizophrenia frequently experience co-occurring substance use, including tobacco smoking and heavy cannabis use, and substance use disorders. There is interest in understanding the extent to which these relationships are causal, and to what extent shared genetic factors play a role. We explored the relationships between schizophrenia (Scz), cannabis use disorder (CanUD), and ever-regular tobacco smoking (Smk) using the largest available genome-wide studies of these phenotypes in individuals of African and European ancestries. All three phenotypes were positively genetically c

Assessing the causal association between celiac disease and Alzheimer disease and frontotemporal dementia: A bidirectional Mendelian randomization approach.

This study aimed to investigate the bidirectional causal relationship between celiac disease (CD) and the risk of Alzheimer disease (AD) or frontotemporal dementia (FTD) using Mendelian randomization (MR), in order to clarify prior inconsistent findings. We analyzed summary-level genome-wide association study (GWAS) data for CD, AD, and FTD. Single-nucleotide polymorphisms (SNPs) strongly associated with each condition were selected as genetic instruments. MR analysis was conducted in 2 directions: from CD to AD/FTD and from AD/FTD to CD. Mendelian Randomization Pleiotropy RESidual Sum and Out

Causal relationships between brain functional networks and tinnitus: A bidirectional 2-sample Mendelian randomization study.

This study aimed to discuss the potential causal relationship between brain functional networks and tinnitus using a bidirectional Mendelian randomization (MR) approach. Using genetic data from 6 datasets linked to brain functional networks, and tinnitus data sourced from the FinnGen project, we conducted 2-sample MR analyses. Instrumental variables (IVs) were selected based on stringent criteria, including genome-wide significance, clumping to ensure independence, and exclusion of palindromic single-nucleotide polymorphisms (SNPs) and those associated with confounders. Shared genetic aetiology of Alzheimer's disease and age-related macular degeneration by APOC1 and APOE genes.

BACKGROUND: Alzheimer's disease (AD) and age-related macular degeneration (AMD) share similar pathological features, suggesting common genetic aetiologies between the two. Investigating gene associations between AD and AMD may provide useful insights into the underlying pathogenesis and inform integrated prevention and treatment for both diseases. METHODS: A stratified quantile-quantile (QQ) plot was constructed to detect the pleiotropy among AD and AMD based on genome-wide association studies data from 17 008 patients with AD and 30 178 patients with AMD. Pleiotropic effects of coat colour-associated mutations in humans, mice and other mammals.

The characterisation of the pleiotropic effects of coat colour-associated mutations in mammals illustrates that sensory organs and nerves are particularly affected by disorders because of the shared origin of melanocytes and neurocytes in the neural crest; e.g. the eye-colour is a valuable indicator of disorders in pigment production and eye dysfunctions. Disorders related to coat colour-associated alleles also occur in the skin (melanoma), reproductive tract and immune system. Additionally, the coat colour phenotype of an individual influences its general behaviour and fitness. Mutations in t
