Detection of Diffusion Heterogeneity in Single Particle Tracking Trajectories Using a Hidden Markov Model with Measurement Noise Propagation.

We develop a Bayesian analysis framework to detect heterogeneity in the diffusive behaviour of single particle trajectories on cells, implementing model selection to classify trajectories as either consistent with Brownian motion or with a two-state (diffusion coefficient) switching model. The incorporation of localisation accuracy is essential, as otherwise false detection of switching within a trajectory was observed and diffusion coefficient estimates were inflated. Since our analysis is on a single trajectory basis, we are able to examine heterogeneity between trajectories in a quantitativ

Simultaneous modeling of the impact of treatments on alcohol consumption and quality of life in the COMBINE study: a coupled hidden Markov analysis.

BACKGROUND: Clinical trials for alcoholism have historically regarded alcohol consumption as the primary outcome. In a subset of trials, quality of life (QOL) has been considered as a secondary outcome. Joint latent-variable modeling techniques may provide a more accurate and powerful simultaneous analysis of primary and secondary outcomes in clinical trials. The goal of this study was to evaluate longitudinal associations between treatment status, alcohol consumption, and QOL in the Combined Pharmacotherapies and Behavioral Interventions for Alcohol Dependence (COMBINE) study. METHODS: A tot

A Bayesian Hidden Markov Model using continuous longitudinal test data: Evaluation and application to BVD detection in cattle.

This study presents a Bayesian Hidden Markov Model (HMM) that integrates continuous test results with temporal disease dynamics to improve surveillance of infectious diseases using pooled samples such as bulk tank milk (BTM). The model extends a previous HMM that relied on dichotomised results by modelling test data as mixtures of normal distributions, thereby retaining more information and improving parameter estimation. Simulations showed that the continuous HMM consistently outperformed a discrete version, with the greatest advantage in scenarios of higher infection incidence and more frequ

State-specific disruptions of dynamic functional connectivity in young migraine without aura: a hidden Markov model approach.

BACKGROUND: Migraine is a common neurological disorder involving network-level dysfunction. Increasing evidence suggests that migraine involves network-level dysfunction and is associated with altered resting-state functional connectivity. Traditional static functional connectivity analyses are limited in capturing the temporal dynamics of large-scale brain networks. The Hidden Markov Model (HMM) provides an advanced analytical framework to identify discrete, recurrent brain states and characterize their temporal properties without the constraints of arbitrary windowing assumptions. Analysis of exposure-response of CI-945 in patients with epilepsy: application of novel mixed hidden Markov modeling methodology.

We propose to describe exposure-response relationship of an antiepileptic agent, using mixed hidden Markov modeling methodology, to reveal additional insights in the mode of the drug action which the novel approach offers. Daily seizure frequency data from six clinical studies including patients who received gabapentin were available for the analysis. In the model, seizure frequencies are governed by underlying unobserved disease activity states. Individual neighbouring states are dependent, like in reality and they exhibit their own dynamics with patients transitioning between low and high di

The 'aukward' use of hidden Markov models in a pursuit-diving seabird: semi-supervised HMMs improve behavioural classification and energetic inference in auks.

Global seabird declines underline the need for accurate behavioural inference at sea to guide conservation. For pursuit-diving species such as auks, differentiating between resting and foraging is difficult due to similar above-water movement patterns, biasing estimates of behaviour-specific habitat use and energy expenditure. We deployed combined GPS-time depth recorders on 28 puffins during the 2021, 2023, and 2024 breeding seasons and compared inferred behaviours using outputs from GPS-only, dive-informed, semi and fully supervised hidden Markov models (HMMs) using state forcing rules. Eye Movement Abnormalities During the Gaze Perception Task in Individuals With Clinical High Risk for Psychosis: A Discriminant Analysis With Hidden Markov Models.

OBJECTIVES: Social cognitive impairments were well-documented in schizophrenia and individuals with clinical high risk for psychosis (CHR). While eye movement abnormalities during gaze perception in schizophrenia have been suggested, such understanding in individuals with CHR is limited. DESIGN, SETTINGS AND PARTICIPANTS: This study recruited 36 CHR individuals and 50 healthy controls (HC) to perform a gaze perception task with eye-tracking techniques analyzed with hidden Markov models for predictability and pattern recognition. Hidden Markov Model-Based Behavioral Classification Reveals Visual Function Recovery After Retinal Organoid Transplantation in Mice.

Retinal degenerative diseases cause irreversible vision loss due to photoreceptor degeneration. Retinal organoid transplantation offers a promising strategy for restoring vision, but assessing functional recovery remains challenging. Standard visual function tests provide binary or coarse measures that do not fully capture how visual input influences natural behavior. Here, we applied a Hidden Markov Model (HMM)-based behavioral analysis to the visual cliff test to track locomotor state transitions in wild-type (WT) and rd1-2 J (RD) mice, evaluating depth perception and its recovery following

The use of a Poisson hidden Markov model for automated detection of hospital outbreaks with vancomycin-resistant enterococci in routine surveillance data.

BACKGROUND: Despite the low prevalence of infections due to vancomycin-resistant enterococci (VRE) in the Netherlands, VRE is a frequent source of hospital outbreaks. We investigated whether a Poisson hidden Markov model (PHMM) can detect in-hospital VRE outbreaks in routine data from the Dutch Infectious Diseases Surveillance Information System for Antimicrobial Resistance (ISIS-AR). METHODS: We performed a retrospective data linkage study from 2013 up to 2023, including data from 89 hospitals on VRE isolates from ISIS-AR. A PHMM was used to detect potential outbreaks based on weekly VRE cou

Dynamic Brain State Alterations in Narcolepsy: A Hidden Markov Model Approach to Thalamocortical Instability and Symptom-Specific Neural Correlates.

BACKGROUND: Narcolepsy Type 1 (NT1) results from loss of hypothalamic orexin neurons, leading to unstable sleep-wake transitions. However, how this manifests as dynamic whole-brain functional state instability remains poorly characterized. METHODS: We applied Hidden Markov Modeling (HMM) to resting-state functional magnetic resonance imaging (fMRI) data from 30 patients with NT1 and 30 age- and sex-matched healthy controls to identify recurrent brain states, quantify their fractional occupancy (FO), and examine associations with clinical symptoms-specifically excessive daytime sleepiness (Epw

Assessing Cerebellar Disorders with Wearable Inertial Sensor Data Using Time-Frequency and Autoregressive Hidden Markov Model Approaches.

Wearable sensor data is relatively easily collected and provides direct measurements of movement that can be used to develop useful behavioral biomarkers. Sensitive and specific behavioral biomarkers for neurodegenerative diseases are critical to supporting early detection, drug development efforts, and targeted treatments. In this paper, we use autoregressive hidden Markov models and a time-frequency approach to create meaningful quantitative descriptions of behavioral characteristics of cerebellar ataxias from wearable inertial sensor data gathered during movement. We create a flexible and d

Sub-second transient activated patterns to sad expressions in major depressive disorders discovered via hidden Markov model.

The pathological mechanisms of major depressive disorders (MDDs) is associated with the overexpression of negative emotions, and the fast transient-activated patterns underlying overrepresentation in depression still remain to be revealed to date. We hypothesized that the aberrant spatiotemporal attributes of the process of sad expressions are related to the neuropathology of MDD and help to detect the depression severity. We enrolled a total of 96 subjects including 47 patients with MDD and 49 healthy controls (HCs), and recorded their magnetoencephalography data under a sad expression recogn

A Bayesian autoregressive three-state hidden Markov model for identifying switching monotonic regimes in microarray time course data.

When modeling time course microarray data special interest may reside in identifying time frames in which gene expression levels follow a monotonic (increasing or decreasing) trend. A trajectory may change its regime because of the reaction to treatment or of a natural developmental phase, as in our motivating example about identification of genes involved in embryo development of mice with the 22q11 deletion. To this aim we propose a new flexible Bayesian autoregressive hidden Markov model based on three latent states, corresponding to stationarity, to an increasing and to a decreasing trend.

Bayesian cognitive diagnosis optimizes personalized learning paths via mediation of cognitive load and Hidden Markov Model state transitions.

Personalized learning path optimization based on cognitive diagnosis models faces two key gaps: the sparsity of large-scale educational data makes it difficult for traditional DINA models to converge, and the psychological mechanism underlying the effectiveness of personalized paths lacks empirical testing. To address these gaps, this study proposes and validates a personalized learning path optimization framework that integrates Bayesian cognitive diagnosis, knowledge space theory, and cognitive load theory. The study employed a mixed-data design: in the first phase, a Bayesian DINA model was

Estimating the contribution of HIV-infected adults to household pneumococcal transmission in South Africa, 2016-2018: A hidden Markov modelling study.

Human immunodeficiency virus (HIV) infected adults are at a higher risk of pneumococcal colonisation and disease, even while receiving antiretroviral therapy (ART). To help evaluate potential indirect effects of vaccination of HIV-infected adults, we assessed whether HIV-infected adults disproportionately contribute to household transmission of pneumococci. We constructed a hidden Markov model to capture the dynamics of pneumococcal carriage acquisition and clearance observed during a longitudinal household-based nasopharyngeal swabbing study, while accounting for sample misclassifications. Unveiling state-specific neural dynamics in migraine with and without depressive symptom: a hidden Markov model and interpretable machine learning approach.

BACKGROUND: Migraine with depressive symptom (dMIG) constitutes a more severe clinical condition than migraine without depressive symptom (ndMIG), and is likely underpinned by distinct neuropathophysiology. While traditional neuroimaging has linked these clinical differences to static functional connectivity (FC) alterations, the role of dynamic brain network interactions which may more directly reflect the fluctuating nature of symptoms remains poorly understood. METHODS: In this cross-sectional study, we examined the spatiotemporal brain dynamics from resting-state functional Magnetic Resona

Quantifying Asymmetric Gait Pattern Changes Using a Hidden Markov Model Similarity Measure (HMM-SM) on Inertial Sensor Signals.

Wearable gait analysis systems using inertial sensors offer the potential for easy-to-use gait assessment in lab and free-living environments. This can enable objective long-term monitoring and decision making for individuals with gait disabilities. This study explores a novel approach that applies a hidden Markov model-based similarity measure (HMM-SM) to assess changes in gait patterns based on the gyroscope and accelerometer signals from just one or two inertial sensors. Eleven able-bodied individuals were equipped with a system which perturbed gait patterns by manipulating stance-time symm

Hidden Markov model-based strategy for gait segmentation using inertial sensors: Application to elderly, hemiparetic patients and Huntington's disease patients.

A solution to discriminate stance and swing in both healthy and abnormal gait using inertial sensors is proposed. The method is based on a two states hidden Markov model trained in a supervised way. The proposed method can generalize across different groups of subjects, without the need of parameters tuning. Leave-one-subject-out validation tests showed 20 ms and 16 ms errors on average in the determination of foot strike and toe off events across the three groups of subjects including 10 elderly, 10 hemiparetic patients and 10 Huntington's disease patients.
