Markov State Models Reveal How hLL-3717-29 Tetramers Relax from a Disordered State to a Cross-α Amyloid Geometry.

Cross-α amyloids are an emerging class of functional peptide assemblies that underlie biofilm formation and antibiotic resistance in bacteria. Beyond their biological significance, synthetic cross-α architectures exhibit remarkable rigidity and piezoelectric response, positioning them as promising templates for biomaterial design. A striking example is provided by the hLL-3717-29 peptide-an antimicrobial fragment of human LL-37-which forms supramolecular assemblies featuring a three-dimensional repetition of a four-helix bundle with the cross-α amyloid geometry. While the initial steps of mono

Structural Evolution and Resilience of Digital Economy Ecosystems: A Joint Temporal Exponential Random Graph Model and Motter-Lai Framework Approach.

Existing static analysis methods neglect the structural evolution of complex network topologies and the cascading failures induced by local load redistribution, leading to assessment biases in the analysis of the resilience of digital economy ecosystems. To accurately quantify the system's resilience threshold, this paper proposes a physical computation framework combining a joint Temporal Exponential Random Graph Model (TERGM) and an improved Motter-Lai algorithm (TERGM-ML). This framework utilizes Markov Chain Monte Carlo Maximum Likelihood Estimation (MCMC-MLE) to model endogenous structura

Runtime verification in uncertain environment based on probabilistic model learning.

Runtime verification (RV) is a lightweight approach to detecting temporal errors of system at runtime. It confines the verification on observed trajectory which avoids state explosion problem. To predict the future violation, some work proposed the predictive RV which uses the information from models or static analysis. But for software whose models and codes cannot be obtained, or systems running under uncertain environment, these predictive methods cannot take effect. Meanwhile, RV in general takes multi-valued logic as the specification languages, for example the true, false and inconclusiv

Disease progression modeling using Hidden Markov Models.

The development of novel treatments for many slowly progressing diseases, such as Alzheimer's disease (AD), is dependent on the ability to monitor and detect changes in disease progression. In some diseases the distinct clinical stages of the disease progress far too slowly to enable a quick evaluation of the efficacy of a given proposed treatment. To help improve the assessment of disease progression, we propose using Hidden Markov Models (HMM's) to model, in a more granular fashion, disease progression as compared to the clinical stages of the disease. Unlike many other applications of Hidde

Efficient trace reconstruction in DNA storage systems using bidirectional beam search.

As DNA data storage gains popularity, efficient trace reconstruction algorithms are crucial for fast decoding of data from noisy sequenced reads (or "traces"). Existing approaches, often adaptations of multiple sequence alignment or read correction methods, rely on strict assumptions of fixed error rates, showing limited generalizability to more complex datasets and with slower running times. We introduce a probabilistic formulation of the trace reconstruction problem by modeling traces as observations from a k-th order Markov chain. Instead of doing alignment, we identify the sequence most li

A Magic Act in Causal Reasoning: Making Markov Violations Disappear.

A desirable property of any theory of causal reasoning is to explain not only why people make causal reasoning errors but also when they make them. The mutation sampler is a rational process model of human causal reasoning that yields normatively correct inferences when sufficient cognitive resources are available but introduces systematic errors when they are not. The mutation sampler has been shown to account for a number of causal reasoning errors, including Markov violations, the phenomenon in which human reasoners treat causally related variables as statistically dependent when they are n

Analysis and synthesis of textured motion: particles and waves.

Natural scenes contain a wide range of textured motion phenomena which are characterized by the movement of a large amount of particle and wave elements, such as falling snow, wavy water, and dancing grass. In this paper, we present a generative model for representing these motion patterns and study a Markov chain Monte Carlo algorithm for inferring the generative representation from observed video sequences. Our generative model consists of three components. The first is a photometric model which represents an image as a linear superposition of image bases selected from a generic and overcomp

Models for estimating bayes factors with applications to phylogeny and tests of monophyly.

Bayes factors comparing two or more competing hypotheses are often estimated by constructing a Markov chain Monte Carlo (MCMC) sampler to explore the joint space of the hypotheses. To obtain efficient Bayes factor estimates, Carlin and Chib (1995, Journal of the Royal Statistical Society, Series B57, 473-484) suggest adjusting the prior odds of the competing hypotheses so that the posterior odds are approximately one, then estimating the Bayes factor by simple division. A byproduct is that one often produces several independent MCMC chains, only one of which is actually used for estimation. We

A Bayesian space-time model for clustering areal units based on their disease trends.

Population-level disease risk across a set of non-overlapping areal units varies in space and time, and a large research literature has developed methodology for identifying clusters of areal units exhibiting elevated risks. However, almost no research has extended the clustering paradigm to identify groups of areal units exhibiting similar temporal disease trends. We present a novel Bayesian hierarchical mixture model for achieving this goal, with inference based on a Metropolis-coupled Markov chain Monte Carlo ((MC)$^3$) algorithm. The effectiveness of the (MC)$^3$ algorithm compared to a st

Phylogeography of rabies virus isolated from dogs in Brazil between 1985 and 2006.

To establish the phylogeographic relationships in rabies viruses in Brazil, we studied a dataset retrieved from GenBank consisting of 71 genetic sequences from the coding region of the N gene of rabies viruses isolated in dogs over a period of 22 years. The Bayesian Markov chain Monte Carlo method available in the BEAST package was used with the GTR+G+Г4 evolutionary model in conjunction with the relaxed uncorrelated lognormal molecular clock model and an exponential growth tree prior. A discrete phylogeographic diffusion model was also analyzed using a standard continuous-time Markov chain vi

Longitudinal cohort study on subsequent injury risk in professional football players in the Qatar Stars League: a probabilistic approach using basic learning.

Better understanding of the biomechanical and physiological mechanisms underlying subsequent injuries could have substantial implications for clinical practice in sports medicine. We investigated subsequent injury risk among professional football players in the Qatar Stars League (QSL), focusing on injury recurrence patterns over nine competitive seasons (2013-2021). Through an observational cohort study, we collected data on time-loss injuries from 1,258 players, recording 4,700 injuries categorized by body part, injury type, and recurrence. Utilizing Markov model, we explored probabilistic l

On the Difference between the Information Bottleneck and the Deep Information Bottleneck.

Combining the information bottleneck model with deep learning by replacing mutual information terms with deep neural nets has proven successful in areas ranging from generative modelling to interpreting deep neural networks. In this paper, we revisit the deep variational information bottleneck and the assumptions needed for its derivation. The two assumed properties of the data, X and Y, and their latent representation T, take the form of two Markov chains T - X - Y and X - T - Y . Requiring both to hold during the optimisation process can be limiting for the set of potential joint distributio

Markov switching zero-inflated space-time multinomial models for comparing multiple infectious diseases.

Univariate zero-inflated models are increasingly being used to account for excess zeros in spatio-temporal infectious disease counts. However, the multivariate case is challenging due to the need to account for correlations across space, time and disease in both the count and zero-inflated components of the model. We are interested in comparing the transmission dynamics of several co-circulating infectious diseases across space and time, where some of the diseases can be absent for long periods. We first assume there is a baseline disease that is well-established and always present in the regi

Well-tempered MCMC simulations for population pharmacokinetic models.

A full Bayesian statistical treatment of complex pharmacokinetic or pharmacodynamic models, in particular in a population context, gives access to powerful inference, including on model structure. Markov Chain Monte Carlo (MCMC) samplers are typically used to estimate the joint posterior parameter distribution of interest. Among MCMC samplers, the simulated tempering algorithm (TMCMC) has a number of advantages: it can sample from sharp multi-modal posteriors; it provides insight into identifiability issues useful for model simplification; it can be used to compute accurate Bayes factors for m

Gated Spatial Hidden Markov Models for Classification in Histological Samples, With Application to Muscle Fiber-Typing.

Quantitative histology often requires assigning each site or cell to one of two classes from continuous stain intensities. In practice, large-scale illumination and contrast fluctuations bias thresholds and obscure true biological differences. Standard correction methods preprocess the image to remove these artifacts, but do not propagate uncertainty from the correction into subsequent classification. We propose a spatial hidden Markov model that performs probabilistic, illumination-adjusted classification directly on raw stain intensities. A deterministic, data-driven "gate" rescales each sit

Joint Bayesian Hidden Markov Model With Subject-Specific Transitions for Wearable Sensor Data.

With the rapid advancements in wearable device technologies, there is a growing interest in learning useful digital biomarkers from wearable device data as objective, low-cost, real-time alternatives to use in healthcare settings. They have the potential to facilitate disease progression monitoring, medication tailoring, and supplementing clinical trial endpoints. For example, triaxial accelerometer sensor data is promising for monitoring symptoms of movement-related diseases, such as tremors in Parkinson's disease (PD). However, existing methods for accelerometer studies based on hidden Marko

Quantification of abnormal repetitive behaviour in captive European starlings (Sturnus vulgaris).

Stereotypies are repetitive, unvarying and goalless behaviour patterns that are often considered indicative of poor welfare in captive animals. Quantifying stereotypies can be difficult, particularly during the early stages of their development when behaviour is still flexible. We compared two methods for objectively quantifying the development of route-tracing stereotypies in caged starlings. We used Markov chains and T-pattern analysis (implemented by the software package, Theme) to identify patterns in the sequence of locations a bird occupied within its cage. Pattern metrics produced by bo

Monitoring epidemiologic surveillance data using hidden Markov models.

The analysis of routinely collected surveillance data is an important challenge in public health practice. We present a method based on a hidden Markov model for monitoring such time series. The model characterizes the sequence of measurements by assuming that its probability density function depends on the state of an underlying Markov chain. The parameter vector includes distribution parameters and transition probabilities between the states. Maximum likelihood estimates are obtained with a modified EM algorithm. Extensions are provided to take into account trend and seasonality in the data.

Detecting visual texture patterns in binary sequences through pattern features.

We measured human ability to detect texture patterns in a signal detection task. Observers viewed sequences of 20 blue or yellow tokens placed horizontally in a row. They attempted to discriminate sequences generated by a random generator ("a fair coin") from sequences produced by a disrupted Markov sequence (DMS) generator. The DMSs were generated in two stages: first a sequence was generated using a Markov chain with probability, pr = 0.9, that a token would be the same color as the token to its left. The Markov sequence was then disrupted by flipping each token from blue to yellow or vice v

Survival analysis and probability density function of switching heroin model.

We study a switching heroin epidemic model in this paper, in which the switching of supply of heroin occurs due to the flowering period and fruiting period of opium poppy plants. Precisely, we give three equations to represent the dynamics of the susceptible, the dynamics of the untreated drug addicts and the dynamics of the drug addicts under treatment, respectively, within a local population, and the coefficients of each equation are functions of Markov chains taking values in a finite state space. The first concern is to prove the existence and uniqueness of a global positive solution to th
