Exploring CHO cell stability during prolonged passaging via eXplainable AI driven flux balance analysis.

Production stability remains a major challenge in Chinese hamster ovary (CHO) cell-based therapeutic protein manufacturing, particularly during extended passaging where the underlying mechanisms of instability are not fully understood. Thus, in this study, we leveraged multivariate data analysis (MVDA) and flux balance analysis (FBA) with explainable AI (xAI) to mechanistically characterize the phenotypic differentiation between early (EP) and late passage (LP) of CHO cultures. Although EP and LP reached comparable peak viable cell densities, LP cultures exhibited a ~35% reduction in peak IgG

Characteristics of a Pseudomonas aeruginosa induced porcine sepsis model for multi-organ metabolic flux measurements.

Survival of sepsis is related to loss of muscle mass. Therefore, it is imperative to further define and understand the basic alterations in nutrient metabolism in order to improve targeted sepsis nutritional therapies. We developed and evaluated a controlled hyperdynamic severe sepsis pig model that can be used for in vivo multi-organ metabolic studies in a conscious state. In this catheterized pig model, bacteremia was induced intravenously with 109 CFU/h Pseudomonas aeruginosa (PA) in 13 pigs for 18 h. Both the PA and control (nine) animals received fluid resuscitation and were continuously

mFLIP: metabolic flux interval prediction.

BACKGROUND: Understanding cellular metabolism often involves an accurate estimation of metabolic fluxes-the rates at which metabolites are converted in biochemical pathways. Flux Variability Analysis (FVA) is the gold standard for computing reaction flux intervals. However, its reliance on linear programming makes it computationally intensive, often requiring hours or days for large cohorts on complex genome-scale metabolic network models. METHODS: To address this limitation, we propose mFLIP, a machine learning-based framework for predicting flux intervals across metabolic pathways. The mode

Comprehensive metabolic modeling of multiple 13C-isotopomer data sets to study metabolism in perfused working hearts.

In many forms of cardiomyopathy, alterations in energy substrate metabolism play a key role in disease pathogenesis. Stable isotope tracing in rodent heart perfusion systems can be used to determine cardiac metabolic fluxes, namely those relative fluxes that contribute to pyruvate, the acetyl-CoA pool, and pyruvate anaplerosis, which are critical to cardiac homeostasis. Methods have previously been developed to interrogate these relative fluxes using isotopomer enrichments of measured metabolites and algebraic equations to determine a predefined metabolic flux model. However, this approach is

Genetic determinants for enhanced glycerol growth of Saccharomyces cerevisiae.

The yeast Saccharomyces cerevisiae generally shows a low natural capability to utilize glycerol as the sole source of carbon, particularly when synthetic medium is used and complex supplements are omitted. Nevertheless, wild type isolates have been identified that show a moderate growth under these conditions. In the current study we made use of intraspecies diversity to identify targets suitable for reverse metabolic engineering of the non-growing laboratory strain CEN.PK113-1A. A genome-wide genetic mapping experiment using pooled-segregant whole-genome sequence analysis was conducted, and o

13C Stable Isotope Tracing-Based MFA Reveals the Contribution of Glucose to Glycolytic and TCA Fluxes and Its Application in Depression Research.

Metabolomics is widely applied to dissect metabolic pathways and their correlations with biological phenotypes. Unlike genomics and proteomics, metabolites exhibit substantial heterogeneity in chemical structure, physicochemical properties, and biological origin. Accordingly, pathway enrichment and annotation relying merely on alterations in metabolite abundance are prone to incomplete coverage, ionization bias, and ambiguous annotation, which inevitably impair the accuracy of pathway interpretation. Metabolic flux analysis (MFA) coupled with stable isotope-resolved metabolomics (SIRM) offers

H2S-mediated protein persulfidation regulates redox metabolic flux underlying salt-stress resilience in rice.

Hydrogen sulfide (H2S) functions as a gaseous signaling molecule in plant stress responses through the persulfidation of protein cysteine (Cys) residues. A comprehensive, Cys site-specific map of the plant persulfidome has been lacking, despite its importance for achieving a systems-level understanding of the biological roles of Cys persulfidation. Using a state-of-the-art N-ethylmaleimide-biotin-based proteomics strategy, we generate a dynamic map of 1,691 persulfidated Cys sites in the rice (Oryza sativa) leaf proteome. Our results reveal a global dynamic changes in protein persulfidation du

BACKGROUND: The Mycobacterium tuberculosis (Mtb) curli pili (MTP) adhesin has been reported as a significant target for TB diagnostic and intervention strategies. The precise contribution of MTP in modulating oxidative phosphorylation (OXPHOS) and central carbon metabolism (CCM) within host epithelial cells is currently unknown. OBJECTIVES: This study aimed to investigate the impact of MTP in whole cell bioenergetics during early stages of infection. METHODS: Extracellular flux analysis was used to determine the role of MTP in modulating OXPHOS in A549 epithelial cells. 13C-metabolic flux an

Single-cell transcriptomics reveals glycolytic heterogeneity and identifies STC2 as a key regulator of metabolic reprogramming in osteosarcoma.

Osteosarcoma (OS) exhibits profound metabolic reprogramming, yet the specific cellular subpopulations and regulatory networks governing glycolysis within the tumor microenvironment remain elusive. We integrated single-cell RNA sequencing (scRNA-seq) data from 12 OS samples with bulk transcriptomics and high-dimensional Weighted Gene Co-expression Network Analysis (hdWGCNA). The identified core metabolic regulator was comprehensively validated in vitro using functional assays and Seahorse extracellular flux analysis in MG-63 and U2OS cells. Our single-cell analysis revealed marked metabolic het

Transcriptome-guided modeling reveals insulin-related metabolic dysfunction in SCA3 mouse cerebellum.

Spinocerebellar ataxia type 3 (SCA3) is a polyglutamine neurodegenerative disorder in which metabolic involvement may extend beyond proteotoxicity alone. We integrated cerebellar RNA sequencing with transcriptome-constrained genome-scale metabolic modeling to characterize metabolic dysregulation in transgenic SCA3 (84Q) versus control (15Q) mice and to relate cerebellar changes to circulating insulin-related measures. Differential expression and preranked gene set enrichment analyses revealed coordinated suppression of insulin/glucose-homeostasis modules and lipid/sterol programs in the SCA3 c

Flux sampling and graph neural networks for improved gene essentiality prediction in mammalian genome-scale metabolic models.

Gene essentiality, the requirement of a gene for survival or proliferation, is central to understanding cellular processes and identifying drug targets. Experimental determination requires large growth screens that are time-consuming and expensive, motivating in silico approaches. Existing methods predominantly use flux balance analysis (FBA), a constraint-based optimisation framework that requires a predefined cellular objective function. This can introduce observer bias, because the objective often reflects the researcher's assumptions rather than the cell's biological goals. Here, we presen

Defining the Metabolic Pathways and Host-Derived Carbon Substrates Required for Francisella tularensis Intracellular Growth.

Francisella tularensis is a Gram-negative, facultative, intracellular bacterial pathogen and one of the most virulent organisms known. A hallmark of F. tularensis pathogenesis is the bacterium's ability to replicate to high densities within the cytoplasm of infected cells in over 250 known host species, including humans. This demonstrates that F. tularensis is adept at modulating its metabolism to fluctuating concentrations of host-derived nutrients. The precise metabolic pathways and nutrients utilized by F. tularensis during intracellular growth, however, are poorly understood. Here, we use

Measurement of metabolic fluxes using stable isotope tracers in whole animals and human patients.

PURPOSE OF REVIEW: Metabolic flux analysis using stable isotope labeled substrates allows for the tracing of carbon, nitrogen, and hydrogen atoms through metabolic pathways and is an invaluable tool for investigating dynamic metabolic changes occurring in health and disease. Studies of flux analysis in vivo are more technically challenging than in vitro or ex vivo but provide a highly detailed view of organ and/or systemic metabolism. We review here recent efforts in studies of diet and nutrition, non-small cell lung cancer, ischemia/reperfusion injury, and hemorrhagic shock where in vivo flux

Advancements in the Metabolic Profiling of Three-Dimensional Brain Tumor Spheroids for Drug Screening.

Brain tumors, especially gliomas, are challenging to treat because of their aggressive nature, complex tumor microenvironment, and resistance to conventional therapies. Traditional two-dimensional (2D) cell cultures often fail to replicate the true tumor environment, leading to inaccurate predictions of drug efficacy. Extracellular flux analysis technology, typically used for real-time metabolic analysis in 2D cultures, measures key metabolic parameters, such as the extracellular acidification rate (ECAR) and oxygen consumption rate (OCR), providing insights into cellular metabolism. The use o

Integrative genome-scale metabolic model of GABAergic neurons reveals metabolic signatures across the mild cognitive impairment - Alzheimer disease continuum.

INTRODUCTION: Mild cognitive impairment (MCI) represents a prodromal stage of Alzheimer's disease (AD), but the metabolic mechanisms underlying early neuronal dysfunction remain incompletely understood. GABAergic neurons, which maintain excitatory-inhibitory balance and network stability, exhibit early vulnerability during neurodegeneration, although the metabolic alterations associated with their dysfunction remain poorly characterized. METHODS: We developed a context-specific genome-scale metabolic model (GEM) of human GABAergic neurons across the MCI-AD continuum using deconvolved hippocam

Accurate prediction of gene deletion phenotypes with Flux Cone Learning.

Understanding the impact of gene deletions is crucial for biological discovery, biomedicine, and biotechnology. Due to the complexity of genome-wide deletion screens, there is growing interest in computational methods that leverage existing screening data for predictive modeling. Here, we present Flux Cone Learning, a general framework designed to predict the effects of metabolic gene deletions on cellular phenotypes. Using Monte Carlo sampling and supervised learning, our approach identifies correlations between the geometry of the metabolic space and experimental fitness scores from deletion

Metabolic Structure: A Paradigm Revisited in Light of the Fundamental Parameters of Living Systems.

The concept of 'metabolic structure', which considers metabolism as a stable, genetically encoded architecture with enzymes occupying fixed control positions, is indispensable but incomplete, and it obscures metabolism's true nature. I propose redefining metabolism as a dynamic field of emergent biochemical fluxes, governed by six fundamental parameters: time, water, entropy, quantum effects, space, and electrostatic potential, shaping the thermodynamic trajectories of living matter. Metabolic control analysis already supports this view: flux control coefficients are state- and time-dependent

Silk fibroin production in Escherichia coli is limited by a positive feedback loop between metabolic burden and toxicity stress.

To investigate the metabolic elasticity and production bottlenecks for recombinant silk proteins in Escherichia coli, we performed a comprehensive characterization of one elastin-like peptide strain (ELP) and two silk protein strains (A5 4mer, A5 16mer). Our approach included 13C metabolic flux analysis, genome-scale modeling, transcription analysis, and 13C-assisted media optimization experiments. Three engineered strains maintained their central flux network during growth, while measurable metabolic flux redistributions (such as the Entner-Doudoroff pathway) were detected. Under metabolic bu

Computational method for inferring objective function of glycerol metabolism in Klebsiella pneumoniae.

Flux balance analysis (FBA) is an effective tool in the analysis of metabolic network. It can predict the flux distribution of engineered cells, whereas the accurate prediction depends on the reasonable objective function. In this work, we propose two nonlinear bilevel programming models on anaerobic glycerol metabolism in Klebsiella pneumoniae (K. pneumoniae) for 1,3-propanediol (1,3-PD) production. One intends to infer the metabolic objective function, and the other is to analyze the robustness of the objective function. In view of the models' characteristic an improved genetic algorithm is
