Adaptive laboratory evolution of Methylorubrum extorquens for lanthanide-dependent robust growth under high concentrations of methanol.

Methylorubrum extorquens AM1 has been extensively studied as a platform for biomanufacturing using a methanol feedstock. Given that lanthanide (Ln) ions are recognized as important metals related to methylotrophy of methylotrophic bacteria, this study applied adaptive laboratory evolution to M. extorquens under Ln-supplemented conditions to obtain strains with robust growth at high concentrations of methanol. The cultivation results indicated a possible Ln-dependent mechanism for methanol tolerance in this methylotroph. The parent strain was unable to grow at 5% (v/v) methanol under Ln-free co

Adaptively evolved Methylorubrum extorquens with enhanced formate tolerance and its application in 3-hydroxypropionic acid production.

UNLABELLED: Methylorubrum extorquens AM1, a native formate-utilizing bacterium, has exhibited limited capacity to tolerate formate. In this study, we employed an adaptive laboratory evolution (ALE) strategy to develop an evolved strain FT3 derived from M. extorquens AM1, with enhanced formate tolerance. When cultivated with a mixture of carbon sources containing 90 mM formate and 30 mM methanol, the FT3 strain exhibited 5.3 times higher optical density (OD600) compared to the parental strain. FT3 strain was shown to efficiently utilize both methanol and formate in experiments using 13C-labeled

Beyond the pink: uncovering the secrets of pink pigmented facultative methylotrophs.

Pink Pigmented Facultative Methylotrophs (PPFMs) belong to a diverse group of methylotrophic bacteria predominantly in the genus Methylobacterium, and are known for their beneficial interactions with plants. They can use single-carbon compounds, such as methanol, formate, formaldehyde and methyl amines as well as various multi-carbon substrates as sources of carbon and energy. PPFMs are characterized by their distinctive pink pigmentation and are commonly found in the phyllosphere, where they play a major role in promoting plant growth through various mechanisms; These mechanisms include the p

Roseomonas, a new genus associated with bacteremia and other human infections.

In the 1980s, a pink bacterium different from species of the genus Methylobacterium was implicated in human infection. Using biochemical tests and DNA hybridization, we examined 42 strains of pink-pigmented, gram-negative bacteria that were not members of the genus Methylobacterium. The isolates included 6 strains each of CDC "pink coccoid" groups I, II, III, and IV; 10 isolates from Gilardi's "unnamed taxon"; and 8 blood isolates from ill, debilitated, or immunosuppressed patients. The DNA hybridization studies supported the creation of six genomospecies encompassing the 42 strains. Reactions

Structure and Diversity of the Microbiome in Amazonian Sand Flies: Insights into Vector-Microbe Interactions.

This study uses high-throughput sequencing of the 16S rRNA gene and specific PCR to analyze the microbiome and identify secondary endosymbionts in sand flies from the Amazon region, important vectors of parasitic and viral diseases. Specimens of Psychodopygus, Trichophoromyia, Nyssomyia, Trichopygomyia and Brumptomyia were collected and analyzed. The results revealed that the richness, diversity, and composition of the microbiome are influenced by several factors, such as insect species specific composition, and insect sex. The core microbiome community was represented by 18 genera, with Novos

Persistence preserves phenotypic heterogeneity in non-genetic formaldehyde resistance in Escherichia coli.

OBJECTIVES: Recently, it was discovered that Methylobacterium extorquens possesses a spectrum of phenotypic states conferring non-genetic resistance to formaldehyde. The non-genetic resistance allowed rapid growth on levels of formaldehyde which were lethal to the majority of the population. To investigate whether this is a common phenomenon, we tested the distantly related Escherichia coli for heterogeneity to formaldehyde stress during growth on glucose. RESULTS: Like M. extorquens, E. coli populations have a wide, reversible, continuous range of non-genetic resistance to formaldehyde. Howev

A tungsten-specific maturation pathway governs cofactor assembly of a CO2-reducing formate dehydrogenase in Methylorubrum extorquens.

Tungsten-dependent formate dehydrogenases catalyze the reversible interconversion of carbon dioxide and formate and play key roles in microbial redox metabolism, yet the molecular basis for selective tungsten cofactor assembly in aerobic bacteria remains poorly understood. Here, we define a dedicated tungsten-specific maturation pathway that governs cofactor assembly and delivery to the carbon dioxide-reducing formate dehydrogenase MeFDH1 in Methylorubrum extorquens AM1. Targeted genetic deletions identified moeA1, mobB, and fdhD as essential for MeFDH1 activity and tungsten incorporation. Pro

Effective use of a horizontally-transferred pathway for dichloromethane catabolism requires post-transfer refinement.

When microbes acquire new abilities through horizontal gene transfer, the genes and pathways must function under conditions with which they did not coevolve. If newly-acquired genes burden the host, their utility will depend on further evolutionary refinement of the recombinant strain. We used laboratory evolution to recapitulate this process of transfer and refinement, demonstrating that effective use of an introduced dichloromethane degradation pathway required one of several mutations to the bacterial host that are predicted to increase chloride efflux. We then used this knowledge to identi

Lanthanide-dependent isolation of phyllosphere methylotrophs selects for a phylogenetically conserved but metabolically diverse community.

Lanthanides have emerged as important metal cofactors for biological processes. Lanthanide-associated metabolisms are well-studied in leaf symbiont methylotrophic bacteria, which utilize reduced one-carbon compounds such as methanol for growth. Yet, the importance of lanthanides in plant-microbe interactions and on microbial physiology and colonization in plants remains poorly understood. To investigate this, 344 pink-pigmented facultative methylotrophs were isolated from soybean leaves by selecting for bacteria capable of methanol oxidation with lanthanide cofactors, but none were obligately

Bacterial community composition and diversity associated with developmental stages of Anopheles subpictus.

Malaria remains the deadliest vector-borne disease globally. Among different malaria vectors, Anopheles subpictus has been regarded as the potent vector across many Indian states. Microbiota in mosquitoes are critical determinants for their development, physiology, and vector competence, which differ significantly among mosquito species, life stages, and environmental parameters. Microbial profiles linked with various life stages of the emerging malaria vector, An. subpictus remain unexplored. In this study, 16S rRNA amplicon sequencing (V1-V9 regions) was used to explore and analyze the micro

Deciphering of sulfonamide biodegradation mechanism in wetland sediments: from microbial community and individual populations to pathway and functional genes.

Figuring out the comprehensive metabolic mechanism of sulfonamide antibiotics (SA) is critical to improve and optimize SA removal in the bioremediation process, but relevant studies are still lacking. Here, an approach integrating metagenomic analysis, degraders' isolation, reverse transcriptional quantification and targeted metabolite determination was used to decipher microbial interactions and functional genes' characteristics in SA-degrading microbial consortia enriched from wetland sediments. The SA-degrading consortia could rapidly catalyze ipso-hydroxylation and subsequent reactions of

Efficient degradation of aqueous dichloromethane by an enhanced microbial electrolysis cell: Degradation kinetics, microbial community and metabolic mechanisms.

Dichloromethane (DCM) has been listed as a toxic and harmful water pollutant, and its removal needs attention. Microbial electrolysis cells (MECs) are viewed as a promising alternative for pollutant removal, which can be strengthened from two aspects: microbial inoculation and acclimation. In this study, the MEC for DCM degradation was inoculated with the active sludge enhanced by Methylobacterium rhodesianum H13 (strain H13) and then acclimated in the form of a microbial fuel cell (MFC). Both the introduction of strain H13 and the initiation in MFC form significantly promoted DCM degradation.

Bacterial acquisition of hexachlorobenzene-derived carbon in contaminated soil.

Pesticides are a class of xenobiotics intentionally released into the environment. Hexachlorobenzene (HCB) was used as a fungicide from 1945, leaving behind many contaminated sites. Very few studies have examined the biodegradation of HCB or the fate of HCB-derived carbon. Here we report that certain bacterial populations are capable of deriving carbon from HCB in contaminated soil under aerobic conditions. These populations are primarily Proteobacteria, including Methylobacterium and Pseudomonas, which predominated as detected by stable isotope probing (SIP) and 16S rRNA gene amplicon pyroseq

Protection of Arabidopsis thaliana against leaf-pathogenic Pseudomonas syringae by Sphingomonas strains in a controlled model system.

Diverse bacterial taxa live in association with plants without causing deleterious effects. Previous analyses of phyllosphere communities revealed the predominance of few bacterial genera on healthy dicotyl plants, provoking the question of whether these commensals play a particular role in plant protection. Here, we tested two of them, Methylobacterium and Sphingomonas, with respect to their ability to diminish disease symptom formation and the proliferation of the foliar plant pathogen Pseudomonas syringae pv. tomato DC3000 on Arabidopsis thaliana. Plants were grown under gnotobiotic conditi

Dual biocontrol strategy: Fluorescent pseudomonads and methylotrophic bacteria in combating Corynespora leaf spot in blackgram.

Blackgram leaf spot, caused by Corynespora cassiicola, is a serious disease that significantly reduces global blackgram production. The non-commercial nature of the crop and growing nutritional significance in recent years made it necessary to implement an economical and environmentally responsible disease management strategy. In this line, twenty isolates each of fluorescent pseudomonads (FP) and facultative methylotrophs (FM) were isolated from the black gram phyllosphere. In vitro dual-culture assays demonstrated the potential of FPs (CBP-05, PPP-01) and FMs (PPM-01, ABM-04) to inhibit the

Transposon mutagenesis for methylotrophic bacteria using Methylorubrum extorquens AM1 as a model system.

Transposon mutagenesis utilizes transposable genetic elements that integrate into a recipient genome to generate random insertion mutations which are easily identified. This forward genetic approach has proven powerful in elucidating complex processes, such as various pathways in methylotrophy. In the past decade, many methylotrophic bacteria have been shown to possess alcohol dehydrogenase enzymes that use lanthanides (Lns) as cofactors. Using Methylorubrum extorquens AM1 as a model organism, we discuss the experimental designs, protocols, and results of three transposon mutagenesis studies t

Statistical media optimization for growth and PHB production from methanol by a methylotrophic bacterium.

Media components were optimized by statistical design for cell growth and PHB production of Methylobacterium extorquens DSMZ 1340. Four important components of growth media were optimized by central composite design. The growth increased from an OD=1.35 for Choi medium as control to an OD=2.15 for optimal medium. Then media components for PHB production were optimized. Optimization of five important factors was conducted by response surface method. The optimal composition of PHB production medium was found to be at 7.8 (g/L) Na2HPO4 x 12H2O, and surprisingly at zero concentration of (NH4)2SO4,

A novel engineered strain of Methylorubrum extorquens for methylotrophic production of glycolic acid.

The conversion of CO2 into methanol depicts one of the most promising emerging renewable routes for the chemical and biotech industry. Under this regard, native methylotrophs have a large potential for converting methanol into value-added products but require targeted engineering approaches to enhance their performances and to widen their product spectrum. Here we use a systems-based approach to analyze and engineer M. extorquens TK 0001 for production of glycolic acid. Application of constraint-based metabolic modeling reveals the great potential of M. extorquens for that purpose, which is no

Efficient degradation of dichloromethane by novel cell-immobilized-filled biotrickling filters: Performance and mechanisms.

Dichloromethane (DCM) is a toxic and recalcitrant volatile organic compound (VOC), and its effective treatment remains challenging due to low biodegradability and slow biofilm establishment in conventional biotrickling filters (BTFs). To address this limitation, a novel composite spherical filter PU-H13@PP-AC, consisting of polyurethane foam immobilized with Methylobacterium rhodesianum H13 and packed into activated-carbon-modified polypropylene spheres-was synthesized and applied in a BTF (hereafter BTF3). To comparatively evaluate performance, two additional BTFs were operated with PU@PP (BT

Identification of bacteria from clinical samples using Bartonella alpha-Proteobacteria growth medium.

In an effort to overcome historical problems associated with the isolation of Bartonella species from animal and human blood samples, our laboratory developed a novel, chemically modified, insect-based, liquid culture medium (Bartonella alpha-Proteobacteria growth medium, BAPGM). In this study, we describe the isolation of non-Bartonella bacteria from aseptically obtained human blood and tissue samples that were inoculated into BAPGM pre-enrichment culture medium, and were obtained during attempts to define each individuals Bartonella infection status.
