Solid-state nanopores have been widely used in the detection of biomolecules, but improving DNA sequencing resolution remains a significant challenge. Polyacrylic acid (PAA), known for its abundant carboxyl groups and excellent hydrophilicity, emerges as an ideal material for nanopore sensors. This study, based on molecular dynamics simulations, demonstrates that nanopore sensors incorporating PAA exhibit a "braking" effect. This effect slows down the translocation speed of single-stranded DNA (ssDNA) while enhancing its recognition capability. Findings reveal that a 15% mass fraction of PAA w

Single-channel electrical recording remains a fundamental technique for investigating biological nanopores embedded in lipid bilayer membranes. However, this method cannot reveal information from nanopores that fail to induce transmembrane ionic currents. Here, we present procedures that integrate a microelectrode cavity array with a single-molecule fluorescence microscope to probe labeled nanopores on freestanding lipid bilayers with light and electricity at the same time. Because oligomeric prepores are frequently employed in nanopore sensing applications, we explore the conversion of prepor

We demonstrate a strategy for fabricating robust ∼2 nm nanopores on copper (Cu) surfaces using a nonmagnetic two-dimensional (2D) metal-organic framework (MOF), without the need for additional 3d metal atom deposition, that serves as a platform for constructing single-atom transition-metal coordination sites. Scanning tunneling microscopy and spectroscopy (STM/STS) conducted at 78 K under ultrahigh vacuum (UHV), along with angle-resolved photoemission spectroscopy (ARPES) at 300 K, provide direct insight into the electronic structure. Machine-learning interatomic potential (MLIP) calculations

Capillary condensation/evaporation-induced hysteresis is a fundamental characteristic of confined fluid-phase transitions. Although extensively studied for pure fluids, the hysteresis behavior of confined fluid mixtures remains poorly understood. Here, grand canonical Monte Carlo-molecular dynamics (GCMD) simulations are employed to investigate adsorption-desorption hysteresis of N2/CH4 mixtures in cylindrical carbon nanopores. While pure CH4 and N2 exhibit the expected pore-size- and temperature-dependent hysteresis behavior, binary mixtures show strongly composition-dependent phase transitio

In this study, a series of Cu2+x-yInySe (-0.3 ≤ x ≤ 0.2 and 0 ≤ y ≤ 0.05) samples were prepared by melting and the spark plasma sintering method. X-ray diffraction measurements indicate that the Cu-deficient samples (x = -0.3 y = 0 and x = -0.2 y = 0) prefer to form the cubic phase (β-Cu2Se). Adding excessive Cu or introducing In atoms into the Cu2Se matrix triggers a phase transition from the β to α phase. Positron lifetime measurements confirm the reduction in Cu vacancy concentration by adding excessive Cu or introducing In atoms into Cu2Se, which causes a dramatic decrease in carrier conce

Controlling protein unfolding and translocation through solid-state nanopores remains a significant challenge due to the steep entropic barriers and the propensity for kinetic jamming. We propose a stepped graphene nanopore architecture designed to decouple the thermodynamic and kinetic requirements of the translocation process. Using all-atom molecular dynamics simulations, we demonstrate that the stepped geometry reconfigures the electrostatic potential, smoothing the field gradient and partitioning the entropic barrier into manageable stages. Our results reveal a non-monotonic dependence of

We investigated the role of a nanoporous particle on the formation of macroscopic solid in the framework of equilibrium thermodynamics and from the free-energy perspective. The model particle has cylindrical pores with equidistant circular openings on the particle surface. We focused on two potentially limiting steps: (i) the solid nucleation from liquid inside a single pore and (ii) the bridging of multiple pores on the particle surface. We examined the nucleation near the liquid-vapor meniscus inside a pore by considering different solid-vapor and solid-pore wall contact angles, as well as t

Genetic sequencing is a vital process that requires the transport of charged nucleic acids through transmembrane nanopores. Single-molecule studies show that macromolecular bulk crowding facilitates the capture of these polymers, leading to a high throughput of nanopore sensors. Motivated by these observations, a minimal discrete-state stochastic framework was developed to describe the role of poly(ethylene glycol) (PEG) crowders in varying concentrations in the transport of ssDNA through α-hemolysin nanopores. This theory suggested that the cooperative partitioning of polycationic PEGs contro

The glycosaminoglycan hyaluronan (HA) plays important roles in diverse physiological functions where the distribution of its molecular weight (MW) can influence its behavior and is known to change in response to disease conditions. During inflammation, HA undergoes a covalent modification in which heavy chain subunits of the inter-alpha-inhibitor family of proteins are transferred to its structure, forming heavy chain-HA (HC•HA) complexes. While limited assessments of HC•HA have been performed previously, determining the size distribution of its HA component remains a challenge. Here, we descr

Hereditary ataxias, caused by expansions of short tandem repeats, are difficult to diagnose using traditional PCR and Southern blot methods, which struggle to detect complex repeat expansions and cannot assess repeat interruptions or methylation. An updated Clinical Nanopore Cas9-Targeted Sequencing workflow is presented for analyzing repeat expansions, now compatible with the Oxford Nanopore Technologies R10 flow cell. The workflow incorporates the Oxford Nanopore Technologies wf-human-variation Epi2Me workflow, including the Straglr tool to analyze base-called reads, ensuring compatibility w

Interfacial tension (IFT) in nanoscale pores governs multiphase flow, capillary trapping, and hydrocarbon recovery in unconventional reservoirs, yet how pore size and pore-wall chemistry jointly control this behavior remains poorly understood. Because the organic (kerogen) surfaces lining these pores are chemically heterogeneous, and nitrogen is among their most abundant reactive heteroatoms, we investigate how nitrogen-containing functional groups modulate the IFT of confined n-butane and CO2-n-butane mixtures. Using grand canonical Monte Carlo (GCMC) simulations combined with density functio

Marine methane hydrates combine high energy density with low-carbon attributes; replacing cage-encapsulated CH4 with CO2 is regarded as a dual-benefit route that couples production with emissions reduction. Recently, CO2-N2 coinjection has been proposed to alleviate the mass-transfer limitations of pure CO2 replacement, yet its molecular mechanism under clay confinement remains poorly understood. Here, we perform microsecond molecular dynamics simulations to systematically assess how varying N2 fractions influence CO2-hydrate growth and CO2-for-CH4 replacement. Results show that, under confine

Nanopore technology is a powerful tool for studying the native structures and properties of single entities. However, it sometimes suffers from insufficient accuracy and a potential false positive rate due to low ionic current signal gain. Herein, we report a methodology whereby the manipulation of nanopore outer-surface (OS) charges enhances the ionic current signal gain, which, in turn, improves detection accuracy in single-entity analysis. The results demonstrate that OS charges enhance the ionic current change value (ΔI) and ionic current change rate (β), two key signals for nanopore singl

Freeze-drying has emerged as a viable drying technique for highly mesoporous aerogels due to its simplicity, safety, and sustainability, but it still struggles with prolonged processing cycles. Herein, we report a freeze-drying acceleration approach based on the regulation of a confined liquid-solid phase transition in nanopores by surface modification. Using silica gels as model systems, the interactions between pore walls and pore liquids were systematically modulated through the methylation of surface hydroxyl groups. Through surface methylation, the adsorption energy of water on pore walls

There is a growing interest in new polymerized ionic liquids (PILs) with enhanced ion transport properties especially at low temperatures, in the vicinity of the liquid-to-glass temperature, T g. We employed two structurally similar ionic liquids (ILs), namely, 1-butyl-3-methylimidazolium bis-(trifluoromethylsulfonyl)-imide ([BMIM]+[TFSI]-) and 1-(4-vinylbenzyl)-3-butylimidazolium bis-(trifluoromethane)-sulfonimide ([VBBI]+[TFSI]-) and synthesized the corresponding PILs, poly-[BVIM]+[TFSI]-, and poly-[VBBI]+[TFSI]-. The main difference was the positioning of the cationand hence the cation/ani

Reading digital information from highly dense but lightweight DNA medium nowadays relies on time-consuming next-generation sequencing. Nanopore sequencing holds the promise to overcome the efficiency problem, but high indel error rates lead to the requirement of large amount of high quality data for accurate readout. Here we introduce Composite Hedges Nanopores, capable of handling indel rates up to 15.9% and substitution rates up to 7.8%. The overall information density can be doubled from 0.59 to 1.17 by utilizing a degenerated eight-letter alphabet. We demonstrate that sequencing times of 2

Post-transcriptional modifications to RNA, which comprise the epitranscriptome, play important roles in RNA metabolism, gene regulation, and disease pathogenesis. However, mapping modifications and characterizing their function is often challenged by a lack of consensus on their presence and significance. The availability of reference epitranscriptomes to benchmark data would significantly advance epitranscriptomic studies. Toward this goal, we established a reference epitranscriptome for human immunodeficiency virus 1 (HIV-1), an important human pathogen. We sequenced a model HIV-1 genome fro

Nanopore sequencing is transforming viral genomics through real-time, portable, long-read analysis of RNA and DNA. Unlike traditional short-read platforms, it detects nucleotide sequences by measuring ionic current changes as nucleic acids pass through nanoscale pores, enabling direct single-molecule sequencing and base modification detection. Its simplicity, flexibility, and capacity for ultra-long reads make it ideal for resolving complex genomic regions, structural variants, and full viral genomes. These advantages have accelerated its use in pathogen surveillance and outbreak response, esp
