To dissect the role of immunogenetics in allergy and asthma, we performed a phenome-wide association study in 974 Turkish children selected from a cross-sectional study conducted using ISAAC (International Study of Asthma and Allergies in Children) Phase II tools. We investigated 9 loci involved in different immune functions (ADAM33, ADRB2, CD14, IL13, IL4, IL4R, MS4A2, SERPINE1, and TNF) with respect to 116 traits assessed through blood tests, hypertonic saline challenge tests, questionnaires, and skin prick tests. Multiple associations were observed for ADAM33: rs2280090 was associated with

Genetic associations shared by multiple traits provide evidence about the biological role of disease associated variants. Here we propose genetic factor analysis (GFA), a multiphenotype analysis method that identifies common patterns of cross-trait associations, the signatures of shared biological processes. GFA overcomes limitations of alternative methods by automatically selecting the number of factors, accounting for sample overlap and allowing factors to be non-orthogonal. We apply GFA to analysis of 22 common risk factors for coronary artery disease and type 2 diabetes to partition the he

INTRODUCTION: Parkinson's disease (PD) patients have multiple co-morbidities, exposures, and medications. Our objective is to evaluate the complexity of features associated with PD in a study of 933 cases and 291 controls in the Harvard Biomarkers Study.
METHODS: The primary analysis evaluated 64 health features for associations with PD using logistic regression adjusting for age and sex. We adjusted for multiple testing using the false discovery rate (FDR) with ≤ 0.05 indicating statistical significance. Exploratory analyses examined feature correlation clusters.
RESULTS: Depression (OR = 3

UNLABELLED: The aging of hematopoietic stem cells (HSCs) impairs their regenerative and self-renewal capacities, contributing to immune dysfunction and hematologic diseases, yet safe and effective rejuvenation strategies remain elusive.
METHODS: This study employed a human data-driven, metabolism-centered approach to identify endogenous compounds with rejuvenating potential for aged HSCs. Genome-scale metabolic models and single-cell transcriptomic analyses were used to characterize metabolic changes in human and mouse HSCs. Aged mice were treated with cholesterol sulfate (CS), and HSC functi

BACKGROUND: Genetic variation in APOE is associated with altered lipid metabolism, as well as cardiovascular and neurodegenerative disease risk. However, prior studies are largely limited to European ancestry populations and differential risk by sex and ancestry has not been widely evaluated. We utilized a phenome-wide association study (PheWAS) approach to explore APOE-associated phenotypes in the All of Us Research Program.
METHODS: We determined APOE alleles for 181,880 All of Us participants with whole genome sequencing and electronic health record (EHR) data, representing seven gnomAD an

Along with the increasing availability of electronic medical record (EMR) data, phenome-wide association studies (PheWAS) and phenome-disease association studies (PheDAS) have become a prominent, first-line method of analysis for uncovering the secrets of EMR. Despite this recent growth, there is a lack of approachable software tools for conducting these analyses on large-scale EMR cohorts. In this article, we introduce pyPheWAS, an open-source python package for conducting PheDAS and related analyses. This toolkit includes 1) data preparation, such as cohort censoring and age-matching; 2) tra

BACKGROUND: The microvasculature, the smallest blood vessels in the body, has key roles in maintenance of organ health and tumorigenesis. The retinal fundus is a window for human in vivo noninvasive assessment of the microvasculature. Large-scale complementary machine learning-based assessment of the retinal vasculature with phenome-wide and genome-wide analyses may yield new insights into human health and disease.
METHODS: We used 97 895 retinal fundus images from 54 813 UK Biobank participants. Using convolutional neural networks to segment the retinal microvasculature, we calculated vascul

Socioeconomic status (SES) and education (EDU) are phenotypically associated with psychiatric disorders and behaviours. It remains unclear how these associations influence genetic risk for psychopathology, psychosocial factors and EDU and/or SES (EDU/SES) individually. Using information from >1 million individuals, we conditioned the genetic risk for psychiatric disorders, personality traits, brain imaging phenotypes and externalizing behaviours with genome-wide data for EDU/SES. Accounting for EDU/SES significantly affected the observed heritability of psychiatric traits, ranging from 2.44% h

To assess their roles in breast cancer diagnostics, we aimed to compare plasma cell-free DNA (cfDNA) levels with the circulating metabolome in a large breast screening cohort of women recalled for mammography, including healthy women and women with mammographically detected breast diseases, ductal carcinoma in situ and invasive breast cancer: the Breast Screening and Monitoring Study (BSMS). In 999 women, plasma was analyzed by nuclear magnetic resonance (NMR) and Ultra-Performance Liquid Chromatography-Mass Spectrometry (UPLC-MS) and then processed to isolate and quantify total cfDNA. Excessive abdominal fat deposition reduces production efficiency and metabolic health, whereas yolk lipid content is directly linked to egg quality and reproductive output. These two fat-related traits are often in conflict from a breeding perspective, yet whether they share common genetic and molecular determinants-and whether such sharing could inform divergent selection for lean abdomen with lipid‑rich yolk-remains unclear. Here, we analyzed 22 fat deposition-related traits in a population of 248 laying hens, together with genome-wide genotyping data, transcriptomic data from 10 tissues. Ou

Modern large-scale genetic association analyses of imaging and omics data reveal unprecedented details of the genetic architecture of complex traits. Such analyses involve scanning thousands of phenotypes using linear mixed model-based genome-wide association study tools to control for sample relatedness. However, current LMM tools are not designed for such scale, creating a computational burden that hinders discovery. We propose TorchGWAS2, a cost-effective solution that overcomes the bottleneck using a deterministic variance-correction algorithm for LMMs, making it well-suited for GPU accele

PURPOSE: Genome-wide association studies have identified many common variants associated at low effect sizes with various cancers. Summing the effects of these variants into polygenic risk scores (PRS) can improve cancer risk prediction. However, cross-cancer and cross-phenotype pleiotropic associations of cancer-specific PRS are limited.
METHODS: Using logistic regression models, we tested the association of 13 cancer-specific PRS with curated phenotypes representing the same 13 cancers and 340 cancer and cardiometabolic phecodes in 560,287 individuals (114,255 African ancestry [AFR] and 446

BACKGROUND: The human leukocyte antigen (HLA) genes, exhibiting significant genetic diversity, are associated with susceptibility to various clinical diseases and diverse in drug responses. High costs of HLA sequencing and the population-specific architecture of this genetic region necessitate the establishment of a population-specific HLA imputation reference panel. Moreover, there is a lack of understanding about the genetic and phenotypic landscape of HLA variations within the Taiwanese population.
METHODS: We created models for a Taiwanese-specific HLA imputation reference panel. These mo

Reanalysis of inconclusive exome/genome sequencing data increases the diagnosis yield of patients with rare diseases. However, the cost and efforts required for reanalysis prevent its routine implementation in research and clinical environments. The Solve-RD project aims to reveal the molecular causes underlying undiagnosed rare diseases. One of the goals is to implement innovative approaches to reanalyse the exomes and genomes from thousands of well-studied undiagnosed cases. The raw genomic data is submitted to Solve-RD through the RD-Connect Genome-Phenome Analysis Platform (GPAP) together

OBJECTIVE: In the present study, we sought to identify causal relationships between obesity and other complex traits and conditions using a data-driven hypothesis-free approach that uses genetic data to infer causal associations.
METHODS: We leveraged available summary-based genetic data from genome-wide association studies on 1498 phenotypes and applied the latent causal variable method (LCV) between obesity and all traits.
RESULTS: We identified 110 traits causally associated with obesity. Of those, 109 were causal outcomes of obesity, while only leg pain in calves was a causal determinant

Developmental stuttering is a speech disorder characterized by disruption in the forward movement of speech. This disruption includes part-word and single-syllable repetitions, prolongations, and involuntary tension that blocks syllables and words, and the disorder has a life-time prevalence of 6-12%. Within Vanderbilt's electronic health record (EHR)-linked biorepository (BioVU), only 142 individuals out of 92,762 participants (0.15%) are identified with diagnostic ICD9/10 codes, suggesting a large portion of people who stutter do not have a record of diagnosis within the EHR. BACKGROUND: Coeliac disease arises in genetically susceptible individuals, in particular in carriers of HLA-DQ2/DQ8 risk alleles and is associated with various comorbidities. Coeliac disease may confer an increased mortality, but the data are conflicting.
AIMS: We aimed to characterize mortality and morbidity in patients with coeliac disease with a special focus on the role of the number of HLA risk alleles.
METHODS: We studied coeliac disease-associated morbidity and mortality in ~500 000 participants of the UK Biobank including 2482 individuals with the diagnosis of coeliac disease. We use
