Vision is a two-step process, including phototransduction initiated by a retinal-bound opsin photopigment, and subsequent photopigment regeneration wherein the inactive state is restored. Because retinal isomerization, or changing of the molecular structural conformation, drives the activation of opsin photopigments, the reverse process is a necessary part of regeneration. In some animal lineages, a second opsin functions as a photoisomerase that converts retinal back to the isomer needed for the visual opsin, but very little is known about their spectral properties. We investigated spectral v

Sheep- and goatpox are highly contagious, transboundary viral diseases caused by capripoxviruses (CaPV), severely impacting small ruminant production and resulting in significant economic losses. Our study aimed to analyze the spatiotemporal SGP distribution using the available genome sequence data and to evaluate the recombination occurrence. For this, the WAHIS, WOAH and FAO databases were utilized for the epidemiological analysis of SGP outbreaks. The cross-correlation was calculated to assess the impact of massive animal movements associated with the Islamic holiday of Eid al-Adha on the S

Dermacentor nuttalli is an epidemiologically important tick in Palearctic Asia which transmits several infectious diseases including tularemia, North Asian tick-borne rickettsiosis, Lyme disease and tick-borne encephalitis. The genetic specificity and phylogeny of D. nuttalli from four geographic localities in Eastern Siberia were characterized using the mitochondrial (mt) 16S ribosomal RNA (rRNA) gene and internal transcribed spacer 2 (ITS2). Low genetic diversity was observed in the populations of ticks distributed from South Siberia to North China. From 11 detected mt 16S haplotypes, one wa

The binary perfect phylogeny, in which each mutation arises exactly once on an evolutionary tree and is never lost, is a well-studied idealized phylogenetic model. When observed data has errors, a common approach to phylogeny inference is to seek a tree that minimizes the number of error corrections ("flips") needed to fit a perfect phylogeny. These objectives draw on an intuitive justification: minimizing implied errors should prefer the true tree in expectation. We test this assumption using a generative model with independent errors and prove that error-correction objectives are statistical

Convergent evolution in protein antigens is common across pathogens, including SARS-CoV-2; the most likely reason is the need to evade the selective pressure exerted by previous infection- or vaccine-elicited immunity. There is a pressing need for automated analysis of convergent mutations. We developed ConvMut, a tool to identify patterns of recurrent mutations in SARS-CoV-2 evolution; we exploited the granular phylogeny-based lineage hierarchy developed by PANGO, allowing us to observe deltas, i.e., groups of mutations that are acquired with respect to the immediately upstream tree nodes. The tetrapod heart is characterized by three chambers in amphibians and non-avian reptiles, as opposed to four in birds, crocodilians and mammals. We explored this diversity via the most phylogenetically comprehensive comparison of heart transcriptomes undertaken to date. Transcriptomes representing the ontogeny of heart compartmentalization (septation) in alligator, chicken, frog, mouse, lizard and turtle embryos exhibited a clear species-specific signal, which was driven by genes involved in heart contraction. During the stage dominated by septation-related tissue transformations, the most h

Earlier, we demonstrated the co-circulation of genetically distinct non-rodent-borne hantaviruses, including Boginia virus (BOGV) in the Eurasian water shrew (Neomys fodiens), Seewis virus (SWSV) in the Eurasian common shrew (Sorex araneus) and Nova virus (NVAV) in the European mole (Talpa europaea), in central Poland. To further investigate the phylogeny of hantaviruses harbored by soricid and talpid reservoir hosts, we analyzed RNAlater®-preserved lung tissues from 320 shrews and 26 moles, both captured during 1990-2017 across Poland, and 10 European moles from Ukraine for hantavirus RNA thr

The enzymes of the GCN5-related N-acetyltransferase (GNAT) superfamily count more than 870 000 members through all kingdoms of life and share the same structural fold. GNAT enzymes transfer an acyl moiety from acyl coenzyme A to a wide range of substrates including aminoglycosides, serotonin, glucosamine-6-phosphate, protein N-termini and lysine residues of histones and other proteins. The GNAT subtype of protein N-terminal acetyltransferases (NATs) alone targets a majority of all eukaryotic proteins stressing the omnipresence of the GNAT enzymes. Despite the highly conserved GNAT fold, sequen

The difference in the position of the anteroposterior axis in larval and adult echinoderms is related to the displacement of the mouth from the anterior end of the body to the posterior end in the phylogeny of echinoderms, which occurred in the course of the reorganization of their body plan from bilateral asymmetrical to radiosymmetrical. Traces of this phylogenetic process have been especially fully preserved in the ontogeny of crinoids. Other recent echinoderms have largely lost such traces. Dislocation of Hox-genes in sea urchins, resulting from the translocation of these genes to the 5' e

The phylogeny of Crocodylia offers an unusual twist on the usual molecules versus morphology story. The true gharial (Gavialis gangeticus) and the false gharial (Tomistoma schlegelii), as their common names imply, have appeared in all cladistic morphological analyses as distantly related species, convergent upon a similar morphology. In contrast, all previous molecular studies have shown them to be sister taxa. We present the first phylogenetic study of Crocodylia using a nuclear gene. We cloned and sequenced the c-myc proto-oncogene from Alligator mississippiensis to facilitate primer design

Lice are highly successful ectoparasites. Most species of mammals and birds are infested by at least 1 but up to 6 species of lice. Current opinion is that lice evolved from free-living Psocoptera (booklice, barklice and psocids). It is generally agreed that there are 4 main groups of lice: Anoplura, Amblycera, Ischnocera and Rhyncophthirina. In contrast, there is no agreement on the phylogenetic relationships of these groups and their classification. In particular, there is much debate over the validity of the taxon Mallophaga, which is almost certainly paraphyletic. For many years the sister

The behavioral effects of anesthetics are highly conserved across species, hinting at shared and fundamental underlying mechanisms. Here we compile a dataset of multiscale neural activity during wakefulness and anesthesia, encompassing human, macaque, marmoset, mouse, zebrafish and nematode. Applying massive feature extraction, we characterize local neural dynamics across >6,000 time-series features. This reveals a conserved dynamical profile of anesthesia across species, characterized by shorter intrinsic timescales of neural activity and dampened inter-regional synchrony. Deep-brain stimulat

The idea that invertebrates may exhibit basic forms of emotion, and possibly sentience, is gaining traction as evidence of their advanced cognitive abilities continues to mount. While high-level cognition does not imply emotional states, invertebrates offer a unique window into whether such states can arise in small-brained animals. With their relatively simple yet highly structured nervous systems, they serve as tractable models for dissecting the mechanisms underlying emotional expression. To probe these processes, researchers have developed behavioural paradigms exposing different species t

The genus Turicella was proposed to harbor clinical strains isolated from middle-ear fluids of patients with otitis media. 16S rRNA phylogeny showed that it belonged to the mycolic acid-containing actinobacteria, currently classified in the order Corynebacteriales, and was closely related to the genus Corynebacterium. A new genus was proposed for the organisms as unlike corynebacteria they lacked mycolic acids and had different menaquinones. Here, we carried out large-scale comparative genomics on representative strains of the genera Corynebacterium and Turicella to check if this chemotaxonomi

BACKGROUND: Bacillus cereus sensu lato (s. l.) is an ecologically diverse bacterial group of medical and agricultural significance. In this study, I use publicly available genomes and novel bioinformatic workflows to characterize the B. cereus s. l. pan-genome and perform the largest phylogenetic and population genetic analyses of this group to date in terms of the number of genes and taxa included. With these fundamental data in hand, I identify genes associated with particular phenotypic traits (i.e., "pan-GWAS" analysis), and quantify the degree to which taxa sharing common attributes are p

Approximately 10 Streptomyces species cause disease on underground plant structures. The most economically important of these is potato scab, and the most studied of these pathogens is Streptomyces scabiei (syn. S. scabies). The main pathogenicity determinant of scab-causing Streptomyces species is a nitrated diketopiperazine, known as thaxtomin A (ThxA). In the pathogenic species Streptomyces turgidiscabies, ThxA biosynthetic genes reside on a mobile pathogenicity island (PAI). However, the mobilization of PAIs in other Streptomyces species remains uncharacterized. Here, we investigated the m

Cryptosporidiosis is a disease caused by apicomplexan parasites of the genus Cryptosporidium, which affect the gastrointestinal tract of humans and animals worldwide. In the present study, Cryptosporidium isolates from captive European tortoises (Testudo graeca, Testudo hermanni and Testudo marginata) in Italy were genetically characterised using gene/s encoding Cryptosporidium oocyst wall protein (COWP) and/or the hypervariable segment internal to the SSU rDNA. Six isolates from T. graeca, T. hermanni and T. marginata revealed 100% sequence identity with the zoonotic Cryptosporidium pestis (C
