Molecular docking versus co-folding for protein-peptide pose prediction: effects of protein flexibility and training set overlap.

Synthetic peptides are increasingly important as therapeutic and diagnostic agents due to their high specificity, ease in synthesis, and suitability for targeting protein interfaces. However, accurate prediction of peptide binding poses remains a major challenge, particularly for conformationally flexible protein targets and de novo designed peptides. Deep learning-based co-folding methods, including AlphaFold-Multimer (AFM), AlphaFold3 (AF3), and Boltz-2, offer an alternative to conventional peptide docking by simultaneously predicting protein-peptide complex structures without requiring pred

Conserved protein folds underpin the diversification of secreted proteins in a fungal pathogen.

BACKGROUND: During host colonization, fungal plant pathogens secrete effector-like proteins that alter host cell physiology and target plant-associated microbes. However, rapid evolution and low sequence conservation hinder the study and characterization of these proteins. The fungus Zymoseptoria passerinii infects Hordeum spp. and includes lineages adapted to wild and domesticated barley. To date, the evolution of effector-like proteins in this species has not been addressed. RESULTS: We combined multiple structure-based and network analyses to unravel the secretome of Z. passerinii. We firs

In-cell discovery and characterization of a non-canonical bacterial protein translocation-folding complex.

Cryo-electron tomography has emerged as a powerful technology for in-cell structural biology and, in combination with breakthroughs in protein structure prediction, offers a unique opportunity for illuminating functions of previously uncharacterized macromolecular complexes. Here, we used the genome-reduced bacterium Mycoplasma pneumoniae as a minimal cell model and determined in-cell maps of an unknown complex located at the cell surface. By combining proteomics, structure prediction, integrative modeling, and bioinformatics, we identified the complex to include the conserved Sec-translocon a

DreamFold: A World Model to efficiently generate protein folding pathways in the latent space.

While there is an abundance of static data for the structure of biological macromolecules, the data regarding their folding mechanisms and dynamics is scarce, posing a challenge to the training of AI models. The World Model approach, which has been very successful in robotics, can come in handy in this regard. From limited data, it can build a latent, approximated representation of the spatio-temporal folding environment that can be used to train downstream AI models. Here, we developed DreamFold, a World Model-based generative framework to perform biomolecular simulations. DreamFold encodes p

The Arch from the Stones: Understanding Protein Folding Energy Landscapes via Bioinspired Collective Variables.

Protein folding remains a formidable challenge despite significant advances, particularly in sequence-to-structure prediction. Accurately capturing thermodynamics and intermediates via simulations demands overcoming time scale limitations, making effective collective variable (CV) design for enhanced sampling crucial. Here, we introduce a strategy to automatically construct complementary, bioinspired CVs. These uniquely capture local hydrogen bonding─explicitly distinguishing protein-protein from protein-water interactions─and side-chain packing, taking into account both native and non-native

Anti-prion Drugs Targeting the Protein Folding Activity of the Ribosome Reduce PABPN1 Aggregation.

Prion diseases are caused by the propagation of PrPSc, the pathological conformation of the PrPC prion protein. The molecular mechanisms underlying PrPSc propagation are still unsolved and no therapeutic solution is currently available. We thus sought to identify new anti-prion molecules and found that flunarizine inhibited PrPSc propagation in cell culture and significantly prolonged survival of prion-infected mice. Using an in silico therapeutic repositioning approach based on similarities with flunarizine chemical structure, we tested azelastine, duloxetine, ebastine, loperamide and metixen

The role of N-glycosylation in folding, trafficking, and functionality of lysosomal protein CLN5.

CLN5 is a soluble lysosomal protein with unknown function. Mutations in CLN5 lead to neuronal ceroid lipofuscinosis, a group of inherited neurodegenerative disorders that mainly affect children. CLN5 has eight potential N-glycosylation sites based on the Asn-X-Thr/Ser consensus sequence. Through site-directed mutagenesis of individual asparagine residues to glutamine on each of the N-glycosylation consensus sites, we showed that all eight putative N-glycosylation sites are utilized in vivo. Additionally, localization studies showed that the lack of N-glycosylation on certain sites (N179, N252,

Probing the Borrelia burgdorferi surface lipoprotein secretion pathway using a conditionally folding protein domain.

Surface lipoproteins of Borrelia spirochetes are important virulence determinants in the transmission and pathogenesis of Lyme disease and relapsing fever. To further define the conformational secretion requirements and to identify potential lipoprotein translocation intermediates associated with the bacterial outer membrane (OM), we generated constructs in which Borrelia burgdorferi outer surface lipoprotein A (OspA) was fused to calmodulin (CaM), a conserved eukaryotic protein undergoing calcium-dependent folding. Protein localization assays showed that constructs in which CaM was fused to f

Phospholipid-driven conformational switching of HCV NS5A links protein folding to replication membrane remodeling.

Phospholipids are essential for RNA virus replication, yet their role in modulating conformational dynamics of membrane-associated viral proteins remains poorly understood. For NS5A, a key replication factor of hepatitis C virus, previous crystallographic models fail to capture the lipid-driven conformational mechanics we uncover here. Using structural informatics and biochemical probing of pharmacophore-guided mutants in defined lipid environments, we evaluated competing NS5A domain 1 dimerization models. Our data reveal an alternative membrane-specific fold stabilized by polyproline hinges a

Synonymous sequence design controls the folding, processing, and activity of the therapeutic protein ADAMTS13.

Synonymous recoding is widely used to enhance therapeutic protein expression, yet its broader effects on biogenesis and function remain unclear. We systematically examined how synonymous recoding shapes protein structure, processing, and activity using plasma protease ADAMTS13 (a disintegrin and metalloprotease with thrombospondin type 1 repeats, member 13) and its truncated MDTCS (metalloprotease, disintegrin-like, thrombospondin type 1, cysteine-rich, and spacer) variant across cell-free expression, transient transfection, lentiviral delivery, and targeted genomic integration. Ceritinib overcomes proteasome inhibitor resistance in multiple myeloma by suppressing the protein folding response.

Proteasome inhibitor (PI) resistance remains a major therapeutic obstacle in the treatment of multiple myeloma (MM). MM cells demonstrate pronounced dependence on insulin and insulin-like growth factor-1 signaling via their cognate receptors, INSR and IGF-1R. In this study, we identify ceritinib, a clinically approved inhibitor of anaplastic lymphoma kinase, as a drug that can inhibit IGF-1R/INSR activity and downstream PI3K/AKT/mTORC1 signaling. Ceritinib can overcome PI-resistance in MM when used in combination with carfilzomib. This synergy was consistently observed across in vitro and in v

Navigating the landscape of protein folding and proteostasis: from molecular chaperones to therapeutic innovations.

Protein folding is a fundamental process ensuring that polypeptide chains acquire the correct three-dimensional structures required for biological function. This complex journey from nascent polypeptides to mature proteins is tightly regulated by the cellular proteostasis network-an integrated system of molecular chaperones, folding enzymes, and degradation machineries. Disruptions in this network lead to dysproteostasis, a pathological state implicated in a growing list of human diseases, including neurodegenerative disorders, metabolic syndromes, and cancer. In this review, we provide a comp

Protein-folding chaperones predict structure-function relationships and cancer risk in BRCA1 mutation carriers.

Predicting the risk of cancer mutations is critical for early detection and prevention, but differences in allelic severity of human carriers confound risk predictions. Here, we elucidate protein folding as a cellular mechanism driving differences in mutation severity of tumor suppressor BRCA1. Using a high-throughput protein-protein interaction assay, we show that protein-folding chaperone binding patterns predict the pathogenicity of variants in the BRCA1 C-terminal (BRCT) domain. HSP70 selectively binds 94% of pathogenic BRCA1-BRCT variants, most of which engage HSP70 more than HSP90. Remar

BAG5 regulates HSPA8-mediated protein folding required for sperm head-tail coupling apparatus assembly.

Teratozoospermia is a significant cause of male infertility, but the pathogenic mechanism of acephalic spermatozoa syndrome (ASS), one of the most severe teratozoospermia, remains elusive. We previously reported Spermatogenesis Associated 6 (SPATA6) as the component of the sperm head-tail coupling apparatus (HTCA) required for normal assembly of the sperm head-tail conjunction, but the underlying molecular mechanism has not been explored. Here, we find that the co-chaperone protein BAG5, expressed in step 9-16 spermatids, is essential for sperm HTCA assembly. BAG5-deficient male mice show abno

A comprehensive review of peroxiredoxin 4, a redox protein evolved in oxidative protein folding coupled with hydrogen peroxide detoxification.

Peroxiredoxin (PRDX) primarily employs electrons from thioredoxin in order to reduce peroxides. PRDX4 mainly resides either in the endoplasmic reticulum (ER) lumen or in extracellular spaces. Due to the usage of alternative promoters, a first exon is transcribed from different regions of the Prdx4 gene, which results in two types of mRNAs. The first type is designated as Prdx4. It is translated with a cleavable, hydrophobic signal sequence and is expressed in most cells throughout the body. The second type is designated as Prdx4t. The peroxidase activity of PRDX4 is involved in both the reduct

C-type lectin-(like) fold - Protein-protein interaction patterns and utilization.

The C-type lectin-like fold (CTL fold) is a building block of many proteins, including saccharide-binding lectins, natural killer cell receptors, macrophage mannose receptor, selectins, collectins, snake venoms and others. Some are important players in innate immunity and are involved in the first-line response to virally infected cells or cancer cells, some play a role in antimicrobial defense, and some are potential targets for fight against problems connected with allergies, obesity, and autoimmunity. The structure of a CTL domain typically contains two α-helices, two small β-sheets and a l

Effect of stereochemical constraints on the structural properties of folded proteins.

Proteins are composed of chains of amino acids that fold into complex three-dimensional structures. Several key features, such as the radius of gyration, fraction of core amino acids f_{core}, packing fraction 〈ϕ〉 of core amino acids, and structure factor S(q) define the structure of folded proteins. It is well-known that folded proteins are compact with a radius of gyration R_{g}(N)∼N^{ν} that obeys power-law scaling with the number of amino acids N and ν∼1/3, f_{core}≈0.09, and 〈ϕ〉≈0.55. We also investigate the internal scaling of the radius of gyration R_{g}(n) versus the chemical separatio

Production of Properly Folded NS1 Protein in Bacterial Cells.

Dengue virus (DENV) NS1 protein is a multifunctional protein involved in several pathogenic processes but also has been described as a protective antigen suitable for eliciting humoral response against DENV. NS1 is essential for virus replication and can be found in different cell compartments and at different oligomeric states. It is secreted to the extracellular medium and can also be found circulating in the blood of infected patients, being routinely used as the serum biomarker for early dengue diagnosis. High-yield production of the recombinant NS1 protein in a native-like conformation is

Interstitial protein alterations in rabbit vocal fold with scar.

Fibrous and interstitial proteins compose the extracellular matrix of the vocal fold lamina propria and account for its biomechanic properties. Vocal fold scarring is characterized by altered biomechanical properties, which create dysphonia. Although alterations of the fibrous proteins have been confirmed in the rabbit vocal fold scar, interstitial proteins, which are known to be important in wound repair, have not been investigated to date. Using a rabbit model, interstitial proteins decorin, fibromodulin, and fibronectin were examined immunohistologically, two months postinduction of vocal f

Leveraging high-throughput proteomics and AI-based protein folding to accelerate VAV1 molecular glue discovery.

This study reports a series of CRBN molecular glues that selectively induce proteasomal degradation of VAV1, a hematopoietic-specific signaling protein and key target in hematological malignancies and autoimmune diseases. Using unbiased global proteomics, we identify phenyl-glutarimide derivatives (e.g., NGT-201-12) as effective VAV1 degraders that engage its C-terminal SH3 domain (SH3-2). We elucidate a non-canonical RT-loop degron (RDxS motif, residues 796-799) in SH3-2, distinct from previously characterized G-loop degrons, supported by the physics- and AI-driven GluePlex workflow and site-
