Efficient Strategy for the Calculation of Solvation Free Energies in Water and Chloroform at the Quantum Mechanical/Molecular Mechanical Level.

The partitioning of solute molecules between immiscible solvents with significantly different polarities is of great importance. The polarization between the solute and solvent molecules plays an essential role in determining the solubility of the solute, which makes computational studies utilizing molecular mechanics (MM) rather difficult. In contrast, quantum mechanics (QM) can provide more reliable predictions. In this work, the partition coefficients of the side chain analogs of some amino acids between water and chloroform were computed. The QM solvation free energies were calculated indi

Mechanism of OH-initiated atmospheric oxidation of E/Z-CF₃CF=CFCF₃: a quantum mechanical study.

A detailed theoretical investigation was performed on the mechanisms for the reactions of E/Z-CF₃CF= CFCF₃ with OH radicals by means of density functional theory (DFT). The geometries and frequencies of all the stationary points and the minimum energy path (MEP) are calculated at the M06-2X/aug-cc-pVDZ level. To obtain more reliable energy information, the high-level single-point energies are further refined at the MCG3/3 level. Possible reaction pathways including the addition-elimination and the OH-initiated oxidation pathways are considered. A complete description of the possible degradatio

Integrated PASS Prediction, Molecular Networking-Guided Isolation, and Quantum Mechanics-Assisted Structure Elucidation Enable the Discovery of Cytotoxic Dimeric Sesquiterpenoids from Inulae Flos.

The process of discovering new drugs from natural products is laborious and requires abundant resources and effort. By integration of data science into natural product research, process efficiency can be enhanced, as demonstrated herein by our discovery of cytotoxic constituents from Inulae Flos (IF), assisted by a data-science-integrated approach. Prediction of Activity Spectra for Substances (PASS), a database and neural-network tool for structure-activity relation prediction, suggested dimeric sesquiterpenoids as promising candidates with antineoplastic effects. Seven dimeric sesquiterpenoi

Solvent effects on the absorption spectrum and first hyperpolarizability of keto-enol tautomeric forms of anil derivatives: A Monte Carlo/quantum mechanics study.

Theoretical results for the absorption spectrum and electric properties of the enol and keto tautomeric forms of anil derivatives in the gas-phase and in solution are presented. The electronic properties in chloroform, acetonitrile, methanol, and water were determined by carrying out sequential Monte Carlo simulations and quantum mechanics calculations based on the time dependent density functional theory and on the second-order Møller-Plesset perturbation theory method. The results illustrate the role played by electrostatic interactions in the electronic properties of anil derivatives in a l

Conformational and functional effects of MPA-CdTe quantum dots on SOD: Evaluating the mechanism of oxidative stress induced by quantum dots in the mouse nephrocytes.

The application of quantum dots (QDs) is restricted by the biosafety issue. QDs contribute to the adverse effects of organisms probably because of the ability to induce oxidative stress via changing the activity of antioxidant enzyme, for example, superoxide dismutase (SOD). But the underlying molecular mechanisms still remain unclear. This study investigated the harmful effects of oxidative stress induced by mercaptopropionic acid capped CdTe QDs (MPA-CdTe QDs) on the mouse primary nephrocytes as well as the structure and function of SOD molecule and explored the underlying molecular mechanis

Comparison of toxic effects and underlying mechanisms of carbon quantum dots and CdSe quantum dots on Chromochloris zofingiensis from the chemical composition perspective.

Quantum dots (QDs) are widely utilized semiconductor nanocrystal materials with both nanotoxicity and composition-related toxicity. To determine the toxicological impacts and underlying mechanisms of QDs with different compositions on microalgae, carbon QDs (CQDs) and CdSe QDs were used in the present study. Results showed that QDs composed of CdSe were more toxic than QDs composed of carbon, which inhibited cell growth, with reductions in chl b content, chlorophyll fluorescence parameters, and increases in lipids and starch (two major storage substances). In addition, CdSe QDs elevated reacti

Discovery of dual-target natural antimalarial agents against DHODH and PMT of Plasmodium falciparum: pharmacophore modelling, molecular docking, quantum mechanics, and molecular dynamics simulations.

Malaria is a lethal disease that claims thousands of lives worldwide annually. The objective of this study was to identify new natural compounds that can target two P. falciparum enzymes; P. falciparum Dihydroorotate dehydrogenase (PfDHODH) and P. falciparum phosphoethanolamine methyltransferase (PfPMT). To accomplish this, e-pharmacophore modelling and molecular docking were employed against PfDHODH. Following this, 1201 natural compounds with docking scores of ≤ -7 kcal/mol were docked into the active site of the second enzyme PMT. The top nine compounds were subjected to further investigati

Excitonic and Optical Transduction Mechanisms in Quantum Dot Sensors for Environmental Pollutant Detection.

The accelerating contamination of global ecosystems by heavy metal ions, per- and polyfluoroalkyl substances (PFASs), microplastics and nanoplastics (MNPs), and emerging contaminants demands sensing technologies that are rapid, sensitive, selective, and field-deployable. Quantum dots (QDs) have emerged as leading candidates for environmental sensing; however, their performance is often interpreted empirically rather than through a unified understanding of the underlying excitonic physics. This narrative review presents a mechanistically integrated framework for QD-based environmental sensing,

Water Interaction with Fe2NiP Schreibersite (110) Surface: a Quantum Mechanical Atomistic Perspective.

Phosphorus is an element of primary importance for all living creatures, being present in many biological activities in the form of phosphate (PO4 3-). However, there are still open questions about the origin of this specific element and on the transformation that allowed it to be incorporated in biological systems. The most probable source of prebiotic phosphorus is the intense meteoritic bombardment during the Archean era, a few million years after the solar system formation, which brought tons of iron-phosphide materials (schreibersite) on the early Earth crust. It was recently demonstrated

Fluorescent CdS Quantum Dots: Synthesis, Characterization, Mechanism and Interaction with Gold Nanoparticles.

CdS quantum dot (QD) is a typical kind of II-IV nanoparticles, which plays an important role in the common type of core-shell QDs. It is of great practical significance to synthesize the water-soluble CdS QDs used in multicolor biomarkers and prepare core-shell QDs. In our case, we came up with a novel green method to manufacture CdS QDs with high quality, different size, and adopted UV-vis absorption, fluorescence, FTIR, XPS, HRTEM, SAED and STEM-EDX to discuss their growth mechanism. We successfully constructed fluorescence resonance energy transfer (FRET) system between CdS QDs and gold nan

The permeability and transport mechanism of graphene quantum dots (GQDs) across the biological barrier.

As an emerging nanomaterial, graphene quantum dots (GQDs) have shown enormous potential in theranostic applications. However, many aspects of the biological properties of GQDs require further clarification. In the present work, we prepared two sizes of GQDs and for the first time investigated their membrane permeabilities, one of the key factors of all biomedical applications, and transport mechanisms on a Madin Darby Canine Kidney (MDCK) cell monolayer. The experimental results revealed that under ∼300 mg L(-1), GQDs were innoxious to MDCK and did not affect the morphology and integrity of th

Dynamic energy budget approach to modeling mechanisms of CdSe quantum dot toxicity.

A mechanistic model of bacterial growth based on dynamic energy budget (DEB) theory is utilized to investigate mechanisms of toxicity of CdSe quantum dots (QDs). The model of QD toxicity is developed by extending a previously published DEB model of cadmium ion toxicity to include a separate model of QD toxic action. The extension allows for testing whether toxicity from QD exposure can be explained fully by dissolved cadmium exposure only, or if the separate effects of QDs need to be taken into account as well. Two major classes of QD toxicity mechanisms are considered: acclimation expressed t

Quantum mechanical and molecular dynamics insights into the binding mechanism of tubulin-stabilizing agents at the taxol site of β-tubulin.

CONTEXT: Microtubules, composed of α- and β-tubulin heterodimers, play a crucial role in cell division and are well-established targets for anticancer drugs known as tubulin-binding agents (TBAs). Targeting the Taxol-binding site of β-tubulin has been particularly effective in disrupting microtubule dynamics and inhibiting cancer cell proliferation. In this study, selected TBAs were evaluated to identify potential candidates capable of stabilizing microtubules through interactions at this binding site. METHODS: An integrated computational strategy combining molecular docking, density function

Determination of the structure form of the fourth ligand of zinc in Acutolysin A using combined quantum mechanical and molecular mechanical simulation.

Acutolysin A, which is isolated from the snake venom of Agkistrodon acutus, is a member of the SVMPs subfamily of the metzincin family, and it is a snake venom zinc metalloproteinase possessing only one catalytic domain. The catalytic zinc ion, in the active site, is coordinated in a tetrahedral manner with three imidazole nitrogen atoms of histidine and one oxygen atom. It is uncertain whether this oxygen atom is a water molecule or a hydroxide ion just from the three-dimensional X-ray crystal structure. The identity of the fourth ligand of zinc is theoretically determined for the first time

Mechanisms of Hypomagnetic Field Biological Effects: Quantum Rotator Versus Radical Pair.

The radical pair mechanism (RPM) struggles to explain the biological effects of weak magnetic fields due to rapid spin decoherence. To address this, we propose a mechanism based on the quantum dynamics of a sub-nanometric (<0.5 nm) molecular rotator modeling an amino acid residue within a biosynthesizing enzyme. Using the Liouville-von Neumann equation with chemical kinetics and phenomenological decoherence, we show that MF effects arise from modulation of the rotator's quantum interference pattern rather than from spin prohibition. Our results demonstrate that effects reaching several tens of

Colloidal Quantum Dot Electrochemiluminescence: From Confined Excitons to Mechanism-Guided Bioanalysis.

Quantum dots (QDs) represent distinctive electrochemiluminescence (ECL) emitters whose excited-state properties can be engineered through quantum confinement, shell architecture, surface ligands, and interfacial chemistry. Thanks to their size-tunable emission, narrow spectral bandwidth, high brightness, and structurally engineerable excited-state landscape, QD ECL is attractive for ultrasensitive bioanalysis, multiplexed detection, and imaging-based analysis. Over the past two decades, QD ECL has evolved from defect-state-dominated demonstrations to a design-driven research field integrating

Quantum Chemical Insights into Antibiotic Structure-Activity Relationships and Mechanisms of Action: A Review.

This review examines recent quantum chemical methodologies applied to investigating antibiotic structure and mechanisms of action. The discussion is organised into three sections: (1) enzymatic hydrolysis of the β-lactam ring, (2) interactions of antibiotics with ribosomal subunits and enzyme active sites, and (3) complex formation with metal ions. Each section evaluates how quantum chemical approaches, particularly density functional theory (DFT) and hybrid QM/MM techniques, model molecular processes relevant to antibiotic function, including transition states, electron density analyses, and

Mechanisms of cellular adaptation to quantum dots--the role of glutathione and transcription factor EB.

Cellular adaptation is the dynamic response of a cell to adverse changes in its intra/extra cellular environment. The aims of this study were to investigate the role of: (i) the glutathione antioxidant system, and (ii) the transcription factor EB (TFEB), a newly revealed master regulator of lysosome biogenesis, in cellular adaptation to nanoparticle-induced oxidative stress. Intracellular concentrations of glutathione species and activation of TFEB were assessed in rat pheochromocytoma (PC12) cells following treatment with uncapped CdTe quantum dots (QDs), using biochemical, live cell fluoresc

Quantum mechanical/molecular mechanical study of catalytic mechanism and role of key residues in methylation reactions catalyzed by dimethylxanthine methyltransferase in caffeine biosynthesis.

The caffeine biosynthetic pathway is of considerable importance for the beverage and pharmaceutical industries which produces two blockbuster products: theobromine and caffeine. The major biochemistry in caffeine biosynthesis starts from the initial substrate of xanthosine and ends with the final product caffeine, with theobromine serving as an intermediate. The key enzyme, S-adenosyl-l-methionine (SAM) dependent 3,7-dimethyl-xanthine methyltransferase (DXMT), catalyzes two important methyl transfer steps in caffeine biosynthesis: (1) methylation of N3 of 7-methylxanthine (7mX) to form theobro
