Transcriptome profiling of Giardia intestinalis using strand-specific RNA-seq.

Giardia intestinalis is a common cause of diarrheal disease and it consists of eight genetically distinct genotypes or assemblages (A-H). Only assemblages A and B infect humans and are suggested to represent two different Giardia species. Correlations exist between assemblage type and host-specificity and to some extent symptoms. Phenotypical differences have been documented between assemblages and genome sequences are available for A, B and E. We have characterized and compared the polyadenylated transcriptomes of assemblages A, B and E. Four genetically different isolates were studied (WB (A

RNA-Seq analysis of the Sclerotinia homoeocarpa--creeping bentgrass pathosystem.

Sclerotinia homoeocarpa causes dollar spot disease, the predominate disease on highly-maintained turfgrass. Currently, there are major gaps in our understanding of the molecular interactions between S. homoeocarpa and creeping bentgrass. In this study, 454 sequencing technology was used in the de novo assembly of S. homoeocarpa and creeping bentgrass transcriptomes. Transcript sequence data obtained using Illumina's first generation sequencing-by-synthesis (SBS) were mapped to the transcriptome assemblies to estimate transcript representation in different SBS libraries. SBS libraries included

Exploring the Schistosoma mansoni adult male transcriptome using RNA-seq.

Schistosoma mansoni is one of the agents of schistosomiasis, a chronic and debilitating disease. Here we present a transcriptome-wide characterization of adult S. mansoni males by high-throughput RNA-sequencing. We obtained 1,620,432 high-quality ESTs from a directional strand-specific cDNA library, resulting in a 26% higher coverage of genome bases than that of the public ESTs available at NCBI. With a 15×-deep coverage of transcribed genomic regions, our data were able to (i) confirm for the first time 990 predictions without previous evidence of transcription; (ii) correct gene predictions;

Integrated RNA-seq and scRNA-seq to explore the biological mechanisms of mitophagy-related genes in ulcerative colitis.

Mitophagy's role in ulcerative colitis (UC) is not fully understood. This study explores mitophagy's impact on UC and aims to create a diagnostic model. The transcriptomic datasets of patients with UC and healthy controls were obtained from the Gene Expression Omnibus database. The mitophagy-related differentially expressed genes (MRDEGs) and hub genes were identified by weighted gene co-expression network and protein-protein interaction (PPI) network analysis. Networks of mRNA-miRNA and mRNA-TF were established to detect pertinent mechanisms. CIBERSORT was used to evaluate association between

ChIP-seq and RNA-seq Reveal the Involvement of Histone Lactylation Modification in Early Pregnancy with Subclinical Hypothyroidism.

Subclinical hypothyroidism (SCH) is associated with multiple adverse outcomes in early pregnancy. This study aims to explore the regulatory mechanisms underlying histone lactylation modification in early pregnancy with SCH. Peripheral blood mononuclear cells were collected from early pregnant women with or without SCH. RNA sequencing (RNA-seq) and chromatin immunoprecipitation sequencing (ChIP-seq) analyses were performed to identify the transcriptional pattern and histone lactylation modification in early pregnancy with SCH. RNA-seq analysis revealed that the differentially expressed genes as

Accurate detection of somatic single-nucleotide variants from bulk RNA-seq data using RNA-MosaicHunter.

Somatic variants are increasingly recognized as contributors to diverse non-cancer, developmental, and aging-related disorders. However, most tools for detecting somatic single-nucleotide variants (sSNVs) were designed for DNA sequencing and primarily tailored to cancer datasets, leaving a critical gap in harnessing the rich potential of RNA-seq for sSNV identification, particularly in non-cancer tissues with low mutation rates. Here, we introduce RNA-MosaicHunter, a novel bioinformatic tool for accurate sSNV detection from bulk RNA-seq. In two benchmarking datasets, it demonstrated high preci

Intramacrophage RIL-seq uncovers an RNA antagonist of the Salmonella virulence-associated small RNA PinT.

Salmonella virulence chiefly relies upon two major pathogenicity islands, SPI-1 and SPI-2, which enable host cell invasion and intracellular survival, respectively. Growing evidence suggests post-transcriptional control of SPI gene expression by Hfq-dependent small regulatory RNAs (sRNAs) such as PinT. This 80-nucleotide sRNA is highly expressed after Salmonella enters host cells and modulates the transition from the SPI-1 to SPI-2 program by targeting the mRNAs of different virulence factors. However, it remains unclear how PinT activity can be counteracted when the suppression of virulence g

Protocol for profiling virus-to-host RNA-RNA interactions in infected cells by RIC-seq.

Virus-to-host RNA-RNA interactions directly regulate host mRNA stability and viral replication. However, globally profiling virus-to-host in situ RNA-RNA interactions remains challenging. Here, we present an RNA in situ conformation sequencing (RIC-seq)-based protocol for mapping high-confidence virus-to-host in situ RNA-RNA interactions in infected cells. We detail steps for formaldehyde crosslinking, pCp-biotin labeling, in situ proximity ligation, chimeric RNA enrichment, strand-specific library construction, and data analysis. This protocol allows unbiased identification of virus-to-host R

Circular RNA expression profiles and features in human tissues: a study using RNA-seq data.

BACKGROUND: Circular RNA (circRNA) is one type of noncoding RNA that forms a covalently closed continuous loop. Similar to long noncoding RNA (lncRNA), circRNA can act as microRNA (miRNA) 'sponges' to regulate gene expression, and its abnormal expression is related to diseases such as atherosclerosis, nervous system disorders and cancer. So far, there have been no systematic studies on circRNA abundance and expression profiles in human adult and fetal tissues. RESULTS: We explored circRNA expression profiles using RNA-seq data for six adult and fetal normal tissues (colon, heart, kidney, live

RNA CoMPASS: a dual approach for pathogen and host transcriptome analysis of RNA-seq datasets.

High-throughput RNA sequencing (RNA-seq) has become an instrumental assay for the analysis of multiple aspects of an organism's transcriptome. Further, the analysis of a biological specimen's associated microbiome can also be performed using RNA-seq data and this application is gaining interest in the scientific community. There are many existing bioinformatics tools designed for analysis and visualization of transcriptome data. Despite the availability of an array of next generation sequencing (NGS) analysis tools, the analysis of RNA-seq data sets poses a challenge for many biomedical resear

Single-Cell RNA-Seq Combined With Bulk RNA-Seq Revealed the Involvement of Pancreatic Cancer Tissue-Resident Macrophages in Tumour Progression and the Immunotherapy Response.

Pancreatic cancer remains a highly lethal malignancy with limited therapeutic efficacy and untapped immunotherapeutic potential, largely constrained by immune cell heterogeneity in the tumour microenvironment. Tumour-associated macrophages (TAMs), especially tissue-resident macrophages (TRMs), exert complex regulatory roles in tumour progression. Here, we integrated single-cell RNA sequencing (scRNA-seq) and bulk RNA sequencing (bulk-seq) data from the GEO and TCGA databases to characterize macrophage heterogeneity and its functional impacts in pancreatic cancer. We delineated the tumour micro

Integrative analysis of Poly(A)-seq and RNA-seq reveals transcriptional regulation of poly(A) tail length in tuberculosis.

UNLABELLED: Tuberculosis (TB) is a serious global health problem, and the molecular mechanisms underlying TB pathogenesis remain poorly understood to date. Differential expression of many genes is an important contributor to TB, and poly(A) tails have previously unrecognized regulatory roles in this process that may impact gene expression. In this study, we combined Poly(A)-seq and RNA-seq to preliminarily investigate the link between poly(A) tail length and gene expression regulation in TB. The results indicated that the majority of genes harbor a longer poly(A) tail in TB, and the transcript

Comprehensive analysis of scRNA-seq and bulk RNA-seq reveal the characteristics of disulfidptosis and a prognostic signature in BLCA.

Disulfidptosis is a newly discovered mode of cell death. However, its biological mechanism in bladder cancer (BLCA) is still uncharacterized. In this investigation, we firstly examined the expression and mutation of disulfidptosis-related genes (DRGs) in BLCA. Two disulfidptosis phenotypes associated with DRGs expression patterns and immune cell infiltration were built. A disulfidptosis risk score signature was constructed based on ten differentially expressed genes (DEGs) between the disulfidptosis subtypes, which allowed patients to be stratified into high- and low-risk groups. We further co

S-Methylmethionine Attenuates Aflatoxin B1-Induced Mammary Epithelial Injury: Functional Assessment and Exploratory ATAC-Seq/RNA-Seq Analysis.

Aflatoxin 1. (AFB1) threatens animal health and dairy safety, but mammary-protective interventions remain poorly defined. We evaluated whether S-methylmethionine (SMM; commonly known as vitamin U) attenuates AFB1-associated injury using MAC-T bovine mammary epithelial cells, a mouse mammary model, biochemical assays, RT-qPCR, Western blotting, H&E staining, and exploratory ATAC-seq/RNA-seq analysis. Under 4 μg/mL (approximately 12.81 μM) AFB1 challenge, 1 mM SMM increased MAC-T cell viability by 14.1% (Tukey-adjusted p = 0.0387) and reduced LDH release by 38.2% (p = 0.000236) relative to the A

Integrated analysis of ATAC-seq and RNA-seq reveals ADSCP2 regulates oxidative phosphorylation pathway in hypertrophic scar fibroblasts.

The primary effector cells involved in the formation of hypertrophic scars are fibroblasts. A potential peptide, ADSCP2 (adipose-derived stem cell peptide 2, the peptide fragment of ALCAM protein), derived from adipose-derived stem cell-conditioned medium, has been identified as having the potential to mitigate hypertrophic scar formation by targeting pyruvate carboxylase. However, the underlying mechanisms remain incompletely understood. Whether ADSCP2 attenuates hypertrophic scar fibrosis at the transcription level remains unclear. Consequently, this study sought to elucidate the potential m

Integrative MeRIP-Seq and RNA-Seq Analyses Reveal Innate Immune and Infection-Related Transcriptomic Changes upon METTL3 Knockout.

Background: As a major regulator, methyltransferase-like 3 (METTL3) catalyzes N6-methyladenosine (m6A) modification in mRNA. The m6A modifications mediated by METTL3 influence RNA splicing, nucleocytoplasmic distribution, stability, and other functions, thereby playing a vital and indispensable role in genetic regulatory network. Although several studies have shown its critical role in mRNA fate, the global pattern of mRNA methylation alteration driven by METTL3 remain unclear. Methods: Here, a HEK293T cell line with METTL3 depletion was constructed, and RNA sequencing (RNA-seq) and methylated

Comprehensive analysis of scRNA-Seq and bulk RNA-Seq reveals ubiquitin promotes pulmonary fibrosis in chronic pulmonary diseases.

It is estimated that there are 544.9 million people suffering from chronic respiratory diseases in the world, which is the third largest chronic disease. Although there are various clinical treatment methods, there is no specific drug for chronic pulmonary diseases, including chronic obstructive pulmonary disease (COPD), interstitial lung disease (ILD) and idiopathic pulmonary fibrosis (IPF). Therefore, it is urgent to clarify the pathological mechanism and medication development. Single-cell transcriptome data of human and mouse from GEO database were integrated by "Harmony" algorithm.
