The Effect of Cuproptosis-Related Proteins on Macrophage Polarization in Mesothelioma is Revealed by scRNA-seq.

High invasiveness mesothelioma is a malignant tumor of the peritoneum or pleura. The effect of cuproptosis on mesothelioma (MESO) is still unknown, though. The Cancer Genome Atlas (TCGA) and the Gene Expression Omnibus (GEO) datasets were used to identify differential genes linked to cuproptosis in mesothelioma. Multigene features were then created to assess the course of the disease. Use single-cell data and in vitro validation to uncover crucial gene regulation mechanisms. In MESO, we found nine differentially expressed genes linked to cuproptosis. Using univariate Cox and LASSO regression t

cellGeometry: ultra-fast single-cell deconvolution of bulk RNA-Seq using a geometric solution.

Single-cell analysis has rapidly expanded to produce cell atlases encompassing all human tissues. However, computational methods to deconvolute bulk samples using single-cell reference data have failed to keep pace with the increasing data size. Here we present cellGeometry, which uses non-negative geometric deconvolution (NGD), an intuitive vector projection method featuring non-negative matrix regularisation. Using matrix operations, cellGeometry scales to massive datasets and is ultrafast. Benchmarked using simulations from single-cell/nucleus RNA-Seq datasets with >3 million cells, cellGeo

Comparison of single-cell RNA-seq methods to enable transcriptome profiling of neutrophils in clinical samples.

Monitoring neutrophil gene expression is a powerful tool for understanding disease mechanisms, developing diagnostics, enhancing therapies, and optimizing clinical trials. Neutrophils are sensitive to the processing, storage, and transportation steps that are involved in clinical sample analysis. This study evaluates the capabilities of technologies from 10× Genomics, PARSE Biosciences, and HIVE (Honeycomb Biotechnologies) to generate single-cell RNA sequencing (scRNA-seq) data from human blood-derived neutrophils. Our comparative analysis shows that all methods produced high-quality data, imp

Single-cell RNA-seq combined with bulk RNA-seq analysis identifies necroptosis-related genes as therapeutic targets for periodontitis.

BACKGROUND: Necroptosis, a regulated form of programmed cell death, exacerbates inflammatory responses by releasing damage-associated molecular patterns and inflammatory factors. However, the specific mechanisms underlying necroptosis in periodontitis remain largely unclear. This study integrated single-cell RNA sequencing (scRNA-seq) and bulk RNA sequencing (RNA-seq) data to identify core necroptosis-related genes (NRGs) and validated these findings using external datasets and periodontitis samples collected during our research. METHODS: Overlapping genes were identified through a comparativ

Identification and Experimental Validation of Key Genes Related to Neuroendocrine in Periodontitis Based on Single-Cell and Bulk Transcriptome Data.

Periodontitis is a chronic inflammatory condition linked to systemic diseases, yet the neuroendocrine mechanisms underlying its pathogenesis remain unclear. This study aimed to elucidate neuroendocrine-related molecular pathways involved in periodontitis. Transcriptomic data and neuroendocrine-related genes (NRGs) were integrated to identify candidate genes from the overlap between differentially expressed genes (DEGs) and NRGs. Machine learning, ROC analysis and expression validation were used to screen key genes and construct a diagnostic nomogram. Functional enrichment, immune infiltration,

Integrative Network Analysis of Single-Cell RNA Findings and a Priori Knowledge Highlights Gene Regulators in Multiple Myeloma Progression.

Multiple Myeloma (MM) is an incurable malignancy that progresses from asymptomatic precursor stages-Monoclonal Gammopathy of Undetermined Significance (MGUS) and Smouldering Multiple Myeloma (SMM)-to active disease. Despite ongoing research, the molecular mechanisms driving this progression remain poorly understood. In this study, we aimed to uncover key regulatory factors involved in MM progression by integrating single-cell RNA sequencing (scRNA-seq) data with curated a priori biological knowledge of MM. To this end, we first integrated a priori knowledge from databases in a synthetic gene n

Geometric quantification of cell phenotype transition manifolds with information geometry.

Cell phenotype transition (CPT) is crucial in development and other biological processes. Advances in single-cell sequencing reveal that CPT dynamics are confined to low-dimensional manifolds, yet current methods cannot directly quantify these manifolds. We present SCIM (single-cell information manifolds), a geometry-guided approach using information geometry. SCIM embeds single-cell gene expression profiles as Gaussian distributions, defining the Fisher metric naturally in this space. We compute each cell's coarse Ricci curvature, finding that low-curvature cells mark critical transitions. By

Discovery of an Undocumented Symbiosis Between Arcellinida and a Flagellate Using Single-Cell Transcriptomics.

Symbiotic interactions involving single-celled eukaryotes have been studied for over a century. This is in part because these microbes occupy nearly all environments and have adapted to survive through interactions with other species. Among them, Arcellinida-amoebae enclosed in a test (i.e., shell)-have been studied extensively since the 1800s. The preservability of their tests, and sensitivity to environmental conditions, has made them important in studies of modern and paleoenvironments. However, despite centuries of observation, we have seen no record of protists living within Arcellinida t

Single-cell profiling of the subgingival bacteria reveals transcriptional heterogeneity and niche-specific programs.

Periodontitis is a chronic inflammatory disease driven by subgingival dysbiosis. Despite progress in characterizing microbial diversity, functional heterogeneity at the single-cell level remains poorly understood, mainly due to challenges from low microbial biomass and host contamination. Here, we present a single-cell RNA sequencing framework for profiling subgingival bacteria, enabling high-resolution analysis of these communities in health and periodontitis. Using 16 subgingival samples, we generated an atlas spanning 133,458 cells across 285 species, including 57 core active species groupe

scFlowReport: A Reproducible Workflow for Comparative Downstream Biological Analysis of Single-Cell RNA-seq Data.

Single-cell RNA sequencing (scRNA-seq) studies are frequently organized around comparisons-disease versus control, treatment response, or genetic perturbation-yet biological interpretation still depends on integrating multiple independent downstream analyses for differential expression, functional enrichment, regulatory network inference, and cell-cell communication analysis. Applying these tools consistently across comparisons typically requires substantial custom scripting, and their heterogeneous outputs must be manually harmonized before the results can be compared or reported together. Integrative analysis of transcriptomics, single-cell RNA sequencing, and GraphBAN identifies de novo lipogenesis-associated genes and their potential roles in diabetic retinopathy.

BACKGROUND: Diabetic retinopathy (DR) represents a key microvascular disorder resulting from prolonged diabetes mellitus. Hyperglycemia, a common driver of diabetes-related vision loss, can pathologically activate de novo lipogenesis (DNL); however, the underlying mechanisms remain incompletely understood. This work sought to profile signature genes correlated with DNL and DR, and offer novel insights into the disease's underlying pathogenesis. METHODS: DR-related transcripts and DNL-associated genes were obtained from public databases. Genes with DNL-related signatures associated with DR wer

A single-cell solution to a transplant mystery.

In this Backstory, the authors recount how tailored single-cell sequencing solved a diagnostic puzzle in a young woman who developed myelodysplastic neoplasm after allogeneic hematopoietic stem cell transplantation. Conventional diagnostics could not determine whether the mutant clone was donor- or recipient-derived. Combining transcriptome profiling with targeted U2AF1 enrichment pinpointed the clone's origin and guided a second transplant, leading to remission.

Tahoe-100M: Mapping drug-induced molecular phenotypes at single-cell resolution.

We present Tahoe-100M, a giga-scale single-cell perturbation atlas comprising 100 million transcriptomes from 50 diverse cancer cell lines treated with 1,100 drug-dose conditions. This parallel profiling of thousands of perturbations at single-cell resolution with minimal batch effects is enabled by the Mosaic platform, which multiplexes genetically distinct cell models into balanced "cell villages." Beyond cataloging transcriptomic shifts, Tahoe-100M systematically quantifies cellular phenotypes, including proliferation, cytotoxicity, lineage-specific vulnerabilities, and cell-cycle changes.

An integrated reference atlas of human skeletal muscle.

BACKGROUND: Single-cell and single-nucleus RNA sequencing have transformed our understanding of human skeletal muscle biology, yet reproducibility and cross-study comparison remain limited by the lack of a unified reference framework and consistent cell-type annotation. METHODS: We systematically searched for scRNA-seq and snRNA-seq datasets from adult human skeletal muscle. Seven eligible studies were retrieved and harmonised. We benchmarked multiple integration strategies to construct a joint reference atlas and derived modality-aware marker panels. Selected findings were validated by immun

Integrated single-cell and bulk transcriptomic analysis identifies epithelial cell-related biomarkers and immune subtypes in focal segmental glomerulosclerosis.

BACKGROUND: Focal segmental glomerulosclerosis (FSGS) is a major cause of nephrotic syndrome and chronic kidney disease, characterized by podocyte injury and glomerular scarring. Its heterogeneity complicates early diagnosis and treatment. METHODS: We integrated bulk and single-cell RNA-seq datasets (GSE200818, GSE200828, and GSE176465) to investigate epithelial cell-related molecular alterations in FSGS. Differentially expressed genes (DEGs) were identified and analyzed for functional enrichment. Machine learning algorithms (random forest and support vector machine) were applied to construct

Inference of genomic lesions from single-cell RNA-seq in myeloma improves functional intraclonal and interclonal analysis.

Smoldering multiple myeloma (SMM) is an asymptomatic plasma cell (PC) neoplasm that may evolve with variable frequency into multiple myeloma (MM). SMM is initiated by chromosomal translocations involving the immunoglobulin heavy-chain locus or by hyperdiploidy and evolves through acquisition of additional genetic lesions. In this scenario, we aimed at establishing a reliable analysis pipeline to infer genomic lesions from transcriptomic analysis, by combining single-cell RNA sequencing (scRNA-seq) with B-cell receptor sequencing and copy number abnormality (CNA) analysis to identify clonal PCs

Cluster replicability in single-cell and single-nucleus atlases of the mouse brain.

Single-cell RNA sequencing has advanced our understanding of cellular heterogeneity. Ensuring the replicability of identified cell clusters across studies is essential for determining their biological robustness. We assess the replicability of cell clusters identified in two large mouse brain atlases, one generated using single-cell RNA sequencing and the other with single nuclei. Both profile over 4 million cells and group them into over 5,000 clusters. Using transcriptome-wide neighbor voting, we identify 2,009 reciprocally matched cluster pairs with consistent spatial localization and coord

Interpretable modality-aware mapping of gene regulation in single-cell multiomics with scMAGCA.

Single-cell multi-omics technologies profile multiple molecular layers in individual cells, but existing methods often struggle to integrate transcriptomic, proteomic, and epigenomic measurements into an interpretable representation while preserving relationships among cells. Here, we present the single-cell multi-omics adversarial graph convolutional autoencoder (scMAGCA), which constructs cell graphs and uses adversarial alignment to learn interpretable shared embeddings that capture cellular heterogeneity and regulatory complexity. Across diverse datasets, scMAGCA outperforms existing metho

Organization of the human intestine at single-cell resolution.

The intestine is a complex organ that promotes digestion, extracts nutrients, participates in immune surveillance, maintains critical symbiotic relationships with microbiota and affects overall health1. The intesting has a length of over nine metres, along which there are differences in structure and function2. The localization of individual cell types, cell type development trajectories and detailed cell transcriptional programs probably drive these differences in function. Here, to better understand these differences, we evaluated the organization of single cells using multiplexed imaging an

Transfer learning for clustering single-cell RNA-seq data crossing-species and batch, case on uterine fibroids.

Due to the high dimensionality and sparsity of the gene expression matrix in single-cell RNA-sequencing (scRNA-seq) data, coupled with significant noise generated by shallow sequencing, it poses a great challenge for cell clustering methods. While numerous computational methods have been proposed, the majority of existing approaches center on processing the target dataset itself. This approach disregards the wealth of knowledge present within other species and batches of scRNA-seq data. In light of this, our paper proposes a novel method named graph-based deep embedding clustering (GDEC) that
