A network embedding model for pathogenic genes prediction by multi-path random walking on heterogeneous network.

BACKGROUND: Prediction of pathogenic genes is crucial for disease prevention, diagnosis, and treatment. But traditional genetic localization methods are often technique-difficulty and time-consuming. With the development of computer science, computational biology has gradually become one of the main methods for finding candidate pathogenic genes. METHODS: We propose a pathogenic genes prediction method based on network embedding which is called Multipath2vec. Firstly, we construct an heterogeneous network which is called GP-network. It is constructed based on three kinds of relationships betw

Rate constant determination of interconverting enantiomers by chiral chromatography using a stochastic model.

It may happen under the conditions employed that enantiomers interconvert to each other. In this case, obviously, the kinetics of the process is to be examined. When enantiomers dynamically interconvert to each other during the separation process, a plateau is observed between the adjacent peaks (so-called Batman peak appears). The peak shape depends on the rate constant of this dynamic reaction. A novel stochastic model was derived which takes both the separation and the interconversion into account at the molecular level - thus the effects of the parameters affecting the separation can be in

Study of CdTe detection efficiency for medical applications using Geant4-based stochastic simulations.

The determination of detection efficiency and peak-to-total ratios has been performed for rectangular CdTe detectors for various x-ray and low-energy γ-ray source configurations including parallel beams, point, and cylindrical sources. The dependence of efficiency values on axial and off-axial distances, detector thickness and area, and source dimensions has been studied. The detector model developed in this work has been validated by comparing the Monte Carlo simulated values of detector efficiency for a parallel incident beam with the available published data and good agreement has been foun

Mathematical principle underlying the law of entropy increase is vital for actively stable lowering of biosystem entropy.

One of the key problems in understanding the organization of biological organisms is how they are able to maintain internal order in a stable manner despite the Second Law of thermodynamics. Here one possible solution to this problem is presented. The solution is based on the previously described by the author Kinetic Force Principle (KFP), which posits that, if a certain object is subjected to stochastic modifications, a significant gradient of modification intensity in the state space of that object produces a "kinetic force". This force tends to move the object against the gradient, i.e., i

Advancing environmental resilience to wildfires: A high-performance stochastic simulation approach for real-time risk assessment and spread prediction.

Effective wildfire management requires rapid and accurate spread predictions to support real-time decision-making. This study presents a high-performance stochastic simulation framework based on Cellular Automata (CA), specifically optimized for "urgent computing" through Python's Numba Just-In-Time (JIT) compilation and thread-level parallelism. The system integrates multivariate data fusion, harmonizing multi-resolution geospatial datasets (30-100 m)-including Digital Elevation Models (DEM), Corine Land Cover (CLC) fuel maps, and multi-temporal vegetation indices-with a dedicated firebrand s

Stochastic colonization, transient and boom-bust dynamics shape invasions by native taxa.

Boom-bust dynamics (BBD) is a population dynamic pattern described in invasion ecology, where a population suddenly increases (boom) before quickly declining (bust), eventually stabilizing at much lower levels. This initial outbreak is considered a transient phase preceding a long-term population equilibrium. If BBD is common in invasions, understanding it is crucial for invasion interpretations and management. Nevertheless, how frequently BBD occurs is little known due to a scarcity and quality of data, and its underlying drivers remain poorly understood, especially among native species recol

Stochastic models of infectious diseases in a periodic environment with application to cholera epidemics.

Seasonal variation affects the dynamics of many infectious diseases including influenza, cholera and malaria. The time when infectious individuals are first introduced into a population is crucial in predicting whether a major disease outbreak occurs. In this investigation, we apply a time-nonhomogeneous stochastic process for a cholera epidemic with seasonal periodicity and a multitype branching process approximation to obtain an analytical estimate for the probability of an outbreak. In particular, an analytic estimate of the probability of disease extinction is shown to satisfy a system of

Novel EM based ML Kalman estimation framework for superresolution of stochastic three-states microtubule signal.

BACKGROUND: Recent research has found that abnormal functioning of Microtubules (MTs) could be linked to fatal diseases such as Alzheimer's. Hence, there is an imminent need to understand the implications of MTs for disease- diagnosis. However, studies of cellular processes like MTs are often constrained by physical limitations of their data acquisition systems such as optical microscopes and are vulnerable to either destruction of the specimen or the probe. In addition, study of MTs is challenged with non-uniform sampling of the MT dynamic instability phenomenon relative to its time-lapse obs

MarkoLAB: A simulator to study ionic channel's stochastic behavior.

UNLABELLED: Mathematical models of the cardiac cell have started to include markovian representations of the ionic channels instead of the traditional Hodgkin & Huxley formulations. There are many reasons for this: Markov models are not restricted to the idea of independent gates defining the channel, they allow more complex description with specific transitions between open, closed or inactivated states, and more importantly those states can be closely related to the underlying channel structure and conformational changes. METHODS: We used the LabVIEW® and MATLAB® programs to implement the s

Skeleton-based cerebrovascular quantitative analysis.

BACKGROUND: Cerebrovascular disease is the most common cause of death worldwide, with millions of deaths annually. Interest is increasing toward understanding the geometric factors that influence cerebrovascular diseases, such as stroke. Cerebrovascular shape analyses are essential for the diagnosis and pathological identification of these conditions. The current study aimed to provide a stable and consistent methodology for quantitative Circle of Willis (CoW) analysis and to identify geometric changes in this structure. METHOD: An entire pipeline was designed with emphasis on automating each

Controlling pandemic flu: the value of international air travel restrictions.

BACKGROUND: Planning for a possible influenza pandemic is an extremely high priority, as social and economic effects of an unmitigated pandemic would be devastating. Mathematical models can be used to explore different scenarios and provide insight into potential costs, benefits, and effectiveness of prevention and control strategies under consideration. METHODS AND FINDINGS: A stochastic, equation-based epidemic model is used to study global transmission of pandemic flu, including the effects of travel restrictions and vaccination. Economic costs of intervention are also considered. The dist

Mathematical analysis of a stochastic delay model for respiratory syncytial virus dynamics.

Respiratory syncytial virus (RSV) is a single-stranded RNA virus responsible for a wide range of respiratory tract infections, including those affecting the lungs, airways, and middle ear. Understanding its transmission dynamics remains essential for effective disease control. A bio-inspired stochastic delay model for RSV transmission is proposed and analyzed. The model's qualitative properties including positivity, boundedness, equilibrium states, and the basic reproduction number are rigorously established through well-posedness theorems. Parameter sensitivity is also examined. To investigat

Hardware Acceleration of Stochastic Neural Networks Enabled by Bit-Cell Level Co-Design of Magnetic Tunnel Junctions.

Processing-in-memory architectures mitigate data shuttling bottlenecks in deterministic AI workloads, but still depend on costly external entropy sources for probabilistic models. Here, we present a magnetic-tunnel-junction-based processing-in-memory architecture that unifies data storage and massively parallel probabilistic computation for stochastic and deterministic neural networks. By introducing bit-paired stochastic and stable magnetic tunnel junctions, we realize a multi-precision stochastic memory cell that transduces stored binary weights into variance-tunable stochastic bitstreams in

Assembly processes and ecological network patterns of multitrophic soil mite communities in karst primary forests.

Multitrophic interactions are essential for understanding the mechanisms that sustain the local coexistence of diverse soil organisms. Although stable-isotope evidence has revealed clear trophic niche differentiation among mites, co-occurrence network patterns and assembly mechanisms across trophic groups remain poorly understood. Here, we conducted a comprehensive survey of soil mites across four forest types along an elevational gradient in the Shibing World Natural Heritage Site. We aimed to elucidate the community assembly processes and ecological network complexity of predators, fungal fe

A new measure of xenobiotic toxicity to the fist-line human defence system from the time-resolved phagocyte luminescence.

A new measure of toxicity based on stochastic modelling of single photon-counting processes, representing time-resolved phagocyte luminescence of xenobiotic-perturbed human neutrophils, has been constructed. The stochastic measure of toxicity has been verified by the QSAR method, and then compared and contrasted with the traditional toxicity measure used in bio- and chemiluminescent research. Phenol and benzene homologues were chosen as perturbers due to their importance from the viewpoint of ecotoxicity and occupational medicine.

Stochastic Delay Modelling of Streptococcal Transmission: Stability Analysis and Dynamically Consistent Numerical Schemes.

This study investigates the transmission dynamics of streptococcal disease using a stochastic delay differential equation (SDDE) framework. The population is divided into four compartments: susceptible individuals S , infected individuals I , carriers of streptococcus C and individuals who progress to the post-infectious complication of acute rheumatic fever (ARF), representing severe disease outcomes rather than an infectious transmission class, A . The incorporated discrete time delay represents the effective latency associated with bacterial colonisation, disease incubation and the earl

Stochastic modeling of pneumonia transmission dynamics and implications for public health control.

OBJECTIVE: This study investigates the transmission dynamics of pneumonia using deterministic and stochastic SCIR compartmental models. The main objective is to examine how environmental randomness, contact-rate fluctuations, and individual-level interactions influence pneumonia persistence, extinction, and public health control outcomes. METHODS: The population was divided into four epidemiological classes: susceptible, carrier, infected, and recovered individuals. A deterministic model based on ordinary differential equations was first formulated, and stochastic perturbations were then intr

Epidemic spreading on clustered networks with behavioral adaptation.

Understanding disease spread requires coupling behavioral dynamics with contact network structure, yet their interaction is often overlooked or treated separately. We address this by formulating a susceptible-infected-recovered model on clustered networks with stochastic behavioral adaptation. In our model, individuals are characterized by two vigilance states: non-vigilant and vigilant, and update their states upon contact with infected neighbors according to a stochastic transition rule. Using a multitype branching process combined with percolation theory, we establish a theoretical framewor

Stochastic dynamic programming for condition-based maintenance and production considering predetermined demand and maintenance delay in a finite planning horizon.

Today, equipment, sensors, and the Internet of Things have enabled remote monitoring and control of production equipment in less time. These technologies can be used for condition-based maintenance to reduce costs and increase reliability. In addition to maintenance actions, another approach to controlling system failure is adjusting the production rate, which is also known as condition-based production. In this paper, both condition-based maintenance and production decisions are integrated. We study the problem of optimizing the integrated production and maintenance of a deteriorating machine

A novel Milstein-stochastic epidemiologically-informed neural network for approaching epidemic dynamics: Application to Mpox disease.

BACKGROUND AND OBJECTIVE: Epidemiological dynamics require precise mathematical modeling to guide public health actions, especially for viral diseases such as monkeypox, where data uncertainty and nonlinear transmission patterns present significant challenges. In this context, we suggest a novel approach using stochastic epidemic models and deep neural networks. METHODS: In fact, we introduce the Epidemiologically Informed Neural Network (EINN), which uses the classical SIRD model to capture the dynamics of human-to-human transmission of Mpox. Then, we extend to a novel Milstein stochastic ep
