ARID1A Mutations Promote P300-Dependent Endometrial Invasion through Super-Enhancer Hyperacetylation.

Endometriosis affects 1 in 10 women and is characterized by the presence of abnormal endometrium at ectopic sites. ARID1A mutations are observed in deeply invasive forms of the disease, often correlating with malignancy. To identify epigenetic dependencies driving invasion, we use an unbiased approach to map chromatin state transitions accompanying ARID1A loss in the endometrium. We show that super-enhancers marked by high H3K27 acetylation are strongly associated with ARID1A binding. ARID1A loss leads to H3K27 hyperacetylation and increased chromatin accessibility and enhancer RNA transcripti

Confinement-Induced Enhancement of Parallel Dielectric Permittivity: Super Permittivity Under Extreme Confinement.

Enhancement of parallel (x-y plane) dielectric permittivity of confined fluids has been shown previously. However, a theoretical model that explains this enhancement is lacking thus far. In this study, using statistical-mechanical theories and molecular dynamics simulations, we show an explicit relation between the parallel dielectric permittivity, density variations, and dipolar correlations for protic and aprotic fluids confined in slit-like channels. We analyze the importance of dipolar correlations on enhancement of parallel dielectric permittivity inside large channels and extreme confine

A high-resolution landscape of mutations in the BCL6 super-enhancer in normal human B cells.

The super-enhancers (SEs) of lineage-specific genes in B cells are off-target sites of somatic hypermutation. However, the inability to detect sufficient numbers of mutations in normal human B cells has precluded the generation of a high-resolution mutational landscape of SEs. Here we captured and sequenced 12 B cell SEs at single-nucleotide resolution from 10 healthy individuals across diverse ethnicities. We detected a total of approximately 9,000 subclonal mutations (allele frequencies <0.1%); of these, approximately 8,000 are present in the BCL6 SE alone. Within the BCL6 SE, we identified

Pioneer factors govern super-enhancer dynamics in stem cell plasticity and lineage choice.

Adult stem cells occur in niches that balance self-renewal with lineage selection and progression during tissue homeostasis. Following injury, culture or transplantation, stem cells outside their niche often display fate flexibility. Here we show that super-enhancers underlie the identity, lineage commitment and plasticity of adult stem cells in vivo. Using hair follicle as a model, we map the global chromatin domains of hair follicle stem cells and their committed progenitors in their native microenvironments. We show that super-enhancers and their dense clusters ('epicentres') of transcripti

Super-stereotypy I: enhancement of a complex movement sequence by systemic dopamine D1 agonists.

Peripheral administration of D1 dopamine agonists elicits grooming behavior from rodents. The present study examined grooming behavior and the relative probability and stereotypy of a natural sequence of grooming movements (called a syntactic grooming chain) that follows a predictable fixed pattern of serial order. We compared the amount of grooming behavior vs. the stereotypy of sequential patterns after peripheral administration of either a partial D1 agonist (SKF 38393; 2.5, 5.0, 10, 20 mg/kg), a full D1 agonist (SKF 82958; 0.1, 0.2, 0.5, 1.0 mg/kg; i.p.), a D2 agonist (quinpirole; 5.0, 10

Super-stereotypy II: enhancement of a complex movement sequence by intraventricular dopamine D1 agonists.

This study compared the effect of intraventricular administration of dopamine D1 or D2 agonists or of ACTH on the sequential stereotypy of a serial pattern of grooming movements ("syntactic chain"). In a previous study, we showed that peripheral administration of D1 agonists increased the probability of occurrence and enhanced the stereotypy of the already-stereotyped movement pattern. Here we made microinjections of either SKF 38393 (a partial D1 agonist; 5, 10, 15, 20, 40 microg), SKF 82958 (a full D1 agonist; 5, 10, 20 microg), quinpirole (a D2 agonist; 5, 10, 20 microg), or ACTH-(1-24) (2,

Frequency-enhanced fiber orientation distribution super-resolution network with application on Alzheimer's disease.

BACKGROUND: Diffusion MRI enables noninvasive assessment of white matter microstructure, but the accuracy of fiber orientation distribution (FOD) reconstruction remains limited by inter-voxel incoherence and insufficient modeling of high-order spherical harmonic dependencies. Existing FOD angular super-resolution approaches often lose orientation information in complex fiber configurations, and their applicability in disease-specific scenarios has been underexplored. NEW METHOD: We introduce the Cross-Domain Attention FOD Network (CDAF-Net), which integrates a Frequency-enhanced Aggregated Sp

Enhancing the Secretion Systems: Genetic Engineering of Super Bioagents for Effective Plant Disease Control.

The escalating threat of plant diseases to global agriculture and food security necessitates innovative and sustainable control strategies. Conventional biological control agents (BCAs), while environmentally friendly, often suffer environmental challenges and secretion of limited/poor antimicrobial compounds. Advances in CRISPR/Cas genome editing, protease engineering, and synthetic biology have enabled precise modifications that improve pathogen targeting and secretion efficiency. Interest should now be shifted on development of "Super Bioagents (SBs)" with enhanced secretion systems (SSs) f

Targeting BRD4 ameliorates experimental emphysema by disrupting super-enhancer in polarized alveolar macrophage.

BACKGROUND: Chronic obstructive pulmonary disease (COPD) is a progressive chronic lung disease characterized by chronic airway inflammation and emphysema. Macrophage polarization plays an important role in COPD pathogenesis by secreting inflammatory mediators. Bromodomain-containing protein 4 (BRD4), an epigenetic reader that specifically binds to histones, plays a crucial role in inflammatory diseases by regulating macrophage polarization. Herein, we attempted to examine the hypothesis that modulating alveolar macrophage polarization via BRD4 inhibitors might has a potential for COPD treatmen

Super-Field MRI Synthesis for Infant Brains Enhanced by Dual Channel Latent Diffusion.

In resource-limited settings, portable ultra-low-field (uLF, i.e., 0.064T) magnetic resonance imaging (MRI) systems expand accessibility of radiological scanning, particularly for low-income areas as well as underserved populations like neonates and infants. However, compared to high-field (HF, e.g., ≥ 1.5T) systems, inferior image quality in uLF scanning poses challenges for research and clinical use. To address this, we introduce Super-Field Network (SFNet), a custom swinUNETRv2 with generative adversarial network components that uses uLF MRIs to generate super-field (SF) images comparable t

Curcumin inhibits the proliferation and migration of osteosarcoma by regulating the expression of super-enhancer-associated genes.

OBJECTIVES: Super-enhancer-associated genes may be closely related to the progression of osteosarcoma, curcumin exhibits a certain inhibitory effect on tumors such as osteosarcoma. This study aims to investigate the effects of curcumin on osteosarcoma in vitro and in vivo, and to determine whether curcumin can inhibit the progression of osteosarcoma by suppressing the expression of super-enhancer-associated genes LIM and senescent cell antigen-like-containing domain 1 (LIMS1), secreted protein acidic and rich in cysteine (SPARC), and sterile alpha motif domain containing 4A (SAMD4A). Super-enhancer-driven TOX2 mediates oncogenesis in Natural Killer/T Cell Lymphoma.

BACKGROUND: Extranodal natural killer/T-cell lymphoma (NKTL) is an aggressive type of non-Hodgkin lymphoma with dismal outcome. A better understanding of disease biology and key oncogenic process is necessary for the development of targeted therapy. Super-enhancers (SEs) have been shown to drive pivotal oncogenes in various malignancies. However, the landscape of SEs and SE-associated oncogenes remain elusive in NKTL. METHODS: We used Nano-ChIP-seq of the active enhancer marker histone H3 lysine 27 acetylation (H3K27ac) to profile unique SEs NKTL primary tumor samples. Integrative analysis of

Differential Expression of Super-Enhancer-Associated Long Non-coding RNAs in Uterine Leiomyomas.

Super-enhancer-associated long non-coding RNAs (SE-lncRNAs) are a specific set of lncRNAs transcribed from super-enhancer (SE) genomic regions. Recent studies have revealed that SE-lncRNAs play essential roles in tumorigenesis through the regulation of oncogenes. The objective of this study was to elucidate the expression profile of SE-lncRNAs with concurrent assessment of associated mRNAs in leiomyomas and paired myometrium. Arraystar SE-lncRNAs arrays were used to systematically profile the differentially expressed SE-lncRNAs along with the corresponding SE-regulated protein coding genes in

Fluorogenic Dimers as Bright Switchable Probes for Enhanced Super-Resolution Imaging of Cell Membranes.

Super-resolution fluorescence imaging based on single-molecule localization microscopy (SMLM) enables visualizing cellular structures with nanometric precision. However, its spatial and temporal resolution largely relies on the brightness of ON/OFF switchable fluorescent dyes. Moreover, in cell plasma membranes, the single-molecule localization is hampered by the fast lateral diffusion of membrane probes. Here, to address these two fundamental problems, we propose a concept of ON/OFF switchable probes for SMLM (points accumulation for imaging in nanoscale topography, PAINT) based on fluorogeni

A super enhancer controls expression and chromatin architecture within the MHC class II locus.

Super enhancers (SEs) play critical roles in cell type-specific gene regulation. The mechanisms by which such elements work are largely unknown. Two SEs termed DR/DQ-SE and XL9-SE are situated within the human MHC class II locus between the HLA-DRB1 and HLA-DQA1 genes and are highly enriched for disease-causing SNPs. To test the function of these elements, we used CRISPR/Cas9 to generate a series of mutants that deleted the SE. Deletion of DR/DQ-SE resulted in reduced expression of HLA-DRB1 and HLA-DQA1 genes. The SEs were found to interact with each other and the promoters of HLA-DRB1 and HLA

LRH1-driven transcription factor circuitry for hepatocyte identity: Super-enhancer cistromic analysis.

BACKGROUND: The injured liver loses normal function, with concomitant decrease of key identity genes. Super-enhancers contribute to mammalian cell identity. Here, we identified core transcription factors (TFs) that are active in hepatocytes, using genome-wide analysis and hierarchical ordering of super-enhancer distribution. METHODS: Expression of core TFs was assessed in a cohort of patients with hepatitis or cirrhosis and animal models. Quantitative PCR, chromatin immunoprecipitation assays, and hydrodynamic gene delivery methods were used to assess gene regulation and hepatocyte viability.

Deep learning-based super-resolution of contrast-enhanced volumetric interpolated breath-hold examination for evaluation of intracranial enhancing lesions.

BackgroundDeep learning (DL)-based reconstruction may decrease the scan time of three-dimensional (3D) T1-weighted (T1W) imaging without compromising image quality. However, DL-based super-resolution reconstruction of volumetric interpolated breath-hold examination (DL-VIBE) has not previously been applied to intracranial contrast-enhancing lesions.PurposeTo investigate the diagnostic performance of DL-VIBE and compare it with conventional 3D T1 magnetization-prepared rapid-acquisition gradient echo (MPRAGE) for assessing intracranial enhancing lesions.Material and MethodsIn this study, 97 pat

A core transcriptional regulatory circuitry controls super-enhancer-driven activation of LGR5 in colorectal cancer.

The core transcriptional regulatory program governed by a small set of master transcription factors is pivotal for establishing context-specific cellular features. Here, we report the roles of master factor MYC in actively regulating cancer-type specific super-enhancer activity and orchestrating a super-enhancer-dependent core transcriptional regulatory circuitry consisting of MYC, ETS2, and FOXP1 in colorectal cancer. The core regulatory module selectively promotes the transcription of super-enhancer-controlled genes in cooperation with co-activator BRD4, and perturbing the core circuitry fac

Super-Enhancer Formation in Scirrhous Gastric CAFs, and the Presence of a Stromal Field in Non-Cancerous Tissues.

Scirrhous gastric cancer has aggressive clinical courses and is characterized by dominating cancer-associated fibroblasts (CAFs). However, the origin of scirrhous CAFs remains unclear, and we here aimed to explore the epigenetic basis for scirrhous CAFs and their origin. Conditioned medium (CM) from scirrhous CAFs was shown to have a marked effect (2-4 folds) on the migration of gastric cancer cells compared to that from non-scirrhous CAFs. The aggressive phenotype of scirrhous CAFs was associated with activation of TGFβ1 and NF-κB, along with increased expression of their downstream genes. Sc

USP20 as a super-enhancer-regulated gene drives T-ALL progression via HIF1A deubiquitination.

T-cell acute lymphoblastic leukemia (T-ALL) is a highly aggressive hematologic malignancy with a poor prognosis, despite advancements in treatment. Many patients struggle with relapse or refractory disease. Investigating the role of the super-enhancer (SE) regulated gene ubiquitin-specific protease 20 (USP20) in T-ALL could enhance targeted therapies and improve clinical outcomes. Analysis of histone H3 lysine 27 acetylation (H3K27ac) chromatin immunoprecipitation sequencing (ChIP-seq) data from six T-ALL cell lines and seven pediatric samples identified USP20 as an SE-regulated driver gene.
