Multiple Novel Mosquito-Borne Zoonotic Viruses Revealed in Pangolin Virome.

Swab samples were collected from 34 pangolins in Guangxi Province, China. Metavirome sequencing and bioinformatics approaches were undertaken to determine the abundant viral sequences in the viromes. The results showed that the viral sequences belong to 24 virus taxonomic families. To verify the results, PCR combined with phylogenetic analysis was conducted. Some viral sequences including Japanese encephalitis virus (JEV), Getah virus (GETV), and chikungunya virus (CHIKV) were detected. On the basis of the metavirome analysis, seven segments belonging to JEV were further identified through PCR

Rhinolophus sinicus virome revealed multiple novel mosquito-borne zoonotic viruses.

To exploit the Rhinolophus sinicus-specific virome, 29 Rhinolophus sinicus were gathered in Lincang, China. Enriched viral sequences of 22 virus families were acquired by metavirome techniques. Hereby, the part of virome in Rhinolophus sinicus, including Chikungunya virus (CHIKV), Getah virus, and Japanese encephalitis virus (JEV) were validated by PCR. Five CHIKV viral sequences were amplified, among which CHIKV-China/B2016C-1 shared the highest homology to CHIKV isolated from Italy in 2007, with the genotype as African ECS. Eight JEV viral sequences were amplified, of which JEV-China/B2016E-

Virome metatranscriptomic profiling of birch pollen reveals a diverse viral community.

INTRODUCTION: Viruses are increasingly recognized as integral components of plant-associated biological systems. However, their occurrence and diversity in the reproductive tissues of woody plants remain poorly understood. Birch (Betula spp.) produces large quantities of wind-dispersed pollen that can travel over long distances and may harbour viruses or virus-derived nucleic acids originating from the host plant and/or its associated microbiota. METHODS: We investigated the virome of birch pollen collected from trees growing in central and suburban Berlin, Germany. Metatranscriptomic analyse

Pulse Virome Profiling in India: Incidence, Diversity, and Mixed Infection Dynamics.

Although India leads global food legume production, productivity remains low largely due to viral diseases. Despite the known diversity of legume-infecting viruses, comprehensive studies integrating disease incidence, severity, virome composition, co-infection dynamics, and spatial genetic variability across major pulse-growing regions of northern and central India remain limited. To address these gaps, the present study employed an integrated approach involving field surveys across 117 pulse fields in six Indian states, high-throughput sequencing, RT-PCR validation, phylogeny and MAPI-based g

RNA Virome Analysis of Haemaphysalis longicornis Ticks Collected in Hyogo, Japan.

Tick-borne viruses are primarily transmitted to vertebrates by infected ticks during blood feeding and cause various diseases in humans and animals. Haemaphysalis longicornis is one of the main tick species responsible for human tick bites and is thought to be the primary vector of severe fever with thrombocytopenia syndrome, an important tick-borne viral disease in Japan. Although H. longicornis ticks pose a potential risk to humans in Japan, studies on tick-borne viral prevalence of this tick species in Japan are limited. In this study, we conducted RNA virome analysis of H. longicornis tick

Pneumocystis jirovecii associated with Lung Virome in patients with severe pneumonia.

Pneumocystis jirovecii (P. jirovecii) threatens immunocompromised patients, yet its role in the lung microbiome remains unclear. We performed metagenomic sequencing on bronchoalveolar lavage fluid from two retrospective cohorts: a multicenter study of 1,737 patients with pneumonia and a validation cohort of 72 intubated ICU patients. Participants were categorized into P. jirovecii infection, colonization, or negative groups based on qPCR and clinical characteristics. Our analysis revealed minimal bacterial differences but significant viral and fungal variations. Notably, negative patients with

Exploring the Virome of Nile Tilapia (Oreochromis niloticus) Using Metagenomic Analysis.

Nile tilapia (Oreochromis niloticus) is an indispensable source of high-quality protein worldwide. Along with the exponential expansion of tilapia aquaculture, several novel pathogenic viruses have emerged, and some cause significant economic losses. Unfortunately, there is scarce information on the biology and epidemiology of these viruses. This exploratory metagenomic study used Oxford Nanopore Technology (ONT) sequencing to profile the virome compositions of both wild and farmed Nile tilapia across five regions in Egypt. The Nile tilapia virome was dominated by two double-stranded DNA bacte

Characterization of the Human Blood Virome in Iranian Multiple Transfused Patients.

Blood transfusion safety is an essential element of public health. Current blood screening strategies rely on targeted techniques that could miss unknown or unexpected pathogens. Recent studies have demonstrated the presence of a viral community (virobiota/virome) in the blood of healthy individuals. Here, we characterized the blood virome in patients frequently exposed to blood transfusion by using Illumina metagenomic sequencing. The virome of these patients was compared to viruses present in healthy blood donors. A total number of 155 beta-thalassemia, 149 hemodialysis, and 100 healthy bloo

Intestinal virome in patients with alcohol use disorder and after abstinence.

Alcohol use is a leading cause of chronic liver disease worldwide, and changes in the microbiome associated with alcohol use contribute to patients' risk for liver disease progression. Less is known about the effects of alcohol use on the intestinal viral microbiome (virome) and interactions between bacteriophages and their target bacteria. We studied changes in the intestinal virome of 62 clinically well-characterized patients with alcohol use disorder (AUD) during active alcohol use and after 2 weeks of alcohol abstinence, by extracting virus-like particles and performing metagenomic sequenc

Virome Analysis of Normal and Growth Retardation Disease-Affected Macrobrachium rosenbergii.

The giant freshwater prawn, Macrobrachium rosenbergii, is an important aquaculture species in China. Growth retardation disease (GRD) is a common contagious disease in M. rosenbergii, resulting in slow growth and precocious puberty in prawns, and has caused growing economic losses in the M. rosenbergii industry. To investigate the viral diversity of M. rosenbergii and identify potentially high-risk viruses linked to GRD, virome analysis of the GRD-affected and normal M. rosenbergii was carried out using next-generation sequencing (NGS). A total of 327 contigs (>500 bp) were related to viral se

Viromic Koch's postulates resolve iron prawn syndrome etiology.

UNLABELLED: Koch's postulates remain unachievable for most crustacean viruses due to uncultivable pathogens and chronic infection dynamics. We propose viromic Koch's postulates, a culture-independent framework, to address this limitation. The modified postulates uncover comprehensive information about viruses throughout the chain from clinical samples to viral preparations to challenge trials by combining the virome from metatranscriptomic, proteomic, or molecular analyses with diagnoses from clinical or pathological observations. Applying this approach to iron prawn syndrome (IPS), a chronic

Metagenomic characterization of the porcine respiratory virome on farms in northern Kazakhstan.

Studies of the porcine respiratory virome are essential for understanding the complex viral communities in the porcine respiratory tract and their roles in health and disease. Characterizing the respiratory virome provides insights into the diversity, prevalence, and dynamics of pathogenic and commensal viruses, thereby facilitating the identification of emerging and previously unrecognized respiratory pathogens. Metagenomic next-generation sequencing (mNGS) is a method for analyzing viral communities, enabling comprehensive monitoring of circulating and co-detected pathogens in animals. In th

Alongshan virus in the virome of Ixodes hexagonus ticks in the United Kingdom.

Ticks host a vast spectrum of viruses, including many known pathogens and a growing number of virus species with unknown pathogenic potential. In this study we analysed the virome of Ixodes hexagonus ticks collected from European hedgehogs. Nucleic acids were extracted from the ticks, and a selection of hedgehog organs and RNA samples from three ticks were subjected to next generation sequencing. Sequence reads were de novo assembled and screened using viral detection software. Sequences flagged as potential viruses were compared to the NCBI virus database to identify the closest known viruses
