Hemin suppresses interferon responses in periodontal cell models through JAK2-STAT1 inhibition.

INTRODUCTION: Hemin, an oxidized heme species released during erythrocyte breakdown, is detectable in gingival crevicular fluid during periodontal inflammation, but its effects on local immune signaling remain unclear. We investigated whether hemin modifies cytokine-induced interferon responses in HSC-2 oral squamous cell carcinoma cells and primary human gingival fibroblasts. METHODS: Cells were stimulated with interleukin-1β and tumor necrosis factor-α, or with interferon-γ, in the presence or absence of hemin. Transcriptomic changes were assessed by RNA sequencing and pathway analysis, and

NNGeoGVS: A Unified Equivariant Graph Neural Network Framework for Integrated Structure and Ligand-based Virtual Screening.

INTRODUCTION: Virtual screening (VS) is a widely used computational strategy in early- stage drug discovery for identifying bioactive compounds from large chemical libraries. Although structure-based and ligand-based approaches have demonstrated success individually, their integration into a unified deep learning framework remains limited. This study presents NNGeoGVS (Neural Network Geometric Graph-based Virtual Screening), an Equivariant Graph Neural Network (EGNN)-based framework that integrates ligand molecular topology and protein active-site geometry for activity prediction. METHODS: NN

Computational screening of bacterial and fungal natural compounds targeting monkeypox virus DNA polymerase (F8) holoenzyme.

The Orthopoxvirus known as the monkeypox virus (MPXV) has resurfaced as a global public health concern and is becoming increasingly difficult to control due to growing resistance to tecovirimat and the limitations of current antiviral treatments. This study focused on natural product-based inhibitors targeting the viral DNA polymerase holoenzyme (PDB ID: 8HG1), an essential replication complex mechanistically distinct from conventional therapies. A comprehensive computer-aided drug design workflow was used to screen 36,395 natural compounds through molecular docking, followed by pharmacokineti

Integrated in-silico and in-vitro evaluation of silybin as a potential quorum-sensing modulator against Acinetobacter baumannii and Staphylococcus aureus.

The emergence of multi-drug resistance in the class of ESKAPE pathogens such as Acinetobacter baumannii and Staphylococcus aureus has led to the search for anti-virulence mechanisms to overcome resistance posed by the existing antibiotics. Quorum sensing (QS), mediated by AbaI/AbaR circuits in A. baumannii and AgrA/AgrC circuits in S. aureus, regulates biofilm formation and virulence factor production in the two species, thereby serving as potential targets for phytocompound action. In the current study silybin, a flavonoid lignan from Silybum marianum, emerged as a potential QS modulator agai

Mechanistic assessment of hepato-reproductive toxicity of Mentha pulegium L. essential oil in rats.

BACKGROUND: Mentha pulegium L. essential oil (MPEO), or pennyroyal oil, is widely used in traditional medicine, yet its safety remains debated because of pulegone, a constituent linked to hepatotoxicity and reproductive toxicity. This study evaluated MPEO's hepato-reproductive toxicity using an integrated in-silico and in vivo approach. METHODS: Phytochemical composition was determined by GC-MS, while network pharmacology and molecular docking were used to identify likely targets and pathways. Reproductive and developmental toxicity were then assessed in Wistar rats (OECD Guideline 421) given

DeepThermoMix: a local composition graph neural network model for multicomponent activity coefficients.

Local composition theory postulates that the immediate molecular environment of a component differs from the bulk mixture composition. Classical local composition models describe this by using fixed algebraic expressions in the form of Boltzmann-like distributions which in turn results in explicit pairwise enumeration of components in multicomponent mixtures. Recent hard-constrained neural networks relax this functional form but remain tied to pairwise enumeration through geometric projection. Here, we propose DeepThermoMix, a local-composition-based graph neural network that predicts multicom

Structure-Based Virtual Screening and De Novo Design Guided by 3D-QSAR Triage for the Identification of Nanomolar STK3 Inhibitors.

Serine/threonine kinase 3 (STK3) is a core kinase in the Hippo signaling pathway that regulates cell proliferation, differentiation, and apoptosis. Dysregulation of this pathway is linked to various cancers and immune disorders, emphasizing STK3 as a promising therapeutic target for diseases that involve abnormal cell growth. Despite their therapeutic relevance, only a limited number of potent STK3 inhibitors have been reported, likely due to the difficulty in designing molecules that can bind tightly to the ATP-binding site of STK3. Using the 2-(2-amino-5-phenylpyrimidin-4-yl)-5-methoxyphenol

TESERA: morphologic subtyping and prognostic stratification of hepatocellular carcinoma from H&E whole-slide images.

BACKGROUND AIMS: Hepatocellular carcinoma (HCC) remains among the most lethal cancers worldwide, yet few tools exist to characterize HCC biology and stratify patient risk at the point of care. We developed TESERA (Tissue Encoded Subtype Elucidation and Risk Assessment), a computational pathology framework that derives both unsupervised subtypes and a prognostic index directly from hematoxylin and eosin (H&E) whole-slide images (WSIs). APPROACH RESULTS: Applied to The Cancer Genome Atlas Liver Hepatocellular Carcinoma (TCGA-LIHC) cohort, unsupervised clustering of TESERA embeddings grouped tum

The trojan horse in agricultural water: How microbe-mediated interactions of nanoplastics and flame retardants drive multiscale toxicity and seed transmission in rye.

Agricultural irrigation water serves as a critical vector for the co-transport of emerging contaminants like nanoplastics and organophosphate flame retardants, posing a poorly understood risk to crop safety and water quality. This study employed a combination of hydroponic exposure (simulating contaminated irrigation), long-term cultivation, multi-omics (transcriptomics and metabolomics), physiological assays, and computational simulations to elucidate the multiscale toxic mechanisms of aminated polystyrene nanoplastics (NPs-NH₂) and tris(1,3-dichloro-2-propyl) phosphate (TEP) in rye. Molecular characterization and immunoinformatics-based design of a multi-epitope vaccine against Staphylococcus nepalensis.

Staphylococcus nepalensis has recently been identified in clinical settings, raising questions regarding its potential role as an emerging opportunistic pathogen. However, no vaccine-based preventive strategy has yet been proposed against this bacterium. The objective of this study was to characterize a clinical isolate using PCR-based molecular identification and to design a rational multi-epitope vaccine candidate against S. nepalensis through an integrated immunoinformatics-driven reverse vaccinology approach. Species-level identification was performed by PCR amplification and sequencing of

When Surgical Innovation Outpaces Evidence: Does Modern Maximal Resection Require Re-Evaluation of Postoperative Radiotherapy in Glioblastoma?

Postoperative radiotherapy (RT) improves survival in glioblastoma, and its role in standard management is not disputed. The randomized trials establishing this benefit, however, were conducted before computed tomography, magnetic resonance imaging (MRI), molecular classification, and temozolomide (TMZ), in heterogeneous populations of "operated malignant glioma" treated with whole-brain or large-field RT versus best supportive care. Their pooled survival benefit (risk ratio 0.81; 95% CI 0.74-0.88) robustly answers the historical question they were designed to address. Since then, advances in s

Methylation profiling in CNS tumor diagnostics: a single-centre real-world experience from Central Europe.

Genome-wide DNA methylation profiling has transformed neuro-oncology by providing an objective, machine learning-based taxonomy that mitigates interobserver variability and refines the histo-molecular criteria of the current WHO classification. We evaluate the real-world diagnostic performance and clinical utility of this modality in a prospective, consecutively accrued three-year cohort of 291 central nervous system (CNS) tumors across a mixed adult-pediatric population. Successful profiling was completed in 95.9% of cases. Using the Epignostix classifier, a high-confidence diagnostic match (

The GPCR Connection: Linking Alzheimer's Disease and Glioblastoma.

Alzheimer's disease (AD) and glioblastoma multiforme (GBM) are biologically distinct age-related brain disorders with opposing clinical phenotypes. AD is characterised by progressive neurodegeneration and cognitive decline, whereas GBM is characterised by aggressive cellular proliferation and a poor prognosis. Despite these differences, converging evidence indicates that both conditions share molecular pathways and network-level dysfunction that emerge during brain ageing. Central to this convergence are G protein-coupled receptors (GPCRs), which act as integrative signalling hubs that regulat

Semi-supervised ensemble learning with interval type-2 fuzzy-rough sets for Parkinson's disease prediction from multi-omics.

Parkinson's disease (PD) is a disorder involving progressive degeneration of the nervous system. Its clinical signs typically become noticeable only after substantial impairment has occurred in the substantia nigra, a brain region involved in motor control. Therefore, early and accurate prediction of PD based on molecular alterations is essential for proper diagnosis and improved patient outcomes. In this context, feature-level multi-omics integration has become a useful strategy because it combines molecular information from multiple biological levels and may support a broader understanding o

Synergistic role of molecular imaging and genomics in thyroid cancer management: from diagnosis to personalized treatment.

The management of thyroid cancer has advanced through the integration of molecular imaging, genomic profiling, and bioinformatics, supporting precision oncology across diverse subtypes. Although radioiodine imaging and therapy remain standard for differentiated thyroid cancers, efficacy can be limited in refractory cases due to heterogeneous iodine uptake. Advances including dosimetry-guided radioiodine therapy, hybrid imaging modalities (SPECT/CT, PET/CT, PET/MRI), and novel radiotracers (FDG, NaF) may improve diagnostic accuracy and therapeutic decision-making, particularly for aggressive tu
