A functional genomics catalogue of activated transcription factors during pathogenesis of pneumococcal disease.

BACKGROUND: Streptococcus pneumoniae (the pneumococcus) is the world's foremost microbial pathogen, killing more people each year than HIV, TB or malaria. The capacity to penetrate deeper host tissues contributes substantially to the ability of this organism to cause disease. Here we investigated, for the first time, functional genomics modulation of 3 pneumococcal strains (serotype 2 [D39], serotype 4 [WCH43] and serotype 6A [WCH16]) during transition from the nasopharynx to lungs to blood and to brain of mice at both promoter and domain activation levels. RESULTS: We found 7 highly activate

Diverse requirements for SRC-family tyrosine kinases distinguish chlamydial species.

UNLABELLED: Chlamydiae are well known for their species specificity and tissue tropism, and yet the individual species and strains show remarkable genomic synteny and share an intracellular developmental cycle unique in the microbial world. Only a relatively few chlamydial genes have been linked to specific disease or tissue tropism. Here we show that chlamydial species associated with human infections, Chlamydia trachomatis and C. pneumoniae, exhibit unique requirements for Src-family kinases throughout their developmental cycle. Utilization of Src-family kinases by C. trachomatis includes ty

Construction of a linezolid-resistant strain of methicillin-susceptible Staphylococcus aureus and its multi-omics based mechanism study.

BACKGROUND: The emergence of linezolid-resistant methicillin-susceptible Staphylococcus aureus (MSSA) is a growing clinical threat, but the underlying mechanisms are unclear. Here, we generated stable resistant derivatives and used a multi-omics strategy to investigate the transcriptional and metabolic regulation underlying linezolid resistance in MSSA. METHODS: A clinical isolate of linezolid-susceptible S. aureus (strain S. aureus_97) was used as the parental strain. A stable linezolid-resistant derivative (designated LZR) was generated through stepwise induction with subinhibitory concentr

Strain-dependent contribution of the AcrAB-TolC efflux pump to Klebsiella pneumoniae physiology.

Klebsiella pneumoniae is a prominent opportunistic pathogen increasingly associated with multidrug resistance and virulence. One of the main mechanisms of antimicrobial resistance in K. pneumoniae is active efflux, primarily mediated by the resistance-nodulation-division (RND) family of pumps. AcrAB-TolC is the key RND efflux pump in K. pneumoniae, regulated by the transcriptional activator RamA and its repressor RamR. Although overexpression of AcrAB-TolC has been linked to drug resistance in various clinical strains, its physiological roles in K. pneumoniae remain insufficiently studied. In

Oleanolic acid combats Streptococcus iniae via cell membrane damage and oxidative stress, transcriptomic and phenotypic analysis.

Streptococcus iniae is a significant pathogen that affects aquatic animals, resulting in substantial economic losses in aquaculture. Oleanolic acid, a pentacyclic triterpenoid derived from Swertia mileensis, shows strong antibacterial properties. This study conducted a series of phenotypic experiments and transcriptome analyses to investigate the antibacterial effect and mechanism of oleanolic acid on S. iniae DY2307. The results show that the MIC and MBC of oleanolic acid against S. iniae DY2307 are 16 μg/mL and 32 μg/mL, respectively. Phenotypic analysis demonstrated that oleanolic acid disr

Effect of non-antibiotic factors on conjugative transfer of antibiotic resistance genes in aquaculture water.

Aquaculture water with antibiotic resistance genes (ARGs) is escalating due to the horizontal gene transfer. Non-antibiotic stressors specifically found, including those from fishery feed and disinfectants, are potential co-selectors. However, the mechanisms underlying this process remains unclear. Intragenus and intergenus conjugative transfer systems of the antibiotic-resistant plasmid RP4 were established to examine conjugative transfer frequency under exposure to five widely used non-antibiotic factors in aquaculture water: iodine, oxolinic acid, NO2-N, NO3-N and H2O2 and four different re

Revealing sRNA expression profiles of NDM-5-producing CRKP and explore the role of sRNA207 in NDM-5-producing CRKP resistance.

UNLABELLED: New Delhi metallo-beta-lactamase-5 (NDM-5)-producing carbapenem-resistant Klebsiella pneumoniae (CRKP) is characterized by high virulence, high morbidity, and mortality, and the detection rate in children has increased in recent years. Therefore, it is urgent to develop new therapeutic targets and strategies. Non-coding small RNA (sRNA)-mediated RNA-based therapies offer a new direction for the treatment of bacterial infections, especially resistant bacteria. This study first analyzed the transcriptional expression profiles of NDM-5-producing CRKP and Carbapenem-susceptible Klebsie

A Mutualistic Poxvirus Exhibits Convergent Evolution with Other Heritable Viruses in Parasitoid Wasps.

For insects known as parasitoid wasps, successful development as a parasite results in the death of the host insect. As a result of this lethal interaction, wasps and their hosts have coevolved strategies to gain an advantage in this evolutionary arms race. Although normally considered to be strict pathogens, some viruses have established persistent infections within parasitoid wasp lineages and are beneficial to wasps during parasitism. Heritable associations between viruses and parasitoid wasps have evolved independently multiple times, but most of these systems remain largely understudied w

Interplay between MexAB-OprM and MexEF-OprN in clinical isolates of Pseudomonas aeruginosa.

MexAB-OprM and MexEF-OprN are Pseudomonas aeruginosa efflux pumps involved in the development of antibiotic resistance. Several studies developed with laboratory strains or using a few clinical isolates have reported that the regulation system of MexEF-OprN is involved in the final levels of MexAB-OprM expression. Therefore, this study was aimed to determine the interplay between MexAB-OprM and MexEF-OprN in 90 out of 190 P. aeruginosa clinical isolates with an efflux pump overexpression phenotype. Regarding oprD, 33% (30/90) of isolates displayed relevant modifications (RM) defined as framesh

The predicted ABC transporter AbcEDCBA is required for type IV secretion system expression and lysosomal evasion by Brucella ovis.

Brucella ovis is a major cause of reproductive failure in rams and it is one of the few well-described Brucella species that is not zoonotic. Previous work showed that a B. ovis mutant lacking a species-specific ABC transporter (ΔabcBA) was attenuated in mice and was unable to survive in macrophages. The aim of this study was to evaluate the role of this ABC transporter during intracellular survival of B. ovis. In HeLa cells, B. ovis WT was able to survive and replicate at later time point (48 hpi), whereas an ΔabcBA mutant was attenuated at 24 hpi. The reduced survival of the ΔabcBA mutant wa

Characterization of biofilm formation and the role of BCR1 in clinical isolates of Candida parapsilosis.

In Candida parapsilosis, biofilm formation is considered to be a major virulence factor. Previously, we determined the ability of 33 clinical isolates causing bloodstream infection to form biofilms and identified three distinct groups of biofilm-forming strains (negative, low, and high). Here, we establish two different biofilm structures among strains forming large amounts of biofilm in which strains with complex spider-like structures formed robust biofilms on different surface materials with increased resistance to fluconazole. Surprisingly, the transcription factor Bcr1, required for biofi

Powerful usage of phylogenetically diverse Staphylococcus aureus control strains for detecting multidrug resistance genes in transcriptomics studies.

Staphylococcus aureus is an important human pathogen responsible for life-threatening septicemia, endocarditis, and toxic shock syndrome. Although positive (MRSA; ATCC 33591) and negative (MSSA; ATCC 25923) control strains have been used for various pathogenesis or assay studies, little is known about the genomic structure of the strains, and there has been little genome-wide expression analysis. Phylogenetic analyses revealed that ATCC 33591 and ATCC 25923 are the most genetically diverse strains of the 15 S. aureus genomes studied. Microarray analysis showed that the most significantly upreg

Proteomic and transcriptomic analysis of Aspergillus fumigatus on exposure to amphotericin B.

Amphotericin B (AMB) is the most widely used polyene antifungal drug for the treatment of systemic fungal infections, including invasive aspergillosis. It has been our aim to understand the molecular targets of AMB in Aspergillus fumigatus by genomic and proteomic approaches. In transcriptomic analysis, a total of 295 genes were found to be differentially expressed (165 upregulated and 130 downregulated), including many involving the ergosterol pathway, cell stress proteins, cell wall proteins, transport proteins, and hypothetical proteins. Proteomic profiles of A. fumigatus alone or A. fumiga

High-level carbapenem resistance in a Klebsiella pneumoniae clinical isolate is due to the combination of bla(ACT-1) beta-lactamase production, porin OmpK35/36 insertional inactivation, and down-regulation of the phosphate transport porin phoe.

Clinical isolates of Klebsiella pneumoniae resistant to carbapenems and essentially all other antibiotics (multidrug resistant) are being isolated from some hospitals in New York City with increasing frequency. A highly related pair of K. pneumoniae strains isolated on the same day from one patient in a hospital in New York City were studied for antibiotic resistance. One (KP-2) was resistant to imipenem, meropenem, and sulopenem (MICs of 16 to 32 microg/ml) while the other (KP-1) was susceptible (MIC of 0.5 microg/ml); both contained the bla(ACT-1), bla(SHV-1), and bla(TEM-1) beta-lactamases.

Yeast ribosomal protein deletion mutants possess altered peptidyltransferase activity and different sensitivity to cycloheximide.

The major function of the ribosome is its ability to catalyze formation of peptide bonds, and it is carried out by the ribosomal peptidyltransferase. Recent evidence suggests that the catalyst of peptide bond formation is the 23S rRNA of the large ribosomal subunit. We have developed an in vitro system for the determination of peptidyltransferase activity in yeast ribosomes. Using this system, a kinetic analysis of a model reaction for peptidyltransferase is described with Ac-Phe-tRNA as the peptidyl donor and puromycin as the acceptor. The Ac-Phe-tRNA-poly(U)-80S ribosome complex (complex C)

Elucidating the separate and synergistic impacts of ruminal and hindgut acidosis on fermentation and microbiome of dairy cows.

The aim of this study was to evaluate the short-term effects of both SARA and hindgut acidosis (HGA) on the ruminal and fecal fermentation and microbiome of dairy cows. The study was conducted as a changeover design using 9 rumen-cannulated Holstein cows (724 ± 79 kg BW and 198 ± 74 DIM). The SARA was induced by feeding a diet containing 65% concentrate (DM basis), and HGA was induced through daily abomasal infusion of 3 kg of starch (1:1 corn-to-wheat weight ratio). The evaluated treatments were (1) a control diet containing 40% concentrate (CON), (2) CON+HGA, (3) a diet containing 65% concen

Prevotella-dominated dysbiosis and predicted suppression of sulfur biosynthesis pathways associated with halitosis in Korean adults.

Halitosis affects a substantial proportion of adults worldwide, yet the compositional and functional basis of the oral microbiome in halitosis remains incompletely understood, particularly in East Asian populations. We performed 16S rRNA gene amplicon sequencing of oral gargle samples from 45 individuals with halitosis and 45 healthy controls in South Korea, generating approximately 4,600 amplicon sequence variants. Beta diversity analysis revealed significant community-level separation (PERMANOVA, P = 0.001) and an elevated Firmicutes/Bacteroidota ratio in halitosis, although alpha diversity

Rumen microbes affect the somatic cell counts of dairy cows by modulating glutathione metabolism.

Healthy mammary glands are essential for high-quality milk production in the dairy industry. The relationship between somatic cell counts (SCCs), rumen fermentation, and microbiota interactions remains unclear. This study integrated physiological indicators, high-throughput 16S rRNA gene sequencing, and metagenomics data analysis to investigate the mechanisms linking rumen microbes and mastitis and to evaluate the changes in milk production and serum cytokine levels in cows with low (L-SCC) and high (H-SCC) somatic cell counts. Compared with the L-SCC group, the H-SCC group exhibited significa

Clinical helminth infections alter host gut and saliva microbiota.

BACKGROUND: Previous reports show altered gut bacterial profiles are associated with helminth infected individuals. Our recently published molecular survey of clinical helminthiases in Thailand border regions demonstrated a more comprehensive picture of infection prevalence when Kato Katz microscopy and copro-qPCR diagnostics were combined. We revealed that Opisthorchis viverrini, hookworm, Ascaris lumbricoides and Trichuris trichiura were the most predominant helminth infections in these regions. In the current study, we have profiled the faecal and saliva microbiota of a subset of these helm

Phenotypic resistance profiles and resistome variations between endophytic and epiphytic bacteria in apple fruits.

BACKGROUND: In recent years, there has been increasing concerns about antibiotic resistance. Although studies have investigated resistance in food-associated bacteria, fresh produce microbes remain underexplored as potential hub of resistance genes capable for horizontal transfer to human via consumption. To this end, we tested the antibiotic resistance profiles of bacterial isolates recovered from Golden Reinders and Mandy apple cultivars. We aimed to investigate the effects of orchard-cultivar combinations and microbial lifestyle on the antibiotic resistance profiles. The apples (Golden Rein
