Peripheral transcriptional responses to experimental SARS-CoV-2 inoculation in North American elk cows and calves.

BACKGROUND: Severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) remains a health risk for humans and other domestic and wildlife species. Recently, North American elk have been identified as seropositive for SARS-CoV-2, thus posing a potential threat to humans and other mammals. In this work, we characterized the peripheral transcriptomic response to experimental SARS-CoV-2 infection in calves and adult elk at different time points. RESULTS: Significantly differentially expressed genes were identified at 2-, 5-, and 14-days post inoculation (pi) for both age groups. Adult elk present

Genomic and epidemiologic characteristics of SARS-CoV-2 persistent infections in California, January 2021 - July 2023.

Novel SARS-CoV-2 variants demonstrating considerable intra-host evolution emerged throughout the pandemic. The persistent infections thought to give rise to these variants, however, have been difficult to identify at scale. This study sought to detect and characterize persistent infection cases in California using routine epidemiologic and genomic surveillance data. We identified 69 persistent infection cases with collection dates between January 2021 and July 2023 ranging from 21 to 400 days in duration, with an average of 44 days. Significant differences were identified in age distribution,

Spumigins produced by Nodularia spumigena are natural serine protease inhibitors with anti-SARS-CoV-2 activity.

COVID-19, caused by SARS-CoV-2, has led to significant morbidity and mortality worldwide. The pandemic has sparked extensive efforts to develop therapeutic strategies targeting either the virus itself or human proteins involved in the infection, resulting in hundreds of potential drugs and numerous clinical trials. In the search for new anti-SARS-CoV-2 drug candidates, we focussed on natural products. Using the cyanobacteria as a source of new structures due to their unique metabolism, two spumigins were isolated from the Baltic cyanobacterium Nodularia spumigena and tested for their activity

SARS-CoV-2 within-host population expansion, diversification and adaptation in zoo tigers, lions and hyenas.

SARS-CoV-2 rapidly adapts to new hosts following cross-species transmission; this is highly relevant as unique within-host variants have emerged following infection of susceptible wild and domestic animal species. Furthermore, SARS-CoV-2 transmission from animals (e.g., white-tailed deer, mink, domestic cats, and others) back to humans has been observed, documenting the potential of animal-derived variants to infect humans. Here, we investigate SARS-CoV-2 evolution and host-specific adaptation during an outbreak in Amur tigers (Panthera tigris altaica), African lions (Panthera leo), and spotte

TIPE2 suppresses ferroptosis and pro-inflammatory polarization in macrophages triggered by SARS-CoV-2 spike protein.

As an acute respiratory infectious disease caused by Severe Acute Respiratory Syndrome Coronavirus 2 (SARS-CoV-2), Coronavirus Disease 2019 (COVID-19) exhibits remarkable contagiousness and has emerged as a critical global public health concern. In critically ill patients, virus-induced cytokine storms and resulting multi-organ failure represent significant therapeutic challenges. In our clinical observations, we identified that this hyperinflammatory state was correlated with reduced mRNA expression of both Tumor Necrosis Factor-α-Induced Protein 8-like Protein 2 (TIPE2)-an immune negative mo

Structural insights into TLR4 activation by SARS-CoV-2 spike protein: implications for inflammatory response modulation.

Toll-like receptor 4 (TLR4) in complex with myeloid differentiation factor 2 (MD2) plays a central role in innate immune sensing and inflammatory responses during viral infections. Emerging evidence suggests that viral glycoproteins, including the SARS-CoV-2 spike (S) protein, can aberrantly activate TLR4, contributing to cytokine storms; however, the molecular basis remains unclear. In this study, we investigated the recognition of the SARS-CoV-2 spike protein, in both its monomeric and trimeric forms, by the TLR4/MD2 receptor complex using a comprehensive in silico framework. Protein-protein

Association between SARS-CoV-2 in wastewater and COVID-19 hospitalizations in three countries, 2022-2024.

IMPORTANCE: As fewer jurisdictions report national COVID-19 hospitalization rates and testing of mild and asymptomatic cases is reduced, there is a need to better understand the relationship between COVID-19 hospitalizations and alternative measures of COVID-19 circulation, such as wastewater surveillance. OBJECTIVE: We described the association between levels of SARS-CoV-2 in wastewater and COVID-19 hospitalization rates at the national level during and after the pandemic and explored whether wastewater virus level can predict COVID-19 hospitalization rates. DESIGN SETTING AND PARTICIPANTS:

Orphan broadly RBD-binding antibodies annotate three remaining conserved RBD epitopes along SARS-CoV-2 evolution.

The receptor-binding domain (RBD) of the SARS-CoV-2 spike (S) protein continues to evolve, facilitating antibody evasion. It remains unclear whether any conserved RBD epitopes persist across SARS-CoV-2 variants and whether vaccination and/or breakthrough infection (BTI) can elicit antibodies capable of targeting these conserved regions to counter future variants. Here, using a heterogeneous double-bait single B-cell sorting strategy, we identify a subset of antibodies with broad-spectrum RBD binding, including recognition of SARS-CoV-1 and emerging variants such as EG.5.1, BA.2.86, JN.1, and K

Pharmacoinformatics-based screening and construction of a neutralizing anti-SARS-CoV-2 camelidae nanobody drug conjugate.

Nanobodies or variable antigen-binding domains (VHH) derived from heavy chain-only antibodies (HcAb) occurring in the Camelidae family offer certain superior physicochemical characteristics like enhanced stability, solubility, and low immunogenicity compared to conventional antibodies. Their efficient antigen-binding capabilities make them a preferred choice for next-generation small biologics. In the present work, we design an anti-SARS-CoV-2 bi-paratopic nanobody drug conjugate by screening a nanobody database. SAbDab-nano database was screened based on the physicochemical properties and SAR

SARS-CoV-2 lineage-dependent temporal phylogenetic distribution and viral load in immunocompromised and immunocompetent individuals.

OBJECTIVES: Mutational dynamics of SARS-CoV-2 in immunocompromised hosts, although well documented, remain a relatively unexplored mechanism. This study aims to compare the viral replication load and genetic diversity of SARS-CoV-2 in immunocompromised patients and non-immunocompromised individuals (NICs) from two major hospitals in Paris from January 2021 to May 2023. METHODS: Cycle threshold (CT) values were measured by TaqPath COVID-19 RT-PCR (Thermo Fisher Scientific). The SARS-CoV-2 whole-genomes from 683 immunocompromised patients and 296 NICs was sequenced using Oxford Nanopore Technol

Hospital wastewater surveillance for SARS-CoV-2 identifies intra-hospital dynamics of viral transmission and evolution.

Wastewater testing has emerged as an effective, widely used tool for population-level severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) surveillance. Such efforts have been implemented primarily at wastewater treatment plants, providing data for large resident populations but hindering the ability to implement targeted interventions or follow-ups. Conversely, building-level wastewater data exhibit increased variability due to rapid daily population dynamics but allow for targeted follow-up or mitigation efforts. Here, we implemented a three-site wastewater sampling strategy on our u

Functional expression of five refolded recombinant variants of RBD from SARS-CoV-2 in Escherichia coli.

Production of the receptor binding domain, RBD, variants of SARS-CoV-2, has been necessary to understand their interaction with the human receptor ACE2 and to develop alternative strategies against COVID-19. Affordable bacterial production can aid in these efforts and offer alternatives to address the ongoing emergence of new variants. Expressing recombinant RBD in E. coli could provide a valuable alternative if the challenges related to disulfide bond formation, low solubility, and the absence of glycosylation capabilities are addressed in this heterologous expression system. In this study, f

Non-apoptotic caspase-8 is critical for orchestrating exaggerated inflammation during severe SARS-CoV-2 infection.

Inflammation and excess cytokine release are hallmarks of severe COVID-19. While programmed cell death is known to drive inflammation, its role in SARS-CoV-2 pathogenesis remains unclear. Using gene-targeted murine COVID-19 models, we here find that caspase-8 is critical for cytokine release and inflammation. Loss of caspase-8 reduces disease severity and viral load in mice, and this occurs independently of its apoptotic function. Instead, reduction in SARS-CoV-2 pathology is linked to decreased IL-1β levels and inflammation. Loss of pyroptosis and necroptosis mediators in gene-targeted animal

Assessment of SARS-CoV-2 neutralizing antibody persistence using LFIC: a prevalence study after booster doses.

BACKGROUND: The primary immunization against SARS-CoV-2 has yielded protection rates of up to 95%. The evolution of the original strain of SARS-CoV-2 towards emerging variants which have higher transmissibility, severity of disease and greater viral escape, have promoted the necessity of vaccine booster doses. The third dose of the vaccine provides protection, but its long-term durability remains uncertain. Our aim was to know the vaccine coverage at the University of Alicante (UA) after one year of administration of vaccine booster doses through the detection of anti-SARS-CoV-2 antibodies wit

Spike conformational and glycan heterogeneity associated with furin cleavage causes incomplete neutralization of SARS-CoV-2.

SARS-CoV-2 Spike - the sole neutralization target, is highly resilient to the immune pressure driving genetic evolution. While potency and breadth of neutralization are widely studied, the incomplete neutralization - the mechanism of resistance without needing genetic change - remains unexplored. Several monoclonal antibodies, although potent, showed incomplete neutralization of genetically homogeneous pseudovirus suggesting the existence of distinct spike conformations. The residual infectivity at high antibody concentration indicates a viral fraction with intrinsic resistance to the antibody

Reprogramming of lipid metabolism by ORF3a-induced microlipophagy enhances biogenesis of SARS-CoV-2 replication organelle.

Infection by positive-strand RNA viruses necessitates membrane expansion and elevated phospholipid biosynthesis, whereby fatty acids stored as triacylglycerols in lipid droplets (LDs) are mobilized to promote metabolic processes and membrane biogenesis. The replication organelles (ROs) of coronavirus associate with modified host endomembrane; however, the molecular mechanisms underlying the expansion and modification of these membranes remain poorly understood. Here, we show that viral protein orf3a collaborates with nsp3, nsp4, nsp6 to facilitate the formation of ROs in SARS-CoV-2. Importantl
