PAC-Net: A physics-guided multimodal hybrid network for antibody-antigen interaction prediction.

The precise prediction of Antibody-Antigen Interaction (AAI) is a pivotal task for accelerating antibody drug discovery and virtual screening. To address the challenges of suboptimal multimodal fusion and the paucity of physical interpretability in existing approaches, this paper proposes PAC-Net, a physical prior-guided end-to-end deep learning framework. First, the model incorporates a Gated Multimodal Fusion mechanism that effectively integrates sequence semantics with implicit structural context from a pretrained protein language model via dynamic weight allocation, thereby achieving adapt

FairFlow: A transparency-first framework for verifiable and reproducible bioinformatics.

Bioinformatics analyses depend on external software that itself relies on further programs, or dependencies, each with its own release cycle. Because tools are updated to fix bugs and add features, identical code can produce different results depending on which versions are installed, and incomplete documentation of dependencies and versions therefore undermines reproducibility. Containerization packages software with all its dependencies, but demands technical expertise and lacks a standard operating procedure. Existing workflow managers and container tools have improved reproducibility, yet

Isolation and assessment of characterization of porcine epidemic diarrhea virus GD1 strain from China.

Porcine epidemic diarrhea virus (PEDV) is an important pathogen in swine, causing severe economic losses to the global swine industry. As a coronavirus, PEDV is prone to mutations and recombination. Therefore, characterizing circulating strains is essential for disease control. In this study, a PEDV strain (GD1) was isolated from diarrheic piglets in Guangdong Province, China, and identified by RT-PCR and immunofluorescence. Pathogenicity was evaluated in piglet challenge experiment. The results showed that GD1 strain could be stably passaged in Vero cells, forming syncytia. Phylogenetic analy

Rapid clonal expansion and somatic hypermutation contribute to the fate of SARS-CoV-2 broadly neutralizing antibodies.

Several vaccines and immunization strategies, including inactivated vaccines, have proven effective in eliciting antibodies against severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2), providing an opportunity to characterize the antibody response. In this study, we investigated the monoclonal antibody responses elicited by wild-type SARS-CoV-2 inactivated vaccination compared to those elicited by natural infection and mRNA vaccination. The analysis showed that antibodies encoded by biased germline genes were shared between SARS-CoV-2 vaccinated and naturally infected individuals. Amo

Comprehensive in silico analysis of single nucleotide polymorphism and molecular dynamics simulation of human GATA6 protein in ventricular septal defect.

Congenital heart disease (CHD) represents nearly one-third of congenital birth defects annually, with ventricular septal defect (VSD) being the most common type. The aim of this study was to explore the role of specific GATA binding protein 6 gene (GATA6) mutations as a potential etiological factor in the development of VSD through an in silico approach. Data were collected from the human gene databases: DisGeNET and GeneCards, with protein-protein interaction networks constructed via STRING and Cytoscape. Gene ontology and pathway enrichment analyses were conducted using DAVID, with data anal

Employing computational tools to design a multi-epitope vaccine targeting human immunodeficiency virus-1 (HIV-1).

BACKGROUND: Despite being in the 21st century, the world has still not been able to vanquish the global AIDS epidemic, and the only foreseeable solution seems to be a safe and effective vaccine. Unfortunately, vaccine trials so far have returned unfruitful results, possibly due to their inability to induce effective cellular, humoral and innate immune responses. The current study aims to tackle these limitations and propose the desired vaccine utilizing immunoinformatic approaches that have returned promising results in designing vaccines against various rapidly mutating organisms. For this, a

The CaALAD Gene From Pepper (Capsicum annuum L.) Confers Chilling Stress Tolerance in Transgenic Arabidopsis Plants.

The ALAD gene encodes an enzyme that is essential for chlorophyll biosynthesis and is involved in many other physiological processes in plants. In this study, the CaALAD gene was cloned from pepper and sequenced. Multiple sequence alignment and phylogenetic analysis of ALAD proteins from nine plant species showed that ALAD is highly conserved, and that CaALAD shows the highest homology with the ALAD protein from eggplant. Subcellular localization indicated that the CaALAD protein is mainly localized to the chloroplasts. After transferring CaALAD into the Arabidopsis thaliana genome, cold toler

Genome-Wide Screening for Pathogenic Proteins and microRNAs Associated with Parasite-Host Interactions in Trypanosoma brucei.

Tsetse flies are a type of blood-sucking insect living in diverse locations in sub-Saharan Africa. These insects can transmit the unicellular parasite Trypanosoma brucei (T. brucei) which causes African trypanosomiasis in mammals. There remain huge unmet needs for prevention, early detection, and effective treatments for this disease. Currently, few studies have investigated the molecular mechanisms of parasite-host interactions underlying African trypanosomiasis, mainly due to a lack of understanding of the T. brucei genome. In this study, we dissected the genomic and transcriptomic profiles

Clinical and molecular characterization of a patient with mitochondrial Neurogastrointestinal Encephalomyopathy.

BACKGROUND: Mitochondrial neurogastrointestinal encephalomyopathy (MNGIE) is a rare autosomal recessive disorder caused by mutations in TYMP gene, encoding nuclear thymidine phosphorylase (TP). MNGIE mainly presents with gastrointestinal symptoms and is mostly misdiagnosed in many patients as malabsorption syndrome, inflammatory bowel disease, anorexia nervosa, and intestinal pseudo-obstruction. Up to date, more than 80 pathogenic and likely pathogenic mutations associated with the disease have been reported in patients from a wide range of ethnicities. The objective of this study was to inves

A cross sectional study on Dirofilaria immitis and Acanthocheilonema reconditum in sheepdogs in a western region in Iran.

Iran is one of the endemic areas of Dirofilariasis, and also one of the most important zoonotic infections. Dirofilaria immitis causes a severe and fatal disease called heartworm disease in dog. It also produces pulmonary nodules in humans. The worm is to be investigated as a potential infection of humans and animals in various provinces in Iran. In this research, the samples were studied with modified Knott's test and molecular method. The results of the modified Knott's test method indicated that 14.00% of sheepdogs were infected with filarial microfiler. The microfilers were characterized w

Molecular Basis of P131 Cryptosporidial-IMPDH Selectivity-A Structural, Dynamical and Mechanistic Stance.

Cryptosporidiosis accounts for a surge in infant (<5 years) mortality and morbidity. To date, several drug discovery efforts have been put in place to develop effective therapeutic options against the causative parasite. Based on a recent report, P131 spares inosine monophosphate dehydrogenase (IMPDH) in a eukaryotic model (mouse IMPDH (mIMPDH)) while binding selectively to the NAD+ site in Cryptosporidium parvum (CpIMPDH). However, no structural detail exists on the underlining mechanisms of P131-CpIMPDH selective targeting till date. To this effect, we investigate the selective inhibitory dy

Expression correlates between Annexin A1 and A2 autoantibodies in patients with Behçet's disease.

The autoantibodies profile of Behçet's disease (BD) is yet incompletely understood. Annexins are a family of highly conserved proteins which are involved in some human autoimmune diseases. Autoantibodies directed toward Annexin A1 and A2 are involved in BD pathology, but correlation in their clinical role is controversial. The aim of our study is to estimate and evaluate the expression correlation between Annexin A1 and A2 autoantibodies in BD patients. We have designed and implemented different technical approaches to prove the hypothesis. First, bioinformatics tools such as amino acid sequen

Antibody Cross-Reactivity between Porcine Cytomegalovirus (PCMV) and Human Herpesvirus-6 (HHV-6).

Porcine cytomegalovirus (PCMV) infection is widely prevalent among pigs, and PCMV is one of the viruses which may be transmitted during xenotransplantation using pig cells, tissues, or organs. While human cytomegalovirus (HCMV) is a major risk factor for allotransplantation, it is still unclear whether PCMV is able to infect human cells or pose a risk for xenotransplantation. Previously, it was shown that transmission of PCMV after pig kidney to non-human primate transplantations resulted in a significantly reduced survival time of the transplanted organ. To detect PCMV, PCR-based and immunolo

Structural insight with mutational impact on tyrosinase and PKC-β interaction from Homo sapiens: Molecular modeling and docking studies for melanogenesis, albinism and increased risk for melanoma.

Human tyrosinase, is an important protein for biosynthetic pathway of melanin. It was studied to be phosphorylated and activated by protein kinase-C, β-subunit (PKC-β) through earlier experimentations with in vivo evidences. Documentation documents that mutation in two essentially vital serine residues in C-terminal end of tyrosinase leads to albinism. Due to the deficiency of protective shield like enzyme; melanin, albinos are at an increased peril for melanoma and other skin cancers. So, computational and residue-level insight including a mutational exploration with evolutionary importance i

A 'conovenomic' analysis of the milked venom from the mollusk-hunting cone snail Conus textile--the pharmacological importance of post-translational modifications.

Cone snail venoms provide a largely untapped source of novel peptide drug leads. To enhance the discovery phase, a detailed comparative proteomic analysis was undertaken on milked venom from the mollusk-hunting cone snail, Conus textile, from three different geographic locations (Hawai'i, American Samoa and Australia's Great Barrier Reef). A novel milked venom conopeptide rich in post-translational modifications was discovered, characterized and named α-conotoxin TxIC. We assign this conopeptide to the 4/7 α-conotoxin family based on the peptide's sequence homology and cDNA pre-propeptide alig

Identification and characterization of Theileria annulata heat-shock protein 90 (HSP90) isoforms.

Heat-shock proteins (HSPs) refer to a group of proteins whose synthesis is enhanced upon sudden increase in temperature or exposure to a variety of other stressors. In this study, Theileria annulata (T. annulata) HSP90 was identified and characterized as a first step to understand the function of this molecule in T. annulata-infected cells. Our results indicated the existence in the genome of T. annulata of two HSP90 genes: one located in chromosome one (TaHSP90-Chr1) and the other in chromosome four (TaHSP90-Chr4). The amino acid alignment between the two isoforms has shown identity and simil

Total knee arthroplasty in the valgus knee.

Valgus knee deformity is a challenge in total knee arthroplasty (TKA) and it is observed in nearly 10% of patients undergoing TKA. The valgus deformity is sustained by anatomical variations divided into bone remodelling and soft tissue contraction/elongation. Bone tissue variations consist of lateral cartilage erosion, lateral condylar hypoplasia and metaphyseal femur and tibial plateau remodelling. Soft tissue variations are represented by tightening of lateral structures: lateral collateral ligament, posterolateral capsule, popliteus tendon, hamstring tendons, the lateral head of the gastroc
