Growth dynamics and the evolution of cooperation in microbial populations.

Microbes providing public goods are widespread in nature despite running the risk of being exploited by free-riders. However, the precise ecological factors supporting cooperation are still puzzling. Following recent experiments, we consider the role of population growth and the repetitive fragmentation of populations into new colonies mimicking simple microbial life-cycles. Individual-based modeling reveals that demographic fluctuations, which lead to a large variance in the composition of colonies, promote cooperation. Biased by population dynamics these fluctuations result in two qualitativ

Overcoming key challenges in the evolutionary transition to multicellularity.

Dozens of independent origins of multicellularity have profoundly shaped Earth's evolutionary and ecological history. These transitions have given rise to massive radiations encompassing thousands to millions of species and the evolution of increasingly complex bodies. Multicellular taxa now constitute the majority of Earth's biomass and have fundamentally transformed global ecosystems, underpinning diverse biomes from forests and grasslands to coral reefs. While these macroevolutionary patterns have long been recognized, the microevolutionary processes driving the transition to multicellulari

From friend to foe and back: coevolutionary transitions in the mutualism-antagonism continuum.

Interspecific interactions evolve along a continuum ranging from mutualism to antagonism. Evolutionary theory so far has focussed mostly on parts of this continuum, notably on mechanisms that enable and stabilize mutualism. These mechanisms often involve partner discrimination, ensuring that interaction intensity is higher with more cooperative partners. However, the gradual trajectory of coevolutionary transitions between mutualism and antagonism remains unclear. Here, we model how discrimination ability in one partner coevolves with mutualistic service provided by the other and analyse the r

How nature discovers rare Turing islands: Exploration by common limit cycles.

Turing patterns are a cornerstone of biological self-organization, yet their emergence typically requires finely tuned parameters occupying narrow regions of high-dimensional space. This poses a fundamental challenge: how can evolving biological systems reliably find and exploit such rare conditions? In this work, we propose that common biochemical limit cycles, such as those arising from genetic feedback loops, can act as natural explorers of Turing space. By coupling a reaction-diffusion system to an orbit that modulates some of its parameters, we show that the system can dynamically sweep t

Modular genetic architecture underlies human hand and foot evolution.

The functional divergence of the hand and foot for prehension and locomotion, respectively, has long been recognized as a critical event in human evolution, and involved substantial changes to the skeleton. Hominins evolved a more muscular and opposable thumb while the other fingers are relatively shorter, enhancing manipulative capacity. The feet evolved robust first toes and short lateral toes to meet the challenges of bipedal walking and running. While adaptations in the hand and foot have often been considered separately, the fore- and hind limbs of primates are morphologically integrated,

A new era of evolutionary analysis based on a personal computer: the future of multifunctional software such as eGPS.

The large-scale data generated by various omics technologies pose significant scientific challenges about how to rapidly and accurately analyze these data. It is essential to develop convenient tools that allow users to efficiently and precisely handle massive biological data. Based on new theories and mathematical models, as well as software engineering, this field is becoming an important research direction in bioinformatics and computational biology. In this review, we briefly review the development history of bioinformatics-related software. We also summarize the recent progress, focus on

Evolution of Sex-Biased Gene Expression During Transitions to Separate Sexes in the Silene Genus.

Sexual dimorphism is widespread among species with separate sexes, and its extent is thought to be governed by the differential expression of thousands of genes between males and females known as sex-biased genes (SBGs). SBGs have been studied in numerous species, but rarely through comparative approaches, which limits our understanding of their evolution, especially during multiple, independent transitions to separate sexes. We sequenced the transcriptomes of nine dioecious species (with separate males and females), two gynodioecious species (with separate females and hermaphrodites), and two

Stochastic processes and changes in evolutionary rate are associated with diversification in a lineage of tropical hard pines (Pinus).

The study of the patterns of polymorphism and molecular evolution among closely related species is key to understanding the evolutionary forces involved in the diversification of lineages. This point is a big challenge in species with slow evolutionary rates, long life cycles, and ancient, shared polymorphisms such as conifers. Under the premise of divergence in a stepwise migration process, we expect clinal geographical patterns of purifying selection efficiency, and genetic structure related to latitude or longitude. If migration is accompanied by changes in the environment, we could further

Evolution: One Penis After All.

Amniote penises come in many shapes but are missing from the basal tuatara. This has been taken as evidence for multiple evolutionary origins of the penis. Now, genital swellings have been found in tuatara embryos, arguing for a single origin.

Reproductive clonality in protozoan pathogens--truth or artifact? A comment on Ramírez and Llewellyn.

The predominant clonal evolution (PCE) model of micropathogens proposed by us has been challenged by a recent paper in Molecular Ecology. We review the main tenets of our model and show that the criticisms raised by the paper's authors are based on papers that are either misunderstood or misquoted. We argue that the PCE model and its recent developments (in particular the 'Russian doll model' dealing with micro-clonal evolution) are supported in most cases when adequate data are available.

Did the evolution of multiple microchromosomes help save bird and other dinosaurs from extinction?

Birds currently number ∼11,000 species and, despite enormous biodiversity, have numerous class-specific characteristics including feathers, flight, nesting, brooding, longevity and a very distinctive karyotype. Central to several academic fields including developmental biology, agriculture, virology, neurobiology, evolution, ecology and conservation, many birds have a fully-sequenced genome assemblies; aligning these to the karyotype (chromosome level assembly), is key to understanding avian biology and evolution. The "signature" avian karyotype (∼2n = 80) of these Therapod dinosaurs, many of

Re-evaluating molecular clock maximum age calibrations revives pre-Ediacaran divergence estimates for animals.

Divergent models persist for the emergence of animals. Lipid biomarkers suggest animals originated before 635 million years ago (Ma), but their body fossil record extends to only 574 Ma. Molecular clocks might differentiate between these records, but we demonstrate how their accuracy and precision hinge on maximum age calibrations. We evaluate the Ediacaran Weng'an Biota (China) as a maximum calibration utilizing microfossils from the Kheseen Biota (Mongolia). These two biotas have similar preservation and microfossil assemblages, containing no definitive animals. The Kheseen Biota, deposited

Response to Tibayrenc and Ayala: Reproductive clonality in protozoan pathogens--truth or artefact?

Tibayrenc and Ayala raised several interesting objections to an opinion piece we recently published in Molecular Ecology (Ramirez & Llewellyn 2014). Our piece examined the value of an alternative perspective to their theory of predominant clonal evolution (PCE) on the prevalence and importance of genetic exchange in parasitic protozoa. In particular, our aim was to establish whether population genetic signatures of clonality in parasites were representative of true biological/evolutionary processes or artefacts of inadequate tools and inappropriate or inadequate sampling. We address Tibayrenc

Convergent latitudinal erosion of circadian systems in a rapidly diversifying order of fishes.

Biological clocks allow organisms to anticipate cyclical environmental changes, yet in high-latitude or deep-sea habitats, the diel cues that entrain these rhythms are often seasonally diminished or absent. Fishes of the order Perciformes have rapidly diversified across these arrhythmic ecosystems, raising the question of whether changes to circadian rhythms and biological clock genetic architecture are a component of their evolutionary success. Here, we used a comparative genomic approach to investigate patterns of core biological clock gene loss across 96 perciform and five outgroup species.

Second-order elasticities for ecology and evolution: Unraveling nonlinear fitness responses to perturbations.

In ecology and evolutionary biology, understanding the relationship between vital rates (e.g., survival, development, reproduction) and population growth is essential to elucidate how life history strategies are shaped by natural selection. Yet most established demographic methods rely on linear assumptions that rank the importance of vital rates but are insensitive to whether the returns of the population growth rate are diminishing or accelerating. Here, we introduce the second-order elasticities of mean individual fitness in the population, the S-elasticity. The S-elasticity is a proportion

A possible origin of the inverted vertebrate retina revealed by physical modeling.

The evolutionary origin of the inverted retina in the vertebrate eye is unknown. This paper explores a hypothetical evolutionary scenario that explains the unique orientation of the photoreceptors in the vertebrate retina. The proposed scenario follows the scientific accepted scenario for eye evolution and gradually builds up towards an eye prototype by considering light direction detection and increase in achievable spatial resolution as the driving forces. It suggests that eye retinas developed along two different morphological processes, an evagination process that results in the inverted r

Integrated analysis of fossils and molecular divergence time estimates a latest Jurassic origin of angiosperms.

Molecular timescales are based on the calibration of molecular evolution to geological time using fossil constraints, but conventional calibration strategies use limited and often subjectively interpreted fossil data. Here we used the Bayesian Brownian Bridge model to derive data-driven calibration densities on the basis of extensive fossil occurrence data. This approach integrates the uncertainty on extant and historical diversity to estimate clade age. We transformed the estimated ages based on >25,000 fossil occurrences into calibration densities, which we used to constrain 110 node ages in
